마이크로 어레이(microarray)실험에서 표준화(normalization)는 유전자의 발현수준에 영향을 미치는 여러 기술적인 변인을 제거하는 과정이다. cDNA microarray normalization에 있어 여러 방법이 제안되었지만, 이중 print-tip 효과가 존재할 때 사용되는 방법으로 print-tip lowess normalization이 대표적으로 사용된다. normalization에 사용되는 lowess 함수는 데이터의 특성에 따라 window width를 정해야만 연구의 목적에 맞는 결과를 도출할 수 있다. 본 논문에서는 각각의 tip에서 최적의 window width를 계산하는 절차를 논의하였다. 또한 이의 결과와 기존의 같은 window width를 사용하는 print-tip lowess normalization 결과와 비교 평가하여 normalization의 기본 원칙에 대한 타당성을 확인하였다.
There are many sources of systematic variations in cDNA microarray experiments which affect the measured gene expression levels like differences in labeling efficiency between the two fluorescent dyes. Print-tip lowess normalization is used in situations where dye biases can depend on spot overall intensity and/or spatial location within the array. However, print-tip lowess normalization performs poorly in situation where error variability for each gene is heterogeneous over intensity ranges. We proposed the new print-tip normalization methods based on support vector machine regression(SVMR) and support vector machine quantile regression(SVMQR). SVMQR was derived by employing the basic principle of support vector machine (SVM) for the estimation of the linear and nonlinear quantile regressions. We applied our proposed methods to previous cDNA micro array data of apolipoprotein-AI-knockout (apoAI-KO) mice, diet-induced obese mice, and genistein-fed obese mice. From our statistical analysis, we found that the proposed methods perform better than the existing print-tip lowess normalization method.
정보력 있는 유전자는 특정한 실험 조건의 특성을 나타내주는 발현수준의 유전자를 의미한다. 이 유전자들은 여러 집단 간의 발현수준에서 유의한 차이를 보여주며, 실제로 집단 간의 차이를 유발하는 유전자일 확률이 높아 특정 생물학적 현상과 관련 있는 정보적 유전자를 찾는 연구에 이용될 수 있다. 본 논문에서는 먼저 그 동안 제안된 여러 표준화 방법들 중에서 가장 널리 사용되고 있는 방법들을 이용하여 데이터를 표준화 한 후 제안한 유사성 척도 조합 방법으로 정보력 있는 유전자들을 추출할 수 있는 시스템을 고안하였다. 다층퍼셉트론 신경망 분류기를 이용하여 각 표준화 방법들의 성능을 비교분석하였다. 그 결과 Lowess 표준화 후 피어슨 적률 상관 계수와 유클리디안 거리 계수 조합을 이용하여 선택된 200 유전자들을 멀티퍼셉트론 신경망 분류기로 분류한 결과 93.84%의 향상된 분류 성능을 보였다.
cDNA microarray experiments permit us to investigate the expression levels of thousands of genes simultaneously and to make it easy to compare gene expression from different populations. However, researchers are asked to be cautious in interpreting the results because of the unexpected sources of variation such as systematic errors from the microarrayer and the difference of cDNA dye intensity. And the scanner itself calculates both of mean and median of the signal and background pixels, so it follows a selection which raw data will be used in analysis. In this paper, we compare the results in each case of using mean and median from the raw data and normalization methods in reducing the systematic errors with arm's skin cells of old and young males. Using median is preferable to mean because the distribution of the test statistic (t-statistic) from the median is more close to normal distribution than that from mean. Scaled print tip normalization is better than global or lowess normalization due to the distribution of the test-statistic.
DNA microarray is a powerful tool for high-throughput analysis of biological systems. Various computational tools have been created to facilitate the analysis of the large volume of data produced in DNA microarray experiments. Normalization is a critical step for obtaining data that are reliable and usable for subsequent analysis such as identification of differentially expressed genes and clustering. A variety of normalization methods have been proposed over the past few years, but no methods are still perfect. Various assumptions are often taken in the process of normalization. Therefore, the knowledge of underlying assumption and principle of normalization would be helpful for the correct analysis of microarray data. We present a review of normalization techniques from single-labeled platforms such as the Affymetrix GeneChip array to dual-labeled platforms like spotted array focusing on their principles and assumptions.
