리보솜 Small unit RNA 염기서열을 이용한 진드기류(Acari:Sarcoptiformes)의 분류 (Phylogeny of Mite Taxa (Acari : Sarcoptiformes) Based on Small Subunit Ribosomal RNA Sequences)

  • We analyzed the phylogenic relationships of 23 partial 18S rDNA sequences of 22 species (1 species has 2 strains) belonging to Sarcorptiforms include 4 new sequences, using several tools. Although geographic distributions are quite far from, sequence similarity of two strains of Dermatophygoides pteronyssinus isolated from Japan and New Zealand were very high. This result suggests that mite migration by animals including human occurred in the two continents. We investigated the Endeostigmata taxonomic relationship between the Prostigmata and Oribatida subgroups using small fragments (340-400 bp) of their 185 rDNA sequences. But Endeostigmata was not grouped with Oribatida or Prostigmata. In conclusion, it is first reported phylogenic relationship for classified mites included in Sarcoptiformes using 185 rDNA sequence analysis and its system is a very powerful tool for classification of mites.

  • 최근 10년간 미생물생태분석 기반의 연구는 차세대염기서열분석법이 개발된 이래로 지속적으로 증가하고 있다. 장내미생물생태와 건강의 연관성은 미생물 생태학 분야에 있어서 중요한 결과로 여겨지고 있다. 미생물 군집 분석은 주로 16S rRNA 유전자 가변 영역의 염기서열을 통해 분석되지만 이는 미생물의 활성 정보를 제공하지 않는다. 본 연구에서는 cDNA 기반의 미생물 생태분석을 수행하고 DNA 및 cDNA기반의 미생물생태분석 결과를 비교하였다. 두 가지의 서로 다른 접근법이 Butyrate producer와 probiotics와 같이 장내 대사과정에서 중요한 미생물의 abundance 뿐만 아니라 비만 지표로 알려진 Firmicutes 와 Bacteroidetes의 비율에 있어서 차이가 있음을 나타내었다. 따라서, cDNA 기반 미생물 군집은 이전에 수행된 DNA 기반 미생물 군집 분석과 비교하여 장내미생물생태의 역할과 관련된 또 다른 분석 방향성을 제공한다.

Molecular Phylogenetic Analyses of Three Synechococcus Strains Isolated from Seawater near the Ieodo Ocean Research Station

  • Three Synechococcus strains were isolated from seawater near the Ieodo Ocean Research Station (IORS), and their 16S rDNA genes and the internal transcribed spacer (ITS) between the 16S and 23S rRNA genes were sequenced to investigate their phylogenetic relationships. Phylogenetic trees based on the 16S rDNA and ITS sequences showed that they clustered in the main MC-A Synechococcus group (subcluster 5.1), but formed branches differentiating them from the described clades. As the IORS is located in an area affected by diverse water masses, high Synechococcus diversity is expected in the area. Therefore, the IORS might be a good site to study the diversity, physiology, and distribution of the Synechococcus group.

  • 16S rDNA 특이적 PCR과 증폭산물의 제한효소 처리 후, 나타나는 단편의 크기를 분석하는 PCR-RFLP 분석법을 김치에서 빈번하게 검출되는 Weissella 속 균주 10종의 신속하고 정확한 동정에 적용하였다. Weissella 속 균주 16S rDNA의 특이적 증폭에는 기존에 보고된 PCR primer를 사용하였지만, annealing 온도는 기존의 조건보다 $4^{\circ}C$ 높게 설정한 $65^{\circ}C$에서 PCR을 수행하였다. 증폭산물은 예상크기인 727bp와 일치하였으며, 제한효소 AluI, MseI, BceAI의 처리를 통하여 나타난 단편의 크기는 제한효소 절단위치 분석으로부터 추정한 단편의 크기와 일치하였다. W. kandleri, W. koreensis, W. confusa, W. minor, W. viridescens, W. cibaria, W. soli는 제한효소 AluI과 MseI의 사용으로 구분이 가능하였으며, W. hellenica, W. paramesenteroides의 경우, BceAI을 사용하면 독립적인 구분이 가능하였다. W. thailandensis의 경우, 본 실험에서 사용한 제한효소 AluI, MseI, BceAI에 의해 독립적인 band 양상은 나타나지 않았지만 나머지 9종과의 절단 양상 비교를 통해 구분이 되었으며, 제한효소 MspI을 사용하면 신속하게 동정할 수 있다.

16S Ribosomal DNA 염기서열 분석에 근거한 Streptosporangiaceae과 Microbispora 속의 계통 관계 (Phylogenetic Inter- and Intrarelationships of the Genus Microbispora of the Family Streptosporangiaceae Based on 16S Ribosomal DNA Sequences)

  • Microbispora 속에 소속된 미생물 9주(표준 미생물 3종과 토양 분리주 6주를 포함) 에 대하여 16S ribosomal RNA 유전자 염기서열이 결정되었다. 이들은 Streptosporangiaceae과의 대표균주들의 염기서열과 비교하여 Microbispora 속에 소속된 미생물들의 진화적 유연 관계가 조사되었다. 계통분석 결과 Microbispora 속의 모든 표준 종들은 일관성 있게 단계통 단위를 형성하였으며 Streptosporangiaceae과의 다른 속들과 잘 구분되었다. 토양 분리주들은 모두 Microbispora속에 소속된 반면 비공식적으로 기술되어 온 Microbispora griseoalba IMSNU$ 22049^{T}$ (=KCTC $9314^{T}$ )는 Nocardia 속의 미생물들과 가까운 유연 관계를 보여 주었다.

