Molecular characterization of reciprocal crosses of Aerides vandarum and Vanda stangeana (Orchidaceae) at the protocorm stage

  • Aerides vandarum and Vanda stangeana are two rare and endangered vandaceous orchids with immense floricultural traits. The intergeneric hybrids were synthesized by performing reciprocal crosses between them. In vitro germination response of the immature hybrid embryos was found to be best on half-strength Murashige and Skoog medium supplemented with 20% (v/v) coconut water/liquid endosperm from tender coconut. Determination of hybridity was made as early as the immature seeds or embryos germinated in vitro, using randomly amplified polymorphic DNA (RAPD) markers. Out of 15 arbitrarily chosen decamer RAPD primers, two were found to be useful in amplification of polymorphic bands specific to the parental species and their presence in the reciprocal crosses. However, a decisive profile that can identify the reciprocal crosses could not be provided by RAPD. Amplification of the trnL-F non-coding regions of chloroplast DNA of the parent species and hybrids aided easy identification of the reciprocal crosses from the fact that maternal inheritance of chloroplast DNA held true for these intergeneric hybrids. Subsequent restriction digestion of the polymerase chain reaction (PCR) amplified trnL-F non-coding regions of chloroplast DNA also consolidated the finding. Such PCR-based molecular markers could be used for early determination of hybridity and easy identification of the reciprocal crosses.

  • 안드로이드 플랫폼에서 다양한 모바일 애플리케이션이 개발/배포되면서 편리함과 유용성이 더욱 증가하고 있으나 지속적으로 악성 모바일 애플리케이션(Malicious Mobile Application) 또한 급증하고 있어 스마트폰 사용자도 모르게 단말 내 중요 정보 등이 외부로 유출되고 있다. 악성앱 검출을 위해 안드로이드 플랫폼을 대상으로 다양한 모바일 백신이 개발되었지만 최근에 발견된 서버 기반 다형상 모바일 악성앱인 경우 은닉 우회 기법을 포함하고 있으며, C&C 서버 기반 다형상 생성기에 의해서 각 사용자 단말에 매번 조금씩 다른 형태의 악성앱이 생성 및 설치되기 때문에 기존 모바일 백신에 손쉽게 검출되지 않는다는 문제점이 있다. 이에 본 논문에서는 서버 기반 다형상 모바일 악성앱에 대한 APK 역컴파일 과정을 통해 핵심 악성 코드를 구성하는 DEX 파일내 메소드에 대한 유사도와 접근권한 유사도 측정을 통해 상관관계를 분석하여 SSP 악성앱을 판별하는 기법을 제시하였다. DEX 메소드 유사도와 퍼미션 유사도 분석 결과 SSP 악성앱에 대한 동작 방식의 특징을 추출할 수 있었으며 정상앱과 구별 가능한 차이점을 발견할 수 있었다.

Analysis of Genetic Diversity and Population Structure of Buckwheat (Fagopyrum esculentum Moench) Landraces of Korea Using SSR Markers

  • Buckwheat (Fagopyrum esculentum Moench), one of the minor crops grown in Korea belonging to the Polygonaceae family, is an annual crop widely cultivated in Asia, Europe, and America and has a character of outcrossing and self-incompatibility. The objective of this study was to analyze the genetic variability, phylogenetic relationships and population structure of buckwheat landraces of Korea using SSR markers. Ten microsatellite markers have been detected from a total of 79 alleles among the 179 buckwheat accessions were collected from Korea. The number of allele per marker locus ($N_A$) ranged from 2 (GB-FE-001, GB-FE-043 and GB-FE-055) to 31 (GB-FE-035) with an average of 7.9 alleles. GB-FE-035 was the most polymorphic with the highest PIC value 0.93. Major allele frequencies ($M_{AF}$) for the 10 polymorphic loci varied from 0.12 to 0.97 with a mean allele frequency of 0.57. The expected heterozygosity ($H_E$) values ranged from 0.05 to 0.94 with an average of 0.53. The observed heterozygosity ($H_O$) ranged from 0.06 to 0.92 with an average of 0.42. The overall polymorphic information contents (PIC) values ranged from 0.05 to 0.93 with an average of 0.48. The landrace accessions of buckwheat used in the present study were not distinctly grouped according to geographic distribution. The study concludes that the results revealed genetic differentiation was low according to the geographic region because of outcrossing and self-incompatibility. We reported that our analyses on the genetic diversity of common buckwheat cultivars of Korea were performed by using of microsatellite markers.

