Proteomic Comparison of Gibberella moniliformis in Limited-Nitrogen (Fumonisin-Inducing) and Excess-Nitrogen (Fumonisin-Repressing) Conditions

  • The maize pathogen Gibberella moniliformis produces fumonisins, a group of mycotoxins associated with several disorders in animals and humans, including cancer. The current focus of our research is to understand the regulatory mechanisms involved in fumonisin biosynthesis. In this study, we employed a proteomics approach to identify novel genes involved in the fumonisin biosynthesis under nitrogen stress. The combination of genome sequence, mutant strains, EST database, microarrays, and proteomics offers an opportunity to advance our understanding of this process. We investigated the response of the G. moniliformis proteome in limited nitrogen (N0, fumonisin-inducing) and excess nitrogen (N+, fumonisin-repressing) conditions by one- and two-dimensional electrophoresis. We selected 11 differentially expressed proteins, six from limited nitrogen conditions and five from excess nitrogen conditions, and determined the sequences by peptide mass fingerprinting and MS/MS spectrophotometry. Subsequently, we identified the EST sequences corresponding to the proteins and studied their expression profiles in different culture conditions. Through the comparative analysis of gene and protein expression data, we identified three candidate genes for functional analysis and our results provided valuable clues regarding the regulatory mechanisms of fumonisin biosynthesis.

A Robust Approach to Automatic Iris Localization

  • In this paper, a robust method is developed to locate the irises of both eyes. The method doesn't put any restrictions on the background. The method is based on the AdaBoost algorithm for face and eye candidate points detection. Candidate points are tuned such that two candidate points are exactly in the centers of the irises. Mean crossing function and convolution template are proposed to filter out candidate points and select the iris pair. The advantage of using this kind of hybrid method is that AdaBoost is robust to different illumination conditions and backgrounds. The tuning step improves the precision of iris localization while the convolution filter and mean crossing function reliably filter out candidate points and select the iris pair. The proposed structure is evaluated on three public databases, Bern, Yale and BioID. Extensive experimental results verified the robustness and accuracy of the proposed method. Using the Bern database, the performance of the proposed algorithm is also compared with some of the existing methods.

  • It has been used so many kinds of architectural materials and interior products in current building construction, and use of composite architectural materials is increasing with the development of chemical technology. As the green architecture has become the center of public interest, much effort is conducted in advanced countries on the LCA point of view, such as restriction of architectural materials that emitting pollution substances, developing of Non-Toxic architectural materials, and recycling of used materials, etc. with the cooperation of related organizations, material manufacture companies, and construction companies. Because the kinds of materials to be used in building constructions are so various, there might be some possibility of personal and subjective choice at the time of materials selection resulting the missing the requirements of building components and the choice of harmful materials to human. One way to resolve the material problem is to present the green architectural materials which coincide with the quality performance at service and not harmful to man and nature. At this point of view, this study aims to develop the material classification model by investigating the major labelling system about green architectural materials in both domestic and abroad and to implement an efficient material selection system by making a powerful database of environmental standard and quality basis of building requirements.

Comparison of EEG Topography Labeling and Annotation Labeling Techniques for EEG-based Emotion Recognition (EEG 기반 감정인식을 위한 주석 레이블링과 EEG Topography 레이블링 기법의 비교 고찰)

  • Recently, research on emotion recognition based on EEG has attracted great interest from human-robot interaction field. In this paper, we propose a method of labeling using image-based EEG topography instead of evaluating emotions through self-assessment and annotation labeling methods used in MAHNOB HCI. The proposed method evaluates the emotion by machine learning model that learned EEG signal transformed into topographical image. In the experiments using MAHNOB-HCI database, we compared the performance of training EEG topography labeling models of SVM and kNN. The accuracy of the proposed method was 54.2% in SVM and 57.7% in kNN.