  • Bacterial community structure composing enhanced biological phosphorus removal (EBPR) activated sludge was analyzed phylogenetically by cloning 165 rDNA after direct DNA extraction. Then, this result was compared with 165 rDNA sequences of randomly isolated bacterial species. The results clearly showed that there are no coincidence between the sequences retrieved directly from activated sludge and those of isolated strains, suggesting that many important bacteria are hidden in activated sludge because of the difficulty in isolation and culture of them.

배양 의존적 및 배양 비의존적 방법에 의한 홍어회 서식 미생물의 다양성 분석 (Analysis of Bacterial Diversity in Fermented Skate Using Culture-dependent and Culture-independent Approaches)

  • 발효홍어(홍어회)에 존재하는 박테리아 집단의 다양성을 확인하기 위해, 박테리아의 16S rDNA 절편들을 증폭하고 클로닝하여 라이브러리를 구축하였다. 삽입 서열의 염기서열을 결정한 후, BLAST 분석에 의해 미생물 동정을 하였다. 동일한 삽입서열 빈도를 계산하였을 때, 발효홍어(홍어회)에는 uncultured bacterium clone 054E11.b가 57.1% 나타남으로써 우점균으로 존재하고 있다고 추정하였다. 또한 발효홍어(홍어회) 현탁액을 한천배지에 도말하여 형성된 집락을 콜로니 PCR을 수행하였을 때, Pseudomonas sp. KC-EPS13 등 12 종의 박테리아가 동정되었다. 배양 의존적 방법과 배양 비의존적 방법으로 홍어회를 분석하였을 때, Psychrobacter sp. J466만이 두 가지 방법에서 모두 검출되었고 나머지 박테리아들의 균총은 상이하였다.

First Record of Two Pseudopolydora (Annelida: Spionidae) Species in Korea

  • Two Pseudopolydora polychaetes, P. bassarginensis and P. reticulata, originally described from Peter the Great Bay in Russia and Taiwan, respectively, were recorded firstly in Korea with DNA information. Two species are known to have distinct morphological characteristics that are separated from other Pseudopolydora species. They are characterized by reticulate pigmentations on the dorsal sides of the anterior chaetigers, a longitudinal black band-like pigmentation on the caruncle, and black paired spots on the ventral sides of the anterior chaetigers. These two species can be distinguished morphologically from each other by the length of the caruncle. Methyl green staining pattern of the species is a good method for delimiting Pseudopolydora species. The partial sequences of the mitochondrial cytochrome c oxidase subunit I (COI), 16S ribosomal DNA (16S rDNA), and the nuclear 18S ribosomal DNA (18S rDNA) from Korean specimens of the two species were determined. The morphological descriptions and images of the two Pseudopolydora species are provided.

Archaeal Diversity in Tidal Flat Sediment as Revealed by 16S rDNA Analysis

  • During the past ten years, Archaea have been recognized as a widespread and significant component of marine picoplankton assemblages. More recently, the presence of novel archaeal phylogenetic lineages has been discovered in coastal marine environments, freshwater lakes, polar seas, and deep-sea hydrothermal vents. Therefore, we conducted an investigation into the archaeal community existing in tidal flat sediment collected from Ganghwa Island, Korea. Phylogenetic analysis of archaeal 16S rDNA amplified directly from tidal flat sediment DNA revealed the presence of two major lineages, belonging to the Crenarchaeota ($53.9\%$) and Euryarchaeota ($46.1\%$) phyla. A total of 102 clones were then sequenced and analyzed by comprehensive phylogenetic analysis. The sequences determined in our samples were found to be closely related to the sequences of clones which had been previously obtained from a variety of marine environments. Archaeal clones exhibited higher similarities ($83.25 - 100\%$) to sequences..from other environments in the public database than did those ($75.22 - 98.46\%$) of previously reported bacterial clones obtained from tidal flat sediment. The results of our study suggest that the archaeal community in tidal flat sediment is remarkably diverse.

Genetic diversity of Acanthamoeba isolates from ocean sediments

  • Genetic diversity of 18 Acanthamoeba isolates from ocean sediments was evaluated by comparing mitochondrial (mt) DNA RFLP, 18S rDNA sequences and by examining their cytopathic effects on human corneal epithelial cells versus reference strains. All isolates belonged to morphologic group II. Total of 16 restriction phenotypes of mtDNA from 18 isolates demonstrated the genetic diversity of Acanthamoeba in ocean sediments. Phylogenetic analysis using 18s rDNA sequences revealed that the 18 isolates were distinct from morphological groups I and III. Fifteen isolates showed close relatedness with 17 clinical isolates and A. castellanii Castellani and formed a lineage equivalent to T4 genotype of Byers' group. Two reference strains from ocean sediment, A. hatchetti BH-2 and A. griffini S-7 clustered unequivocally with these 15 isolates. Diversity among isolates was also evident from their cytopathic effects on human corneal cells. This is the first time describing Acanthamoeba diversity in ocean sediments in Korea.
