하동 지역에 서식하는 바지락의 미생물총 분포에 관한 정량 및 정성적 분석 (Quantitative and Qualitative Studies of Commensal Bacterial Flora of Clam, Ruditapes philippinarum in Hadong Area)

  • 바지락 조직과 주변 환경에 있는 세균의 특성과 분포를 여러 배지와 온도 그리고 생화학적 동정 kit를 사용하여 비교 분석하였다. 장내, 갯벌, 아가미 그리고 외부체액에 있는 미생물의 집락수는 사용한 BHIA, STA 그리고 SNA 배지에 영향을 받지 않는 것으로 나타났다. 그리고 $15^{\circ}C$ 배양조건에서의 증식속도는 $25^{\circ}C$$35^{\circ}C$의 조건에 비해 느린 것으로 나타났으나 총 세균 집락수는 $15^{\circ}C$에서의 것이 가장 높게 나타났다. 영양배지에서 자란 세균집락을 무작위적으로 선택배지에 옮기면 조직 시료를 직접 도말 한 경우에 비해 높은 비율로 집락형성을 하는 것을 보여 주었다. API 20E와 API 20NE를 사용하여 각 장기 또는 외부에 있는 세균의 종류를 동정한 결과 바지락 조직간에는 서로 유사한 종의 분포를 보이나 주위 환경이 되는 갯벌이나 외부체액에 있는 미생물군의 종류와는 다르게 나타났다. 바지락 주위의 갯벌이나 외부체액의 미생물군은 Pseudomonas 가 주종을 이루고 있는 조직내의 미생물군에 비해서 훨씬 높은 다양성을 보여 주었다. 이러한 결과는 바지락 조직이 주위 환경중의 세균에 대한 선택적 친화력이 있음을 의미한다고 할 수 있다.

From the Sequence to Cell Modeling: Comprehensive Functional Genomics in Escherichia coli

  • As a result of the enormous amount of information that has been collected with E. coli over the past half century (e.g. genome sequence, mutant phenotypes, metabolic and regulatory networks, etc.), we now have detailed knowledge about gene regulation, protein activity, several hundred enzyme reactions, metabolic pathways, macromolecular machines, and regulatory interactions for this model organism. However, understanding how all these processes interact to form a living cell will require further characterization, quantification, data integration, and mathematical modeling, systems biology. No organism can rival E. coli with respect to the amount of available basic information and experimental tractability for the technologies needed for this undertaking. A focused, systematic effort to understand the E. coli cell will accelerate the development of new post-genomic technologies, including both experimental and computational tools. It will also lead to new technologies that will be applicable to other organisms, from microbes to plants, animals, and humans. E. coli is not only the best studied free-living model organism, but is also an extensively used microbe for industrial applications, especially for the production of small molecules of interest. It is an excellent representative of Gram-negative commensal bacteria. E. coli may represent a perfect model organism for systems biology that is aimed at elucidating both its free-living and commensal life-styles, which should open the door to whole-cell modeling and simulation.

New record of commensal scale worms, Arctonoe vittata (Grube, 1855) and Hyperhalosydna striata (Kinberg, 1856) (Polychaeta: Polynoidae) from Korean waters

  • Two scale worms of the family Polynoidae, Arctonoe vittata (Grube, 1855) and Hyperhalosydna striata (Kingberg, 1856) were found for the first time from Korea by SCUBA diving survey. The two species are free-living organisms or associated commensally with a wide variety of other invertebrates. Specimens of A. vittata were collected from the East Sea and were closely associated with asteroids, holothuroids, gastropods and nudibranchs species. Specimens of H. striata were collected from Jeju-do Island, and of these, one specimen was collected in a tube of eunicid species. The two species can be easily distinguished from their congeners by distinct morphological characteristics as follows: (1) A. vittata has pigmented band near segment eight and two kinds of neurochaetae; (2) H. striata has reddish-brown longitudinal striped elytra. The morphological key characteristics of both species agreed well with their original descriptions and redescriptions. In this study, the descriptions, detailed illustrations and ecological photographs of two species based on Korean materials were provided.

