Discovery of markers for determining the maturity of silkworms by comparing gene expression patterns

  • The advantages of silkworms as functional foods are well known and various products are being developed. In general, silkworms sold in the market include silkworm powder (3 days of fifth instars) and SukJam (7 days or more of fifth instars), In other words, product classification is made according to the maturity of the fifth instar silkworms. In this study, we analyzed the gene expression changes in the fifth instar silkworms and attempted to validate the use of deregulated genes in maturity analysis. After rearing BaekokJam, transcriptome analysis was performed on days 1, 3, 5, and 8 days of the fifth instar, and differentially expressed genes showing differences at each period were selected. Of the 31,841 contigs analyzed, 4012 contigs were identified with a log2 fold change of two or more between 5 and 8 days of the fifth instar. RT-PCR was performed for 18 contigs, which showed increased or decreased expression, but in c127159, c97909, c96974, c119920, c42251, and c80216 showed clear differences. To identify SukJam, a combination of the contigs c127159 (180 bp), c97909 (143 bp), and c80216 (120 bp) was amplified. Taken together, these results suggest that the harvest time of silkworms can be determined using gene expression pattern analysis.

Expression of anoctamin 7 (ANO7) is associated with poor prognosis and mucin 2 (MUC2) in colon adenocarcinoma: a study based on TCGA data

  • Colon adenocarcinoma (COAD) is the predominant type of colorectal cancer. Early diagnosis and treatment can significantly improve the prognosis of COAD patients. Anoctamin 7 (ANO7), an anion channel protein, has been implicated in prostate cancer and other types of cancer. In this study, we analyzed the expression of ANO7 and its correlation with clinicopathological characteristics among COAD patients using the Gene Expression Profiling Interactive Analysis 2 (GEPIA2) and the University of Alabama at Birmingham CANcer (UALCAN) databases. The GEPIA2, Kaplan-Meier plotter, and the Survival Genie platform were employed for survival analysis. The co-expression network and potential function of ANO7 in COAD were analyzed using GeneFriends, the Database for Annotation, Visualization and Integrated Discovery (DAVID), GeneMANIA, and Pathway Studio. Our data analysis revealed a significant reduction in ANO7 expression levels within COAD tissues compared to normal tissues. Additionally, ANO7 expression was found to be associated with race and histological subtype. The COAD patients exhibiting low ANO7 expression had lower survival rates compared to those with high ANO7 expression. The genes correlated with ANO7 were significantly enriched in proteolysis and mucin type O-glycan biosynthesis pathway. Furthermore, ANO7 demonstrated a direct interaction and a positive co-expression correlation with mucin 2 (MUC2). In conclusion, our findings suggest that ANO7 might serve as a potential prognostic biomarker and potentially plays a role in proteolysis and mucin biosynthesis in the context of COAD.

Cohesin gene mutations in tumorigenesis: from discovery to clinical significance

  • Cohesin is a multi-protein complex composed of four core subunits (SMC1A, SMC3, RAD21, and either STAG1 or STAG2) that is responsible for the cohesion of sister chromatids following DNA replication until its cleavage during mitosis thereby enabling faithful segregation of sister chromatids into two daughter cells. Recent cancer genomics analyses have discovered a high frequency of somatic mutations in the genes encoding the core cohesin subunits as well as cohesin regulatory factors (e.g. NIPBL, PDS5B, ESPL1) in a select subset of human tumors including glioblastoma, Ewing sarcoma, urothelial carcinoma, acute myeloid leukemia, and acute megakaryoblastic leukemia. Herein we review these studies including discussion of the functional significance of cohesin inactivation in tumorigenesis and potential therapeutic mechanisms to selectively target cancers harboring cohesin mutations.

  • The direct detection of intestinal pathogens and viruses often requires costly, tedious, and time-consuming procedures. These requirements developed a test to show that the water was contaminated with sewage-borne pathogens by assessing the hygienic quality of water based on indicator microorganisms whose presence indicates that pathogenic microorganisms may also be present. Various groups of microorganisms have been suggested and used as indicator microorganisms. Proposed and commonly used microbial indicators are total coliforms, fecal coliforms, fecal streptococci, Clostridium perfringens, heterotrophic plate count, bacteriophage, and so on. Unfortunately, most, if not all, of these indicators are not ideal because of the sensitivity and resistance to environment stresses and disinfection. However, the development of gene probes and PCR technology may give hope for the discovery of rapid and simple methods toy detecting small number of fecal pathogens in various environments.

