  • Plant chloroplast DNA exists as an unique circular structure in which large single copy(LSC) region and small single copy (SSC) region are separated by large inverted repeat sequences (IRS). It has been known that the unique existence of inverted repeat sequences in chloroplast DNA has no relation with the stability of the chloroplast DNA, but causes the inversion between inverted repeat its biological significance has not been understood so far. In rice, several gene clusters have been cloned and sequenced which contain ribulose-5-biophosphate car-boxylase large subunit (rbcL). Especially, one rbcL gene is linked with rp12 gene which is located in the IRS region in one of the gene clusters. By comparison of nucleotide sequence, the two genes are found to be linked through 151 bp repeat sequence which is homologous to the rp123 gene in IRS region. The repeat sequence is found to be located 3' downstream of rfcL gene and near psbA gene in LSC region. The existence of these repeat sequences and the presence of gene clusters caused by the gene rearrangement thorough the repeat sequence provide a possible which is found to be dispersed chloroplast DNA provide the model system to explaine the heterogeneity of the chloroplast DNA in rice in term of gene rearrangement.

A new Korean red algal species, Haraldiophyllum udoensis sp. nov. (Delesseriaceae, Rhodophyta)

  • The genus Haraldiophyllum comprises seven species worldwide. Six of these are endemics with limited distributions, whereas the type species H. bonnemaisonii has been reported from the Atlantic Ocean. In Korea, H. bonnemaisonii has been previously recorded from the southern coast. During a red algal collection at Udo, Jeju Island, Korea, we found a potentially undescribed Haraldiophyllum species and analyzed its morphology and rbcL sequences. Herein we describe a new species, H. udoensis sp. nov., and compare our Udo specimen to similar congeners. This new species is characterized by one or several elliptical blades on a short cylindrical stipe with fibrous roots, blades that are monostromatic except at the base and on reproductive structures, a lack of network and microscopic veins, entire margins, lack of proliferations, growth through many marginal initials, and two distinct tetrasporangia layers. A phylogenetic rbcL sequence analysis demonstrated H. udoensis was distinct from the United Kingdom's H. bonnemaisonii, as well as from other species. Morphological and sequence data indicated a previous misidentification of H. udoensis as the type species H. bonnemaisonii. Based on maximum likelihood analysis, Myriogramme formed a sister clade with H. udoensis, with relatively low bootstrap support.

범용성 DNA 바코드(matK, rbcL) 분석을 통한 독활(獨活) 유전자 감별용 Marker Nucleotide 발굴 (Identification of Marker Nucleotides for the Molecular Authentication of Araliae Continentalis Radix Based on the Analysis of Universal DNA Barcode, matK and rbcL, Sequences)

  • Objectives : Araliae Continentalis Radix and Angelicae Pubescentis Radix have been used as the same medicinal name Korean and Chinese traditional medicines, respectively. The authentic Araliae Continentalis Radix is described only the root of Aralia continentalis in the Korean Pharmarcopoeia. However, the dried root of Angelica biserrata, Levisticum officinale, or Heracleum moellendorffii also has been distributed adulterants of Araliae Continentalis Radix. To develop a reliable method for identifying Araliae Continentalis Radix from adulterants, we carried out the analyses of universal DNA barcode sequences.Methods : Four plants species were collected from different habitate and nucleotide sequences of matK and rbcL were analyzed. The species-specific sequences and phylogenetic relationship were estimated using entire sequences of two DNA barcodes, respectively.Results : In comparative analysis of matK sequences, we were identified 104 positions of marker nucleotide for Ar. continentalis, 3 for An. biserrata, 4 for L. officinale and 8 for H. moellendorffii enough to distinguish individual species, respectively. Furthermore, we obtained marker nucleotides in rbcL at 42 positions for Ar. continentalis, 5 for An. biserrata and 2 for H. moellendorffii, but not for L. officinale. The phylogenetic tree of matK and rbcL were showed that all samples were clustered into four groups constituting homogeneous clades within the species.Conclusions : We confirmed that species-specific marker nucleotides of matK sequence provides distinct genetic information enough to identify four species. Therefore, we suggest that matK gene is useful DNA barcode for discriminating authentic Araliae Continentalis Radix from inauthentic adulterants.

