연체동물 NGS 데이터 분석을 위한 PANM 데이터베이스 업데이트 (Version II) (The Protostome database (PANM-DB): Version 2.0 release with updated sequences)

  • 본 연구를 통하여 업데이트된 PANM 데이터베이스 버전 II는 버전 I 에 비해 많은 양의 정보가 추가되었다. 하지만 여전히 NCBI nr 데이터베이스에 비해 적은 양으로서, NGS 분석에 있어 많은 시간을 절약하게 해줄 수 있다. 또한 웹 인터페이스의 개선으로 인하여 직관성 및 신뢰성을 더욱 더 확보할 수 있었다. 개별적인 서버를 운용하여 NGS 데이터를 분석하는 연구자들을 위해 PANM 데이터베이스의 다운로드가 가능하도록 하였고 이로 인해 NGS 데이터 분석 시간이 줄어들 수 있을 것이다. 앞으로 꾸준한 PANM 데이터베이스 업데이트를 통하여 연체동물을 연구하는 연구자들은 물론 절지동물, 선형동물을 연구하는 연구자들에게도 많은 도움이 될 것으로 생각되며, 추가적으로 구축된 두족류 전용 데이터베이스 역시 두족류를 연구하는 연구자들에게 매우 유용하리라 사료되어진다.

Ovarian transcriptomic analysis of Shan Ma ducks at peak and late stages of egg production

  • Objective: To assess the differences in ovarian transcriptomes in Shan Ma ducks between their peak and late stages of egg production, and to obtain new transcriptomic data of these egg-producing ducks. Methods: The Illumina HiSeq 2000 system was used for high throughput sequencing of ovarian transcriptomes from Shan Ma ducks at their peak or late stages of egg production. Results: Greater than 93% of the sequencing data had a base quality score (Q score) that was not less than 20 (Q20). From ducks at their peak stage of egg production, 42,782,676 reads were obtained, with 4,307,499,083 bp sequenced. From ducks at their late stage of egg production, 45,316,166 reads were obtained, with 4,562,063,363 bp sequenced. A comparison of the two datasets identified 2,002 differentially expressed genes, with 790 upregulated and 1,212 downregulated. Further analysis showed that 1,645 of the 2,002 differentially expressed genes were annotated in the non-redundant (NR) database, with 646 upregulated and 999 downregulated. Among the differentially expressed genes with annotations in the NR database, 696 genes were functionally annotated in the clusters of orthologous groups of proteins database, involving 25 functional categories. One thousand two hundred four of the differentially expressed genes with annotations in the NR database were functionally annotated in the gene ontology (GO) database, and could be divided into three domains and 56 categories. The three domains were cellular component, molecular function, and biological process. Among the genes identified in the GO database, 451 are involved in development and reproduction. Analysis of the differentially expressed genes with annotations in the NR database against the Kyoto encyclopedia of genes and genomes database revealed that 446 of the genes could be assigned to 175 metabolic pathways, of which the peroxisome proliferator-activated receptor signaling pathway, insulin signaling pathway, fructose and mannose metabolic pathways, gonadotropin releasing hormone signaling pathway and transforming growth factor beta signaling pathway were significantly enriched. Conclusion: The differences in ovarian transcriptomes in Shan Ma ducks between their peak and late stages of egg production were elucidated, which greatly enriched the ovarian transcriptomic information of egg-producing ducks.

  • 최근 비디오 데이타베이스, 시공간 데이타베이스, 모바일 데이타베이스와 같은 데이타베이스 응용 분야에서 이동 객체를 기반으로 하는 검색 기법에 관한 연구가 활발히 이루어지고 있다. 본 논문에서는 이동 객체의 궤적에 대한 효율적인 유사 부분궤적 검색을 지원하는 새로운 시그니쳐-기반 색인 기법을 제안한다. 제안하는 시그니쳐-기반 색인 기법은 궤적 데이타를 토대로 궤적 시그니쳐를 생성하는 방법에 따라 중첩 시그니쳐-기반 색인 기법(Superimposed signature-based Indexing scheme for similar Sub-trajectory Retrieval : SISR)과 합성 시그니쳐-기반색인 기법(Concatenated signature-based Indexing scheme for similar Sub-trajectory Retrieval : CISR)으로 나뉜다. 생성된 궤적 시그니쳐 정보는 시그니쳐 파일에 저장되고, 검색시 주어진 사용자 질의 궤적 정보를 기반으로 데이타 파일을 직접 접근하기 전에 전체 궤적 시그니쳐들을 탐색하여 필터링을 수행한다. 이를 통해 데이타 파일의 검색 범위를 현저히 줄임으로써 검색 성능을 향상시킨다. 또한 검색된 궤적 데이터와의 유사성을 측정하기 위해 k-워핑 알고리즘을 적용시켜 검색의 효율성을 높인다. 마지막으로, 순차 색인 기법, SISR기법, 그리고 CISR 기법을 삽입시간, 검색 시간 그리고 부가 저장 공간측면에서 성능 평가를 수행한다. 성능 평가 결과, 제안하는 두 가지 기법이 검색 성능 측면에서 순차 색인 기법에 비해 성능이 우수함을 나타내고, 아울러 SISR 기법이 CISR 기법에 비해 보다 우수한 성능을 보인다.

