본 연구는 남조세균 흔들말목(Cyanobacteria, Oscillatoriales)의 16S ribosomal RNA (rRNA) 및 RNA polymerase beta subunit(rpoB) 유전자를 대상으로 염기서열 변이 및 분자계통학적 특성을 분석한 것이다. 흔들말목 rpoB 유전자는 16S rRNA보다 유전자 변이(유전거리: rpoB=0.270, 16S=0.109)가 큰 것으로 조사되었으며, 통계적으로 유의한 차이를 보였다(Student t-test, p<0.001). 흔들말목 16S rRNA와 rpoB의 계통분석에서 유사한 계통 분지형태를 보였으며, rpoB 유전자가 높은 해상도를 갖고 있어 흔들말목 분류군을 더 명확하게 구분하였다. 또한, parsimony 분석을 통해 rpoB 유전자가 16S rRNA 보다 2.40배 빠르게 진화하는 것으로 파악되었다. 본 연구결과는 rpoB 유전자가 흔들말목의 분자계통 및 종 분류 연구에 매우 유용하다는 것을 제시해 준다.
Species identification of wood provides important information for archaeology, restoration of cultural assets, preventing illegal logging, and more. Wood species are usually identified based on their anatomical features with the use of a microscope. However, this method may not be able to distinguish between anatomically similar species or subspecies. To overcome this problem, wood species need to be identified at the molecular level using DNA sequencing. However, unlike living plant cells, wood is difficult to pulverize using a mortar, and DNA extraction from dried wood is challenging. To solve these problems, we propose a pretreatment method in which wood is pulverized using 60-grit sandpaper and hydrated with water for 2 days. Using this method, we were able to stably amplify the rpoB gene from the extracted DNA of Pinus rigida. In addition, sequence analysis of the rpoB gene revealed six single nucleotide polymorphisms (SNPs), which classified the rpoB sequences in the genus Pinus into five groups. Our data indicate that although these SNPs were not suitable for species identification, they can potentially be used to determine the origin of different wood subspecies or individual samples of wood.
현재 양식장에서는 Aeromonad를 비롯한 다양한 병원균에 의한 전염병으로 인해 많은 경제적 손실을 겪고 있다. 연어과 어류뿐만 아니라 담수 및 해수어류에도 치명적인 감염을 야기하는 Aeromonas 종은 적어도 26종 이상이 보고되어왔으며, 전염병을 유발하는 유비쿼터스 세균이다. Aeromonas 종을 확인하기 위해 16S rDNA 및 하우스 키핑 유전자의 핵산 서열을 기반으로 한 분자생물학적 기술이 사용될 수 있다. 본 연구에서 Aeromonas 종은 강원도 16개 양식장의 연어과 어류로부터 분리되었으며 Aeromonad의 16S rDNA와 하우스 키핑 유전자의 서열, 즉 RNA polymerase sigma factor ${\sigma}^{70}$ (rpoD) 또는 DNA gyrase subunit B (gyrB)를 기반으로 계통 발생 학적으로 동정했다. 그 결과 대서양 연어 (Salmo salar), 은연어 (Oncorhynchus keta), 산천어 (Oncorhynchus masou masou), 무지개송어 (Oncorhynchus mykiss)에서 96 개의 균주가 수집되었으며, 36개의 균주가 16S rDNA 분석에 의해 Aeromonas 속으로 확인되었다. 확인된 Aeromonas 속 균주는 rpoD 또는 gyrB 유전자 서열을 기반으로 추가 분석되어 Aeromonas salmonicida (24 균주), A. sobria (10 균주), A. media (1 균주) 및 A. popoffii (1 균주)로 검출되었으며, 이 것은 Aeromonas salmonicida가 강원도의 연어과 어류에서 주요 감염균임을 나타낸다. 또 하우스 키핑 유전자의 서열에 기초한 Aeromonas 종의 계통발생학적 동정은 16S rDNA 서열보다 더 정확하다는 것이 또한 증명되었다.
