IntoPub: A Directory Server for Bioinformatics Tools and Databases

  • Bioinformatics tools and databases are useful for understanding and processing various biological data. Numerous resources are being published each year. It is not a trivial task to find up-to-date relevant tools and databases. Moreover, no server is available to provide comprehensive coverage on bioinformatics resources in all biological fields. Here, we present a directory server called IntoPub that provides information on web resources. First, we downloaded XML-formatted abstracts containing web URLs from the NCBI PubMed database by using 'ESearch-EFetch' function in the NCBI E-utilities. The information is obtained from abstracts in the PubMed by extracting 'www' or 'http' prefixes. Then, we cu-rate the downloaded abstracts both in automatic and manual fashion. As of July 2011, the IntoPub database has 12,118 abstracts containing web URLs from 174 journals. Our anal-ysis shows that the number of abstracts containing web resources has increased signifi-cantly every year. The server has been tested by many biologists from several countries to get opinion on user satisfaction, usefulness, practicability, and ease of use since January 2010. In the IntoPub web server, users can easily find relevant bioinformatics resources, as compared to searching in PubMed. IntoPub will continue to update and incorporate new web resources from PubMed and other literature databases. IntoPub, available at http://into.kobic.re.kr/, is updated every day.

  • 본 논문은 PubMed를 통한 데이터 미러링 방법 및 시스템 개발에 대해 기술한다. 기존의 PubMed 데이터베이스 검색 시스템은 원격의 사용자와 network로 연결되었기 때문에 대역폭의 제한을 받으며, Web query interface를 이용하기 때문에 검색 방법이 제한적이다. 또한 Text mining과 같은 local application의 이용에는 효과적이지 못하다. 본 논문에서는 효과적인 미러링을 위한 검색어를 제안하고, network 연결 상황에서 발생할 수 있는 비정상적 종료를 극복할 수 있는 PubMedIF를 개발하였다.

A Study of Partial Preview Control Method of ePUB-based eBook DRM (ePUB 기반 전자책 DRM의 부분열람 제어 방법에 관한 연구)

  • ePUB is one of the most pervasive eBook formats since it was announced as a 2009 standard in IDPF(International Digital Publishing Forum). ePUB is compressed as a ZIP Archive format and structured as a standard format of OCF. Domestically and internationally, eBook services applying DRM into ePUB have currently been active, while it does not satisfy various needs from business because it does not support preview service which is due to the encryption of the whole ePUB as a single key. This study suggests a way to apply diverse business models by providing eBook content based on ePUB multiple key encryption method, not by encrypting it simply as a single key. The encryption method which applies a multiple key encryption method is suggested as a practically appliable form together with licence issuing and delivery method and decryption method in eBook readers. The multiple key encryption method suggested in this study will make it possible to support partial preview services of ePUB based eBook content. It will be applied to diverse service models and enhance the security level better then single key based encryption method.

Using the PubAnnotation ecosystem to perform agile text mining on Genomics & Informatics: a tutorial review

  • The prototype version of the full-text corpus of Genomics & Informatics has recently been archived in a GitHub repository. The full-text publications of volumes 10 through 17 are also directly downloadable from PubMed Central (PMC) as XML files. During the Biomedical Linked Annotation Hackathon 6 (BLAH6), we experimented with converting, annotating, and updating 301 PMC full-text articles of Genomics & Informatics using PubAnnotation, a system that provides a convenient way to add PMC publications based on PMCID. Thus, this review aims to provide a tutorial overview of practicing the iterative task of named entity recognition with the PubAnnotation/PubDictionaries/TextAE ecosystem. We also describe developing a conversion tool between the Genia tagger output and the JSON format of PubAnnotation during the hackathon.

CaPUB1, a Hot Pepper U-box E3 Ubiquitin Ligase, Confers Enhanced Cold Stress Tolerance and Decreased Drought Stress Tolerance in Transgenic Rice (Oryza sativa L.)

