Aspergillus nidulans의 자외선 감수성, uvs 돌연변이주들의 epistatic 연관성 및 성질에 대하여 (Analysis of epistatic interactions and properties of UV-sensitive, uvs mutants of Aspergillus nidulans)

  • 4-NQO에 대한 감수성을 이용한 A.nidulans uvs 유전자들의 epistatic grouping은 자외선 및 MMS의 감수성을 이용한 grouping과 동일한 결과를 보였다. 한편, MMS에 대한 감수성을 기준으로 분류한 epistasis group에서 uvsA는 UvsF group 유전자인 uvsF 및 uvsH와 synergistic interaction을 보였으며, uvsA;uvsB 및 uvsA;uvsC 이배체는 uvsB, uvsC의 반수체와 동일한 감수성을 나타내었다. Germination한 뒤 4시간 후의 자외선 감수성을 기준으로 한 uvsI의 epistatic grouping은 conidia 상태에서 자외선을 쬐어 조사한 grouping과 유사하여, uvsH, uvsC, uvsB와 synergistic interaction을 보였다. 하지만, quiescent conidia 상태에서의 additive effect를 보인 uvsI와 uvsF 돌연변이체는 4h germination 후에는 epistatic interaction을 나타내었다. uvsI 돌연변이체의 Intergenic-intragenic recombination frequency는 야생주와 유사하였다.

Structure and Function of the Influenza A Virus Non-Structural Protein 1

  • The influenza A virus is a highly infectious respiratory pathogen that sickens many people with respiratory disease annually. To prevent outbreaks of this viral infection, an understanding of the characteristics of virus-host interaction and development of an anti-viral agent is urgently needed. The influenza A virus can infect mammalian species including humans, pigs, horses and seals. Furthermore, this virus can switch hosts and form a novel lineage. This so-called zoonotic infection provides an opportunity for virus adaptation to the new host and leads to pandemics. Most influenza A viruses express proteins that antagonize the antiviral defense of the host cell. The non-structural protein 1 (NS1) of the influenza A virus is the most important viral regulatory factor controlling cellular processes to modulate host cell gene expression and double-stranded RNA (dsRNA)-mediated antiviral response. This review focuses on the influenza A virus NS1 protein and outlines current issues including the life cycle of the influenza A virus, structural characterization of the influenza A virus NS1, interaction between NS1 and host immune response factor, and design of inhibitors resistant to the influenza A virus.

A Protein-Protein Interaction Extraction Approach Based on Large Pre-trained Language Model and Adversarial Training

  • Protein-protein interaction (PPI) extraction from original text is important for revealing the molecular mechanism of biological processes. With the rapid growth of biomedical literature, manually extracting PPI has become more time-consuming and laborious. Therefore, the automatic PPI extraction from the raw literature through natural language processing technology has attracted the attention of the majority of researchers. We propose a PPI extraction model based on the large pre-trained language model and adversarial training. It enhances the learning of semantic and syntactic features using BioBERT pre-trained weights, which are built on large-scale domain corpora, and adversarial perturbations are applied to the embedding layer to improve the robustness of the model. Experimental results showed that the proposed model achieved the highest F1 scores (83.93% and 90.31%) on two corpora with large sample sizes, namely, AIMed and BioInfer, respectively, compared with the previous method. It also achieved comparable performance on three corpora with small sample sizes, namely, HPRD50, IEPA, and LLL.

