Biological Pathway Extension Using Microarray Gene Expression Data

  • Biological pathways are known as collections of knowledge of certain biological processes. Although knowledge about a pathway is quite significant to further analysis, it covers only tiny portion of genes that exists. In this paper, we suggest a model to extend each individual pathway using a microarray expression data based on the known knowledge about the pathway. We take the Rosetta compendium dataset to extend pathways of Saccharomyces cerevisiae obtained from KEGG (Kyoto Encyclopedia of genes and genomes) database. Before applying our model, we verify the underlying assumption that microarray data reflect the interactive knowledge from pathway, and we evaluate our scoring system by introducing performance function. In the last step, we validate proposed candidates with the help of another type of biological information. We introduced a pathway extending model using its intrinsic structure and microarray expression data. The model provides the suitable candidate genes for each single biological pathway to extend it.

20세기 대학연구의 상업화와 지적재산권 제도의 변화 (The Commercialization of Academic Research in the Context of Shifting Intellectual Property Regimes in the Twentieth Century)

  • This article chronicles key shifts in intellectual property regimes in the twentieth century as they related to the commercialization of academic research. The institutionalization and growth of scientific research in the research university in the twentieth century and the increasing awareness of its potential to promote technology innovation and economic growth posited an important question of the ownership of knowledge created in the academic setting, where knowledge was traditionally regarded as a common property among academic researchers. This paper shows the ownership of academic knowledge emerged as a key public policy and legal issue in the latter half of the twentieth century for academic researchers and government officials who pursue the commercialization of academic knowledge for private gain and public benefit. The resulting institutionalization of patent management in the research university and shifts in federal patent policy in turn opened a new legal avenue for the establishment of the private ownership of academic knowledge and the expansion of intellectual property rights in academia, especially in the area of biological and biomedical research. Reflecting upon historical shifts in intellectual property regimes in the twentieth century, this paper suggests recent controversies regarding ownership of biological knowledge and profit sharing in developing counties are linked to critical issues pertinent to the welfare of indigenous population, utilization of new natural resources, and sustainable development for humanity.

Knowledge Base Associated with Autism Construction Using CRFs Learning

  • Knowledge base means a library stored in computer system providing useful information or appropriate solutions to specific area. Knowledge base associated with autism is the complex multidimensional information set related to the disease autism for its pathogenic factor and therapy. This paper focuses on the knowledge of biological molecular information extracted from massive biomedical texts with the aid of widespread used machine learning methods. Six classes of biological molecular information (such as protein, DNA, RNA, cell line, cell component, and cell type) are concerned and the probability statistics method, conditional random fields (CRFs), is utilized to discover these knowledges in this work. The knowledge base can help biologists to etiological analysis and pharmacists to drug development, which can at least answer four questions in question-answering (QA) system, i.e., which proteins are most related to the disease autism, which DNAs play important role to the development of autism, which cell types have the correlation to autism and which cell components participate the process to autism. 부산광역시 중고등학생의 눈에 대한 생물교육학적 이해도와 지식도 (Understanding and Knowledge of the Eye in Biological Science Education of Middle and High School Students in Busan)

  • 목적: 부산지역 중고등학생을 대상으로 눈에 관한 생물교육학적 이해도와 지식도를 조사하였다. 방법: 4개 학교의 중고등학생 821명에 대해 설문 조사하였으며, 학년별, 성별에 따른 결과를 분석하였다. 결과: 생물교육과정 속에서 눈과 관련된 내용은 교육을 받을수록 눈에 대한 이해도가 높았으며, 눈과 관련된 지식에 대한 이해도는 피교육생과 비피교육생에서 통계적으로 유의한 차이가 나타났다(p<0.01). 학생들의 눈에 대한 생물교육학적 지식도 중에서 근시, 난시에 관한 지식은 낮았다(평균값<50). 결론: 생물 교육은 눈과 관련된 분야의 이해도를 높이는데 중요한 역할을 하므로 생물 교육과정에 눈과 관련된 개념의 정보를 많이 포함시키는 것이 필요하다.

Higher Order Knowledge Processing: Pathway Database and Ontologies

  • Molecular mechanisms of biological processes are typically represented as 'pathways' that have a graph­analogical network structure. However, due to the diversity of topics that pathways cover, their constituent biological entities are highly diverse and the semantics is embedded implicitly. The kinds of interactions that connect biological entities are likewise diverse. Consequently, how to model or process pathway data is not a trivial issue. In this review article, we give an overview of the challenges in pathway database development by taking the INOH project as an example.

A bio-text mining system using keywords and patterns in a grid environment

  • As huge amount of literature including biological data is being generated after post genome era, it becomes difficult for researcher to find useful knowledge from the biological databases. Bio-text mining and related natural language processing technique are the key issues in the intelligent knowledge retrieval from the biological databases. We propose a bio-text mining technique for the biologists who find Knowledge from the huge literature. At first, web robot is used to extract and transform related literature from remote databases. To improve retrieval speed, we generate an inverted file for keywords in the literature. Then, text mining system is used for extracting given knowledge patterns and keywords. Finally, we construct a grid computing environment to guarantee processing speed in the text mining even for huge literature databases. In the real experiment for 10,000 bio-literatures, the system shows 95% precision and 98% recall.

