Phylogenetic Analysis of Korean Black Cattle Based on the Mitochondrial Cytochrome b Gene (mtDNA cytochrome b에 기초한 한국흑우의 계통유전학적 분석)

  • The purpose of this study was to identify genetic polymorphisms of the mitochondrial cytochrome b (mtDNA cyt b) gene in Korean black (KB) cattle breed and to analyze the genetic relationship between the KB and other breeds. We determined the complete sequence of the mtDNA cyt b gene in 38 KB cattle. We also analyzed their genetic diversity, and phylogenetic analysis was performed by comparison with Korean cattle (KC, called Hanwoo) and breeds from China and Japan. A nucleotide substitution was detected in the KB cattle, and two haplotypes were defined. In the neighbor-joining (NJ) tree, the haplotypes of KB were located in Bos taurus lineage with those of KC, Japanese black (JB), Yanbian and Zaosheng breeds. However, the haplotypes of Chinese breeds, excluding Yanbian and Zaosheng, were separated into B. taurus and B. indicus lineages. In the NJ tree of breeds based on Dxy genetic distances, Chinese breeds mixed with B. taurus and B. indicus lineages were located between B. indicus and B. taurus lineages. KB was contained within B. taurus lineage and was determined to be genetically more closely related to two Chinese (Yanbian and Zaosheng) breeds than to KC and JB. The haplotype distribution and the results of the phylogenetic analysis suggest that KB and KC have genetic differences in their mtDNA cyt b gene sequences.

Classification and Genetic Variation Analysis Among Formae Speciales of Fusarium oxysporum by Using Recombinant DNA Probes (재조합 DNA probe에 의한 Fusarium oxysporum 분화형간의 분류 및 유전적 변이 분석)

  • Five formae speciales of Fusarium oxysporum in Korea were examined using RFLP analysis to find the possibility for classification and analyze genetic variations. DNAs from F. oxysporum f. sp. lycopersici, cucumerinum, fragariae, garlic and sesami were used with three recombinant probes such as pFC46, pFC52 and pFC57. Distinct differences among five formae speciales of this fungus were detected in RFLP band patterns based on southern hybridization of genomic DNA using each recombinant clone, which was a repetitive copy probe. Strains belong to four formae speciales could be very stable in genetic variation except f. sp. sesami which has more variation than the others based on the RFLP analysis. They formed their own cluster which has high similarity within the same formae specialis resulted from the UPGMA analysis for genetic relationship analysis and each cluster represented its own formae specialis. The method using three recombinant DNA probes could be a good tool for classification of formae speciales in F. oxysporum.

  • Germplasms having valuable characters are increasjngly important for modern breeding programs. This study was conducted to obtain the basic data for effective use of genetic resources of Polygonatum. The relationship of seven Polygonatum species collected widely in Korea was analyzed by RAPD markers. Total number of alleles amplified by nineteen random primers were 114 to 157, and variation in number of alleles was also diverse among seven species examined. The seven species were divided into two groups; one was of Polygonatum stenophyllum and Polygonatum humile. the other was of Polygonatum inflatum, Polygonatum lasianthum, Polygonatum odoratum var. pluriflorum (1), (2), and for variegatum.

Genetic characteristics of Pacific abalone, Haliotis discus hannai in Dokdo Island, Korea (독도연안에 서식하는 전복의 유전학적 특성)

  • This study was conducted to investigate the genetic characteristics of wild population of Pacific abalone, Haliotis discus hannai in Dokdo island. We used six polymorphic microsatellite marker to investigate the genetic diversity and population structure. The loci Hdh1321 and Hdh512 had the highest number of allele (34 and 22 respectively) and loci Hdh145 and Awb083 had the lowest (5 and 7 respectively). The mean number of allele per locus was 14.8. The average observed and expected heterozygosities were 0.664 and 0.824 respectively, and the average $F_{IS}$ was 0.195. We compared the population genetic parameters of Dokdo population with previously published data of the same species. At the result, the parewise $F_{ST}$ test showed significant difference between the Dokdo population and six populations (published data), suggesting that the genetic relationship of Dokdo population was separated from six populations.

