오이 다형성 마커를 이용한 유전분석 (Genetic Analysis of Polymorphic DNA Markers in Cucumber)

  • DNA 마커는 유전현상 분석이나 품종육성에 널리 사용되고 있다. 본 연구에서는 내냉성 오이 계통인 'NC76'과 냉해 감수성 계통인 'GY14'로부터 내냉성 연관 마커을 목적으로 기존의 총 995개 SSR 마커의 다형성을 평가하였다. Agarose gel 전기영동법으로 'NC76과 'GY14' 간 PCR증폭 산물의 길이 다형성을 보이는 145개 SSR 마커를 개발하였으며, high resolution melting (HRM) 기술을 사용하여 염기서열 다형성을 보이는 30개의 SSR 마커를 확인하였다. 개발된 175개 SSR 마커 중 20개 마커를 선발하여 'NC76'과 'GY14' 간 $F_2$ 분리 집단에 대한 연관지도를 작성하였으며 그 결과 13개의 마커가 예상했던 연관군에 일치하여 위치됨을 확인할 수 있었다. 따라서 본 연구에서 확인된 175개의 SSR 마커는 향 후 냉해 저항성 연관 마커 개발을 위한 오이 유전자 지도 작성 및 이를 통한 품종 육성에 크게 활용될 수 있을 것으로 기대된다.

I-SSR 분석에 의한 노각나무 천연집단의 유전변이 (Genetic Variation in the Natural Populations of Korean Stewartia (Stewartia koreana Nakai) Based on I-SSR Analysis)

  • 본 연구는 우리나라 특산수종이며 조경 및 원예적 가치가 높은 노각나무 유전변이를 조사하기 위해 6개 천연집단을 선발하여 DNA I-SSR 표지자를 사용, 유전다양성 및 유전구조를 조사하였다. 5개의 I-SSR primer(#813, 815, 818, 820, 823)에서 총 61개의 증폭산물을 관찰할 수 있었으며, 유전 다양성을 나타내는 P(Percentage of polymorphic loci)값과S.I.(Shannon's information Index)가 남쪽에 분포하는 오봉산(P=88.5%, S.I.=0.467), 금산(P=86.9%, S.I.=0.427), 바랑산(P=83.6%, S.I.=0.425)집단이 높았으며, 북쪽(내륙)에 분포하는 소백산(P=80.3%, S.I.=0.396), 지리산(P=77.1%, S.I.=0.368), 가야산(P=75.4%, S.I.=0.358)집단은 낮았다. 전체 유전변이 중 11.8%만이 집단간에 기인하는 것으로 나타났고, 나머지 88.2%는 집단내 개체간의 차이에서 기인하였다. 유전거리를 이용하여 UPGMA법에 의한 유집분석을 실시한 결과 지리적 분포에 대한 뚜렷한 경향은 나타나지 않았다.

Genotyping of Agaricus bisporus Strains by PCR Fingerprints

  • Agaricus bisporus, commonly known as the button mushroom, is the most widely cultivated species of edible fungi. Low frequency of recombination ratio and homokaryotic or monokaryotic spore on meiotic basidia form obstacles for breeding programs. Since the first hybrid varieties for white button mushrooms were released in Europe, new varieties released afterwards were either identical of very similar to these first hybrids on morphologies. Therefore, different DNA markers have been used to define unique varieties of A. bisporus strains. Aim of this study is to assess the genetic diversity of different A. bisporus strains in Korea. Twelve UFP (Universal fungal primer, JK BioTech. Ltd), 12 simple sequence repeat (ISSR) and 30 SSR primers were used to assess genetic diversity of monokaryotic and dikaryotic Agaricus bisporus strains including other 19 Agaricus spp. Of them, four UFP, four SSR primers, $(GA)_8T$, $(AG)_8YC$, $(GA)_8C$ and $(CTC)_6$ and seven SSR markers produced PCR polymorphic bands between the Agaricus species or within A. bisporus strains. PCR polymorphic bands were inputted for UPGMA cluster analysis. Forty five strains of A. bisporus are genetically clustered into 6 groups, showing coefficient similarity from 0.75 to 0.9 among them. In addition, genetic variations of monokaryotic and dikaryotic Agaricus bisporus strains were partially detected by PCR technologies of this study. The varieties, Saea, saedo, Saejeong and Saeyeon that have recently been developed in Korea were involved in the same group with closely genetic relationship of coefficient similarity over 0.96, whereas, other strains were genetically related to A. bisporus strains that were introduced from USA, Eroupe and Chinese.