질 내 공생세균 Dermabacter vaginalis 유래 항진균 대사체의 분리 및 합성 (Isolation and Synthesis of an Antifungal Metabolite Derived from the Commensal Vaginal Bacterium Dermabacter vaginalis)

  • Vaginal microbiome deeply influences vaginal health via production of messenger molecules. The healthy vaginal pH ranges between 3.5 and 4.5. However, dysbiosis of vaginal microbiome increases the pH level, leading to the incidence of vaginitis. The commensal vaginal bacterium Dermabacter vaginalis-which was isolated from the vaginal fluid of a Korean female-was incubated in acidic and neutral pH to simulate healthy and vaginitis conditions, respectively. The chemical profiles of the two different cultures were compared using HPLC. The compound showing distinctive difference between the two sets of data was presumed to be a chemical messenger, which was identified as cyclo(L-pro-L-met) by analysis of NMR, MS, and specific rotation data. Synthesis was achieved in three steps (overall yield 15%), enabling structure confirmation and antimicrobial evaluation against vaginal pathogens. Cyclo(L-pro-L-met) showed antifungal activity against Candida albicans, a major cause of vulvovaginal candidiasis.

Treatment of pigs with enrofloxacin via different oral dosage forms - environmental contaminations and resistance development of Escherichia coli

  • Background: Antibacterial agents play important roles in the treatment of bacterial infections. However, the development of antimicrobial resistance (AMR) and carry-over of substances into the environment are several problems arising during oral treatment of bacterial infections. We assessed AMR development in commensal Escherichia coli (E. coli) in enrofloxacin treated and untreated animals. In addition, we examined fluoroquinolone in the plasma and urine of treated and untreated animals, and in sedimentation dust and aerosol. Methods: In each trial, six pigs were treated with enrofloxacin via powder, granulate or pellet forms in two time periods (days 1-5 and 22-26). Four pigs served as untreated controls. The minimum inhibitory concentration (MIC) was determined to evaluate AMR development. Analysis of enro- and ciprofloxacin was performed with high performance liquid chromatography. Results: Non-wildtype E. coli (MIC > 0.125 ㎍/mL) was detected in the pellet treated group after the first treatment period, whereas in the other groups, non-wildtype isolates were found after the second treatment period. E. coli with MIC > 4 ㎍/mL was found in only the pellet trial. Untreated animals showed similar susceptibility shifts several days later. Bioavailability differed among the treatment forms (granulate > pellet > powder). Enro- and ciprofloxacin were detected in aerosols and sedimentation dust (granulate, powder > pellet). Conclusions: This study indicates that the kind of the oral dosage form of antibiotics affects environmental contamination and AMR development in commensal E. coli in treated and untreated pigs.

Multilayer Coating with Red Ginseng Dietary Fiber Improves Intestinal Adhesion and Proliferation of Probiotics in Human Intestinal Epithelial Models

  • To exert their beneficial effects, it is essential for the commensal bacteria of probiotic supplements to be sufficiently protected as they pass through the low pH environment of the stomach, and effectively colonize the intestinal epithelium downstream. Here, we investigated the effect of a multilayer coating containing red ginseng dietary fiber, on the acid tolerance, and the adhesion and proliferation capacities of three Lactobacillus strains (Limosilactobacillus reuteri KGC1901, Lacticaseibacillus casei KGC1201, Limosilactobacillus fermentum KGC1601) isolated from Panax ginseng, using HT-29 cells, mucin-coated plates, and human pluripotent stem cell-derived intestinal epithelial cells as in vitro models of human gut physiology. We observed that the multilayer-coated strains displayed improved survival rates after passage through gastric juice, as well as high adhesion and proliferation capacities within the various gut epithelial systems tested, compared to their uncoated counterparts. Our findings demonstrated that the multilayer coat effectively protected commensal microbiota and led to improved adhesion and colonization of intestinal epithelial cells, and consequently to higher probiotic efficacy.

