Taxonomic hierarchy of the phylum Proteobacteria and Korean indigenous novel Proteobacteria species

  • The taxonomic hierarchy of the phylum Proteobacteria was assessed, after which the isolation and classification state of Proteobacteria species with valid names for Korean indigenous isolates were studied. The hierarchical taxonomic system of the phylum Proteobacteria began in 1809 when the genus Polyangium was first reported and has been generally adopted from 2001 based on the road map of Bergey's Manual of Systematic Bacteriology. Until February 2018, the phylum Proteobacteria consisted of eight classes, 44 orders, 120 families, and more than 1,000 genera. Proteobacteria species isolated from various environments in Korea have been reported since 1999, and 644 species have been approved as of February 2018. In this study, all novel Proteobacteria species from Korean environments were affiliated with four classes, 25 orders, 65 families, and 261 genera. A total of 304 species belonged to the class Alphaproteobacteria, 257 species to the class Gammaproteobacteria, 82 species to the class Betaproteobacteria, and one species to the class Epsilonproteobacteria. The predominant orders were Rhodobacterales, Sphingomonadales, Burkholderiales, Lysobacterales and Alteromonadales. The most diverse and greatest number of novel Proteobacteria species were isolated from marine environments. Proteobacteria species were isolated from the whole territory of Korea, with especially large numbers from the regions of Chungnam/Daejeon, Gyeonggi/Seoul/Incheon, and Jeonnam/Gwangju. Most Halomonadaceae species isolated from Korean fermented foods and solar salterns were halophilic or halotolerant. Air-borne members of the genera Microvirga, Methylobacterium, and Massilia had common characteristics in terms of G+C content, major respiratory quinones, and major polar lipids.

Taxonomic Study of the Genus Pholiota (Strophariaceae, Basidiomycota) in Korea

  • The genus Pholiota (Strophariaceae, Basidiomycota) is made up of wood-rotting saprotrophic mushrooms characterized by a yellow or brown pileus with scales and/or slimy, and by a brownish smooth spore with a germ pore. However, these features are not enough to distinguish its species, or separate the genus Pholiota from other brown-spored wood-rotting genera such as Hypholoma and Stropharia. Although internal transcribed spacer (ITS) sequencebased identification has improved identification accuracy for species of Pholiota, most Pholiota species in Korea are reported based on morphological features. To evaluate the taxonomy of Pholiota species, we investigated 62 specimens collected from 1999 to 2019 in Korea using ITS sequence analysis and morphological observation. Twelve of the 16 recorded Pholiota species in Korea were identified. While eight species were clearly separated, the ITS analysis did not distinguish three in the Pholiota adiposa complex. Therefore, further investigation is required to distinguish these three species. ITS sequences deposited in GenBank confirm that P. highlandensis exists in Korea. The presence of the other four Pholiota species could not be confirmed through specimens or sequence information in GenBank. A taxonomic key and the ITS sequence data for Korean Pholiota species are included and can be good baselines for further research on Pholiota taxonomy and diversity.

Two new records of free-living marine nematodes of the family Ironidae de Man, 1876 (Nematoda: Enoplida) from Korea

  • Two new records of marine nematodes, belonging to the family Ironidae de Man, 1876, are reported based on the specimens collected from intertidal sediments from the west coast of Korea. Conilia sinensis is characterized by a relatively long body length, a well-developed buccal cavity with three claw-like teeth, the presence of a single spicule with transverse striations, the presence of rib-shaped telamons, and single precloacal supplement. Pheronous donghaiensis is distinguished from other species of the genus by a well-developed buccal cavity with four claw-like solid teeth and minute denticles, relatively short and thick spicules with the central septum, the presence of 8-9 curved tubular-shaped precloacal supplements, and a sharp pointed tail with three small tubular supplements arranged into two rows in males. In this report, we provide a taxonomic description and illustrations of two unrecorded species of the family Ironidae by differential interference contrast microscopy. This is the first taxonomic report on the species of the family Ironidae from Korea.

한국산 황기의 분류학적 위치 및 유전적 분화 (Taxonomic position and genetic differentiation of Korean Astragalus mongholicus Bunge)

  • 본 연구에서는 제주황기(Astragalus nakaianus)의 분류학적 위치를 명확히 하고 한국산 재배황기(A. mongholicus cultivar)의 올바른 학명을 부여하기 위하여 외부형태형질과 ITS 그리고 5구간의 cp non-coding DNA의 염기서열을 조사하였다. 또한 9개의 마이크로새털라이트 마커를 이용하여 3집단 61개체에 대한 유전적 구조가 분석되었다. 그 결과, 남한산 재배황기와 A. mongholicus var. dahuricus 사이에서는 형태와 ITS 염기서열상에서 유의한 차이점이 없었다. 제주황기는 A. mongholicus var. mongholicus 그리고 var. dahuricus와 줄기의 습성, 식물체의 길이, 엽축의 길이, 소엽의 길이 등에서 형태적으로 차이를 보였다. ITS와 cp non-coding 구간 염기서열에서 제주황기는 황기(A. mongholicus)와 차이점을 보이지 않았지만, 마이크로새털라이트 분석에서 제주황기와 남한산 재배황기간에 뚜렷하게 구분된 구조를 보였다. 이러한 결과들을 보았을 때, 한국산 재배황기는 A. mongholicus var. dahuricus로 처리해야 하며 제주황기는 A. mongholicus의 변종으로서 취급되어야 한다.