SSR을 이용한 꽃치자와 열매치자의 유전적 관계 (Genetic Relationships between Gardenia jasminoides var. radicans and G. jasminoides for. grandiflora Using ISSR Markers)

  • 꽃치자(Gardenia jasminoides var. radicans)와 열매치자(C. jasminoides for. grandiflora)는 Gardenia속으로는 우리나라에 두 분류군밖에 없으며 열매치자는 약용, 식용, 꽃치자는 방향제로 쓰인다. 그런데 꽃이 지고 나면 형태적으로 구분이 거의 되지 않는다 ISSR분석으로 이들 종의 유전적 다양도와 집단구조를 실시하였다. 88개의 DNA 분절에서 한 분류군에만 나타나는 특이밴드가 탐지되었다. 한국의 세 야생 집단은 분리되어 있고 패치 분포를 보이지만 재배종에 비해 높은 유전적 다양성을 유지하친 있었다. 열매치자가 꽃치자보다 유전적 다양성이 높았으며 ISSR 마커로 이들 분류군이 잘 분리되었다. 또한 야생 집단이 재배 집단보다 다양성이 약간 높으나 유의성은 없었다. 이는 재배화과정에서 유전적 다양성의 일부 상실이 있었으나 인위적인 채취와 식재로 야생 집단과 재배 집단의 유전적 교류가 존재하였음을 시사한다.

Development of EST-SSR Markers for Evaluation of Genetic Diversity and Population Structure in Finger Millet (Eleusine coracana (L.) Gaertn.)

  • Finger millet, Eleusine coracana Gaertn., is more nutritious than other cereals and millets and widely cultivate in tropical regions of the world. However, status of its genetic diversity remained concealed due to lack of research work in this species. In recent years, microsatellites have become the most used markers for studying population genetic diversity. In present study, genetic diversity and structure of different populations of finger millet from Africa and South Asia was examined at molecular level using newly developed EST-Simple Sequence Repeat (EST-SSR) markers using a total of 1,927 ESTs of Eleusine coracana available in the NCBI database. In total, 46 primers produced 292 alleles in a size range of 100-500 bp and mean Polymorphism Information Content (PIC) and Marker Index (MI) were 0.372 and 1.04, respectively. 46 primers showed polymorphism and 21 primers were identified as having a PIC value above 0.5. Principal coordinates analysis and the dendrogram constructed out of combined data of both markers showed grouping of finger millet accessions to their respective area of collection. The 156 accessions was classified into four groups, such as three groups of Africa collection and one group of Asia. Results of present study can be useful in identifying diverse accessions and management of this plant resource. Moreover, the novel SSR markers developed can be utilized for various genetic analyses in this species in future.

Assessment of genetic diversity of Prangos fedtschenkoi (Apiaceae) and its conservation status based on ISSR markers

  • Prangos fedtschenkoi (Regel et Schmalh.) Korovin (Apiaceae) is an endemic species for mountainous Middle Asia, which is both a rare and useful plant. Organic extractions from this species are being used in pharmaceutics and cosmetology. In recent years, P. fedtschenkoi distribution area has considerably decreased, presumably, resulting from human activities such as agriculture, construction works, overgrazing and collection from wild for pharmaceutic purposes. Six populations were found in Uzbekistan and their genetic divergence and differentiation were studied with 10 inter-simple sequence repeat (ISSR) markers, selected out of 101. Totally 166 amplified ISSR fragments (loci) were revealed, of which 164 were polymorphic. Relatively moderate level of polymorphism was found at population level with polymorphic bands ranging from 27.71% to 47.59%. Mean P = 39.05%, $N_a=1.40$, $N_e=1.25$, S.I. = 0.21, and $H_e=0.14$ were revealed for all loci across six populations. AMOVA showed higher variation among populations (62%) than within them (38%). The Bayesian model determined 5 clusters, or genetic groups. The posteriori distribution of the Theta II estimator detected full model identifying high inbreeding, intensified by low gene flow (Nm = 0.3954). Mantel test confined population 6 as distinct cluster corresponding to geographic remoteness (R = 0.5137, $p{\leq}0.005$). Results were used as the bases for developing conserve measures to restore populations.

