Complete Genome Sequence of the RNAs 3 and 4 Segments of Rice stripe virus Isolates in Korea and their Phylogenetic Relationships with Japan and China Isolates

  • The complete genome sequences of RNA3 and RNA4 of the 13 different Rice stripe virus (RSV) isolates were determined and characterized in this study to address the possible causes of the recent re-emergence of RSV that affected many rice fields in Korea. The genome size of each RNA segment varied among isolates and significant differences were observed in the intergenic region. There was up to 4% average divergence in the RNA4 nucleotide sequence among 13 Korean isolates and only 1.4% in the RNA3. Phylogenetic relationships among different Korean isolates revealed that there were at least 2 types of RNA3 and 4 distinct types of RNA4 genomes present in Korea. However, Korean isolates with one type of RNA3 predominate over the other while the occurrences of the RSV Korean isolates with the 4 types of RNA4 genome were not correlated to specific geographical areas. Results further indicate that RNA4 had diverged more than RNA3 and these differences in accumulation of mutations in the individual RNA segments indicate that genetic reassortment were likely to contribute to the genetic divergence in the 13 Korean isolates. All of the Korean-RNA3 sequences except for one isolate grouped with Chinese isolates (JY and Z). In contrast, the RNA 4 sequences segregated together with either Chinese (JY and Z) and Japanese (M and T) isolates but genetic relationships of Korean isolates- RNAs 3 and 4 segments to Chinese-Y isolate were low. Altogether, these results suggest that the occurrence of mixtures of RNAs 3 and 4 genotypes in the natural population of RSV may have contributed to the sudden outbreak in Korea.

A TILLING Rice Population Induced by Gamma-ray Irradiation and its Genetic Diversity

  • TILLING (Targeting Induced Local Lesions IN Genomes) is broadly regarded as an excellent methodology for reverse genetics applications. Approximately 15,000 $M_3$ TILLING lines have been developed via the application of gamma-ray irradiation to rice seeds (cv. Donganbyeo), followed by subsequent selections. In an effort to evaluate the genetic diversity of the TILLING population, we have employed the AFLP multiple dominant marker technique. A total of 96 (0.64%) TILLING lines as well as Donganbyeo were selected randomly and their genetic diversity was assessed based on AFLP marker polymorphisms using 5 primer combinations. An average of 100.4 loci in a range of 97 to 106 was detected using these primer combinations, yielding a total of 158 (31.4%) polymorphic loci between Donganbyeo and each of the 96 lines. A broad range of similarity from 80% to 96% with an average of 89.4% between Donganbyeo and each of the 96 lines was also observed, reflecting the genetic diversity of the TILLING population. Approximately 28 polymorphic loci have been cloned and their sequences were BLAST-searched against rice whole genome sequences, resulting in 20 matches to each of the gene bodies including exon, intron, 1 kb upstream and 1 kb downstream regions. Six polymorphic loci evidenced changes in the coding regions of genes as compared to the rice pseudomolecules, 4 loci of which exhibited missense mutations and 2 loci of which exhibited silent mutations. Therefore, the results of our study show that the TILLING rice population should prove to be a useful genetic material pool for functional genomics as well as mutation breeding applications.

Comparison of Breeding and Cultural Contribution to Yield Gains of Korean Rice

  • Analysis of breeding gains in grain yield has been intensively conducted in wheat, barley, oat, maize, and soybean. Such information is limited in rice. The objective of this study was to compare the breeding gains and cultural gains contributed to yield gains of Korean rice varieties since early 1900s. Two sets of yield data were used for analysis; the historical yield data of 1908 for old japonica cultivars, and present yield data in the years from 1996 to 1998 for the six cultivars, consisting of previous two old cultivars and four contemporary cultivars. The old cultivars were two native cultivars, Jodongi and Damageum, while contemporary cultivars were two premium quality japonica cultivars, Hwaseongbyeo and Dongjinbyeo, and two Tongil-type cultivars, high yielding cultivars developed from indica/japonica hybridization, Milyang23 and Dasanbyeo. The yield differences of old cultivars between the experiments in 1908 and the experiments from 1996 to 1998 were estimated as cultural gains (1.84 tons $\textrm{ha}^{-1}$) due to the improvement of cultivation technology. Yield differences between the old cultivars and contemporary cultivars were considered total yield gains during the periods. These were 2.51 tons $\textrm{ha}^{-1}$ for japonica cultivars and 3.81 tons $\textrm{ha}^{-1}$ for Tongil-type cultivars. From these data, the genetic gain of 0.67 tons $\textrm{ha}^{-1}$ and 1.97 tons $\textrm{ha}^{-1}$ were estimated for japonica cultivars and Tongil-type cultivars respectively. The ratio between cultural gain and genetic gain appeared to be 2.7:1 for japonica cultivars and 1:1 for Tongil-type cultivars. This analysis clearly showed the higher genetic contribution in Tongil-type cultivars than in japonica cultivars, suggesting a guideline to be used when planning new yield improvement programs. Additional implication has emerged when a better yield response to modem cultivation technology was found in one of the old cultivars, suggesting the combined improvement between breeding and cultural improvement is necessary for attaining the maximum yield capacity of a crop.

