Identification and Characterization of Hydrogen Peroxide-generating Lactobacillus fermentum CS12-1

  • Lactic acid bacteria were isolated from silage, which produce high level of hydrogen peroxide in cell culture supernatant. The 16S rDNA sequences of the isolate matched perfectly with that of Lactobacillus fermentum (99.9%), examined by a 16S rDNA gene sequence analysis and similarity search using the GenBank database, thus named L. fermentum CS12-1. L. fermentum CS12-1 showed resistance to low pH and bile acid. The production of hydrogen peroxide by L. fermentum CS12-1 was confirmed by catalase treatment and high-performance liquid chromatography. L. fermentum CS12-1 accumulated hydrogen peroxide in culture broth as cells grew, and the highest concentration of hydrogen peroxide reached 3.5 mM at the late stationary growth phase. The cell-free supernatant of L. fermentum CS12-1 both before and after neutralization inhibited the growth of enterotoxigenic Escherichia coli K88 that causes diarrhea in piglets.

  • This study intends to provide guidance for library design and assessment by eliciting the emotional vocabulary related to academic library space. In order to accomplish the goal of this study, 12 major emotional vocabularies related to academic library space were derived through 5 stages of extraction and refinement processes. Literature search and analysis of preceding research, focus group interview and survey of academic librarians and users of the academic library, evaluation of similarity through KJ Method, etc., selected 12 adjectives of emotional vocabulary as follows: diverse, satisfactory, necessary, full, clean, stable, appropriate, harmonious, open, warm, natural, and excellent.

Camera Extrinsic Parameter Estimation using 2D Homography and LM Method based on PPIV Recognition (PPIV 인식기반 2D 호모그래피와 LM방법을 이용한 카메라 외부인수 산출)

  • In this paper, we propose a method to estimate camera extrinsic parameter based on projective and permutation invariance point features. Because feature informations in previous research is variant to c.:men viewpoint, extraction of correspondent point is difficult. Therefore, in this paper, we propose the extracting method of invariant point features, and new matching method using similarity evaluation function and Graham search method for reducing time complexity and finding correspondent points accurately. In the calculation of camera extrinsic parameter stage, we also propose two-stage motion parameter estimation method for enhancing convergent degree of LM algorithm. In the experiment, we compare and analyse the proposed method with existing method by using various indoor images to demonstrate the superiority of the proposed algorithms.

In silica Prediction of Angiogenesis-related Genes in Human Hepatocellular Carcinoma

  • Hepatocellular carcinoma (HCC) is one of the most common malignancies worldwide and a typical hypervascular tumor. Therefore, it is important to find factors related to angiogenesis in the process of HCC malignancy. In order to find angiogenesis-related factors in HCC, we used combined methods of in silico prediction and an experimental assay. We analyzed 1457 genes extracted from cDNA microarray of HCC patients by text-mining, sequence similarity search and domain analysis. As a result, we predicted that 16 genes were likely to be involved in angiogenesis and then the effects of these genes were confirmed by hypoxia response element(HRE)-luciferase assay. For instant, we classified osteopontin into a potent angiogenic factor and coagulation factor XII into a significant anti­angiogenic factor. Collectively, we suggest that using a combination of in silico prediction and experimental approaches, we can identify HCC-specific angiogenesis­related factors effectively and rapidly.

CysQ of $Cryptosporidium$ $parvum$, a Protozoa, May Have Been Acquired from Bacteria by Horizontal Gene Transfer

  • Horizontal gene transfer (HGT) is the movement of genetic material between kingdoms and is considered to play a positive role in adaptation. $Cryptosporidium$ $parvum$ is a parasitic protozoan that causes an infectious disease. Its genome sequencing reported 14 bacteria-like proteins in the nuclear genome. Among them, cgd2_1810, which has been annotated as CysQ, a sulfite synthesis pathway protein, is listed as one of the candidates of genes horizontally transferred from bacterial origin. In this report, we examined this issue using phylogenetic analysis. Our BLAST search showed that $C.$ $parvum$ CysQ protein had the highest similarity with that of proteobacteria. Analysis with NCBI's Conserved Domain Tree showed phylogenetic incongruence, in that $C.$ $parvum$ CysQ protein was located within a branch of proteobacteria in the cd01638 domain, a bacterial member of the inositol monophosphatase family. According to Kyoto Encyclopedia of Genes and Genomes (KEGG) pathway, the sulfate assimilation pathway, where CysQ plays an important role, is well conserved in most eukaryotes as well as prokaryotes. However, the Apicomplexa, including $C.$ $parvum$, largely lack orthologous genes of the pathway, suggesting its loss in those protozoan lineages. Therefore, we conclude that $C.$ $parvum$ regained cysQ from proteobacteria by HGT, although its functional role is elusive.

