Genetic Characterization of the Escherichia coli O66 Antigen and Functional Identification of its wzy Gene

  • Escherichia coli is a clonal species, and occurs as both commensal and pathogenic strains, which are normally classified on the basis of their O, H, and K antigens. The O-antigen (O-specific polysaccharide), which consists of a series of oligosaccharide (O-unit) repeats, contributes major antigenic variability to the cell surface. The O-antigen gene cluster of E. coli O66 was sequenced in this study. The genes putatively responsible for the biosynthesis of dTDP-6-deoxy-L-talose and GDP-mannose, as well as those responsible for the transfer of sugars and for O-unit processing were identified based on their homology. The function of the wzy gene was confirmed by the results of a mutation test. Genes specific for E. coli O66 were identified via PCR screening against representatives of 186 E. coli and Shigella O type strains. The comparison of intergenic sequences located between galF and the O-antigen gene cluster in a range of E. coli and Shigella showed that this region may perform an important function in the homologous recombination of the O-antigen gene clusters.

Identification and Phylogenetic Analysis of SINE-R Retroposon Family in cDNA Library of Human Fetal Brain

  • SINE-R retroposons have been derived from human endogenous retrovirus HERV-K family and found to be hominoid specific. Both SINE-R retroposons and HERV-K family are potentially capable of affecting the expression of closely located genes. From cDNA library of human fetal brain, we identified seven SINE-R retroposons and compared them with sequences derived from GenBank database. The SINE-R retroposons from human feta1 brain showed 85∼97% sequence similarities with the human-specific retroposon SINE-R.C2. They also showed 88∼96% sequence similarities with the sequence of the schizo-cDNA clone that derived from postmortem frontal cortex tissue of a schizophrenic patient. Phylogenetic analysis using the neiqhbor-joining method revealed that the seven new SINE-R retroposons from cDNA library of the human feta1 brain have proliferated independently during human evolution. The data indicate that such SINE-R retroposons are expressed in human fetal brain and deserve further investigation as potential leads to understanding of neuropsychiatric diseases.

Formation of a New Solo-LTR of the Human Endogenous Retrovirus H Family in Human Chromosome 21

  • Human endogenous retroviruses (HERVs) contribute to various kinds of genomic instability via rearrangement and retrotransposition events. In the present study the formation of a new human-specific solo-LTR belonging to the HERV-H family (AP001667; chromosome 21q21) was detected by a comparative analysis of human chromosome 21 and chimpanzee chromosome 22. The solo-LTR was formed as a result of an equal homologous recombination excision event. Several evolutionary processes have occurred at this locus during primate evolution, indicating that mammalian-wide interspersed repeat (MIR) and full-length HERV-H elements integrated into hominoid genomes after the divergence of Old World monkeys and hominoids, and that the solo-LTR element was created by recombination excision of the HERV-H only in the human genome.

  • Many proteins consist of distinctive domains that can act independently or cooperatively to achieve a unique function. As these domains evolve from a naturally existing repertoire of functional domains, this implies that domain organization is an intrinsic element involved in building the complex structure and function of proteins. Thus, identifying functional domains would appear to be critical to the elucidation of questions related to protein evolution, folding, and the engineering of hybrid proteins for tai- lored applications. However, the simple application of "Lego-like assembly" to the engineering of hybrid proteins is an oversimplification, as many hybrid constructs lack structural stability, usually due to unfavorable domain contacts. Thus, directed evolution, along with computational studies, may help to engineer hybrid proteins with improved physico-chemical properties. Accordingly, this paper introduces several approaches to functional hybrid protein engineering that potentially can be used to create modulators of gene transcription and cell signaling, and novel biosensors to analyze biological functions in vivo.

Electrochemical Activity of a Blue Anatase TiO2 Nanotube Array for the Oxygen Evolution Reaction in Alkaline Water Electrolysis

  • An anatase TiO2 nanotube array (NTA) was fabricated by anodization and successive heat treatments. When the anatase TiO2 NTA was cathodically polarized, its color changed to blue, and it could be used as an electrochemically active anode for an oxygen evolution reaction (OER) in alkaline water electrolysis. The structure of the blue anatase TiO2 NTA was controlled by the anodization conditions and its catalytic activity increased with an increase of the surface area. The activity of the blue anatase TiO2 NTA gradually reduced with the continued OER because of the partial oxidation of Ti3+ to Ti4+. However, an intermittent cathodic regeneration process could significantly slow its reduction rate. The blue anatase TiO2 NTA could be an alternative anode for alkaline water electrolysis.

