Complete Chloroplast Genome Sequence of Dumortiera hirsuta

  • Dumortiera hirsuta (Sw.) Nees (Dumortieraceae) is a thallose liverwort distributed in tropics and subtropics. It is the only species in family Dumortieraceae, which is the second basal family in order Marchantiales. D. hirsuta is characterized by hairy receptacles and lacking air chamber. The complete chloroplast genome of D. hirsuta was successfully rescued from raw reads generated by HiSeq4000. Its total length is 122,050 bp consisting of four regions: large single copy (LSC) region (81,697 bp), small single copy (SSC) region (20,061 bp), and two inverted repeats (IRs; 10,146 bp per each). It contained 129 genes (84 coding DNA sequence (CDS), eight rRNAs, and 37 tRNAs); 18 genes including four rRNAs, and five tRNAs are duplicated in the IR regions. The overall GC content of D. hirsuta is 28.7%, which is almost same to that of Marchantia paleacea. Phylogenetic tree based on all genes from whole chloroplast genomes will provides phylogenetic position of D. hirstua. This sequence will be an fundamental resources for further researches of order Marchantiales.

Complete genome sequence of Treponema pedis GNW45 isolated from dairy cattle with active bovine digital dermatitis in Korea

  • Treponema pedis, a fastidious anaerobic spirochete, is one of the main pathogens involved in the development and progression of bovine digital dermatitis (BDD), a lameness-causing hoof infection in cattle. Here, the complete genome sequencing of T. pedis GNW45 isolated from a dairy cow infected with BDD, was presented. Libraries for long and short reads were sequenced using PacBioRSII and Illimuna HiSeqXTen platforms, respectively. De-novo assembly was done using the long reads, producing a circular contig, by which the short reads were aligned to generate a more accurate genome sequence. The genome has a total size of 3,077,465 base pairs, with 36.84% guanine-cytosine content. A total of 2,749 protein-coding sequences, seven ribosomal RNA's, and 45 transfer RNA's were annotated. Functional analysis revealed genes associated with pathogenicity and survivability in the complex pathobiome of BDD. This study provided novel insights into the survival and pathogenic mechanisms of T. pedis GNW45.

  • 발효 식품에서 널리 발견되는 Lactobacillus plantarum은 환경에 적응하기 위한 다양한 표현형 및 유전적 특성을 가지고 있다. 우리는 사과 주스의 malolactic 발효를 위해 선발한 L. plantarum JBE245 (= KCCM43243) 유전체의 전체 염기서열과 주석을 보고한다. 유전체는 2907개의 암호화 된 영역, 45개의 위유전자, 91개의 RNA 유전자를 포함한 단일 원형 염색체로 구성되었으며 그 크기는 3,262,611 bp였다. 이 유전체는 4개의 malate dehydrogenase 및 3개의 malate permease 유전자들과 함께 다양한 종류의 plantaricins 합성 유전자들을 포함하고 있었다. 이러한 유전적 특성은 발효 동안 사과 주스의 부패 방지와 사과산(malate)의 젖산(lactate)으로의 효율적 전환이 요구되는 균주의 선발 기준과 잘 부합되었다.

  • Here we report the complete genome sequence of Bacillus amyloliquefaciens ATC6, which produces acidic cellulase, isolated from pig feces. The genome is 4,062,817 bp in length and has a guanine-cytosine (GC) content of 46.27%. Among the predicted 3,913 protein-coding genes, two glucanase genes, which are involved in lichenan and cellulose degradation, were found. This genome analysis helps clarify the mechanism involved in cellulose biodegradation and support its application for efficient use of livestock feeds.

Complete genome sequence of a methicillin-resistant Staphylococcus schleiferi strain from canine otitis externa in Korea

  • The increase in canine skin and soft tissue infections, such as pyoderma and otitis, caused by Staphylococcus schleiferi strains, is of significant zoonotic concern. In this study, we report the first complete genome sequence for a methicillin-resistant clinical isolate of S. schleiferi (MRSS) designated as SS4, obtained from a dog with otitis externa, in Korea. The genome of SS4 strain was of 2,539,409 bp and presented high G+C content ratio (35.90%) with no plasmid. Comparative analysis of SS4 genome revealed that it is closely related to 2142-05 and 5909-02 strains isolated from the canine skin infections in the USA.

  • In this study, we report the complete genome sequence of Priestia megaterium strain HyangYak-01, which was isolated from the rhizosphere soil of Centella asiatica. The genome consists of 5,086,279 bp of sequences with 38.2 percent GC content and 5,111 coding genes. The genome contains several important genes related to plant growth-promoting activities, which were also confirmed with in vitro media assays.

  • Strain Bacillus safensis DMB13 exhibiting protease and lipase activity was isolated from fermented kimchi in the previous study. Phenotypically, strain DMB13 showed no antibacterial activity. Thus, the complete genome sequence was analyzed to understand the phenotype of strain DMB13. The genome is 3,856,276-bp with a G+C content of 41.61 mol% and consists of a single circular 3,849,633-bp chromosome and one circular plasmids. Two genes related to bacteriocin production, skfF and skfG, were identified; however, six other genes in the skf operon were not detected. The genome includes 54 protease- and 5 lipase-encoding genes.

  • A major step towards understanding of the genetic basis of an organism is the complete sequence determination of all genes in target genome. The nucleotide sequence encoded in the genome contains the information that specifies the amino acid sequence of every protein and functional RNA molecule. In principle, it will be possible to identify every protein resposible for the structure and function of the body of the target organism. The pattern of expression in different cell types will specify where and when each protein is used. The amino acid sequence of the proteins encoded by each gene will be derived from the conceptional translation of the nucleotide sequence. Comparison of these sequences with those of known proteins, whose sequences are sorted in database, will suggest an approximate function for many proteins. This mini review describes the development of new sequencing methods and the optimization of sequencing strategies for whole genome, various cDNA and genomic analysis.

Survey of the Incidence of Viral Infections in Calanthe spp. and Characterization of a GW Isolate of Cymbidium mosaic virus in Korea

  • Cymbidium mosaic virus (CymMV) is a major virus infecting orchid plants and causing economic loss. In this study, the incidence of viral infection in Calanthe spp. at the Korean Institute of Calanthe was investigated using reverse transcription polymerase chain reaction. The CymMV infection rate was 42%, and the two viruses Odontoglossum ringspot virus and Cucumber mosaic virus had frequencies of 8% and 2%, respectively. Additionally, we characterized an isolate of CymMV, CymMV-GW, using biological tests and examined the nucleotide sequence properties of its complete genome. CymMV-GW induced chlorotic ringspots and chlorotic spot symptoms in inoculated leaves of Chenopodium amaranticolor and Nicotiana benthamiana, respectively. In this study, we have for the first complete genome sequence of CymMV-GW in Korea. The CymMV-GW genome was 6,225 nucleotides in length, excluding the poly-(A) tail, and showed whole-genome nucleotide and amino acid sequence identities of 97.7% and 100%, respectively, with the NJ-1 isolate of CymMV. Here, we report the complete genome sequence of the CymMV-GW isolate and viral infection rates for Calanthe spp. in Korea.