유체-구조물 상호작용을 고려한 직사각형 액체저장탱크의 단순해석법 (Simplified Analysis of Rectangular Liquid Storage Tanks Considering Fluid-Structure Interaction)

  • A simplified method for earthquake response analysis of a rectangular liquid storage tank is proposed with fluid-structure interaction considered. In order to simplify the complex three-dimensional structural behavior of a rectangular liquid storage tank, it is assumed that structural deformation does not occur in the plane parallel to the direction in which the earthquake ground motion is applied but in the plane perpendicular to the direction. The structural deformation is approximated by combining the natural modes of the simple beam and the cantilever beam. The hydrodynamic pressure, the structure's mass and stiffness, and the hydrodynamic pressure's added mass are derived by applying the Rayleigh-Ritz method. The natural frequency, structural deformation, pressure, effective mode mass, and effective mode height of the rectangular liquid storage tank are obtained. The structural displacement, hydrodynamic pressure, base shear, and overturning moment are calculated. The seismic response analysis of an example rectangular liquid storage tank is performed using the proposed simplified approach, and its accuracy is verified by comparing the results with the reference solution by the finite element method. Existing seismic design codes based on the hydrodynamic pressure in rigid liquid storage tanks are observed to produce results with significant errors that cannot be ignored.

  • While the incorporating ESG indicator is recognized as crucial for sustainability and increased firm value, inconsistent disclosure of ESG data and vague assessment standards have been key challenges. To address these issues, this study proposes an ambiguous text-based automated ESG rating strategy. Earnings Call Transcript data were classified as E, S, or G using the Refinitiv-Sustainable Leadership Monitor's over 450 metrics. The study employed advanced natural language processing techniques such as BERT, RoBERTa, ALBERT, FinBERT, and ELECTRA models to precisely classify ESG documents. In addition, the authors computed the average predicted probabilities for each label, providing a means to identify the relative significance of different ESG factors. The results of experiments demonstrated the capability of the proposed methodology in enhancing ESG assessment criteria established by various rating agencies and highlighted that companies primarily focus on governance factors. In other words, companies were making efforts to strengthen their governance framework. In conclusion, this framework enables sustainable and responsible business by providing insight into the ESG information contained in Earnings Call Transcript data.

  • 인간은 항상 단순한 도구에서 복잡한 시스템에 이르기까지 수많은 물건과 관계를 맺으면서 생활하고. 있다. 여기에서 관계란 인간과 물건 사이에 이루어지는 상호작용으로 이러한 상호작용은 곧 사용자의 어떤 목적 달성을 위해 이루어지는 사용자와 제품 사이의 입출력과정으로 볼 수 있다. 이런 쌍방향적인 교류관계에서 중요한 것은 사용자 측면에서의 입력과 출력 그리고 제품 측면에서의 입력과 출력을 아무 문제없이 이어주는 것으로 비시각적인 제품의 조작과 반응사이의 관계를 좀 더 시각화하고 그 대응관계를 명료화하는 것이다. 따라서 이런 유형의 제품에서 제품개선의 의미는 무엇보다도 사용자와 제품간의 상호작용을 이해하고 분석하여 그 사이에 존재하는 물리적, 인지적 부하를 제거함으로서 사용자와 제품이 서로 무리없이 접근할 수 있도록 하는 것이다. 본 연구에서는 인간의 행동모형에 대한 고찰을 바탕으로 제품과 사용자와 상호작용을 시각화할 수 있는 틀을 만들고 이러한 틀을 이용하여 그 관계를 모델링하고 분석함으로서 인간중심의 제품개선을 위한 아이디어를 얻을 수 있는 방법을 논하였다.

Chronophin activation is necessary in Doxorubicin-induced actin cytoskeleton alteration

  • Although doxorubicin (Dox)-induced oxidative stress is known to be associated with cytotoxicity, the precise mechanism remains unclear. Genotoxic stress not only generates free radicals, but also affects actin cytoskeleton stability. We showed that Dox-induced RhoA signaling stimulated actin cytoskeleton alterations, resulting in central stress fiber disruption at early time points and cell periphery cortical actin formation at a later stage, in HeLa cells. Interestingly, activation of a cofilin phosphatase, chronophin (CIN), was initially evoked by Dox-induced RhoA signaling, resulting in a rapid phosphorylated cofilin turnover leading to actin cytoskeleton remodeling. In addition, a novel interaction between CIN and $14-3-3{\zeta}$ was detected in the absence of Dox treatment. We demonstrated that CIN activity is quite contrary to $14-3-3{\zeta}$ binding, and the interaction leads to enhanced phosphorylated cofilin levels. Therefore, initial CIN activation regulation could be critical in Dox-induced actin cytoskeleton remodeling through RhoA/cofilin signaling.