OryzaGP: rice gene and protein dataset for named-entity recognition

  • Text mining has become an important research method in biology, with its original purpose to extract biological entities, such as genes, proteins and phenotypic traits, to extend knowledge from scientific papers. However, few thorough studies on text mining and application development, for plant molecular biology data, have been performed, especially for rice, resulting in a lack of datasets available to solve named-entity recognition tasks for this species. Since there are rare benchmarks available for rice, we faced various difficulties in exploiting advanced machine learning methods for accurate analysis of the rice literature. To evaluate several approaches to automatically extract information from gene/protein entities, we built a new dataset for rice as a benchmark. This dataset is composed of a set of titles and abstracts, extracted from scientific papers focusing on the rice species, and is downloaded from PubMed. During the 5th Biomedical Linked Annotation Hackathon, a portion of the dataset was uploaded to PubAnnotation for sharing. Our ultimate goal is to offer a shared task of rice gene/protein name recognition through the BioNLP Open Shared Tasks framework using the dataset, to facilitate an open comparison and evaluation of different approaches to the task.

Multi-biomarkers-Base Alzheimer's Disease Classification

  • Various anatomical MRI imaging biomarkers for Alzheimer's Disease (AD) identification have been recognized so far. Cortical and subcortical volume, hippocampal, amygdala volume, and genetics patterns have been utilized successfully to diagnose AD patients from healthy. These fundamental sMRI bio-measures have been utilized frequently and independently. The entire possibility of anatomical MRI imaging measures for AD diagnosis might thus still to analyze fully. Thus, in this paper, we merge different structural MRI imaging biomarkers to intensify diagnostic classification and analysis of Alzheimer's. For 54 clinically pronounce Alzheimer's patients, 58 cognitively healthy controls, and 99 Mild Cognitive Impairment (MCI); we calculated 1. Cortical and subcortical features, 2. The hippocampal subfield, amygdala nuclei volume using Freesurfer (6.0.0) and 3. Genetics (APoE ε4) biomarkers were obtained from the ADNI database. These three measures were first applied separately and then combined to predict the AD. After feature combination, we utilize the sequential feature selection [SFS (wrapper)] method to select the top-ranked features vectors and feed them into the Multi-Kernel SVM for classification. This diagnostic classification algorithm yields 94.33% of accuracy, 95.40% of sensitivity, 96.50% of specificity with 94.30% of AUC for AD/HC; for AD/MCI propose method obtained 85.58% of accuracy, 95.73% of sensitivity, and 87.30% of specificity along with 91.48% of AUC. Similarly, for HC/MCI, we obtained 89.77% of accuracy, 96.15% of sensitivity, and 87.35% of specificity with 92.55% of AUC. We also presented the performance comparison of the proposed method with KNN classifiers.

Changes of Protein Profiles in Cheonggukjang during the Fermentation Period (전통 청국장의 발효 기간 동안 변화하는 수용성 단백질 개요)

  • The fermented soybean product, cheonggukjang, is favored by many people, partly due to its bio-functional ingredients. Since the fermentation process of cheonggukjang is mediated by enzymes, including proteases, produced by microbes, analysis of the proteome profile changes in cheonggukjang during fermentation would provide us with valuable information for fermentation optimization, as well as a better understanding of the formation mechanisms of the bio-functional substances. The soluble proteins from cheonggukjang were prepared by a phenol/chloroform extraction method, in order to remove interfering molecules for high resolution 2-D gel analysis. Proteomic analysis of the cheonggukjang different fermentation periods suggested that most of the soluble soy proteins were degraded into smaller forms within 20hr, and many microbial proteins, such as mucilage proteins, dominated the soluble protein fraction. The proteomic profile of cheonggukjang was very different from natto, in terms of the 2-D gel protein profile. Among the separated protein spots on the 2-D gels, 50 proteins from each gel were analyzed by MALDI-TOF MS and PMF for protein identification. Due to database limitations with regard to soy proteins and microbial proteins, identification of the changed proteins during fermentation was restricted to 9 proteins for cheonggukjang and 15 for natto. From de novo sequencing of the proteins by a tandem MS/MS, as well as by database searches using BLASTP, a limited number of proteins were identified with low reliability. However, the 2-D gel analysis of proteins, including protein preparation methods, remains a valuable tool to analyze complex mixtures of proteins entirely. Also, for intensive mass spectrometric analysis, it is also advisable to focus on a few of the interestingly changed proteins in cheonggukjang.