Genetic Diversity and Phylogenetic Relationships among Microsporidian Isolates from the Indian Tasar Silkworm, Antheraea mylitta, as Revealed by RAPD Fingerprinting Technique

  • In this study, we investigated genetic diversity of 22 microsporidian isolates infecting tropical tasar silkworm, Antheraea mylitta collected from various geographical forest locations in the state of Jharkhand, India, using polymerase chain reaction (PCR)-based marker assay: random amplified polymorphic DNA (RAPD). A type species, NIK-1s_mys was used as control for comparison. The shape of mature microsporidians was found to be oval to elongate, measuring 3.80 to $5.10{\mu}m$ in length and 2.56 to $3.30{\mu}m$ in width. Of the 20 RAPD primers screened, 16 primers generated reproducible profiles with 298 polymorphic fragments displaying high degree of polymorphism (97%). A total of 14 RAPD primers produced 45 unique putative genetic markers, which were used to differentiate the microsporidians. Calculation of genetic distance coefficients based on dice coefficient method and clustering with un-weighted pair group method using arithmetic average (UPGMA) analysis was conducted to unravel the genetic diversity of microsporidians infecting tasar silkworm. The similarity coefficients varied from 0.059 to 0.980. UPGMA analysis generated a dendrogram with four microsporidian groups, which appear to be different from each other as well as from NIK-1s_mys. Two-dimensional distribution based on Euclidean distance matrix also revealed considerable variability among different microsporidians identified from the tasar silkworms. Clustering of few microsporidian isolates was in accordance with the geographic origin. The results indicate that the RAPD profiles and specific/unique genetic markers can be used for differentiating as well as to identify different microsporidians with considerable accuracy.

Mycelial Propagation and Molecular Phylogenetic Relationships of Commercially Cultivated Agrocybe cylindracea based on ITS Sequences and RAPD

  • This study evaluated the optimal vegetative growth conditions and molecular phylogenetic relationships of eleven strains of Agrocybe cylindracea collected from different ecological regions of Korea, China and Taiwan. The optimal temperature and pH for mycelial growth were observed at $25^{\circ}C$ and 6. Potato dextrose agar and Hennerberg were the favorable media for vegetative growth, whereas glucose tryptone was unfavorable. Dextrin, maltose, and fructose were the most effective carbon sources. The most suitable nitrogen sources were arginine and glycine, whereas methionine, alanine, histidine, and urea were least effective for the mycelial propagation of A. cylindracea. The internal transcribed spacer (ITS) regions of rDNA were amplified using PCR. The sequence of ITS2 was more variable than that of ITS1, while the 5.8S sequences were identical. The reciprocal homologies of the ITS sequences ranged from 98 to 100%. The strains were also analyzed by random amplification of polymorphic DNA (RAPD) using 20 arbitrary primers. Fifteen primers efficiently amplified the genomic DNA. The average number of polymorphic bands observed per primer was 3.8. The numbers of amplified bands varied based on the primers and strains, with polymorphic fragments ranging from 0.1 to 2.9 kb. The results of RAPD analysis were similar to the ITS region sequences. The results revealed that RAPD and ITS techniques were well suited for detecting the genetic diversity of all A. cylindracea strains tested.

Polymorphic Phase Transition and Temperature Coefficient of Capacitance of Alkaline Niobate Based Ceramics

  • $0.95(Na_{0.5}K_{0.5})NbO_3-0.05BaTiO_3+0.2wt%\;Ag_2O$ (hereafter, No excess NKN) ceramics and $0.95(Na_{0.5}K_{0.5})NbO_3-0.05BaTiO_3+0.2wt%\;Ag_2O$ with excess $(Na_{0.5}K_{0.5})NbO_3$ (hereafter, Excess NKN) were fabricated by the conventional solid state sintering method, and their phase transition properties and dielectric properties were investigated. The crystalline structure of No excess NKN ceramics and Excess NKN ceramics were shown characteristics of polymorphic phase transition (hereafter, PPT), especially shift from the orthorhombic to tetragonal phase by increasing sintering temperature range from $1,100^{\circ}C$ to $1,200^{\circ}C$. Also, the temperature coefficient of capacitance (hereafter, TCC) of No excess NKN ceramics and Excess NKN ceramics from $-40^{\circ}C$ to $100^{\circ}C$ was measured to evaluate temperature stability for applications in cold regions. The TCC of No excess NKN and Excess NKN ceramics showed positive TCC characteristics at a temperature range from $-40^{\circ}C$ to $100^{\circ}C$. Especially, Excess NKN showed a smaller TCC gradient than those of Excess NKN ceramics in range from $-40^{\circ}C$ to $100^{\circ}C$. Therefore, NKN piezoelectric ceramics combined with temperature compensated capacitor having negative temperature characteristics is desired for usage in cold regions.