BioCC: An Openfree Hypertext Bio Community Cluster for Biology

  • We present an openfree hypertext (also known as wiki) web cluster called BioCC. BioCC is a novel wiki farm that lets researchers create hundreds of biological web sites. The web sites form an organic information network. The contents of all the sites on the BioCC wiki farm are modifiable by anonymous as well as registered users. This enables biologists with diverse backgrounds to form their own Internet bio-communities. Each community can have custom-made layouts for information, discussion, and knowledge exchange. BioCC aims to form an ever-expanding network of openfree biological knowledge databases used and maintained by biological experts, students, and general users. The philosophy behind BioCC is that the formation of biological knowledge is best achieved by open-minded individuals freely exchanging information. In the near future, the amount of genomic information will have flooded society. BioGG can be an effective and quickly updated knowledge database system. BioCC uses an opensource wiki system called Mediawiki. However, for easier editing, a modified version of Mediawiki, called Biowiki, has been applied. Unlike Mediawiki, Biowiki uses a WYSIWYG (What You See Is What You Get) text editor. BioCC is under a share-alike license called BioLicense (http://biolicense.org). 고등학교 생물과정에 필요한 기본개념의 확인 및 결정 (Identification and Determination of Basic Concepts Necessary for High School Biology Curriculum)

  • This study had its objective to indentify the basic biological concepts as recommended by scholars in biology and by high school biology teachers for inclussion in the high school biology curriculum and to determine the importance levels of the concepts. The scholars for this study were selected to insure that their majors are evenly distributed across the biological areas. The final concept list contains 137 biological concepts along with their importance level judged by the scholars and high school biology teachers. The biological concepts are categorized into 12 biological areas. This study suggests that the concepts in the final list can not refect the conceptual hierarchy or inclusiveness, goals or objectives of biology education in the high school, and difficulty levels of the concepts. This study also claims that the concept list like the one produced by this study should be successively' checked and revised due to the continuous development of biological knowledge system and the constant change in the meanings of the knowledge system.

  • 일반인들의 자연에 대한 감상과 생명과학의 이해는 오늘날 과학의 대중화에서 큰 역할을 차지하고 있다. 특히 일반인의 관심이 높은 전시와 같은 비형식 과학교육은 생태학, 동물행동학, 환경학 등 거시생물학적 분야의 내용이 주를 이루고 있다. 그렇지만 전문가의 참여 부재, 자연 현상의 피상적인 기술 등의 이유로 대중에게 효과적으로 전달되고 있지 않다. 정보와 지식은 그 자체로는 수용자가 곧바로 이해하고 받아 들일 만한 형태 및 구조를 가지지 못하다. 생명과학 지식을 일반인에게 효과적으로 전달하기 위해서는 콘텐츠를 유형별로 분류하고 콘텐츠화 하는 가공 과정이 필요하다. 주제의 선정 단계에서부터 내용의 편집 및 표현 단계까지의 일련의 과정으로서 관련 분야의 전문가인 과학자의 적극적인 역할이 강조된다. 콘텐츠화 과정은 과학적, 논리적 사고방식과 더불어 예술적 표현 및 소통 능력을 필요로 한다. 과학의 대중화를 위한 이론적 및 실천적 틀로서 통역의 개념을 제안한다.

관상동맥 우회술(CABG)환자의 심장재활에 대한 지식과 교육 요구도 조사 (Knowledge and Learning Needs of Coronary Artery Bypass Graft Patients on Cardiac Rehabilitation)

  • Purpose: The purpose of this study was to explore the knowledge and learning needs on cardiac rehabilitation of coronary artery bypass graft(CABG) patients. Method: The subjects consisted of 100 CABG patients at A hospital in Seoul. Data were collected by the two different kind of questionnaires which measure knowledge and learning needs on cardiac rehabilitation of CABG patients. The subjects responded the questionnaire on knowledge before CABG and that on learning needs before their discharge. Result: The mean score of knowledge on cardiac rehabilitation was 68.54. Knowledge on risk factor, nature of disease, diet, daily activity, medication, post operative care were great in order. The mean score of learning needs on cardiac rehabilitation was 4.28. Learning needs on diet, medication, nature of disease, post operative care, daily activity, risk factor were great in order. There were significant differences in knowledge according to occupation, economic status and family history(p=.021, p=.017, p=.023). There was a positive correlation between knowledge and learning needs(r=.3009, p=.002). Conclusion: Level of knowledge on cardiac rehabilitation of CABG patients is low and knowledge on postoperative care is the lowest, and learning needs are great in ail categories.