텍스타일 영상에서의 감성 기반 검색 시스템

  • 본 논문에서는 감성 기반으로 텍스타일을 자동으로 색인하고 검색 할 수 있는 시스템을 제안한다. 제안된 시스템은 영상 수집기, 감성 색인기, 검색기(Matcher), 질의 인터페이스로 구성되어 있다. 감성 색인기는 텍스타일 영상에 포함된 컬러와 패턴 정보를 기반으로 감성개념을 인식하고, 이를 이용하여 영상을 색인한다. 이때, 감성 어휘로 고바야시가 정의한 8개 (romantic, natural, casual, elegant, chic, classic, dandy, modern)를 사용한다. 질의 인터페이스에서 사용자는 두 가지 방식으로 질의를 선택할 수 있다. 첫 번째 방법은 감성 키워드를 사용하는 것이고, 두 번째는 사용자의 의도를 설명할 수 있는 영상을 이용하는 예제 기반 질의 방식이다. 질의가 주어지면, 검색기는 랭킹 알고리즘을 사용하여 검색 결과를 생성한다. 이 때, 유사도 비교방식은 선택된 질의방식에 따라 달라진다. 제안된 시스템의 성능을 검증하기 위해 웹 검색에 익숙한 50명(남자: 32명, 여자: 18명)을 대상으로 웹에서 수집한 3,416 장에 대해서 3가지 항목으로 사용자 평가를 하였다. 사용자 평가의 항목인 적합도(Relevance), 노력(Search Effort), 만족도(Satisfaction)의 결과로 사용자가 검색한 결과영상에서 적합도의 수치가 낮게 나왔지만, 만족도와 노력의 수치는 높게 평가되었다. 제안된 시스템에서 사용자는 자신이 선호하는 결과 영상을 상위 40개의 영상 내에서 얻을 수 있었다. 이는 제안된 시스템이 사용자들이 원하는 영상을 효율적으로 검색할 수 있다는 것을 증명했다.

Discovery of Novel 4${\alpha}$ helix Cytokine by Hidden Markov Model Analysis

  • Cytokines play a crucial role in the immune and inflammatory responses. But because of the high evolutionary rate of these proteins, the similarity between different members of their family is very low, which makes the identification of novel members of cytokines very difficult. According to this point, a new bioinformatic strategy to identify novel cytokine of the short-chain and long-chain 4${\alpha}$ helix cytokine using hidden markov model (HMM) is proposed in the paper. As a result, two motifs were created on the two train data sets, which were used to search three different databases. In order to improve the result, a strict criterion is established to filter the novel cytokines in the subject proteins. Finally, according to their E-value, scores and the criterion, four subject proteins are predicted to be possible novel cytokines for each family respectively.

  • In writing learning as a second/foreign language, a learner has to acquire not only lexical and syntactical knowledge but also the skills to choose suitable words for content which s/he is interested in. A learning system should extrapolate learner\\`s intention and give example phrases that concern with the content in order to support this on the system. However, a learner cannot always represent a content of his/her desired phrase as inputs to the system. Therefore, the system should be equipped with a diagnosis function for learner\\`s intention. Additionally, a system also should be equipped with an analysis function to score similarity between learner\\`s intention and phrases which is stored in the system on both syntactic and idiomatic level in order to present appropriate example phrases to a learner. In this paper, we propose architecture of an interactive support method for English writing learning which is based an analogical search technique of sample phrases from corpora. Our system can show a candidate of variation/next phrases to write and an analogous sentence that a learner wants to represents from corpora.

  • In this paper, we present a leaf image retrieval system that represents and retrieves leaf images based on their shape. For more effective representation of leaf images, we improved an existing MPP algorithm. Also, in order to reduce the response time, we proposed a new dynamic matching algorithm at basically revises the Nearest Neighbor search. The system provides users with an interface for uploading query images or tools to generate queries based on shape features and retrieves images based on their similarity. For convenience, users are allowed to easily query images by sketching leaf shape or leaf arrangement on the web. In the experiment, we constructed an image database of Korean native plants and measured the system performance by counting the number of similar images retrieved for queries.

Survey on Nucleotide Encoding Techniques and SVM Kernel Design for Human Splice Site Prediction

  • Splice site prediction in DNA sequence is a basic search problem for finding exon/intron and intron/exon boundaries. Removing introns and then joining the exons together forms the mRNA sequence. These sequences are the input of the translation process. It is a necessary step in the central dogma of molecular biology. The main task of splice site prediction is to find out the exact GT and AG ended sequences. Then it identifies the true and false GT and AG ended sequences among those candidate sequences. In this paper, we survey research works on splice site prediction based on support vector machine (SVM). The basic difference between these research works is nucleotide encoding technique and SVM kernel selection. Some methods encode the DNA sequence in a sparse way whereas others encode in a probabilistic manner. The encoded sequences serve as input of SVM. The task of SVM is to classify them using its learning model. The accuracy of classification largely depends on the proper kernel selection for sequence data as well as a selection of kernel parameter. We observe each encoding technique and classify them according to their similarity. Then we discuss about kernel and their parameter selection. Our survey paper provides a basic understanding of encoding approaches and proper kernel selection of SVM for splice site prediction.