  • Sox 패밀리는 동물계 전체에서 찾아지는 전사인자이고, HMG라는 특이적인 DNA결합 도메인을 가진다. 이 Sox 패밀리는 HMG 도메인의 아미노산 서열을 바탕으로 현재 10개의 그룹으로 분류된다. 각 그룹의 오소로그한 Sox 단백질들은 선충에서 인간까지 상당한 보존성을 보인다. HMG 도메인은 전사 촉진 좌위에 결합하고 다른 전사인자들의 결합을 조절함으로써 동물 발생과정의 다양한 세포에서 발현되어 그들의 분화에 결정적인 영향을 미친다. 최근 많은 분자 생물학자들이 Sox 유전자와 관련된 질병, 진화, 그리고 계통 분류 등에 많은 관심을 보이고 있다. 특히, 줄기세포에서 Sox 유전자의 연구는 그들의 생물학적인 기능을 이해하기 위해 꼭 필요한 분야이다. 아마도 이 Sox 유전자들을 이해함으로써, 인간의 유전적 질병과 인간을 포함한 전체 동물계의 진화를 이해할 수 있는 열쇠가 될 것이라 생각한다.

  • SDM (Structural Dynamics Modification) is a tool to improve dynamic characteristics of a structure, more specifically of a base structure, by adding or deleting auxiliary (modifying) structures. In this paper, the goal of the optimal SDM is set to maximize the natural frequency of a base plate structure by attaching serially-connected beam stiffeners. The design variables are chosen as positions of the attaching beam stiffeners, where the number of stiffeners is considered as a design space. The problem of non-matching interface nodes between the base plate and beam stiffeners is solved by using localized Lagrange multipliers, which act to glue the two structures with non-matching interface nodes. As fer the cases of non-matching interface nodes problem, the governing equation of motion of a structure can be considered from the viewpoint of a topological modification, which involves the change of the number of structural members and DOFs. Consequently, the eigenpairs of the beam-stiffened plate structure are obtained by using an eigen reanalysis technique of topological modifications. Evolution Strategies (ES), which is a probabilistic population-based optimization technique that mimics the principles from biological evolution in nature, is utilized as a mean for the optimization.

Evolvable Neural Networks for Time Series Prediction with Adaptive Learning Interval

  • This paper presents adaptive learning data of evolvable neural networks (ENNs) for time series prediction of nonlinear dynamic systems. ENNs are a special class of neural networks that adopt the concept of biological evolution as a mechanism of adaptation or learning. ENNs can adapt to an environment as well as changes in the enviromuent. ENNs used in this paper are L-system and DNA coding based ENNs. The ENNs adopt the evolution of simultaneous network architecture and weights using indirect encoding. In general just previous data are used for training the predictor that predicts future data. However the characteristics of data and appropriate size of learning data are usually unknown. Therefore we propose adaptive change of learning data size to predict the future data effectively. In order to verify the effectiveness of our scheme, we apply it to chaotic time series predictions of Mackey-Glass data.

Ribosomal Protein S4 Genes in Macaca fuscata: Sequence, Evolution, and Phylogeny

  • The cDNA encoding ribosomal protein S4(RPS 4) from an ovary cDNA library of the Japanese monkey (Macaca fuscata) was cloned and sequenced. The RPS4X gene from monkey X chromosome encodes a deduced protein of 263 amino acids and share 99.1% cDNA sequence similarity and 100% amino acid sequence identify with the human RPS4X. Rate of synonymous substitution was higher in RPS4Y than in RPS4X in comparison to the monkey and human. The ratio of synonymous and nonsynonymous substitutions per site indicated that directional selection has nor occurred in RPS4 genes. Phylogenetic analysis using the neighbor-joining method revealed that X and Y-linked RPS4 genes have evolved independently.
