Genetic Variation and Relationships of Korean Native Chickens and Foreign Breeds Using 15 Microsatellite Markers

  • The purpose of this study was to assess the genetic variation and establish the relationship amongst breeds and strains using 15 chicken specific microsatellite markers. A total of 285 unrelated DNA samples from four Korean native chicken strains (Black strain of Korean native chicken; KL, Red Brown strain of Korean native chicken; KR, Ogol strain of Korean native chicken; KS and Yellow Brown strain of Korean native chicken; KY) and three introduced chicken breeds (F strain of White Leghorn; LF, K strain of White Leghorn; LK, Rhode Island Red; RC and Cornish; CN) were genotyped to estimate within and between breed genetic diversity indices. All the loci analyzed in 15 microsatellite markers showed a polymorphic pattern and the number of alleles ranged from 5 to 14. The polymorphism information content (PIC) of UMA1019 was the highest (0.872) and that of ADL0234 was the lowest (0.562). The expected total heterozygosity (He) within breed and mean number of observed alleles ranged from 0.540 (LF) to 0.689 (KY), and from 3.47 (LK) to 6.07 (KR), respectively. The genetic variation of KR and KY were the highest and the lowest within Korean native strains, respectively. The genetic distance results showed that Korean native chicken strains were separated with the three introduced chicken breeds clustered into another group. The lowest distance (0.149) was observed between the KR and KL breeds and the highest distance (0.855) between the KR and LK breeds. The microsatellite polymorphism data were shown to be useful for assessing the genetic relationship between Korean native strains and other foreign breeds.

  • Objective: Yellow Korean native chicken (KNC-Y) is one of the five pure Korean indigenous chicken breeds that were restored through a government project in 1992. KNC-Y is recognized for its superior egg production performance compared to other KNC lines. In this study, we performed runs of homozygosity (ROH) analysis to discover selection signatures associated with egg production traits in the KNC-Y population. Methods: A total of 675 DNA samples from KNC-Y were genotyped to generate single nucleotide polymorphism (SNP) data using custom 60K Affymetrix SNP chips. ROH analysis was performed using PLINK software, with predefined parameters set for the analysis. The threshold of ROH island was defined as the top 1% frequency of SNPs withing the ROH among the population. Results: In the KNC-Y population, a total of 29,958 runs of homozygosity (ROH) fragments were identified. The average total length of ROH was 120.84 Mb, with each ROH fragment having an average length of 2.71 Mb. The calculated ROH-based inbreeding coefficient (FROH) was 0.13. Furthermore, we revealed the presence of ROH islands on chromosomes 1, 2, 4, 5, 7, 8, and 11. Within the identified regions, a total of 111 genes were annotated, and among them were genes related to economic traits, including PRMT3, ANO5, HDAC4, LSS, PLA2G4A, and PTGS2. Most of the overlapping quantitative trait locus regions with ROH islands were found to be associated with production traits. Conclusion: This study conducted a comprehensive analysis of ROH in the KNC-Y population. Notably, among the findings, the PTGS2 gene is believed to play a crucial role in influencing the laying performance of KNC-Y.

  • This study was conducted to analyze genetic characteristics of Korean Native Chicken three lines classified on the basis of the feather color and appearance (Red, Yellow, and Black) using DNA fingerprinting method. To estimate the genetic relatedness among breeds and similarities within breeds, we collected blood samples from Korean Native Chicken (KNC), Rhode Island Red (RIR), White Leghorn (WL), and Cornish(CN) and obtained genomic DNA from the blood of 10 individuals randomly selected within the breeds and lines. The genomic DNA samples were digested with restriction enzymes (Hinf J, Hae Ill) and hybridized with various probes (Jeffreys' probes 33.15, 33.6 and M13) after Southern transfer. Genetic similarities within breeds were characterized by band sharing (BS) value, estimated by the DFP band pattern between the pair of lanes. BS values within WL, RIR, and KNC were 0.82, 0.70 and 0.56, respectively. Relative genetic diversity (BS value) of KNC was higher than those two breeds (WL, RIR). Estimation of genetic similarity between KNC lines and control breed (RIR) was 0.32, whereas similarity within KNC lines (6 groups) was 0.50. In this analysis, KNC was showed to have a highly genetic diver-sity at the DNA level, and to be closer in genetic distance to RIR (0.67) than any other breeds.