Casein Kinases I and 2α Phosphorylate Oryza Sativa Pseudo-Response Regulator 37 (OsPRR37) in Photoperiodic Flowering in Rice

  • Flowering time (or heading date) is controlled by intrinsic genetic programs in response to environmental cues, such as photoperiod and temperature. Rice, a facultative short-day (SD) plant, flowers early in SD and late in long-day (LD) conditions. Casein kinases (CKs) generally act as positive regulators in many signaling pathways in plants. In rice, Heading date 6 (Hd6) and Hd16 encode $CK2{\alpha}$ and CKI, respectively, and mainly function to delay flowering time. Additionally, the major LD-dependent floral repressors Hd2/Oryza sativa Pseudo-Response Regulator 37 (OsPRR37;hereafter PRR37) and Ghd7 also confer strong photoperiod sensitivity. In floral induction, Hd16 acts upstream of Ghd7 and CKI interacts with and phosphorylates Ghd7. In addition, Hd6 and Hd16 also act upstream of Hd2. However, whether CKI and $CK2{\alpha}$ directly regulate the function of PRR37 remains unclear. Here, we use in vitro pull-down and in vivo bimolecular fluorescence complementation assays to show that CKI and $CK2{\alpha}$ interact with PRR37. We further use in vitro kinase assays to show that CKI and $CK2{\alpha}$ phosphorylate different regions of PRR37. Our results indicate that direct posttranslational modification of PRR37 mediates the genetic interactions between these two protein kinases and PRR37. The significance of CK-mediated phosphorylation for PRR37 and Ghd7 function is discussed.

Epistatic Relationships among Genes Related to Endosperm Starch Synthesis in Rice

  • The mutants of sugary-2 (su-2), floury (flo), shrunken-1 (shr-1), and dull-1 (du-1) were crossed to waxy (wx) to produce $F_2$ seeds. Chi-square analysis on the segregating ratio of the $F_2$ seeds revealed that flo, su-2, and shr-1 were independently transmitted with wx, while wx was epistatic over du-1. The floury and sugary-2 were crossed to Hwasunchalbyeo, a waxy variety, and then the $F_4$ of floury-waxy and sugary-2-waxy seeds were developed, respectively. As the parents phenotypes of sugary-2 and floury, the grains of these two lines showed lower hardness and grain weight than normal grain of Hwacheongbyeo. For alkali digestive value (AVD), the sugary-2-waxy showed lower ADV than Hwacheongbyeo. For the gel consistency of grain flours, the floury was medium like Hwacheongbyeo, while those of the sugary-2, floury-waxy, and sugary-2-waxy were soft like Hwasunchalbyeo. The amylose contents in the grains of the sugary-2 and floury were decreased to ~15% whereas that of Hwacheongbyeo was 19.1%. All the lines showing waxy endosperm (Hwasunchalbyeo, floury-waxy, and sugary-2-waxy) showed less than 4% amylose contents. Interestingly, the free sugar content in the brown rice was increased to 9.27% in the sugary-2-waxy, showing transgressive segregation phenomenon where the free sugar contents in its parents, sugary-2 and Hwasunchalbyeo, were 5.98% and 3.98% respectively. Also, the floury-waxy showed transgressive segregation phenomenon, containing 6.15% of free sugar content in the grains.

아종특이적 STS 마커를 이용한 벼 품종의 유전다양성 분석 (Genetic Diversity of Rice Collections using Subspecies-specific STS Markers)

  • 전 세계에서 광범위하게 수집한 벼 유전자원 320개를 63개의 아종특이적마커로 분석하여 유전자원의 다양성, 유연관계 및 유전집단의 구조분석을 하여 아종특이적마커의 아종판별 효율을 검정하고 아종의 게놈 구성을 검토하고자 본 시험을 수행하였다. 1. 본 연구에서 사용한 63개의 아종특이적 마커는 벼 품종을 인디카와 자포니카 두 아종으로 구분하는데 효과적으로 이용할 수 있었다. 2. 실험에 사용한 320개의 벼 유전자원들은 자포니카군(128개)과 인디카군(178개)으로 나눌 수 있었고 Basmati370, Shennong27 등 14개 품종은 중간형 admixture형태의 품종으로 구분할 수 있었다.