Clostridium difficile Toxin A Inhibits the Kinase Activity of Extracellular Signal-Related Kinases 1 and 2 Through Direct Binding

  • Clostridium difficile toxin A glucosylates Rho family proteins, resulting in actin filament disaggregation and cell rounding in cultured colonocytes. Given that the cellular toxicity of toxin A is dependent on its receptor binding and subsequent entry into the cell, we herein sought to identify additional colonocyte proteins that might bind to toxin A following its internalization. Our results revealed that toxin A interacted with ERK1 and ERK2 in two human colonocyte cell lines (NCM460 and HT29). A GST-pulldown assay also showed that toxin A can directly bind to ERK1 and ERK2. In NCM460 cells exposed to PMA (an ERK1/2 activator), the phosphorylation of ERK1/2 did not affect the interaction between toxin A and ERK1/2. However, an in vitro kinase assay showed that the direct binding of toxin A to ERK1 or ERK2 inhibited their kinase activities. These results suggest a new molecular mechanism for the cellular toxicity seen in cells exposed to toxin A.

Exploring the Potential of Natural Products as FoxO1 Inhibitors: an In Silico Approach

  • FoxO1, a member of the Forkhead transcription factor family subgroup O (FoxO), is expressed in a range of cell types and is crucial for various pathophysiological processes, such as apoptosis and inflammation. While FoxO1's roles in multiple diseases have been recognized, the target has remained largely unexplored due to the absence of cost-effective and efficient inhibitors. Therefore, there is a need for natural FoxO1 inhibitors with minimal adverse effects. In this study, docking, MMGBSA, and ADMET analyses were performed to identify natural compounds that exhibit strong binding affinity to FoxO1. The top candidates were then subjected to molecular dynamics (MD) simulations. A natural product library was screened for interaction with FoxO1 (PDB ID-3CO6) using the Glide module of the Schrödinger suite. In silico ADMET profiling was conducted using SwissADME and pkCSM web servers. Binding free energies of the selected compounds were assessed with the Prime-MMGBSA module, while the dynamics of the top hits were analyzed using the Desmond module of the Schrödinger suite. Several natural products demonstrated high docking scores with FoxO1, indicating their potential as FoxO1 inhibitors. Specifically, the docking scores of neochlorogenic acid and fraxin were both below -6.0. These compounds also exhibit favorable drug-like properties, and a 25 ns MD study revealed a stable interaction between fraxin and FoxO1. Our findings highlight the potential of various natural products, particularly fraxin, as effective FoxO1 inhibitors with strong binding affinity, dynamic stability, and suitable ADMET profiles.

천연염색에 관한 연구(5) - 황벽색소 베르베린의 견에 대한 염착특성 - (A Study on Natural Dyeing (5) - Adsorption Properties of Berberine for Silk Fabrics -)

  • The interaction between berberine and tannin in aqueous solution was investigated spectrophotometerically. The dyeing mechanism of silk fabrics (control and tannin treated silk fabrics) with berberine was based on thermodynamic parameters obtained from equilibrium adsorption experiments. In adsorption spectra of aqueous solution of berberine and tannin mixture two isosbestic points (328nm, 357nm) were found and the mole fraction of reaction of components was 1:1. Initial dyeing rates were increased and the diffusion of dye was more effective by tannin treatment. Without regard to tannin treatment the adsorption isotherm of berberine was the langmuir type except high temperature, 80℃. By tannin treatment the saturation dye uptake was increased, the increase of dye uptake appeared to be a result of entropy change rather than enthalpy change. All these results can be interpreted by the hydrophobic interaction between berberine and silk treated with tannin and it is reasonable to conclude that not only the ionic force, but also the hydrophobic interaction contributes to the binding of berberine and tannin treated silk treated with tannin.