Reexamination of the genus Pterocladiella (Gelidiaceae, Rhodophyta) in Korea based on morphology and rbcL sequences

  • Although Pterocladiella is a well-known agar-producing red algal genus, its taxonomy in Korea appears to be confused. In the present study, we demonstrate the occurrence of Pterocladiella nana and P. tenuis, as well as P. capillacea in Korea on the basis of morphological and plastid rbcL sequence comparisons. P. capillacea commonly occurs along the coasts of Korea and has regular pinnate branches with abundant second-order branches, growing up to 10 cm in length. P. nana occurs in the intertidal zone of Jeju and is distinguished by the small size of its thalli (up to 5 cm) and regular branches with up to third-order branches. P. tenuis is distributed mostly subtidally on the southern coast of Jeju and has irregular branches with rarely second-order branches, growing up to 19 cm in length. We determined rbcL sequences from 19 specimens (15 from Korea and four from France) and downloaded 28 sequences from GenBank. Analyses of all 47 rbcL sequences revealed that each of three species was consistently resolved. P. capillacea and P. tenuis always formed a sister clade with P. nana at the base. Given that 12 rbcL haplotypes from 28 specimens of P. capillacea have been found to date, analysis of a fast-evolving gene from across the range of the species should highlight its genetic diversity.

The first record of Ulva adhaerens(Ulvaceae, Chlorophyta) from Jeju Island, Korea

  • The current surveys of Ulva in the subtidal area around Jeju Island give a chance to discover unrecorded green algal species of the Korean macroalgal flora. As a result of this investigation, we found Ulva adhaerens Matusmoto & Shimada, inhabiting the subtidal regions, up to 15 m deep, and conducted the DNA barcoding on plastid rbcL-3P and tufA regions with describing the morphological characteristics. Our specimens of U. adhaerens forms a monophyletic clade with the Japanese type specimen and U. piritoka Ngāti Kuri, Heesch & W.A. Nelson from New Zealand exhibiting each 0.3% sequence divergences, respectively, in the plastid rbcL-3P. The genetic variation of U. adhaerens clade is 1.0-3.9% in rbcL-3P and 4.8-9.8% in tufA to each Ulva species, including the generic type, U. lactuca Linneaus. The morphology of Korean U. adhaerens specimens is identical to the type specimens of U. adhaerens from Japan having the development of rhizoidal filaments from both of the cell layers of the distromatic blade and the extension of rhizoidal clumps with adhesive trait between blades by extended rhizoidal clumps at the basal blades. The thallus attachment to substrate is by numerous minute discoidal plates made up of rhizoids originating from the inner part of distromatic blades in basal. Although there are still some problems to resolve the relationship between U. adhaerens and U. piritoka in the rbcL dataset and the phylogenetic pattern of the Group II intron of rbcL, we propose the new record of U. adhaerens in Korean macroalgal flora based on the morphological characteristics of Korean specimens. Continued study of the genus Ulva by morphological and molecular assessment will delimit the species of Ulva, elucidate the relationships between them, and uncover the species diversity.