Identification of genes involved in inbreeding depression of reproduction in Langshan chickens

  • Objective: Inbreeding depression of reproduction is a major concern in the conservation of native chicken genetic resources. Here, based on the successful development of strongly inbred (Sinb) and weakly inbred (Winb) Langshan chickens, we aimed to evaluate inbreeding effects on reproductive traits and identify candidate genes involved in inbreeding depression of reproduction in Langshan chickens. Methods: A two-sample t-test was performed to estimate the differences in phenotypic values of reproductive traits between Sinb and Winb chicken groups. Three healthy chickens with reproductive trait values around the group mean values were selected from each of the groups. Differences in ovarian and hypothalamus transcriptomes between the two groups of chickens were analyzed by RNA sequencing (RNA-Seq). Results: The Sinb chicken group showed an obvious inbreeding depression in reproduction, especially for traits of age at the first egg and egg number at 300 days (p<0.01). Furthermore, 68 and 618 differentially expressed genes (DEGs) were obtained in the hypothalamus and ovary between the two chicken groups, respectively. In the hypothalamus, DEGs were mainly enriched in the pathways related to vitamin metabolism, signal transduction and development of the reproductive system, such as the riboflavin metabolism, Wnt signaling pathway, extracellular matrix-receptor interaction and focal adhesion pathways, including stimulated by retinoic acid 6, serpin family F member 1, secreted frizzled related protein 2, Wnt family member 6, and frizzled class receptor 4 genes. In the ovary, DEGs were significantly enriched in pathways associated with basic metabolism, including amino acid metabolism, oxidative phosphorylation, and glycosaminoglycan degradation. A series of key DEGs involved in folate biosynthesis (gamma-glutamyl hydrolase, guanosine triphosphate cyclohydrolase 1), oocyte meiosis and ovarian function (cytoplasmic polyadenylation element binding protein 1, structural maintenance of chromosomes 1B, and speedy/RINGO cell cycle regulator family member A), spermatogenesis and male fertility (prostaglandin D2 synthase 21 kDa), Mov10 RISC complex RNA helicase like 1, and deuterosome assembly protein 1) were identified, and these may play important roles in inbreeding depression in reproduction. Conclusion: The results improve our understanding of the regulatory mechanisms underlying inbreeding depression in chicken reproduction and provide a theoretical basis for the conservation of species resources.

Effect of Korea red ginseng on nonalcoholic fatty liver disease: an association of gut microbiota with liver function

  • Background: Korea Red Ginseng (KRG) has been used as remedies with hepato-protective effects in liver-related condition. Microbiota related gut-liver axis plays key roles in the pathogenesis of chronic liver disease. We evaluated the effect of KRG on gut-liver axis in patients with nonalcoholic statohepatitis by the modulation of gut-microbiota. Methods: A total of 94 patients (KRG: 45 and placebo: 49) were prospectively randomized to receive KRG (2,000 mg/day, ginsenoside Rg1+Rb1+Rg3 4.5mg/g) or placebo during 30 days. Liver function test, cytokeraton 18, and fatigue score were measured. Gut microbiota was analyzed by MiSeq systems based on 16S rRNA genes. Results: In KRG group, the mean levels (before vs. after) of aspartate aminotransferase (53 ± 19 vs. 45 ± 23 IU/L), alanine aminotransferase (75 ± 40 vs. 64 ± 39 IU/L) and fatigue score (33 ± 13 vs. 26 ± 13) were improved (p < 0.05). In placebo group, only fatigue score (34 ± 13 vs. 31 ± 15) was ameliorated (p < 0.05). The changes of phyla were not statistically significant on both groups. In KRG group, increased abundance of Lactobacillus was related with improved alanine aminotransferase level and increased abundance of Clostridium and Intestinibacter was associated with no improvement after KRG supplementation. In placebo group, increased abundance of Lachnospiraceae could be related with aggravation of liver enzyme (p < 0.05). Conclusion: KRG effectively improved liver enzymes and fatigue score by modulating gut-microbiota in patients with fatty liver disease. Further studies are needed to understand the mechanism of improvement of nonalcoholic steatohepatitis. ClnicalTrials.gov: NCT03945123 (www.ClinicalTrials.gov).