The disease tuberculosis, caused by Mycobacterium tuberculosis (MTB), remains a major cause of morbidity and mortality in developing countries. The evolution of drug-resistant tuberculosis causes a foremost threat to global health. Most drug-resistant MTB clinical strains are showing resistance to isoniazid and rifampicin (RIF), the frontline anti-tuberculosis drugs. Mutation in rpoB, the beta subunit of DNA-directed RNA polymerase of MTB, is reported to be a major cause of RIF resistance. Amongst mutations in the well-defined 81-base-pair central region of the rpoB gene, mutation at codon 450 (S450L) and 445 (H445Y) is mainly associated with RIF resistance. In this study, we modeled two resistant mutants of rpoB (S450L and H445Y) using Modeller9v10 and performed a docking analysis with RIF using AutoDock4.2 and compared the docking results of these mutants with the wild-type rpoB. The docking results revealed that RIF more effectively inhibited the wild-type rpoB with low binding energy than rpoB mutants. The rpoB mutants interacted with RIF with positive binding energy, revealing the incapableness of RIF inhibition and thus showing resistance. Subsequently, this was verified by molecular dynamics simulations. This in silico evidence may help us understand RIF resistance in rpoB mutant strains.
A recent study showed that comparative sequence analysis of rpoB DNAs could reveal natural relationships in genus Mycobacterium [J Clin Microbial. 37 (6). 1999]. rpoB DNAs showed interspecies variation and intraspecies conservation. Based on these data, we developed polymerase chain reaction-single strand conformation polymorphism (PCR-SSCP) protocols which enable species differentiation in genus Mycobacterium. When this assay was applied to 24 clinical isolates identified as M. avium complex (MAC) by biochemical test, these were successfully differentiated into M. avium and M. intracellulare. These results were concordant with those obtained by 16s rDNA analysis. It is the first report that PCR-SSCP analysis of rpoB DNA could be used for species differentiation of MAC strains.
Diagnosis of mycobacterial infection is dependent upon the isolation and identification of causative agents. The procedures involved are time consuming and technically demanding. To improve the laborious identification process mycobacterial systematics supported by gene analysis is feasible, being particularly useful for slowly growing or uncultivable mycobacteria. To complement genetic analysis for the differentiation and identification of mycobacterial species, an alternative marker gene, rpoB encoding the ${\beta}$ subunit of RNA polymerase, was investigated. rpoB DNAs (342 bp) were amplified from 52 reference strains of mycobacteria including Mycobacterium tuberculosis H37Rv (ATCC 27294) and clinical isolates by the PCR. The nucleotide sequences were directly determined (306 bp) and aligned using the multiple alignment algorithm in the MegAlign package (DNASTAR) and MEGA program. A phylogenetic tree was constructed with a neighborhood joining method. Comparative sequence analysis of rpoB DNA provided the basis for species differentiation. By being grouped into species-specific clusters with low sequence divergence among strains belonging to same species, all the clinical isolates could be easily identified. Furthermore RFLP analysis enabled rapid identification of clinical isolates.

A fast and easy PCR-SSCP method was developed and assessed for the early detection of rifampin-resistant Mycobacterium leprae in skin biopsy samples from Korean leprosy patients. The 190 bp of the rpoB gene, in which mutation is known to cause resistance to rifampin, was amplified by PCR and then analyzed by SSCP and DNA sequencing, All PCR products showing mobility shift on PCR-SSCP contained mutations, demonstrating that this method can be used for an early diagnositic method to detect a putative rifampin-resistant M. leprae strain. DNA sequence analysis revealed that 19 of 34 patient samples contained M. leprae strains with missense mutations in the rpoB gene: five were the same mutations previously reported to cause rifampin resistance and eight were the new type of mutatios that likely cause rifampin resistance. These newly identified dmutations, whose all five cytosine bases of four amino acids were substitued with thymine, were found at different sites from those reported in Mycobacterium tuberculosis or M. leprae. Therefore, they may provide additional clues to understand the molecular biological basis on the rifampin resistance of M. leprae.