표지 유전자는 특정한 실험 조건의 특성을 나타내주는 발현수준의 유전자를 의미한다. 이 유전자들은 여러 집단간의 발현수준에서 유의한 차이를 보여주며, 실제로 집단 간의 차이를 유발하는 유전자일 확률이 높아 특정 생물학적 현상과 관련 있는 표지 유전자를 찾는 연구에 이용될 수 있다. 본 논문에서는, 먼저 그 동안 제안된 여러 표준화 방법들 중에서 가장 널리 사용되고 있는 방법들을 이용하여 데이터를 표준화 한 후 통계에 따라 유전자의 우선순위를 정함으로써 표지유전자를 추출할 수 있는 시스템을 제안하였다. 다층퍼셉트론 신경망 분류기를 이용하여 각 표준화 방법들의 성능을 비교분석하였다. 그 결과 Lowess 표준화 후 ANOVA를 이용하여 선택된 8개의 표지 유전자를 포함하는 마이크로어레이 데이터 셋에 MLP 알고리즘을 적용한 결과 99.32%의 가장 높은 분류 정확도와 가장 낮은 예측 에러 추정치를 나타내었다.
생물정보는 사람의 능력을 넘어 섰으며 데이터 마이닝과 같은 인공지능기법이 필수적으로 요구된다. 한번에 수천 개의 유전자 발현 정보를 획득할 수 있는 DNA마이크로어레이 기술은 대량의 생물정보를 가진 대표적인 신기술로 질병의 진단 및 예측에 있어 새로운 분석방법들과 연계하여 많은 연구가 진행 중이다. 이러한 새로운 기술들을 이용하여 유전자의 메 커니즘을 규명하는 것은 질병의 치료 및 신약의 개발에 많은 도움을 줄 것으로 기대 된다. 본 논문에서는 마이크로어레이 실험에서 다양한 원인에 의해 발생하는 잡음(noise)을 줄이 거나 제거하는 과정인 표준화과정을 거쳐 표준화 방법들의 성능 비교를 위해 특징 추출방법 인 베이지안(Bayesian) 방법을 이용하여 마이크로어레이 데이터의 분류 정확도를 비교 평가하여 Lowess 표준화 후 95.89%로 분류성능을 향상시킬 수 있음을 보였다.
최근 생명 정보학 기술의 발달로 마이크로 단위의 실험조작이 가능해짐에 따라 하나의 chip상에서 전체 genome의 expression pattern을 관찰할 수 있게 되었고, 동시에 수 만개의 유전자들 간의 상호작용도 연구 가능하게 되었다. 이처럼 DNA 마이크로어레이 기술은 복잡한 생물체를 이해하는 새로운 방향을 제시해주게 되었다. 따라서 이러한 기술을 통해 얻어진 대량의 유전자 정보들을 효과적으로 분석하는 방법이 시급하다. 본 논문에서는 실험용 데이터로 하버드대학교의 바이오인포메틱스 코어 그룹의 샘플데이터 이용하여 마이크로어레이 실험에서 다양한 원인에 의해 발생하는 잡음(noise)을 줄이거나 제거하는 과정인 표준화 과정을 거쳐 특징 추출방법인 베이지안 알고리즘 ASA(Adaptive Simulated Annealing) 방법을 이용하여 데이터를 2개의 클래스로 나누고, 정확도를 평가하는 시스템을 설계하고 구현하였다. Lowess 표준화 후 98.23%의 정확도를 보였다.

Traditional procedures for DNA microarray data analysis are to preprocess and normalize the gene expression data, and then to analyze the normalized data using statistical tests. Drawbacks of the traditional methods are: genuine biological signal may be unwillingly eliminated together with artifacts, the limited number of arrays per gene make statistical tests difficult to use the normality assumption or nonparametric method, and genes are tested independently without consideration of interrelationships among genes. A novel method using average rank in each array is proposed to eliminate such drawbacks. This average rank method monitors differentially regulated genes among genetically different groups and the selected genes are somewhat different from those selected by traditional P-value method. Addition of genes selected by the average rank method to the traditional method will provide better understanding of genetic differences of groups.