ERp29 유전자 발현과 관련된 long noncoding RNA LOC105372577의 전장 유전체 연관성 분석 (The Association of Long Noncoding RNA LOC105372577 with Endoplasmic Reticulum Protein 29 Expression: A Genome-wide Association Study)

  • 본 연구는 전장 유전체 연관성 분석(genome-wide association study, GWAS)을 통해 ERp29의 mRNA 발현과 관련된 유전좌위(expression quantitative trait loci, eQTL)을 식별하는 것을 목표로 하였다. 대상 유전자는 ERp29이다. ERp29는 소포체(ER)의 lumen에 단백질의 folding & assembly 기능을 가진 분자 chaperone 단백질로서 소포체 스트레스에 의해 발현량이 증가하며, 분비 단백질의 생합성에 관여한다. 최근 연구 결과 발암과 연관성이 알려지면서 주목을 받고 있다. 총 373명의 유럽인의 genome을 대상으로 GWAS 분석 결과, ERp29 유전자 발현은 정소와 뇌에서 강하게 발현하는 long noncoding RNA (LncRNA) LOC105372577과 관계가 있었다. 즉, 3개의 eQTL: rs6138266 (p<4.172e10-9), rs62193420 (p<1.173e10-8), rs6138267 (p<2.041e10-8)와 연관성이 깊은 것으로 밝혀졌다. ERp29의 발현과 연관이 있는 것으로 확인된 3개의 eQTL을 사용한 transcriptome-wide association study (TWAS) 결과 osteosarcoma amplified 9 (OS9) 발현과 유의한 연관성을 보이며 OS9 유전자의 up-stream에 upstream of transcription factor 1 (USF1)이 결합할 수 있는 것을 알았다.

Impact of Breed on the Fecal Microbiome of Dogs under the Same Dietary Condition

  • The gut microbiome influences the health and well-being of dogs. However, little is known about the impact of breed on the fecal microbiome composition in dogs. Therefore, we aimed to investigate the differences in the fecal microbiome in three breeds of dog fed and housed under the same conditions, namely eight Maltese (8.0 ± 0.1 years), eight Miniature Schnauzer (8.0 ± 0.0 years), and nine Poodle dogs (8.0 ± 0.0 years). Fresh fecal samples were collected from the dogs and used to extract metagenomic DNA. The composition of the fecal microbiome was evaluated by 16S rRNA gene amplicon sequencing on the MiSeq platform. A total of 840,501 sequences were obtained from the 25 fecal samples and classified as Firmicutes (32.3-97.3% of the total sequences), Bacteroidetes (0.1-62.6%), Actinobacteria (0.2-14.7%), Fusobacteria (0.0-5.7%), and Proteobacteria (0.0-5.1%). The relative abundance of Firmicutes was significantly lower in the Maltese dog breed than that in the other two breeds, while that of Fusobacteria was significantly higher in the Maltese than in the Miniature Schnauzer breed. At the genus level, the relative abundance of Streptococcus, Fusobacterium, Turicibacter, Succinivibrio, and Anaerobiospirillum differed significantly among the three dog breeds. These genera had no correlation with age, diet, sex, body weight, vaccination history, or parasite protection history. Within a breed, some of these genera had a correlation with at least one blood chemistry value. This study indicates that the composition of the fecal microbiome in dogs is affected by breed.

Effects of deoxynivalenol- and zearalenone-contaminated feed on the gene expression profiles in the kidneys of piglets