Drosophila melanogaster: a Model for the Study of DNA Damage Checkpoint Response

  • The cells of metazoans respond to DNA damage by either arresting their cell cycle in order to repair the DNA, or by undergoing apoptosis. This response is highly conserved across species, and many of the genes involved in this DNA damage response have been shown to be inactivated in human cancers. This suggests the importance of DNA damage response with regard to the prevention of cancer. The DNA damage checkpoint responses vary greatly depending on the developmental context, cell type, gene expression profile, and the degree and nature of the DNA lesions. More valuable information can be obtained from studies utilizing whole organisms in which the molecular basis of development has been well established, such as Drosophila. Since the discovery of the Drosophila p53 orthologue, various aspects of DNA damage responses have been studied in Drosophila. In this review, I will summarize the current knowledge on the DNA damage checkpoint response in Drosophila. With the ease of genetic, cellular, and cytological approaches, Drosophila will become an increasingly valuable model organism for the study of mechanisms inherent to cancer formation associated with defects in the DNA damage pathway.

  • 게놈 프로젝트에 의해 인간 유전자 영기서열이 밝혀지면서 개개인의 유전자에 나타나는 SNP(Single Nucleotide Polymorphism)을 분석하여 질병의 진단과 예후, 치료와 예방이 미래에 가능하게 되었다. 본 논문은 그러한 SNP 분석을 위한 자동 분석 시스템의 영상 처리 과정으로서, 기존의 육안을 통해 분석하였던 TDGS 영상을 본 시스템의 자동적인 영상 처리 과정을 통해 SNP 분석을 위한 디지털 패턴을 추출한다. SNP 분석을 위해 사용되는 샘플은 대략 수백개가 되는데, 실험이라는 특성상 영상에 나타나는 불규칙한 요소들이 많고. 영상의 상태가 좋지 않은 경우 명암도가 낮은 반점들의 구분이 힘들게 된다. 본 논문에서는 TDGS 영상의 지역적 특성을 가장 잘 반영하기 위한 동적 이진화의 새로운 척도를 제안하였고, 영상에서 잡영과 배경을 제거한 후 남겨진 관심영역을 반점으로 판별하여 이를 디지털 패턴으로 추출한 결과를 보여 준다.

Applications of Microfluidics in the Agro-Food Sector: A Review

  • Background: Microfluidics is of considerable importance in food and agricultural industries. Microfluidics processes low volumes of fluids in channels with extremely small dimensions of tens of micrometers. It enables the miniaturization of analytical devices and reductions in cost and turnaround times. This allows automation, high-throughput analysis, and processing in food and agricultural applications. Purpose: This review aims to provide information on the applications of microfluidics in the agro-food sector to overcome limitations posed by conventional technologies. Results: Microfluidics contributes to medical diagnosis, biological analysis, drug discovery, chemical synthesis, biotechnology, gene sequencing, and ecology. Recently, the applications of microfluidics in food and agricultural industries have increased. A few examples of these applications include food safety analysis, food processing, and animal production. This study examines the fundamentals of microfluidics including fabrication, control, applications, and future trends of microfluidics in the agro-food sector. Conclusions: Future research efforts should focus on developing a small portable platform with modules for fluid handling, sample preparation, and signal detection electronics.

Etv5, a transcription factor with versatile functions in male reproduction

  • Transcription factors govern diverse aspects of cell growth and differentiation as major switches of gene expression. Etv5, a member of the E26 transformation-specific family of transcription factors, has many stories to share when it comes to reproduction. Etv5 deficient mice show complex infertility phenotypes both in males and females. In males, the infertility phenotype exhibited by Etv5 deficiency is sexually dimorphic, and it involves both somatic cells and germ cells. In $Etv5^{-/-}$ female mice, the problem is more complicated by hormonal involvement. This review synthesizes old and new information on this versatile transcription factor-from the inadvertent discovery of its role in the testes to its newly discovered role in maintaining spermatogonial stem cells.

  • Clustering for gene expression data without filtering out noise genes may be distorted or derived inappropriate inference. Identifying significant genes and deleting noise before major analysis is necessary fur meaningful discovery from genes expression pattern. We proposed a new method of finding significant genes using factor analysis which is done on transposed data matrix. We construct significance score that is sum of factor loadings for declared significant number of factor, and set threshold through replication. Our proposed method works well for simulated time-course data for finding significant genes even though variance level gets larger.

Protein Expression Profiling of Infected Murine Macrophage Cells (RAW 264.7) by Bacillus anthracis Spores

  • Current therapeutic strategies far anthrax have had no significant impact on anthrax mortality over the last several decades. This study used a matrix-assisted laser desorption/ionization time-of-flight mass spectrometry (MALDI-TOF MS) discovery platform to generate protein expression profiles in search of overexpressed proteins in murine macrophage cells (RAW264.7) which infected with Bacillus anthracis spores as potentially novel molecular targets. Two differentially expressed proteins were identified in infected murine macrophage cells as Syndapin and CDC46, respectively. Syndapins are potential links between the cortical actin cytoskeleton and endocytosis. Other two proteins were identified from murine macrophage cells infected with avirulent spores as ITBG-2 (CD18) and HSPA5, respectively. These data demonstrate the feasibility of using a MALDI-TOF platform to generate protein expression profiles and identify potential molecular targets for anthrax therapeutics.
