This study aims to define the phylogenetic relationship within Korean Pinus L. and to find the molecular markers which resolve the phylogenetic relationship in genus Pinus. cpDNA atpF-H and psbA-trnH regions were used as molecular markers. We performed the molecular phylogenetic study on 17 taxa of Pinus in Korea. The combined analyses of two gene loci showed that Korean Pinus was a monophyletic group supported by 100% BP. According to the results of separate analyses, psbA-trnH region seems to work better resolving power to clarify the phylogenetic ambiguity in Korean Pinus than those of atpF-H region. Also, we tried to checked the value and resolution of two chloroplast DNA loci on phylogenetic implications.
The purpose of this study was to identify the phylogenetic relationships of the plants in the Korean genus Suaeda and to find out the molecular markers that could confirm the interspecies relationships in the family tree through molecular phylogenetic studies. We used the nuclear ribosomal DNA ITS and the chloroplast DNA matK, psbA-trnH, and trnL-trnF as the molecular markers. We could not distinguish between S. japonica and S. maritima and between S. maritima and S. australis in the ITS region and could not distinguish between S. japonica and S. australis with the base sequence in the psbA-trnH and trnL-trnF region. However, we analyzed the combinations of four molecular marker regions and confirmed that each of five plant species of the genus Suaeda formed the independent line. Therefore, it is considered that combinations of molecular markers would be useful for the analysis of phylogenetic relationships in the genus Suaeda. Further investigations of the ecological and morphological characteristics would be needed to understand the phylogenetic relationship and lineage diversification in the genus Suaeda.
This study aims to define the phylogenetic relationship within Korean section sabina and find molecular markers which resolve the phylogenetic relationship in genus Juniperus and section sabina. cpDNA matK and psbA-trnH were used as molecular markers. The combined analyses of two genes suggested that section sabina was a clade supported by 100% BP. The relationships of [J. chinensis var. sargentii+J. davurica] clade and [J. chinensis var. chinensis+J. chinensis var. procumbens+J. chinensis var. horizontalis] clade were supported by 91% BP and 100% BP, respectively. Thus, the classification of Korean section sabina would be appropriate at follows, (1) J. chinensis var. sargentii+J. davurica, and (2) J. chinensis var. chinensis+J. chinensis var. procumbens According to the results of separate analyses, matK seems to work better resolving power to clarify the phylogenetic ambiguity in Juniperus and section sabina than psbA-trnH.
Molecular phylogenetic studies were conducted to evaluate evolutionary trends, relationships and species identities among four species, one variety and one outgroup of the Korean Genus Calystegia. The important characteristics of Calystegia are the shape of the lamina, the length ofthe corolla and the presence of hair. However, many variations were observed as regards the characteristics of the leaf, making true identification difficult. In molecular phylogenetic studies, C. soldanella formed one clade, and it was located mostly in the base. C. hederacea and C. sepium did not form an independent clade in their ITS regions and psbA-trnH regions, and this investigation could not confirm a relationship. Therefore, a relationship between these two species is not sufficiently supported by these markers (ITS and psbA-trnH). Consequently, this research should be achieved through many samples and markers. C. sepium var. japonica and C. dahurica are closely related.
The transition of plant life from aquatic algae to land to land plants was one of the major events in the history of life. However, in hypothesizing the exact evolutionary path of the transition, limited shared phenotypic characters in aquatic algae and land plants (embryophytes) have been a major hinderance. Chloroplast genomes contain characters useful in tracing evolutionary histories. Embryophyte chloroplast genomes are distinguished from algal cpDNAs by having over 20 group Ⅱ introns, some of which were gained during the transition from algae to embryophytes (Manhart and Palmer 1990; Lew and Manhart 1993;Lee and Manhart 2002). Here we examine a gene cluster that, in land plants, contains psbB, psbT, psbH, petB and petD with introns found in petB and petD (petB.i and petD.i). In addition the presence/absence of introns in trnA and trnI (trnA.i and trnI.i) were determined in all five major lineages of charophytes. We found that the psbB gene cluster occurs in most surveyed charophytes and embryophytes except Spirogyra (Zygnematales) which lacks it due to intra-genomic rearrangement. All four introns are absent in Chlorokybus but present in some or all of the other four charophyte lineages (Klebsormidiales, Zygnematales, Coleochaetales, and Charales). In addition, Chlorokybus is distinguished from other charophytes and embryophytes by having an unusually long spacer (over 2 kb) between psbH-petB. The results indicate that Chlorokybus diverged before the intron gains but after psbB gene cluster formation, placing the other charophyte lineages closer to embryophytes.