  • Bacterial leaf spot of Euphorbia pulcherrima has been reported in many countries. Characterization by polyphasic approaches indicated that the isolates from India, USA and New Zealand could be distinguished based on rep-PCR profiles and gyrB phylogenies, while the Chinese isolates should be ascribed to Xanthomonas axonopodis pv. poinsettiicola.

Diallel Analysis for Rice Allelopathic Potential against Barnyardgrass Assessed in Field Condition

  • A complete diallel cross was performed to determine the inheritance of allelopathic potential and combining ability of six rice germplasm that showed different level of allelopathic potential against barnyardgrass. Parents and F1 of 30 crosses were assessed for allelophatic potential in field condition. Barnyardgrass (Echinochloa crus-galli (L.) Beauv. var. frumentaceae) was used for rice allelopathic potential indicator which was observed in height and shoot dry weight, then suppression percentage were calculated by comparing to barnyardgrass grown in control plot (no rice). It was found that general combining ability showed no significant effect, whereas specific combining ability and reciprocal effect were significant. Variance analysis confirmed that genetic control of allelopathic potential in rice against barnyardgrass was mostly directed by dominance gene effect. The dominant genes were associated with high allelopathic potential and recessive genes were associated with low allelopathic potential. Heritability in broad sense for barnyardgrass dry weight suppression was around 41%; whereas for barnyardgrass height suppression was 51%. However, heritability in narrow sense was very low. The finding suggests that accumulation of genes associated with allelopathic potential would be a strategy to develop promising varieties in reference with the specific combining ability of cross combinations.

SNP 마커를 이용한 벼 흰잎마름병 저항성 선발 효율 증진 (Improvement of Selection Efficiency for Bacterial Blight Resistance Using SNP Marker in Rice)

  • 본 연구는 흰잎마름병 K1 레이스에 감수성인 상주찰벼와 저항성인 HR13721-53-3-1-3-3-2-2를 인공교배하여 육성된 F2, F3를 재료로 하천 Kl 레이스에 대한 저항성 검정과 SNP 마커를 이용한 유전자형 분석 및 저항성과의 연관성을 분석하였다. Kl 레이스에 대한 저항성 검정 결과 $F_2,\;F_3$에서 각각 이론적 분리비인 3:1, 1:1의 분리비를 나타냈으며 SNP 마커를 이용한 유전자형 분석은 16PFXa1 primer를 이용하여 유전자를 증폭한 후 Eco RV 제한효소 처리하여 다형성을 분석하여 저항성 및 유전자형을 확인할 수 있었다. K1 레이스에 대한 저항성 검정과SNP마커를 이용한 유전자형의 연관분석 결과 저항성과 마커간에 연관성이 일치하였으며, 특히 SNP 마커를 이용한 유전자형 분석에서는 K1 레이스에 대한 저항성 검정에서 알 수 없었던 $F_2$ 개체가 동형접합체인지 이형접합체인지를 판별할 수 있어 저항성 품종 육종을 위한 선발 효율을 높일 수 있었다.

Selection of 5-Methyltryptophan and S-(2-Aminoethyl)-L-Cysteine Resistant Microspore-Derived Rice Cell Lines Irradiated with Gamma Rays

  • Microspore-derived cell lines resistant to 5-methyltryptophan (5MT, a tryptophan analog) or S-(2-aminoethyl)-L-cysteine (AEC, a Iysine analog) were selected in rice by in vitro mutagenesis. For selection of 5MT or AEC resistant cell lines, suspension-cultured cells were irradiated with gamma rays. Thirteen 5MT resistant cell lines were selected and they were able to grow stably at 2 times higher 5MT concentration. A feedback insensitive form of anthranilate synthesis, the pathway specific control enzyme for tryptophan synthesis, was detected from the 5MT resistant lines. Contents of the free amino acids in five resistant lines (MR12-1 to MR12-5) showed a 7.4 to 46.6 times greater level than that in the control culture. Tryptophan, phenylalanine, and tyrosine levels in the shikimate pathway were 28.1 and 22.5 times higher in MR12-3 and MR12 4, respectively, than that measured in the control cells. Four AEC resistant cell lines were isolated from cultures grown on medium containing 1 mM AEC, They were able to grow stably with 2 mM AEC, while sensitive calli were inhibited by 0.5 mM AEC. Aspartate kinase activities of the resistant lines were insensitive to the natural inhibitor, Iysine, and accumulated 2.2 to 12.9-fold higher levels of free Iysine than that of the control cells. Especially, the levels of aspartate, asparagine, and methionine in the aspartate pathway showed higher accumulation in the AEC resistant lines than that in the control cells.