  • Objective: Fusarium mycotoxins deoxynivalenol (DON) and zearalenone (ZEN), common contaminants in the feed of farm animals, cause immune function impairment and organ inflammation. Consequently, the main objective of this study was to elucidate DON and ZEN effects on the mRNA expression of pro-inflammatory cytokines and other immune related genes in the kidneys of piglets. Methods: Fifteen 6-week-old piglets were randomly assigned to three dietary treatments for 4 weeks: control diet, and diets contaminated with either 8 mg DON/kg feed or 0.8 mg ZEN/kg feed. Kidney samples were collected after treatment, and RNA-seq was used to investigate the effects on immune-related genes and gene networks. Results: A total of 186 differentially expressed genes (DEGs) were screened (120 upregulated and 66 downregulated). Gene ontology analysis revealed that the immune response, and cellular and metabolic processes were significantly controlled by these DEGs. The inflammatory stimulation might be an effect of the following enriched Kyoto encyclopedia of genes and genomes pathway analysis found related to immune and disease responses: cytokine-cytokine receptor interaction, chemokine signaling pathway, toll-like receptor signaling pathway, systemic lupus erythematosus (SLE), tuberculosis, Epstein-Barr virus infection, and chemical carcinogenesis. The effects of DON and ZEN on genome-wide expression were assessed, and it was found that the DEGs associated with inflammatory cytokines (interleukin 10 receptor, beta, chemokine [C-X-C motif] ligand 9, CXCL10, chemokine [C-C motif] ligand 4), proliferation (insulin like growth factor binding protein 4, IgG heavy chain, receptor-type tyrosine-protein phosphatase C, cytochrome P450 1A1, ATP-binding cassette sub-family 8), and other immune response networks (lysozyme, complement component 4 binding protein alpha, oligoadenylate synthetase 2, signaling lymphocytic activation molecule-9, ${\alpha}$-aminoadipic semialdehyde dehydrogenase, Ig lambda chain c region, pyruvate dehydrogenase kinase, isozyme 4, carboxylesterase 1), were suppressed by DON and ZEN. Conclusion: In summary, our results indicate that high concentrations of DON and ZEN suppress the inflammatory response in kidneys, leading to potential effects on immune homeostasis.

Effects of Sampling Techniques and Sites on Rumen Microbiome and Fermentation Parameters in Hanwoo Steers

  • We evaluated the influence of sampling technique (cannulation vs. stomach tube) and site (dorsal sac vs. ventral sac) on the rumen microbiome and fermentation parameters in Hanwoo steers. Rumen samples were collected from three cannulated Hanwoo steers via both a stomach tube and cannulation, and 16S rRNA gene amplicons were sequenced on the MiSeq platform to investigate the rumen microbiome composition among samples obtained via 1) the stomach tube, 2) dorsal sac via rumen cannulation, and 3) ventral sac via rumen cannulation. A total of 722,001 high-quality 16S rRNA gene sequences were obtained from the three groups and subjected to phylogenetic analysis. There was no significant difference in the composition of the major taxa or alpha diversity among the three groups (p>0.05). Bacteroidetes and Firmicutes represented the first and second most dominant phyla, respectively, and their abundances did not differ among the three groups (p>0.05). Beta diversity principal coordinate analysis also did not separate the rumen microbiome based on the three sample groups. Moreover, there was no effect of sampling site or method on fermentation parameters, including pH and volatile fatty acids (p>0.05). Overall, this study demonstrates that the rumen microbiome and fermentation parameters are not affected by different sampling techniques and sampling sites. Therefore, a stomach tube can be a feasible alternative method to collect representative rumen samples rather than the standard and more invasive method of rumen cannulation in Hanwoo steers.

SNU-16 위암 세포주에서 p-coumaric acid의 세포성장 억제 효과 (Anti-proliferative Properties of p-Coumaric Acid in SNU-16 Gastric Cancer Cells)

  • p-Coumaric acid (p-CA)는 항산화 및 항염 활성을 가진 식물계에서 가장 풍부한 식물화학물질이다. 그러나 위암세주포에서 p-CA의 항암 활성과 전사체 발현에 대한 연구는 아직까지 수행된 바 없다. 본 연구에서는 SNU-16 위암세포에서 p-CA에 의한 세포 증식 억제 및 전사체 프로파일에 미치는 영향을 조사하였다. p-CA는 세포사멸 단백질 발현을 조절하여 SNU-16 세포에서의 세포사멸을 유도하였다. RNA-seq 분석을 사용하여 p-CA처리에 의해 SNU-16 세포에서 차별적으로 발현된 유전자(DEGs)를 동정하였다. DEGs들의 gene ontology (GO) 술어로 유전자 산물을 검색한 결과, 주로 염증반응, 세포사멸 과정, 세포주기 및 면역 반응에 관여하는 생물학적 과정에 관여하는 것으로 나타났다. 또한, KEGG 경로분석 결과, p-CA는 주로 PI3K-Akt 와 암 신호전달 경로에 변화를 유발하였다. 본 연구결과는 p-CA가 세포증식과 암 신호 전달 경로에 관여하는 유전자 발현을 조절함으로써 위암 예방 효과를 나타낼 수 있음을 시사한다.
