Loop-Mediated Isothermal Amplification Targeting 18S Ribosomal DNA for Rapid Detection of Acanthamoeba

  • Amoebic keratitis (AK) caused by Acanthamoeba is one of the most serious corneal infections. AK is frequently misdiagnosed initially as viral, bacterial, or fungal keratitis, thus ensuring treatment delays. Accordingly, the early detection of Acanthamoeba would contribute significantly to disease management and selection of an appropriate anti-amoebic therapy. Recently, the loop-mediated isothermal amplification (LAMP) method has been applied to the clinical diagnosis of a range of infectious diseases. Here, we describe a rapid and efficient LAMP-based method targeting Acanthamoeba 18S rDNA gene for the detection of Acanthamoeba using clinical ocular specimens in the diagnosis of AK. Acanthamoeba LAMP assays detected 11 different strains including all AK-associated species. The copy number detection limit for a positive signal was 10 DNA copies of 18S rDNA per reaction. No cross-reactivity with the DNA of fungi or other protozoa was observed. The sensitivity of LAMP assay was higher than those of Nelson primer PCR and JDP primer PCR. In the present study, LAMP assay based on directly heat-treated samples was found to be as efficient at detecting Acanthamoeba as DNA extracted using a commercial kit, whereas PCR was only effective when commercial kit-extracted DNA was used. This study showed that the devised Acanthamoeba LAMP assay could be used to diagnose AK in a simple, sensitive, and specific manner.

  • In order to characterize an electrical conductivity of ${\lambda}$-DNA by relative humidity, I-V characteristics through DNA on Au electrode with $1{\mu}m$ gap were measured as a function of the relative humidity. The electrical conductivity increased and the resistance decreased with an increase of humidity. The maximum effect of the humidity on the electrical property of DNA was obtained with the range from 43 to 82%. The hysteresis loop in I-V characteristics of DNA was disappeared above 92% of the humidity while the applying voltage was changed.

한우 결핵의 신속 감별진단을 위한 등온증폭법 개발 (Development of loop-mediated isothermal amplification method for the rapid and sensitive detection of bovine tuberculosis in Korea native cattle)

  • Loop-mediated isothermal amplification (LAMP) was developed to detect Mycobacterium tuberculosis complex (MTC) and non-tuberculous mycobacterium (NTM) genomic DNA in blood samples of Korea native cattle. A set of four primers, two outer and two inner, were designed from M. bovis and M. avium genomic DNA targeting the IS6110 and 16S rRNA gene, respectively. Based on 85 Intradermal Tuberculin Test (ITT) positive blood sample and using conventional PCR and LAMP, the agreement quotient (kappa), which measures agreement beyond chance were 0.93 (conventional PCR) and 0.97 (LAMP), respectively. The detection limit of the LAMP method was $2.0{\times}10^2$ copy/ml M. bovis and M. avium cells, compared to $2.0{\times}10^3$ copy/ml M. bovis and M. avium cells for conventional PCR. These results suggest that the LAMP is a powerful tool for rapid, sensitive, and practical detection of MTC and NTM in blood samples of Korea native cattle.

Sequencing and annotation of the complete mitochondrial genome of a threatened labeonine fish, Cirrhinus reba

  • The mitochondrial genome of a species is an essential resource for its effective conservation and phylogenetic studies. In this article, we present sequencing and characterization of the complete mitochondrial genome of a threatened labeonine fish, Cirrhinus reba collected from Khulna region of Bangladesh. The complete mitochondrial genome was 16,597 bp in size, which formed a circular double-stranded DNA molecule containing a total of 37 mitochondrial genes (13 protein-coding genes, 2 ribosomal RNA genes, and 22 transfer RNA genes) with two non-coding regions, an origin of light strand replication (OL) and a displacement loop (D-loop), similar structure with other fishes of Teleostei. The phylogenetic tree demonstrated its close relationship with labeonine fishes. The complete mitogenome of Cirrhinus reba (GenBank no. MN862482) showed 99.96% identity to another haplotype of Cirrhinus reba (AP013325), followed by 90.18% identity with Labeo bata (AP011198).

유전공학적 방법에 의한 토끼 글로빈 유전자의 재조합과 대장균에서의 발현 (Molecular Cloning and Expression in Escherichia coli of a Rabbit Globin Gene)

  • 유전자 구조 및 유전정보 흐름의 차이로 인하여 고등생물의 유전자를 미생물에 직접 cloning하면 원하는 유전자 산물을 얻지 못하는 경우가 많다. 이것을 극복하기 위해서는 화학적인 방법으로 유전자를 합성하든지, 또는 역제효소를 사용하여 고등생물의 mRNA로부터 유전자를 합성하여 cloning하는 방법을 사용한다. 본 연구에서는 oligo(dT)-cellulose column 방법으로 순수분리한 plasmid pBR322의 Pst I site에 cloning하였다. 우선 AMV reverse transcriptase로 primary cDNA를 합성하고, 알칼리를 처리하여 주형 RNA를 제거했다. 이번에는 이 primary cDNA를 주형으로 Klenow enzyme과 reverse transcriptase를 차례로 처리하여 double stranded DNA를 합성하고, 이 때 5' end 근처에 형성되는 hairpin loop을 Sl nuclease로 제거했다. Terminal deoxynucleotidyl transferase를 사용하여, 합성된 dsDNA에는 poly(dC) track을, Pst I endonuclease를 처리한 plasmid DNA에서는 poly(dG) track을 각각 붙인다음 이들을 서로 annealing시키고 E. coli에 transformation시켜서 크기가 큰 plasmid를 갖는 clone을 cracking 방법으로 일처 선별하였다. 이렇게 선별된 clone을 in 냐셔 hybridization 방법으로 조사하여 globin DNA가 들어간 colony를 이차 선별하고 여러 restriction enzyme으로 잘라보아 globin DNA가 cloning된 것을 확인하였다. 토끼 hemoglobin으로 immunize한 rat (Wistar)에서 뽑은 제일차 혈청과 염소에서 뽑은 제이차 혈청의 antibody를 사용한 radioimmunoassay방법으로, cloning된 globin gene이 대장균내에서 발현되는 지의 여부를 살펴 보았는데, 박테리아의 $\\beta$-lactamase와 토끼의 globin이 결합된 chimeric protein이 대장균 내에서 다량 합성되며, 이 단백질은 토끼 hemoglobin의 antigenic determinant를 가지고 있음을 알 수 있었다.