Isolation and Characterization of a Nitric Oxide-induced Gene in Sweetpotato (고구마에서 질소 유도성 유전자의 분리 및 특성분석)

  • A new nitric oxide-induced (NOI) gene was isolated by screening ESTs from a cDNA library of dehydration-treated fibrous roots of sweetpotato (Ipomoea batatas). The 720 bp cDNA fragment, IbNOI, was sequenced, from which a 77 amino acid residue protein was deduced. A search of the protein BLAST database identified significant similarity to other plant NOI protein sequences. Quantitative RT-PCR analysis revealed diverse expression patterns of IbNOI in various tissues of the intact sweetpotato plant, and in leaves exposed to different stresses. The IbNOI gene was highly expressed in storage roots and suspension-cultured cells. In leaf tissues, IbNOI showed strong expression during sodium nitroprusside (SNP)-induced NO accumulation and chemical stress treatments. Expression of IbNOI was also induced under various abiotic stress conditions, such as dehydration, salt, and bacterial pathogen infection. These results suggest that IbNOI is involved in plant responses to diverse abiotic stresses and pathogen infection through a NO-related pathway.

  • In Japan, plant genomics research is mainly leaded by the national research institutes. The various structural studies such as rice genome has allowed researchers to analyze useful traits, and to focus their commercialization. With aims to facilitate structural and functional study in plant genome, NIAS (National Institute of Agrobiological Sciences) constructed Poaceae genome DB and RIKEN (Rikagaku Kenkyusho) built DB for Arabidopsis genome and plant full-length cDNA. NIG (National Institute of Genetics) constructed a national biological resources DB (National Bio Resource Project). This compiling DB provides a variety of genome-related research materials for researchers in the field. Recently, as an effort to resolve global issues of food supply and environmental problems, New Agri-genome Project has been performed aiming to develop an innovative agricultural technologies for the quantity, disease resistance and identifying useful genes related to environmental problems. In addition, in order to improve agricultural productivity in developing countries, JIRCAS assisted technical supports for the plant genome research and developed NERICA rice, which is suitable for African area. Such these approaches are expected to contribute to solving the global issues about food, energy and environment in the world.

A Study for Database of Uibang Yuchui (醫方類聚) and Its Value as the Intellectual Property of Traditional Korean Medical Knowledge (지식재산으로서의 의방유취의 가치와 DB구축의 필요성에 관한 소고)

  • Today, knowledge itself has become a resource which must be protected by the pertinent community of its contributors and users, from being manipulated or distorted by third-party players. The preservation of knowledge in relationship to the cultural context of its origins, has been recognized by international organizations intent on maintaining authentic voice and perspective. Globally, the WIPO (World Intellectual Property Organization) organizes the annual IGC (Intergovernmental Committee) meeting to address various issues associated with each country's utilization of intellectual and bio source property. Korean Medicine is the official name for the traditional medicine that has been inherited from the cultures of the Korean Peninsula. It is one of the four practices of East Asian Medicine including Traditional Chinese Medicine (TCM) from China, Kampo Medicine of Japan, and Sino-Vietnamese Medicine in Vietnam. As a cultural treasure representing centuries of evolving knowledge, Korean Medicine is protected under intellectual property rights afforded by WIPO, and must be understood in relationship to, and distinct from, TCM. It is understood that China has a strong political purpose to claim all the traditional medicines of the East Asian region under the name of TCM, including Korean Medicine. In fact TCM was authorized as the representative name for all East Asian medicine by decisions made by the ISO (International Standard Organization) in 2015. This paper proposes a pilot study on how to protect the intellectual property of Korean Medicine from efforts by China to claim it under the umbrella of TCM. Using the Uibang Yuchui (醫方類聚, Classified Collection of Medical Formulas) this paper suggests establishing a Database of UBYC, which was published in 1477 by the Joseon Korea government. UBYC was the reorganized version of contemporary East Asian medical sources, and has already hundreds of year's rich indigenous and culturally specific medical history of Korea, from which Korean Medicine has been built.