A Commensal Thermophile, Symbiobacterium toebii: Distribution, Characterization, and Genome Analysis

  • A commensal thermophile, Symbiobacterium toebii, isolated from hay compost (toebii) in Korea commensally interacted with a thermophilic Geobacillus toebii sp. nov., which was a new species within the genus Geobacillus on the basis of the phenotypic traits and molecular systematic data. S. toebii required the crude extracts and/or culture supernatant of the Geobacillus toebii for axenic growth and could grow on the temperature between 45 and $70^{\circ}C$ (optimum: $60^{\circ}C$; 2.4 h doubling time) and pH 6.0 and 9.0 (optimum: pH 7.5). The G+C content of the genomic DNA was $65 mol\%$, and the major quinones were MK-6 and MK-7. A phylogenetic analysis of its 16S rDNA sequence indicated that Symbiobacterium toebii was closely related with solely reported Symbiobacterium thermophilum. The presence of the commensal thermophile 16S rDNA and accumulation of indole in all the enriched cultures indicate that Symbiobacterium toebii is widely distributed in the various soils. The genome of S. toebii constituted a circular chromosome of 3,280,275 base pairs and there was not an extra-chromosomal element (ECE). It contained about 4,107 predicted coding sequences. Of these protein coding genes, about $45.6\%$ was encoded well-known proteins and annotated the functional assignment of 1,874 open reading frames (ORFs), and the rest predicted to have unknown functions. The genes encoding thermostable tyrosine phenol-lyase and tryptophan indole-lyase were cloned from the genomic DNA of S. toebii and the enzymatic production of L-tyrosine and L-tryptophan was carried out with two thermostable enzymes overexpressed in recombinant E. coli.

피부 마이크로바이옴의 요인과 상호작용이 유해균에 미치는 영향에 대한 연구 (Influencing Factors and Interactions among the Skin Microbiomes in Affecting Detrimental Bacteria)

  • 본 연구는 우리나라 국민 20 ~ 49 세 연령군 가운데 289 명을 대상으로 피부 마이크로바이옴의 요인들인 유익균, 상재균, 여드름균이 유해균에 미치는 영향과 상호작용을 실증적으로 분석하기 위해 수행되었다. 피부 마이크로바이옴의 바이오 빅데이타를 활용하여 다중회귀모형으로 분석한 결과, 연구대상의 성별과 연령에 따른 피부 마이크로바이옴의 차이를 통제한 경우, 유익균은 유해균에 부(-)의 영향을 나타내었고, 상재균과 여드름균은 정(+)의 영향을 나타냈다. 특히 유익균이 유해균에 미치는 부(-)의 영향은 상재균의 수준에 따라 여드름균과의 상호작용을 통해 다르게 나타났다. 이러한 결과는 유익균의 활성화가 유해균을 억제하며, 피부 마이크로바이옴이 유해균에 미치는 영향은 독립적인 영향과 함께 상호작용을 통해서 피부 마이크로바이옴의 균형을 이루고 있음을 실증적으로 검증한 것이다. 따라서 개인 맞춤형 화장품 제조산업에서 유익균의 증식을 돕고 유해균을 억제하는 피부 환경을 조성하기 위한 피부 마이크로바이옴 제품을 연구할 때, 반드시 피부 마이크로바이옴 요인들의 독립적인 영향과 상호작용을 함께 고려해야 함을 시사한다.

First Record of Peregrinamor ohshimai (Mollusca: Bivalvia) from Korea

  • The specimens of Peregrinamor ohshimai, an ecto-commensal species to Upogebia major, were collected from the mudflat of Chilcheondo Is., Geoje-si, Gyungsangnam-do, Korea and diagnostic characters of P. ohshimai were analyzed. The genus Peregrinamor is reported in Korean fauna for the first time.

Analysis of the Genome of Symbiobacterium toebii by Pulsed-Field Gel Electrophoresis

  • We have studied the genome of an obligately commensal thermophile, Symbiobacterium toebii. The chromosome was extracted from pure cultures of S. toebii recently established. Total DNA of S. toebii was resolved by pulsed-field gel electrophoresis (PFGE) into discrete numbers of fragments by digenstion with the endonuclease SspI, SpeI, XbaI, and HpaI. Estimated sizes of fragments produced by the four enzymes and their sum consistently yielded a total genome size of 2.8 Mb. Because restriction endonucleases NotI and SwaI, recognizing 8 bp, released too many fragments, these enzymes could not be used for the estimation of the genome size. Considering no mobility of undigested genome under PFGE, the genome of S. toebii appears to be circular. The presence of extrachromosomal DNA in S. toebii was excluded by the results of the conventional 1% agarose gel electrophoresis and the field inversion gel electrophoresis of undigested S. toebii DNA.