  • 마이크로어레이 기술은 한번에 수만 개의 유전자를 동시에 분석할 수 있는 고효율, 고가의 새로운 연구 도구로 자리잡았으며 마이크로어레이 실험 자료의 올바른 분석을 위해서는 실험 목적에 맞는 실험계획법의 확립과 통계분석법의 적용이 중요하다 본 논문에서는 마이크로어레이 자료에서 여러 군 사이에서 발현의 차이를 보이는 유전자를 찾을 수 있는 되돌림 설계를 소개하고 ANOVA 모형을 이용하여 분석하는 방법을 제시한다. 연세대학교 암전이 연구센터의 되돌림 설계를 이용한 백혈병 자료를 MA-ANOVA(Wu et. al.(2003))를 이용하여 분석하였다

Loop-Mediated Isothermal Amplification for the Detection of Xanthomonas arboricola pv. pruni in Peaches

  • To detect Xanthomonas arboricola pv. pruni, a loopmediated isothermal amplification (LAMP) detection method were developed. The LAMP assay was designed to test crude plant tissue without pre-extraction, or heating incubation, and without advanced analysis equipment. The LAMP primers were designed by targeting an ABC transporter ATP-binding protein, this primer set was tested using the genomic DNA of Xanthomonas and non-Xanthomonas strains, and a ladder product was generated from the genomic DNA of X. arboricola pv. pruni strain but not from 12 other Xanthomonas species strains and 6 strains of other genera. The LAMP conditions were checked with the healthy leaves of 31 peach varieties, and no reaction was detected using either the peach leaves or the peach DNA as a template. Furthermore, the high diagnostic accuracy of the LAMP method was confirmed with 13 X. arboricola pv. pruni strains isolated from various regions in Korea, with all samples exhibiting a positive reaction in LAMP assays. In particular, the LAMP method successfully detected the pathogen in diseased peach leaves and fruit in the field, and the LAMP conditions were proven to be a reliable diagnostic method for the specific detection and identification of X. arboricola pv. pruni in peach orchards.

Molecular Genetic Analysis of Ancient Cattle Bones Excavated from Archaeological Sites in Jeju, Korea

  • Ancient cattle bones were excavated from archaeological sites in Jeju, Korea. We used molecular genetic techniques to identify the species and establish its relationship to extant cattle breeds. Ancient DNA was extracted from four sources: a humerus (Gonae site, A.D. 700-800), two fragments of radius, and a tooth (Kwakji site, A.D. 0-900). The mitochondrial DNA (mtDNA) D-loop regions were cloned, sequenced, and compared with previously reported sequences of various cattle breeds (9 Asian, 8 European, and 3 African). The results revealed that these bones were of the breed, Bos taurus, and a phylogenetic tree indicated that the four cattle bones formed a monophyletic group with Jeju native black cattle. However, the patterns of sequence variation and reports from archaeological sites suggest that a few wild cattle, with a different maternal lineage, may have existed on Jeju Island. Our results will contribute to further studies of the origin of Jeju native cattle and the possible existence of local wild cattle.

The domestication event of the Tibetan pig revealed to be in the upstream region of the Yellow River based on the mtDNA D-loop

  • Objective: Evidence from previous reports indicates that pig domestication in East Asia mainly occurred in the Mekong region and the middle and downstream regions of the Yangtze River. Further research identified two new origin centers for domestic pigs in the Tibetan Plateau and the islands of Southeast Asia. However, due to the small sample size of Tibetan pigs, details of the origin and spread of Tibetan pigs has not yet been established. Methods: We analyzed mitochondrial DNA control region (D-loop) variation in 1,201 individuals from nine Tibetan pig populations across five provinces. Comprehensive Tibetan pig samples were taken to perform the most detailed analysis of Tibetan pigs to date. Results: The result indicate that Rkaze pigs had the lowest level of diversity, while Changdu pigs had the highest diversity. Interestingly, these two populations were both in the Tibetan Plateau area. If we calculate diversity in terms of each province, the Tibetan Plateau area had the lowest diversity, while the Chinese province of Gansu had the highest diversity. Diversity gradient analysis of major haplotypes suggested three domestication centers of Tibetan pigs in the Tibetan Plateau and the Chinese provinces of Gansu and Yunnan. Conclusion: We found two new domestication centers for Tibetan pigs. One is in the Chinese province of Gansu, which lies in the upstream region of the Yellow River, and the other is in the Chinese province of Yunnan.