  • Abiotic stresses such as drought and low temperature critically restrict plant growth, reproduction, and productivity. Higher plants have developed various defense strategies against these unfavorable conditions. CaPUB1 (Capsicum annuum Putative U-box protein 1) is a hot pepper U-box E3 Ub ligase. Transgenic Arabidopsis plants that constitutively expressed CaPUB1 exhibited drought-sensitive phenotypes, suggesting that it functions as a negative regulator of the drought stress response. In this study, CaPUB1 was over-expressed in rice (Oryza sativa L.), and the phenotypic properties of transgenic rice plants were examined in terms of their drought and cold stress tolerance. Ubi:CaPUB1 T3 transgenic rice plants displayed phenotypes hypersensitive to dehydration, suggesting that its role in the negative regulation of drought stress response is conserved in dicot Arabidopsis and monocot rice plants. In contrast, Ubi:CaPUB1 progeny exhibited phenotypes markedly tolerant to prolonged low temperature ($4^{\circ}C$) treatment, compared to those of wild-type plants, as determined by survival rates, electrolyte leakage, and total chlorophyll content. Cold stress-induced marker genes, including DREB1A, DREB1B, DREB1C, and Cytochrome P450, were more up-regulated by cold treatment in Ubi:CaPUB1 plants than in wild-type plants. These results suggest that CaPUB1 serves as both a negative regulator of the drought stress response and a positive regulator of the cold stress response in transgenic rice plants. This raises the possibility that CaPUB1 participates in the cross-talk between drought and low-temperature signaling pathways.

  • A pub(lish)/sub(scribe) system is a data forwarding system which forwards only interesting data among the whole published data, which is related to the subscriptions registered by end users. Classical pub/sub systems are realized by constructing a network of brokers which are responsible for storing or forwarding data. Along with the substantial increase of the population mobile users, it is required that the pub/sub system handles the subscriptions of user locations which changes continuously and frequently. In this paper, a new broker network based pub/sub system which efficiently handles the frequent changes of subscriptions related to user locations is proposed. In consideration of moving patterns of users and geographical property, the proposed pub/sub system categorize the entire data space into Slow Moving Region and Normal Moving Region, and manages the brokers which are responsible for these regions by using Q+R tree in order to handle user requests more efficiently. Through the extensive simulation, it is presented that the proposed Q+R tree based pub/sub system can reduce unnecessary needs of brokers and network traffic and can support the dynamic subscription related to user location.

  • Pub/Sub (Publish/Subscribe) paradigm is a simple and easy to use model for interconnecting applications in a distributed environment. In general, subscribers register their interests in a topic or a pattern of events and then asynchronously receive events matching their interest, regardless of the events' publisher. In order to build a low latency lightweight pub/sub system for Internet of Things (IoT) services, we propose a GQSFPS (Group Quorum System-based Fog Pub/Sub) system that is a core component in the event-driven service oriented architecture framework for IoT services. The GQSFPS organizes multiple installed pub/sub brokers in the fog servers into a group quorum based P2P (peer-to-peer) topology for the efficient searching and the low latency accessing of events. Therefore, the events of IoT are cached on the basis of group quorum, and the delay-sensitive IoT applications of edge devices can effectively access the cached events from group quorum fog servers in low latency. The performance of the proposed GQSFPS is evaluated through an analytical model, and is compared to the GQPS (grid quorum-based pud/sub system).

  • Traditional Pub/Sub(Publish/Subscribe) Systems search all subscriptions that match an incoming event by broker(i.e. it is not considering the accuracy of matching between an incoming event and subscriptions and only consider that an event either matches a subscription or not). However, subscriptions that match an event may have priority, therefore, we need priority Pub/Sub system. In this paper, we define what the accuracy means in order to prioritize among subscriptions and propose the Priority Retrieval Technique based on accuracy that able to search subscriptions. The Priority Retrieval Technique is based on IS-Lists. We can search the results ordered by accuracy.

An Efficient Application of eBSS DRM Method to eBook Contents based on ePub 3.0 for Smart Device

  • DRM(Digital Rights Management) is essential for the copy right protection of eBooks based on ePub 3.0 by IDPF. In this paper, we developed eBSS(eBook Service System) as ePub 3.0 builder and viewer system with DRM and proposed an efficient DRM method which improves the performance of contents generation, security and distribution system. The efficient application of DRM method to the eBook contents based on ePub 3.0 for smart phone is practically useful for eBook service system. It is very useful for the suggested eBSS with DRM method and strategy to apply easily and practically to the encryption and decryption of the eBook contents. Also, it is very efficient to generate the ePub 3.0 contents and to apply DRM method to it especially, by using practically this suggested ePub 3.0 builder system from the view point of the eBook content generation and its viewer such as eBook reader for user and eBook providers.

A Study on Quality Evaluation of Medical Web DBs : PubMed and Embase (의학 분야 Web DB의 품질평가 -PubMed와 Embase를 대상으로-)

  • This study concerns DB quality of the Web databases which has been produced in medical science. For the quality evaluation of Embase and PubMed, 10 evaluating criteria were developed on the basis of literature review. The evaluation result showed that PubMed has superiority to the currentness, accuracy, completness, consistency, ease of use, customer support, searchability, cost, and network & H/W on DB, but Embase has only superiority to the coverage. It is needed for purchasing, user training, and library service based on the above evaluation result.