PCR-aided RFLP기술을 이용한 인삼의 DNA분석 (DNA Analysis of Ginseng Using PCR-aided RFLP Technology)

  • 본 연구는 DNA수준에서 인삼의 종내 및 종간 개체간의 유전변이를 확인할 수 있는 새로운 방법인 PCR-aided RFLP를 사용하여 품종육성의 기초자료로 삼고자 수행하였다. 인삼의 엽록체 DNA중 psbA gene과 rbcL gene을 제한효소처리하여 그 band 양상을 조사하고자 하였다. Chloroplast DNA 중 psbA gene과 rbcL gene을 분리하기 위하여 각각 psbA-N, psbA-C primer 및 rbcL-N, PX-1 primer를 사용한 결과 적정 분자량인 psbA gene은 1,008bp에서, rbcL gene은 1,336 bp에서 band가 나타났다. 또한 atpB gene, rpoB gene, trn gene을 분리하기 위한 primer를 사용한 결과 역시 예상 대로 1,366bp, 900bp, 1,500bp, 1,008bp에서 band가 나타났다. PCR에 의하여 분리한 psbA gene과 rbcL gene을 sau3A, Taq1, Alu1, HaeIII 등의 제한효소로 절단하여 RFLP양상을 조사한 결과 모든 인삼에서 TaqI 제한효소 처리구에서 KG Line 과 종 및 변종간 모두 절단이 되었으며 800bp에서 band가 위치하고 있다. AluI의 제한효소 처리구에서도 KG Line과 유전자원에서 800bp인 동일한 band를 보였다. 제한효소 HaeIII에서는 KG Line의 경우 500bp의 위치에서 희미하게 band를 동일하게 보였다. 그러나 유전자원에 있어 HaeIII 제한효소처리구에서는 band가 관찰되지 않아 KG Line과 차이를 보였다. 모든 chloroplast gene은 PCR 증폭에 의하여 밴드를 형성하였으나 제한효소 처리후 각 인삼 종내 또는 종간 식별이 용이하지 않아서 좀 더 많은 제한효소를 사용하거나 증폭된 DNA를 염기서열을 분석하여 비교하는 방법이 고려 되어야 할 것으로 사료된다.

New Record of a Marine Algal Species, Ahnfeltiopsis linearis (Phyllophoraceae, Gigartinales), in Korea

  • A marine algal species belonging to Gigartinales was collected from Geoje, Korea. This shares the generic features of Ahnfeltiopsis, such as multiaxial thalli with a compact and pseudoparenchymatous medulla, densely cytoplasmic secondary medullary cells around immersed cystocarps with a carpostome, and is distinct from similar species within the genus by a combined feature of small (up to 4 cm tall) and tuft thalli, compressed to subcompressed branches except for ultimate branchlets and base of main axes, cartilaginous in texture, dichotomous branches, rarely produced proliferations, absence of hypha-like filament in the medulla and internal cystocarps with a carpostome. In phylogenetic tree based on rbcL sequence, the Korean species nests in the same clade with Ahnfeltiopsis linearis. The genetic distance between both sequences within the clade was 1.5%, considered to be within the intra-species range for the genus. This morphological and molecular evidence confirms the Korean alga to be identified as A. linearis originally described from California. This is the first record of A. linearis in Korea.

  • Objectives : The application of polymerase chain reaction (PCR) for the discrimination of the herbal medicine Leonuri Herba (Leonurus japonicus) was evaluated by the comparison of the DNA sequence with Lamiaceae herbal medicine. Method : Genetic analysis showed that phylogenetic tree and comparing sequences through the DNA analysis of rbcL (ribulose-1, 5-bisphosphatecarboxylase) region and trnL-F (tRNA-Leu, trnL-trnF intergeni cspacer, and tRNA-Phe) region of chloroplast DNA from six Lamiaceae sold in market. And we developed IMCF and IMCR primers in order to distinction Leonuri Herba in six Lamiaceae using rbcL and trnL-F sequences. Results : Genetic analysis showed that six Lamiaceae showed individual group on phylogenetic tree. PCR amplification product of Leonuri Herba and another five Lamiaceae were developed for amplification of a 281 bp sequence and the specific PCR amplification of a 460 bp sequence that was exclusive to Leonuri Herba was designed using IMCF and IMCR primers. Conclusion : PCR analysis based on the chloroplast DNA sequences allows the discrimination of Leonuri Herba-based medicine.