한국재래계의 염색체 분염 표지 분석 (Identification of Chromosomal Band Markers of the Korean Native Chicken)

  • 본 연구에서는 국내 고유 재래 가축들의 유전정보와 유전학적 개량의 기초자료 제공을 목적으로 고분염 분석(high-resolution banding) 방법에 의한 한국재래계의 염색체 분염 표지를 제시하였다. 본 연구에 공시된 한국재래계로서는 축산기술연구소에서 계통화 시킨 황갈색 및 적갈색 계통으로 이들이 생산한 수정란의 초기 배자를 이용하여 염색체 분석을 수행하였으며 닭의 초기배자에 EtBr 및 colchicine을 처리함으로써 보다 양호한 고정도 염색체를 획득하였다. 한국재래계의 GTG-banding 결과 모든 상동염색체간에 뚜렷하고 특징적인 band 양상을 얻을 수 있었으며, Leghorn 및 국제표준핵형(ISSAK)과 비교시 염색체의 형태적 양상에서는 거의 차이가 없는 것으로 분석되었고 대표적 landmark간에도 거의 일치되는 양상을 보였다 그러나 대부분의 한국재래계의 대형염색체에서 더 많은 G-band의 분리 양상을 보이고 특히 1번 및 Z 염색체에서 특징적 분리 양상의 차이를 보였다. 한국재래계의 C-banding 분석에서는 세포별 heterochromatin의 다형성을 보이기는 하나 대부분의 염색체의 동원체와 말단부위에서 C- band가 나타났으며, Z 염색체 장완 말단부와 W 염색체 전체에서는 거의 모든 세포에서 C-band가 출현하였다. 또한 3번 염색체 동원체와 Z 염색체 장완 말단부에서 특징적 다형성을 나타내어 이들 염색체들에서는 상동염색체간 heterochromatin의 이형적 양상(heteromorphic)이 존재함을 밝혔다.

토종닭과 실용계에서 TYR 및 MC1R 유전자의 변이 분석 (Investigation of TYR and MC1R polymorphisms in Korean native chickens and the commercial chickens)

  • The commercial Korean native chickens (WR_CC) was developed by crossing a few native chicken breeds in Korea. In order to investigate the breed identification markers, SNPs from TYR gene and MC1R gene, which are associated with skin and feather colors respectively, were initially identified. In case of 3 identified SNPs in the TYR gene, yellow shank color was identified in Loss, Harvard, AA, RIR and CC, which have the fixed SNPs in most of the animals. On the other hand, SNP variations were observed in KNC_RB, C_B, WR_CC and HH_CC, which have the black, yellow and mixed color with black and yellow shank colors. Also, the investigation of 3 SNPs in the MC1R gene indicated that there were associations between shank and feather colors in RIR, SF, KNC_B, C_B and RIR. However, these results are not consistent among breeds. These SNP type inconsistencies within breeds suggested that the selection was performed based on the phenotypes, which is not include the genotype information. Thus, selection based on genetic information is required in the future.

  • 본 연구는 10종의 MS(microsatellite) Marker를 이용하여 한국 재래닭 품종 내 외모 특성에 의해 구분되는 3계통(적갈색: 60수, 황갈색: 46수, 흑색: 40수)과 오골계 집단(49수), 총 4계통(총 195수)에 대한 유전 특성을 분석하고, 이를 활용하여 동일성 검정을 실시할 경우 개체 식별에 대한 신뢰도를 검정하기 위해 실시하였다. 집단 간의 유전적 유연관계를 알아보기 위해 각 MS marker별 대립 유전자의 빈도를 산출하여 이를 근거로 집단간의 보정을 통한 방법을 이용하는 DISPAN program을 활용하여 유전적 거리에 대한 추정 결과 R(적갈색 계통)과 L(흑색 계통)간의 유전적 거리는 0.05로 가장 가까운 것으로 나타났으며, R과 Y(황갈색 계통, 0.073), Y과 L(0.083) 역시 가까운 유전적 거리를 나타내고 있음을 확인하였다. 반면, 재래닭 집단과 오골계 집단(S) 간의 유전적 거리는 0.149(R과 S), 0.144(Y과 S) 그리고 0.158(L과 S)으로 비교적 먼 것으로 나타나 재래닭 집단과 오골계 집단 간의 유전적 차별성을 확인할 수 있었다. 10종의 MS marker를 대상으로 누적 개체 식별력을 계산한 결과 99.999%로 확인되었고 $0.255{\times}10^{-7}$의 짝확률 값이 추정되었다.