Inferring the Molecular Phylogeny of Chroococcalian Strains (Blue-green algae/Cyanophyta) from the Geumgang River, Based on Partial Sequences of 16S rRNA Gene

  • Partial sequences of 16S rRNA gene of five chroococcalian blue-green algal strains, Aphanothece nidulans KCTC AG10041, Aphanothece naegelii KCTC AG10042, Microcystis aeruginosa KCTC AG10159, Microcystis ichthyoblabe KCTC AG10160, and Microcystis viridis KCTC AG10198, which were isolated from water from the Geumgang River, were determined and were inferred their phylogenetic and taxonomic positions among taxa of order Chroococcales. Most taxa of Chroococcales whose partial 16S rRNA gene sequences were aligned in this study, are clustered with other related taxa. Aphanothece nidulans KCTC AG10041 and Aphanothece naegelii KCTC AG10042 made a cluster with other European species of these genera, which supported 100% of the bootstrap trees with a very high sequence similarity (97.4-99.4%) in this study. Three strains, Microcystis aeruginosa KCTC AG10159, M. ichthyoblabe KCTC AG10160, and M. viridis KCTC AG10198, formed a cluster with other Microcystis spp. supported 100 % of the bootstrap trees with a similarity of 97.0-99.9% except for two strains. However, this phylogentic tree made no resolution among the species of Microcystis spp. The topology of the tree reconfirmed the taxonomic status of three species of Microcystis, identified in this study based on the morphology, as three colonial types of Microcystis aeruginosa com. nov. Otsuka et al. (1999c). The genera of chroococcalian cyanophytes are heterogeneously clustered in these sequence analyses. We suggest that more molecular studies on the genera of Chroococcales with reference strains, widely collected from restricted geographic or environmental ranges, get accurate taxonomic or phylogenetic determinations.

한국산 장지뱀속(유린목:장지뱀과)의 분류학적 재고찰 (Taxonomic Revision of Genus Takydromus (Squamata: Lacertidae) in Korea)

  • 본 연구는 한국산 장지뱀속(Takydromus)의 분류학적 문제점을 재고찰하고, 한국산 아무르장지뱀 (T. amurensis)과 줄장지뱀 (T. wolteri)의 검색형질을 정립하기 위하여 수행되었다. 연구를 위해 총 114개체의 장지뱀속(Takydromus) 표본을 2003년 4월부터 2004년 10월까지 전국 각지에서 채집한 후 형태적 형질을 분석하였다. 그 결과, 관악장지뱀 (T. kwangakunesis)과 장지뱀 (T. auroralis)은 아무르장지뱀의 동종이명 (synonym)이었고, 올디장지뱀(T. tachydromoides oldi)은 한반도에 서식하지 않는 종으로 나타났다. 따라서 한국산 장지뱀속에는 아무르장지뱀과 줄장지뱀 두 종으로 구성되고 있으며, 윗코판과 주둥이끝판의 접합 유무, 서혜인공의 수는 종내 변이율이 매우 낮아 두 종을 구별할 수 있는 좋은 검색형질이라 판단된다.

The Phylogenetic Relationship of Several Oscillatorian Cyanobacteria, Forming Blooms at Daecheong Reservoirs, Based on Partial 16S rRNA Gene Sequences