엽록체 DNA의 matK와 aptB-rbcL 염기서열 분석에 의한 제비꽃속(Viola)의 계통유연관계 (Phylogenetic Relationships of Korean Viola (Violaceae) Based on matK and atpB-rbcL Sequence Data of Chloroplast DNA)

  • 제비꽃속 42집단에 대한 계통 유연관계를 알아보기 위하여 엽록체 DNA의 matK 유전자와 atpB-rbcL intergenic spacer 지역에 대한 염기서열을 분석하였다. MatK 분석에서는 노랑제비꽃절과 장백제비꽃절이 독립된 clade를 형성하였으며, 진정제비꽃절의 5개 아절은 paraphyletic하게 분리되었다. AtpB-rbcL 분석에서는 노랑제비꽃절이 단계통을 형성하였지만, 장백제비꽃절은 잔털제비꽃을 제외한 제비꽃아절 분류군들이 포함되어 있는 clade의자매군을 형성하였고, 진정제비꽃절은 paraphyletic한 분계조로 분리되어, matK 유전자와는 장백제비꽃절과 잔털제비꽃의 위치에 차이를 보였다. 두 가지 유전자의 염기서열 자료를 유합하여 분석한 결과는 제비꽃속 분류군들이 크게 3개의 분계조로 유집되는 것으로 나타났다. 즉, 기본염색체 수가 x=6인 노랑제비꽃절과 장백제비꽃절은 아욱제비꽃아절과 낚시제비꽃아절(x=10)에 속하는 분류군들이 포함된 clade의 자매군을 형성하면서 분리되었고, 잔털제비꽃은 진정제비꽃절의 콩제비꽃아절과 고깔제비꽃아절(x=10 또는 12)의 분류군들과 함께 분계조를 이루었으며, 잔털제비꽃을 제외한 제비꽃아절 (x=12)의 19개 집단도 하나의 clade를 형성하였다. 그러나 outgroup으로 부터 clade 각각의 기원에 대해서는 선행된 ITS와 trnL-F 지역에 의한 결과와는 일치하지 않는 것으로 나타났다.

Adding to the freshwater red algal diversity in North America: Lympha mucosa gen. et sp. nov. (Batrachospermales, Rhodophyta)

  • The strictly freshwater red algal order Batrachospermales has undergone numerous taxonomic rearrangements in the recent past to rectify the paraphyly of its largest genus Batrachospermum. These systematic investigations have led to the description of new genera and species as well as re-circumscription of some taxa. Specimens collected from two locations in the southeastern USA were initially identified as being allied to Batrachospermum sensu lato, but could not be assigned to any recognized species. Representative rbcL (plastid) and COI-5P (mitochondrion) sequences showed these specimens to be similar to each other and not closely matching the previously published sequence data for other Batrachospermum taxa. Comparison of sequence variation and morphology with a broader range of batrachospermalean taxa resulted in the proposal of a new monotypic genus Lympha mucosa gen. et sp. nov. to accommodate these specimens. Lympha mucosa is sister to members of a newly described genus Volatus, but the two genera are easily distinguished based on straight versus curved, twisted or spirally coiled carpogonial branch, respectively. This new taxon has morphological similarities to Batrachospermum sections Turfosa and Virescentia, but can be differentiated based on genetic divergence in rbcL and COI-5P as well as a combination of morphological characters: dense, compressed whorls, axial carposporophytes with a single type of gonimoblast filament; cortication of the main axis closely appressed; and short, straight carpogonial branch arising from the pericentral cell and carpogonia with unstalked, lanceolate trichogynes. This new taxon adds to the freshwater red algal diversity of the southeastern USA, a region already known for biodiversity and high endemism of the aquatic flora and fauna. It is also a relevant new addition to the taxonomic knowledge of the freshwater red algal Batrachospermales.
