Identification of Caenorhabditis elegans MicroRNA Targets Using a Kernel Method

  • Background MicroRNAs (miRNAs) are a class of noncoding RNAs found in various organisms such as plants and mammals. However, most of the mRNAs regulated by miRNAs are unknown. Furthermore, miRNA targets in genomes cannot be identified by standard sequence comparison since their complementarity to the target sequence is imperfect in general. In this paper, we propose a kernel-based method for the efficient prediction of miRNA targets. To help in distinguishing the false positives from potentially valid targets, we elucidate the features common in experimentally confirmed targets. Results The performance of our prediction method was evaluated by five-fold cross-validation. Our method showed 0.64 and 0.98 in sensitivity and in specificity, respectively. Also, the proposed method reduced the number of false positives by half compared with TargetScan. We investigated the effect of feature sets on the classification of miRNA targets. Finally, we predicted miRNA targets for several miRNAs in the Caenorhabditis elegans (C. elegans) 3' untranslated region (3' UTR) database. Condusions The targets predicted by the suggested method will help in validating more miRNA targets and ultimately in revealing the role of small RNAs in the regulation of genomes. Our algorithm for miRNA target site detection will be able to be improved by additional experimental­knowledge. Also, the increase of the number of confirmed targets is expected to reveal general structural features that can be used to improve their detection.

  • In this paper, we propose a PAPR-minimized sequence mapping scheme that achieves the minimum Peak-to-Average Power Ratio (PAPR) and the minimum amount of computations for the OFDM system. To reduce the PAPR, the mapping table is created with information about block index and symbol patterns of the lower signal power. When the input data sequence comes, it performed division by the block length to find the quotient and remainder. The symbol pattern of the lower signal power can be found in terms of the block index as the quotient in the mapping table and transmitted with remainder as the side information to distinguish and recover the original data sequence in the receiver. The two methods with the proposed mapping scheme are proposed in this paper. One is with mapping table to recover the O%M signal in both transmitter and receiver. The other is with mapping table only in transmitter to reduce the load and the complexity in the mobile system. We show that this algorithm provides the PAPR reduction, the simple processing and less computational complexity to be implemented for the multi-carrier system.

  • In this study, we investigated the performance of real-time QRS complex detection algorithm in physio-module for echocardiography. The performance of QRS detection module in echocardiography was evaluated according to international standard, EC-13 and we compared with commercialized physio-module with QRS complex detection. In this study, we can get performance of QRS complex detection, pacer pulse detection, Tall t-wave rejection and arrhythmia detection within EC-13's criteria and we can get improved QRS trigger delay time and baseline wondering rejection times in compared with commercialized physio-module.

The Customer Premise Platform for Processing Multimedia Data on the ATM network (ATM망의 멀티미디어 데이터 처리를 위한 가입자단 플랫폼)

  • In this paper, we propose a customer premise platform for processing multimedia data service on the ATM network. The proposed platform has a specific AAL2 processor that includes AAL2 protocol and scheduler algorithm so as to off-load large potion of burden from host processor and make it easy to process multimedia data from the ATM network in real time compared with conventional platform in which AAL/ATM tasks are processed by software. The ATS scheduler that is implemented based on 2-level time slot ring provides a simple and efficient method for scheduling data of VBR-rt, UBR and CBR traffics. TMS320C5402 DSP is used to process voice-related tasks such as voice compression and voice packet manupulation and AAL2 processor is implemented on $0.35\;{\mu}m$ process line. We implemented the customer premise equipment for VoDSL service and tested the proposed platform on a test bed network. The experimental results show that the proposed equipment has the call success rate of $97\%$ at least and provides voice service of toll-qualify.

VLSI Design of Reed-Solomon Decoder over GF($2^8$) with Extreme Use of Resource Sharing (하드웨어 공유 극대화에 의한 GF($2^8$) Reed-Solomon Decoder의 VLSI설계)

  • This paper describes a VLSI design of Reed-Solomon(RS) decoder using the modified Euclid algorithm, with the main theme focused on the $\textit{GF}(2^8)$. To get area-efficient design, a number of new architectures have been devised with maximal register and Euclidean ALU unit sharing. One ALU is shared to replace 18 ALUs which computes an error locator polynomial and an error evaluation polynomial. Also, 18 registers are shared to replace 24 registers which stores coefficients of those polynomials. The validity and efficiency of the proposed architecture have been verified by simulation and by FLEX$^TM$ FPGA implementation in hardware description language VHDL. The proposed Reed-Solomon decoder, which has the capability of decoding RS(208,192,17) and RS(182,172,11) for Digital Versatile Disc(DVD), has been designed by using O.6$\mu\textrm{m}$ CMOS TLM Compass$^TM$ technology library, which contains totally 17k gates with a core area of 2.299$\times$2.284 (5.25$\textrm{mm}^2$). The chip can run at 20MHz while the DVD requirement is 3.74MHz.