Genetic Diversity and Genetic Structure of Phellodendron amurense Populations in South Korea (황벽나무 자연집단의 유전다양성 및 유전구조 분석)

  • Genetic diversity and genetic structures were estimated in seven natural populations of Phellodendron amurense Rupr in South Korea using ISSR markers. The average of polymorphic loci per primer and the proportion of polymorphic loci per population were 4.5 and 78.8% respectively with total 27 polymorphic loci from 6 ISSR primers. The Shannon's diversity index(I) was 0.421 and the expected heterozygosity($H_e$) was 0.285, which was similar to the heterozygosity (hs =0.287) inferred by Bayesian method. In AMOVA, 7.6% of total genetic variation in the populations was resulted from the genetic difference among populations and the other 92.4% was resulted from the difference among individuals within populations. Genetic differentiation(${\theta}^{II}$) and inbreeding coefficient(f) for total population were estimated to be 0.066 and 0.479 by Bayesian method respectively. In Bayesian clustering analysis, seven populations were assigned into three groups. This result was similar to the results of genetic relationships by UPGMA and PCA. The first group included Hwachoen, Gapyeong, Bongpyeong and Yongpyeong population, and the second included two populations in Sancheong region. Muju population was discretely assigned into the third group in spite of the geographically short distance from the Sancheong region. There was no significant correlation between genetic relationship and geographic distribution among populations in Mantel's test. For conservation of the phellodendron trees, it would be effective to consider the findings resulted from this study with ecological traits and life histories of this species.

The Population Genetic Structure of the Oyster Crassostera gigas (Bivalvia:Ostreidae) from Gamak Bay in Korea (가막산 참굴의 집단 구조 분석)

  • To analyze the population genetic structure of the oyster Crassostrea gigas Thunberg, 34 specimens werecollected from Gamak bay in March, 2007. Total genomic DNA was extracted from each sample and PCR was performed to identify haplotypes of oyster by using HCO2918 and LCO1491 primers. Four kinds of haplotypes (CR1, CR2, CR3, and CR4) were identified. Among these group, CR3 showed the highest relative frequency at 73% than any other of haplotypes. On the basis of hierarchical genetic structure, the population of Gamak showed a higher genetic relationship with Namhae, but the genetic distance between southern and western coasts was negative and no statistical significance was found (p>0.05). Consequently, the oyster from Korea coast is determined to be both homogenous and large.

  • 한국산 노랑초파리 군에 속하는 8종의 유전적 유연관계를 밝히고자 생식적 격리 그리고 수용성 단백질을 전기영동법으로 분석하였다. 생리적 격리 실험에서 교배전격리 실험결과를 Watanane와 Kawanishi model에 근거하여 보면 D. aurario complex 3종 중 D. triauror물가 원시종이며 남 auraria는 팍생종으로 나타났다. 교배후 격리 실험에서 나. melonogaster와 D. simuions의 교배시, D. melonogoster를 수컷으로 하였을 때는 불임의 수컷만이, 또 D. melonogaster를 암컷으로 곯였을 때는 불임의 암컷만이 출현하였다. 그리고 남 ouraria complex 3종간의 교배에서는 수정 능력이 있는 수컷과 암컷이 출현하였는데, 이는 아직 남 auraria Complex가 semispecies단계에 있음을 나타내는 것이라 할 수 있다. SDS-PAGE로 분석한 노랑초파리 군 8종의 band pattern을 densitometer로 scanning한 결과 남 susu상가 가장 특이하였으며, TDE에 의한 유전적 거리(Aquadro and Avise's)는 남 auror지와 봉 triauror지사이가 0.155로 가장 낮았고, D. melonogaster와 고. mfa 사이가 0.422로 가장 높았다. 본 연구의 결과를 UPGMA법 뜨로 분석하면, 한국산 노랑초파리 군 8종은 4개의 아군으로 나뉘어지며 이들은 2개의 다른 큰무리로 구분되었는데, D. suzu가기 아군, D. lutescens의 아군, D. melanogoster와 봉 simulons의 아군이 속한 큰무리와, D. mfa,0. ouroria, D. biauroria 그리고 남 triourario가 속한 다른 큰무리로 나눌 수 있다.