Veronica nakaiana Ohwi (Plantaginaceae) is an endemic taxon on Ulleungdo Island, Korea. We report the second complete chloroplast genome sequence of V. nakaiana. Its genome size is 152,319 bp in length, comprising a large single-copy of 83,195 bp, a small single-copy of 17,702 bp, and a pair of inverted repeat regions of 25,711 bp. The complete genome contains 115 genes, including 51 protein-coding genes, four rRNA genes, and 31 tRNA genes. When comparing the two chloroplast genomes of V. nakaiana, 11 variable sites are recognized: seven SNPs and four indels. Two substitutions in the coding regions are recognized: rpoC2 (synonymous substitution) and rpl22 (nonsynonymous substitution). In nine noncoding regions, one is in the tRNA gene (trnK-UUU), one is in the intron of atpF, and seven are in the intergenic spacers (trnH-GUG~psbA, trnK-UUU, rps16~trnQ-UUG, trnC-GCA~petN, psbZ~trnG-GCC, ycf3~trnS-GGA, ycf4~cemA, and psbB~psbT). The data provide the level of genetic variation in V. nakaiana. This result will be a useful resource to formulate conservation strategies for V. nakaiana, which is a rare endemic species in Korea.
The Aconitum alboviolaceum Kom. complex includes four controversial species described from Korea; A. albouiolaceum, A. pseudolaeue, A. longecassidatum, and A. quelpaertense. The main objective of this study was to determine the taxonomic identities and systematic relationships among the species in the A. albouiolaceum complex based on morphology, numerical analyses and DNA sequence analysis. In the present study, variations in the principal morphological characters and chloroplast DNA noncoding region sequences (psbA-trnH IGS, trnL intron, and trnL-trnF IGS) were examined for 95 individuals from 20 populations. Also, neighbor-joining analysis was adopted to infer their relationships. Morphological variation appeared to be considerably high but not to be related to geographic distribution. These morphological results suggest that reevaluation of key morphological characters are needed for the proper taxonomic treatment of the complex. The length of psbA-trnH IGS region ranged from 241 to 250 bp, that of the trnL intron from 526 to 532 bp, and that of the trnL-trnF IGS region from 466 to 472 by in all taxa. Nine haplotypes were recognized from the analysis. Seven populations shared more than two haplotypes, while other thirteen populations shared only one haplotype. In the phylogenetic analysis, the nine haplotypes formed four groups, separated A. sibiricum, one of the sister groups of the complex. There also was no distinct grouping pattern supporting the species and populations observed. These results suggest that introgression or speciation might have been involved in the formation of taxa of A. alboviolaceum complex.

The aim of this study was to provide the basic information necessary to identify Korean fir (Abies holophylla), momi fir (A. firma), and Nikko fir (A. homolepis), and other fir trees planted in South Korea that are protected by law. Analysis of the morphological characteristics of the needles from each sample was investigated. The shape of the needle-leaf tip from A. holophylla was acute, whereas that from A. firma and A. homolepis was emarginate and that from the protected fir trees was obtuse. The number of stomata on the needles was not significantly different between A. holophylla and A. firma, and the number of stomata on the needles from A. homolepis and the protected fir trees were highly similar. In addition, the genetic differences among the Abies species were analyzed using the sequences of five chloroplast DNA regions-matK, atpF-atpH, rpoC2-rps2, rpoC1, and psbA-trnH.The atpF-atpH and psbA-trnH regions were useful for discriminating A. firma from the other species, but there were no differences among A. holophylla, A. homolepis, and the protected fir trees. The same chloroplast sequences were found in both A. holophylla and A. homolepis, which suggests that additional genetic studies might be necessary to identify the Abies species planted in both South Korea and Japan.
To investigate molecular phylogenetic relationships and to test hypothesis of hybrid origin of Ranunculus cantoniensis (Ranunculaceae), the sequences of nrDNA and chloroplast DNA were analyzed for 8 taxa and 25 accessions including 5 accessions of outgroup. In the phylogenetic trees by analyses of maximum parsimony and maximum likelihood for ITS nrDNA sequences and combined data of psbA-trnH, rps16 and trnL sequences of cpDNA, R. cantoniensis was most closely related to R. chinensis, and then to R. taciroi and R. silerifolius. The molecular phylogenetic relationships were not congruent with the previous report that R. cantoniensis was most closely related to R. silerifolius. In the sequence analysis of ITS and psbA-trnH, rps16, trnL for R. cantoniensis and the related taxa, R. cantoniensis showed polymorphism. It supported that the polymorphism also was reported in chromosome number and karyotype of R. cantoniensis. Ranunculus cantoniensis shared the marker gene of R. chinensis and R. silerifolius in ITS, and one of R. silerifolius in cpDNA. These results supported the hypothesis that R. cantoniensis was caused by hybridization between R. chinensis and R. silerifolius based on chromosome number and karyotype, and also estimated that R. silerifolius might be of maternal origin and R. chinensis be paternal.
In order to acquire information on chloroplast DNA markers to evaluate the genetic diversity of evergreen broad leaved plants, we investigated the intraspecific variation of cpDNA in eight non-coding regions of nine species commonly distributed in East Asia. Although no variations were detected in psbA-trnH, rpoB-trnC, rpl16 and atpB-rbcL regions, a relatively large amount of intraspecific variations was detected in the psbC-trnS, rps16 and trnL-F regions. These results suggested that these three cpDNA markers are suitable to assess genetic diversity of the species investigated in this study. In contrast, intraspecific variations were detected in seven taxa except Hedera rhombea and Neolitsea aciculata. Neolitsea sericea and the taxa of Quercus had many polymorphic sites.