  • The wireless communication based on LDPC and adaptive spatial-subcarrier coded modulation using MQAM for orthogonal frequency division multiplexing (OFDM) wireless transmission by using instantaneous channel state information and employing multiple antennas at both the transmitter and the receiver. Adaptive coded modulation is a promising idea for bandwidth-efficient transmission on time-varying, narrowband wireless channels. On power limited Additive White Gaussian Noise (AWGN) channels, low density parity check (LDPC) codes are a class of error control codes which have demonstrated impressive error correcting qualities, under some conditions performing even better than turbo codes. The paper demonstrates OFDM with LDPC and adaptive modulation applied to Multiple-Input Multiple-Output (MIMO) system. An optimization algorithm to obtain a bit and power allocation for each subcarrier assuming instantaneous channel knowledge is used. The experimental results are shown the potential of our proposed system.

  • In this research, the operational principle and the internal algorithm of theodolite measuring systems are studied and coded for a new software, and the feasibility of the laser system for the above mentioned usage is studied by simulation set-up of the system in the laboratory environment, and for the theodolite system modules for the communication between theodolite and computer is implemented, the data collection and storage, the simultaneous photogrammetric ' bundle ' adjustment for the theodolite position and the target points are coded, compiled and tested. for the simulation set-up of the laser system extensive studies on laser sources and laser detectors are performed, the system composition for the system simulation in the laboratory environment is studied and implemented, and the beam fluctuation due to the environmental changes in the course of the laser beam, such as changes in current of wind or in temperature is experimented. According to Experiment on the Source of 17 meters interval and the Detector, Laser beam is almost doesn't depend on air How, but it is effected by variations of temperature and light. Selecting cloudy day and time without change of temperature, it was realized that it is possible to perform deformation measurement more than approximately 2mm precision.precision.

  • This paper presents a tumor detection for breast cancer that utilizes two-dimensional(2D) image reconstruction with microwave tomographic imaging. The breast cancer detection system under development consists of 16 transmit/receive antennas, and the microwave tomography system operates at 1,700 MHz. The four types of breast(ED-, HD-, SC-, and FT-type) are used for image reconstruction. To solve a 2D inverse scattering problem, the method of moments(MoM) is employed for forward problem solving, and the simplex method employed as an optimization algorithm. The results of the reconstructed image show that the ED- and HD-types of breasts are well reconstructed, but SC- and FT-type breasts are not well because of the error including.

  • A C-band ground-based rotational SAR system is presented in this paper. The rotaional SAR system is a test-bed for future rotational SAR systems which can be deployed in space and on a tower. The test-bed system is designed for imaging the electromagnetic scattering from earth surfaces and buried targets. This paper also presents the examination results of the generated SAR images. This rotational SAR system is basically consisted of the network-analyzer based HPS(Hongik Polarimetric Scatterometer) and a horizontally rotating arm. Several SAR images were obtained using the rotational SAR system for various target areas. To verify this system, we simulated the SAR images for the rotational SAR using the FDTD algorithm and compared between the measured and simulated SAR images. The rotational SAR system is operated at the center frequency of 5 GHz and various frequency bandwidth within 0.5~2 GHz to change the resolution of SAR images.

A redshift survey of the nearby galaxy cluster Abell 2199: comparison of the spatial and kinematic distributions of galaxies and intracluster medium

  • We present the results from an extensive spectroscopic survey of the central region of the nearby galaxy cluster Abell 2199 (A2199) at z=0.03. By combining 775 new redshifts from the MMT/Hectospec observations with the data in the literature, we construct a large sample of 1624 galaxies with measured redshifts at R<30', which redsults in high spectroscopic completeness at $r_{petro,0}$<20.5 (77%). We use these data to study the kinematics and clustering of galaxies, focusing on the comparison with those of the intracluster medium (ICM) from Suzaku X-ray observations. We identify 406 member galaxies of A2199 at R<30' using the caustic technique. The velocity dispersion profile of cluster members appears smoothly connected to the stellar velocity dispersion profile of the cD galaxy. The luminosity function is well fitted with a Schechter function at $M_r$<-15. The radial velocities of cluster galaxies generally agree well with those of the ICM, but there are some regions where the velocity difference between the two is about a few hundred kilometers per second. The cluster galaxies show a hint of global rotation at R<5' with $v_{rot}=300-600kms^{-1}$, but the ICM in the same region does not show such rotation. We apply a friends-of-friends algorithm to the cluster galaxy sample at R<60' and identify 32 group candidates, and examine the spatial correlation between the galaxy groups and X-ray emission. This extensive survey in the central region of A2199 provides an important basis for future studies of interplay among the galaxies, the ICM, and the dark matter in the cluster.