RAPD를 이용한 뽕나무속 식물의 유전적 유연관계 분석 (Phylogenetic Relationships of Morus Species on the Basis of RAPD)

  • 본 연구에서는 형태적인 특성에 의해 분류가 이루어져, 객관성이 부족한 뽕나무를 대상으로 분자생물학적인 기법을 활용하여 유연관계를 분석하여 뽕나무 품종분류의 기초자료를 얻기 위하여 본 실험을 수행하였다. 30개의 primer를 이용하여 41개의 뽕나무품종에 대하여 RAPD를 수행한 결과 201개의 band를 얻었으며, 이중 151개의 polymorphic band를 집괴분석하여 dendrogrom을 작성하였다. 이 계통수에서 유사도 0.747을 기준으로 41개의 공시 계통을 19개 품종과 16품종이 각각 속해있는 2개의 대분류군과 2품종이 속하는 1개의 군 그리고 1품종씩 속하는 4개의 군으로 모두 7개의 분류군으로 나눌 수 있었다. 분류군별 관계를 보면 I군, II군, III군에 속하는 품종들은 유전적 상동성이 비교적 높았으나, IV-Ⅶ군에 속하는 품종들은 다른 품종군들과 유연관계가 비교적 낮았으며, 특히 단독으로 하나의 군을 형성(Ⅶ군)하는 모후상은 다른 품종군들과의 유연관계가 매우 낮았다.

RAPD와 URP를 이용한 심비디움 유전자원 유연관계 분석 (Analysis of Genetic Relationship among Cymbidium germplasms Using RAPD and URP)

  • 심비디움속 유전자원 48품종에 대하여 RAPD와 URP를 이용하여 유전적 유연관계를 분석하였다. RAPD분석에는 10mer에 해당하는 random primer (Operon사) 80개를, URP는 20 mer에 해당하는 12종의 상용 primer를 이용하였다. 48 품종의 심비디움에는 34종의 동양 심비디움, 7종의 동서양란 교잡종, 7종의 서양 심비디움이 포함되어 있다. 선별된 41개의 random primer와 6개의 URP primer로부터 각각 407, 56개의 다형성 밴드를 획득하여 총 463개의 마커를 이용하였다. 이들 마커의 크기 범위는 0.4 kb 에서 1.5 kb 에 해당하였다. 유전적 유사도를 바탕으로 UPGMA clustering 프로그램을 이용하여 dendrogram을 작성하였는데 유전자원 48품종은 유사도 0.638 수준에서 총 4그룹으로 구분되었다.

A TILLING Rice Population Induced by Gamma-ray Irradiation and its Genetic Diversity

  • TILLING (Targeting Induced Local Lesions IN Genomes) is broadly regarded as an excellent methodology for reverse genetics applications. Approximately 15,000 $M_3$ TILLING lines have been developed via the application of gamma-ray irradiation to rice seeds (cv. Donganbyeo), followed by subsequent selections. In an effort to evaluate the genetic diversity of the TILLING population, we have employed the AFLP multiple dominant marker technique. A total of 96 (0.64%) TILLING lines as well as Donganbyeo were selected randomly and their genetic diversity was assessed based on AFLP marker polymorphisms using 5 primer combinations. An average of 100.4 loci in a range of 97 to 106 was detected using these primer combinations, yielding a total of 158 (31.4%) polymorphic loci between Donganbyeo and each of the 96 lines. A broad range of similarity from 80% to 96% with an average of 89.4% between Donganbyeo and each of the 96 lines was also observed, reflecting the genetic diversity of the TILLING population. Approximately 28 polymorphic loci have been cloned and their sequences were BLAST-searched against rice whole genome sequences, resulting in 20 matches to each of the gene bodies including exon, intron, 1 kb upstream and 1 kb downstream regions. Six polymorphic loci evidenced changes in the coding regions of genes as compared to the rice pseudomolecules, 4 loci of which exhibited missense mutations and 2 loci of which exhibited silent mutations. Therefore, the results of our study show that the TILLING rice population should prove to be a useful genetic material pool for functional genomics as well as mutation breeding applications.

Development of Polymorphic Simple Sequence Repeat Markers using High-Throughput Sequencing in Button Mushroom (Agaricus bisporus)

  • The white button mushroom (Agaricus bisporus) is one of the most widely cultivated species of edible mushroom. Despite its economic importance, relatively little is known about the genetic diversity of this species. Illumina paired-end sequencing produced 43,871,558 clean reads and 69,174 contigs were generated from five offspring. These contigs were subsequently assembled into 57,594 unigenes. The unigenes were annotated with reference genome in which 6,559 unigenes were associated with clusters, indicating orthologous genes. Gene ontology classification assigned many unigenes. Based on genome data of the five offspring, 44 polymorphic simple sequence repeat (SSR) markers were developed. The major allele frequency ranged from 0.42 to 0.92. The number of genotypes and the number of alleles ranged from 1 to 4, and from 2 to 4, respectively. The observed heterozygosity and the expected heterozygosity ranged from 0.00 to 1.00, and from 0.15 to 0.64, respectively. The polymorphic information content value ranged from 0.14 to 0.57. The genetic distances and UPGMA clustering discriminated offspring strains. The SSR markers developed in this study can be applied in polymorphism analyses of button mushroom and for cultivar discrimination.