  • The partial 16S gene sequences of six filamentous cyanobacterial strains, Oscillatoria lmosa KCTC AG10168, Oscillatoria princeps KCTC AG10153, Oscillatoria sp. KCTC AG 10184, Phormidium tenue KCTC AG10158, Phormidium parchydematicum KCTC AG10164, and Lyngbya hieronymusii KCTC AG10199, which were isolated in the late summer at Daecheong Reservoirs, were determined and assigned their phylogenetic and taxonomic position among taxa of order Ocillatoriales whose partial 16S rRNA gene sequences aligned in this suty, were very heterogeneously clustered with other taxa. The two strains, Oscillatoria limosa KCTC AG10168 and O. princeps KCTC AG10153, formed a cluster with O. sancta PCC7515, which supported 64% of the bootstrap trees with high similarity (19-96.15%). Strain Oscillatoria sp. KCTC AG10184, that was known to produce a nasty substance, was closely related to the toxic Oscillatoria group. The study on morphological variation in various environments and toxin production will confirm the taxonomic status of these species. Phormidium tenus KCTC AG10158 and Phormidium parchydematicum KCTC AG10164 made a cluster with other oscillatorian species of Phormidium, Oscillatoria, and Leptolynbya, which supproted 100% of the bootstrap trees with a very high sequence smilarity (96.8-99.8%) in thsi study. The sequence analysis in this study also supported that taxa of oscillatoriales are not monophyletic. Some of the fractures, such as the presence or absence of sheath and cell shape, which were used to define them, would be inadequate and should be reconfirmed. We suggest that sequences of partial 16S rRNA gene fragments aligned in this study should be more useful than morphological features in the identification and reconfirmation of the taxonomic status of these oscillactorian cyanobacteria.

Germ Cell Differentiations during Spermatogenesis and Taxonomic Values of Mature Sperm Morphology of $Atrina$ ($Servatrina$) $pectinata$ (Bivalvia, Pteriomorphia, Pinnidae)

  • The ultrastructural characteristics of germ cell differentiations during spermatogenesis and mature sperm morphology in male $Atrina$ ($Servatrina$) $pectinata$ were evaluated via transmission electron microscopic observation. The accessory cells, which contained a large quantity of glycogen particles and lipid droplets in the cytoplasm, are assumed to be involved in nutrient supply for germ cell development. Morphologically, the sperm nucleus and acrosome of this species are ovoid and conical in shape, respectively. The acrosomal vesicle, which is formed by two kinds of electron-dense or lucent materials, appears from the base to the tip: a thick and slender elliptical line, which is composed of electron-dense opaque material, appears along the outer part (region) of the acrosomal vesicle from the base to the tip, whereas the inner part (region) of the acrosomal vesicle is composed of electron-lucent material in the acrosomal vesicle. Two special characteristics, which are found in the acrosomal vesicle of A. ($S$) $pectinata$ in Pinnidae (subclass Pteriomorphia), can be employed for phylogenetic and taxonomic analyses as a taxonomic key or a significant tool. The spermatozoa were approximately $45-50{\mu}m$ in length, including a sperm nucleus (about $1.43{\mu}m$ in length), an acrosome (about $0.51{\mu}m$ in length), and a tail flagellum (about $46-47{\mu}m$). The axoneme of the sperm tail evidences a 9+2 structure.

보호지역 관리를 위한 생물다양성 평가 (The biodiversity representation assessment in South Korea's protected area network)

  • National parks and other protected areas often do not adequately protect national biodiversity because they were originally created for socio-economic and/or aesthetic values. The Korean government has committed to expanding the extent of protected areas to fulfill its commitments to the Aichi Biodiversity Convention. To do so, it is necessary to quantify the current levels of biodiversity representation within existing protected areas and to identify additional conservation needs for vulnerable species and ecological systems. In this study, we assess the proportion of species ranges found in South Korea's protected areas, for the species documented in the 3rd National Ecosystem Survey. We modeled the range distribution of 3,645 species in the following taxonomic groups; plants (1,545 species), mammals (35), birds (132), herptiles (35), and insects (1,898) using the MaxEnt species distribution model and calculated how much of each species' range is within protected areas. On average, 17.4% of plant species' ranges are represented in protected areas, while for mammals and insects an average 12.0% is currently conserved. Conservation representation for herptiles averages 9.3%, while it is 8.6% for birds. Although large proportions of species that have restricted distributions should be represented in protected areas, 17 plant species, two insects (Parnassius bremeri and Lasioglossum occidens), and one bird species (Phylloscopus inornatus) with ranges smaller than 1,000 ㎢ have less than 10% of their ranges within protected areas. Establishing specific conservation goals such as the protection of endangered species or vulnerable taxonomic groups will increase the efficiency of the biodiversity conservation strategies. In addition, lowland coastal areas are critical for biodiversity conservation because the protected areas in South Korea are mainly composed of high mountainous areas.

한국 담수산 윤형동물의 총목록 (List of Korean Species of Freshwater Rotifera)

  • hada(1936)가 처음으로 한국산 윤형동물 14종의 목록을 발표한 이후에 이루어진 한국산 윤형동물에 대한 연구는 내.외국인에 의한 것 모두가 육수학적 연구 과정 중에 생물상을 조사하거나 동물상 조사 결과 얻어진 종의 목록 수준의 것들이어서 분류학적 연구는 지금까지 전무했다고 할 수 있다. 이에 저자는 앞으로의 분류학적 연구에 기초자료로 이용하고자 1988년 이전까지 보고된 한국산 윤형동물 총 145종의 분류목록을 문헌과 함께 작성하였다.