Genetic identification of 17 fish-derived Aeromonas strains was attempted using 5 housekeeping genes. 16S rRNA, gyrB, rpoD, dnaJ and recA genes from the 17 strains were amplified, and total of 85 amplicons were sequenced. DNA sequences of the strains and type strains of the 17 Aeromonas homology groups were used for genetic identification and phylogenetic analyses. None of the strains was identified as a single species using the 16S rRNA gene, showing the same identities (average = 99.7%) with several Aeromonas species. According to gyrB, rpoD, dnaJ, and recA, 9 strains and RFAS-1 used in this study were identified as A. hydrophila and A. salmonicida, respectively. However, the other strains were closely related to 2 or more Aeromonas species (i.e., A. salmonicida, A. veronii, A. jandaei, A. media and A. troda) depending on the genetic marker used. In this study, gyrB, rpoD, dnaJ and recA gene sequences proved to be advantageous over 16S rRNA for the identification of field Aeromonas isolates obtained from fish. However, there are discrepancies between analyses of different phylogenetic markers, indicating there are still difficulties in genetic identification of the genus Aeromonas using the housekeeping genes used in this study. Advantages and disadvantages of each housekeeping gene should be taken into account when the gene is used for identification of Aeromonas species.
세균의 RNA 중합효소에서 여러 ${\sigma}$ 인자들 간에 보존된 아미노산 서열중 2.3 부위와 4.2 부위의 아미노산 서열로부터 유 n하여 두가지의 PCR primer를 제작하였다. 이들을 이용하여 PCR을 수행하였을 때, E. coli와 Streptomyces coelicolor의 DNA로부터 예상되었던 480 bp 정도의 DNA가 증폭되는 것을 관찰하였다. E. coli DNA에서 증폭된 DNA를 클로닝하여 염기서열을 결정한 결과 E. coli의 rpoS 유전자로부터 유래하였음을 알았다. 이를 탐침으로 S. coelicolor에서 genomic DNA hybridization을 수행하였을 때, PvuII 절편 두가지 (3.5 kb, 2.0 kb) 와 SalI 절편 두가지(3.4kb, 1.5 kb)에 탐침이 결합하는 것을 관찰하였다. 3.5 kb의 pvuII 절편을 sublibrary로부터 클로닝하고, 탐침이 결합하는 1.0kb의 BamHI/HincII 절편의 염기서열을 분석하였다. 부분적으로 결정된 염기서열을 BLAST 프로그램을 이용하여 GenBank와 EMBL, PDB 등의 data library의 유전자들과 비교하여 본 결과Streptomyces속의 ${\sigma}$인자들을 비롯한 Synechococcus종, Anabaena종, Pseudomonas aeruginosa, Stigmatella aurantica 등의 주된 ${\sigma}$ 인자와 높은 유사성을 보였다. 현재까지 1.2 부위와 4 부위에 해당하는 부분의 염기서열을 결정하였는데, 이 부분은 S. coelicolor에서 알려진 다섯가지의 ${\sigma}$ 인자 유전자 중 hrdA와 가장 높은 유사성을 보이며, 아미노산의 유사성이 1.2부위에서는 88%, 4 부위에서는 75%인 것으로 나타났다.
결핵환자에 있어 rpoB 유전자 염기서열 돌연변이로 인해 생겨나는 rifampin(RIF)내성은 화학요법치료에서 나타나는 다제내성의 표지자로서 많은 연구가 되어 있으며 rifabutin(RIB)은 이러한 RIF의 내성을 보이는 일부 점돌연변이에 대하여 감성 또는 내성을 보이는 것으로 보고되고 있다. 그러므로 본 연구에서는 mycobacteria rpoB 유전자의 특정 DNA 서열(17 bp)을 고정한 올리고뉴클레오티드 칩을 개발하여 rpoB 유전자의 점돌연변이으로 인한 RIF과 RIB의 감수성을 조사하고자 하였다. 방법 : 사용된 올리고뉴클레오티드 칩은 RIF 내성 프로브 및 RIB 감성 프로브를 포함하도록 고안되었으며, 각각의 돌연변이에 상응하는 야생형 프로브를 동일한 염기서열에서 선정하여 형광 시그날 세기의 직접비교에 의해 보다 정확한 탐지를 가능하게 하였다. 결과 : 15개의 임상 분리체를 검사한 결과 RIF 내성으로 밝혀진 돌연변이중 13개의 임상 분리체에서 RIB 감수성 돌연변이 종류를 판별할 수 있었다. 결론 : 올리고뉴레오티드 칩으로 rpoB 유전자에 대한 점돌연변이 연구는 결핵환자에 대한 RIF과 RIB 약제내성 유무를 판단케 함으로써 효과적인 화학요법치료를 가능케 할 것이며 기존 방법과 비교시 효율 및 재현성이 매우 높다고 판단되었다.