  • 본 연구는 토종닭 순계(적갈계통, 황갈계통), 토종닭 실용계와 오골계 및 외래품종(Hy-Line Brown: HB, White Leghorn: WL)을 대상으로 13종의 MS marker (ADL0309, ADL181, ADL190, ADL279, LEI0073, LEI0192, MCW083, MCW120, MCW153, MCW214, MCW217, MCW226, MCW322)을 활용하여 집단 및 품종간의 유전적 다양성을 분석 하였다. 13종의 MS marker 내에서 총 120개의 대립유전자를 확인 하였으며 평균 9.2개의 대립유전자를 보유한 것으로 나타났다. 관측된 이형질성, 기대되는 이형질성 및 PIC의 평균값은 각각 0.63, 0.72 그리고 0.678로 확인되었다. 가장 많은 평균대립유전자를 보유한 집단은 토종닭 실용계집단이 5.9로 확인 되었으며 기대되는 이형질성이 0.629로 비교적 높게 나타났다. 이는 토종닭 순계 집단을 이용한 3원 교잡을 통해 실용계집단을 생산하는 과정에서 기인한 것으로 추정된다. 집단 및 품종간의 유전적 유연관계를 분석한 결과 토종닭 순계집단 (R, Y)과 실용계집단(C)은 서로간에 가까운 유전적 거리를 유지하고 있는 것으로 확인되었다. 각 MS marker별 품종간의 이형접합률을 이용하여 각 개체들의 집단 내에서 품종을 식별 할 수 있는 확률인 누적품종식별력(CPD) 값을 계산한 결과 13종의 MS marker를 이용하여 개체의 품종을 구분할 수 있는 확률이 99.461%로 나타났다.

Genetic Parameters for Growth-Related Traits in Korean Native Chicken

  • Body and carcass weights are always being main focus in poultry industry. The aim of current study was to estimate the heritability, genetic and phenotypic correlations of growth-related traits in Korean native chicken. A total of 596 chickens representing five lines of Korean native chicken (Black, Gray-Brown, Red-Brown, White, and Yellow-Brown) were reared under the standard breeding procedures in the National Institute of Animal Science (NIAS), Korea. Their body weights were observed every two weeks from hatched to 20 weeks of age. In addition, shank length and carcass weight were also measured before and after slaughter, respectively. The ASReml-R program was used to compute genetic parameters. The body weight traits were moderate to high heritability values (ranged 0.29~0.63). The heritablilites of carcass weight ($h^2=0.20$) and shank length ($h^2=0.20$) were categorized as moderate. Moreover, both genetic and phenotypic correlations were ranged form 0.62 to 0.99 and ranged from 0.42 to 0.98, respectively. These findings can be useful information for quantitative genetic studies and breeding plan of Korean native chicken.

Investigation of MC1R SNPs and Their Relationships with Plumage Colors in Korean Native Chicken

  • The melanocortin 1 receptor (MC1R) gene is related to the plumage color variations in chicken. Initially, the MC1R gene from 30 individuals was sequenced and nine polymorphisms were obtained. Of these, three and six single nucleotide polymorphisms (SNPs) were confirmed as synonymous and nonsynonymous mutations, respectively. Among these, three selected SNPs were genotyped using the restriction fragment length polymorphism (RFLP) method in 150 individuals from five chicken breeds, which identified the plumage color responding alleles. The neighbor-joining phylogenetic tree using MC1R gene sequences indicated three well-differentiated different plumage pigmentations (eumelanin, pheomelanin and albino). Also, the genotype analyses indicated that the TT, AA and GG genotypes corresponded to the eumelanin, pheomelanin and albino plumage pigmentations at nucleotide positions 69, 376 and 427, respectively. In contrast, high allele frequencies with T, A and G alleles corresponded to black, red/yellow and white plumage color in 69, 376 and 427 nucleotide positions, respectively. Also, amino acids changes at position Asn23Asn, Val126Ile and Thr143Ala were observed in melanin synthesis with identified possible alleles, respectively. In addition, high haplotype frequencies in TGA, CGG and CAA haplotypes were well discriminated based on the plumage pigmentation in chicken breeds. The results obtained in this study can be used for designing proper breeding and conservation strategies for the Korean native chicken breeds, as well as for the developing breed identification markers in chicken.

Relationship between Egg Productivity and IGF-I Genotypes in Korean Native Ogol Chicken

  • Endocrine factors, such as steroid hormones and growth factors, regulate egg productivity including the number of egg production, egg weight, sexual maturity, and the number of small yellow follicles. Especially, insulin-like growth factor-I (IGF-I) is involved in the regulation of ovulation rate and ovarian follicular development in chickens, and the relationship between IGF-I genotype and egg weight was reported. However, the effect of grwoth factors on egg productivity in Korean Native Ogol Chicken (KNOC) has not been studied. Therefore this study was conducted to identify the relationship among endocrine factors, IGF-I genotypes, and egg productivity. IGF-I genotypes (AA, AB, BB) were represented to 12.6%, 34%, and 53.4%, respectively. AB genotype stimulates the secretion of estradiol and progesterone in serum (30 and 40 week), regulates growth and proliferation of follicles at 60 weeks, and is positively associated with the number of small yellow follicles. Therefore, these results suggest that there are possibility to IGF-I genotypes for a genetic marker in egg productivity of KNOC.