Analysis of Genetic Characteristics and Probability of Individual Discrimination in Korean Indigenous Chicken Brands by Microsatellite Marker (MS 마커를 이용한 토종닭 브랜드의 유전적 특성 및 개체 식별력 분석)

  • Microsatellite markers have been a useful genetic tool in determining diversity, relationships and individual discrimination studies of livestock. The level of genetic diversity, relationships among two Korean indigenous chicken brand populations (Woorimatdag: WR, Hanhyup3: HH) as well as two pure populations (White Leghorn: WL, Rhode Island Red: RIR) were analyzed, based on 26 MS markers. A total of 191 distinct alleles were observed across the four chicken populations, and 47 (24.6%) of these alleles were unique to only one population. The mean $H_{Exp}$ and PIC were estimated as 0.667 and 0.630. Nei's $D_A$ genetic distance and factorial correspondence analysis (FCA) showed that the four populations represented four distinct groups. However, the genetic distance between each Korean indigenous chicken brand (WR, HH) and the pure population (WL, RIR) were threefold that among the WR and HH. For the STRUCTURE analyses, the most appropriate number of clusters for modeling the data was determined to be three. The expected probabilities of identity among genotypes of random individuals (PI) were calculated as $1.17{\times}10^{-49}$ (All 26 markers) and $1.14{\times}10^{-15}$, $7.33{\times}10^{-20}$ (9, 12 with the highest PI value, respectively). The results indicated that the brand chicken breed traceability system employing the own highest PI value 9 to 12 markers, and might be applicable to individual identification of Korean indigenous chicken brand.

Genetic Diversity of Agaricus bisporus Strains by PCR Polymorphism (PCR 다형성에 의한 양송이(Agaricus bisporus) 계통의 유전적 다양성 분석)

  • Twelve Universal fungal PCR fingerprint (UFPF) primers that were modified from Universal rice primer (URP) were used to assess genetic diversity of 64 Agaricus strains including 45 A. bisporus strains and other 19 strains of other Agaricus spp. Eight primers, UFPF1, UFPF2, UFPF3, UFPF7, UFPF9, UFPF10, UFPF11, and UFPF12 produced PCR polymorphic bands within and between the Agaricus species. Primer UFPF7 produced specific PCR polymorphic bands that are distinct Korean strain from different strains. Ninety five PCR polymorphic bands were inputted for UPGMA cluster analysis. Forty five strains of A. bisporus are genetically clustered into 8 groups, showing coefficient similarity from 0.75 to 0.9 among them. The varieties, Saea, Saedo, Saejeong and Saeyeon that have recently been developed in Korea were involved in the same group with close genetic relationship of coefficient similarity over 0.96, whereas, other Korean strains were genetically related to A. bisporus strains that were introduced from USA, Eroupe and Chinese.

Comparative Analysis of Acanthopanax senticosus Harms from Korea, China and Russia Based on the ITS Sequences of Nuclear Ribosomal DNA (ITS 염기서열분석에 의한 한국산, 중국산 및 러시아산 가시오갈피의 유연관계 분석)

  • The genetic analyses of Acanthopanax senticosus Harms from Korea, China and Russia, were made by comparing the internal transcribed spacer (ITS) sequences of the nuclear ribosomal DNA. The ITS region of A. senticosus was amplified by polymerase chain reaction (PCR) using the universal primers and then directly sequenced. The length of the ITS region including 162 bp 5.85 rRNA gene ranged from 608 bp (for Korean and Chinese) to 611 bp (for Russian). The G+C content of ITS region were 60.20% for Korean and Chinese plants and 60.06% for Russian plants. Sequence comparisons indicated that ITS regions of A. senticosus from Korea and China were identical, whereas the ITS sequence of A. senticosus from Russia showed 99.2% homology with the plants from Korea. Variation in sequences were attributable to 5 bp substitution such as transversion or insertion events. These results suggested that A. senticosus Harms from Korea and China were closely related in phylogenetic relationship compared to Russian. In addition, A. senticosus Harms were more similar to Kalopanax pictus than A. sessiliflorus in their ITS sequences.