Mapping quantitative trait loci controlling low-temperature germinability in rice

  • Low-temperature germination is one of the major determinants for stable stand establishment in the rice direct seeding method in temperate regions and at high altitude areas. Quantitative trait loci (QTL) controlling low-temperature germinability in rice were identified using 96 introgression lines (ILs) derived from a cross between Oryza rufipogon and the Korean japonica cultivar, 'Hwaseongbyeo'. The germination rate at $15^{\circ}C$ was measured to represent low-temperature germination and used for QTL analysis. The germination rate at $15^{\circ}C$ for 7 days of Oryza rufipogon and Hwaseongbyeo was 93.3 and 28.7%, respectively, and that of progenies ranged from 0 to 48%. A linkage map was constructed using 135 simple sequence repeat (SSR) markers. Five putative QTLs associated with low-temperature germination were detected on chromosomes 1, 3, 4, 10 and 11. The QTL, qltg10 on chromosome 10 accounted for 19.2% of the total phenotypic variation for low-temperature germinability. Four additional QTL, accounted for 10.4 - 15.1% of the total phenotypic variation. The O. rufipogon alleles in all detected QTLs loci increased the low-temperature germination rate. No QTL associated with low temperature germinability has been detected near the qltg10 QTL in this study suggesting that qltg10 is a new QTL. The locus, qltg10 is of particular interest because of its independence from undesirable height and maturity effects. The DNA markers linked to the QTL for low temperature germinability would be useful in selecting lines with enhanced low temperature germinability in rice breeding program.

Morphological and Genetic Stability of Dormant Apple Winter Buds After Cryopreservation

  • Twenty apple germplasm accessions from the Korean Genebank were successfully cryopreserved using two-step freezing to back up genetic resources maintained by field collections. This study examined the morphological and genetic stability of cryopreserved dormant apple buds that were stored in liquid nitrogen, and then rewarmed and regrown. Whole plants were regenerated directly from dormant buds through budding without an intermediary callus phase. The cryopreserved buds produced high levels of shoot formation (76.2-100%), similar to those of noncryopreserved buds (91.3-100%), with no observed differences between cryopreserved and noncryopreserved materials. Three of the twenty cryopreserved apple germplasm accessions were used to assess morphological and genetic stability. No differences in morphological characteristics including shoot length, leaf shape, leaf width/length ratio, and root length were observed between controls (fresh control and noncryopreserved) and cryopreserved plantlets. The genetic stability of regenerants (before and after cryopreservation) was investigated using inter simple sequence repeat (ISSR) markers. The ISSR markers produced 253 bands using four primers, ISSR 810, SSR 835, ISSR 864, and ISSR 899. These markers showed monomorphic banding patterns and revealed no polymorphism between the mother plant and regenerants before and after cryopreservation, suggesting that cryopreservation using two-step freezing does not affect the genetic stability of apple germplasm. These results show that two-step freezing cryopreservation is a practical method for long-term storage of apple germplasms.

Microsatellite Analysis of the Silkworm Strains (Bombyx mori) Originated from China

  • A total of 85 Chinese-origin silkworm strains preserved in Korea were genotyped for eight polymorphic micro-satellite loci. We obtained per-locus number of alleles, ranging from 5 to 14 with an average value of 9.5, perlocus observed heterozygosity, ranging from 0.07 to 0.99, and per-locus polymorphic information content (PIC), ranging from 0.34 to 0.82, indicating that some loci are highly variable. Phylogenetic analysis with the eight concatenated microsatellite loci showed no clustering on the basis of known strain characteristics. A total of 22 strain-specific apomorphic alleles, which discriminate 19 among 85 silkworm strains were obtained from eight loci. These strain-specific alleles, thus, can casually be utilized for the discrimination of applicable strains without any further typing of other loci. Furthermore, a substantial number of homozygote strains, represented by 27 among 76 alleles in eight loci were found. These results collectively suggest that the silkworm microsatellite DNA is actually and potentially important molecular markers for the eventual discrimination of silkworm strains that are preserved as hundreds in Korea.

  • In order to understand the diversity and genetic relationships of silkworm strains preserved in Korea, we genotyped 78 Bombyx mori strains (Bombycidae: Lepidoptera) originating from Japan, using eight polymorphic microsatellite loci. We obtained per-locus allele numbers ranging from 5 to 16 (with an average value of 9.1), per-locus observed heterozygosity ranging from 0.13 to 1.00, and per-locus polymorphic information content ranging from 0.36 to 0.77, indicating that some loci are highly variable. Phylogenetic analysis with the eight concatenated microsatellite loci showed no clustering based on known strain characteristics and origin. Nineteen strain-specific apomorphic alleles, which discriminated 16 of the 78 silkworm strains, were obtained from eight loci. These strain-specific alleles can thus be utilized for routine discrimination of strains from Japan, without any further typing of other loci. Homozygotes were also observed at some loci (27 of 118 genotypes), which can also be used to discriminate several strains by typing a few loci. These results showed that eight microsatellite loci described herein were sufficiently variable to discriminate among the 78 silkworm strains we examined, and may be useful for future investigations of this economically important species.
