Genetic Relationships of Rana amurensis Based on Mitochondrial Cytochrome b Gene Sequences

  • Inter- and intraspecific genetic relationships between Rana amurensis from Korea and Russia and other brown frogs were investigated by nucleotide sequence of a 504 base pair (bp) fragment of the mitochondrial cytochrome b gene. Nucleotide sequence similarities among Korean populations of R. amurensis ranged from 99.6% to 97.6% and 98.8% within Russian populations. The nucleotide sequence similarity between Korean and Russian R. amurensis ranged from 86.9% to 85.5%. Based on Kimura-2-parameter distance, the sequence divergence between R. amurensis from Korea and Russia was 16.18% and 18.04% among other related brown frogs. interspecific sequence divergences among R. amurensis and other related brown frogs diverged by 20.3%. Using an estimate of 2-4% mitochondrial DNA sequence divergence per million years, Korean and Russian R. amurensis diverged about 8 to 4 million years ago (Mya) and other brown frogs diverged about 9 to 5 Mya from ancestral frogs and distributed from North Asia to Sakhalin in a short time. In the neighbor-joining and UPGMA tree R. amurensis was clustered into two groups with Korean and Russian populations and the other brown frogs were grouped separately with diverged trichotomous clusters (R. dybowskii and R. pirica, R. okinavana and R. tsushimensis, and R. japonica and R. longicrus).

미토콘드리아 Cytochrome Oxidase I 유전자 마커에 의한 한국.중국 낙지의 종판별 및 집단분석 (Species Identification and Genetic Structure of Octopus minor from Korea and China on the Basis of Partial Sequences of Mitochondrial Cytochrome Oxidase I)

  • 본 연구는 우리나라 무안, 태안, 여수, 제주 지역 및 중국 영성, 대련 지역의 낙지 개체군의 종 및 집단분석을 위해 미토콘드리아 CO1유전자의 염기서열을 조사하였다. 유전자 분석은 총 60 개체로부터 6개의 haplotype이 조사되었다. 제주 개체군인 경우 모든 개체 (N = 10) 가 다른 집단에서는 관찰되지 않은 A haplotype으로 구성되어 있어 다른 지역과 뚜렷한 차이를 나타내었다. 이들 haplotype은 MEGA 4 분석에 의해 두 개의 clade로 나뉘어지는데 하나는 무안, 태안, 여수, 중국 대련집단이었고 다른 하나는 제주, 중국 영성집단으로 나뉘는 구조를 하고 있었다. 집단 간 유연관계 분석에서도 같은 현상이 관찰되었다. Group A에 속하는 무안, 태안, 여수, 대련 집단의 낙지 개체군은 group B (제주, 영성) 에 속하는 집단 개체군 보다 유전적 거리가 아주 가까웠다. 본 연구에서 사용한 CO1 universal primer는 종 판별 유전자 마커로서 낙지류에서도 유용하게 활용될 수 있었으나 partial CO1 유전자 내의 변이가 많지 않기 때문에 집단분석에는 한계가 있으나, 지역적 거리 및 장벽 그리고 서식지 차이 등에서 오는 제한적 gene flow에 대한 논의는 가능할 것으로 판단된다.

Genomic Structure of the Luciferase Gene and Phylogenetic Analysis of the Firefly, Pyrocoelia rufa

  • We describe here the complete nucleotide sequence and the exon-intron structure of the luciferase gene of the firefly, Pyrocoelia rufa. The luciferase gene of the P. rufa firefly consisted of six introns and seven exons coding for 548 amino acid residues. From the translational start site to the end of last exon, however, the genomic DNA length of the P. rufa luciferase gene from the Korean and Chinese samples spans 1,968 bp and 1983 bp, respectively, and 3 amino acid residues were different to each other. Additionally, we also analyzed mitochondrial cytochrome oxidase I(COI) gene of the Chinese P. rufa fireflies. Analysis of DNA sequences from the mitochondrial COI protein-coding gene revealed 4 mitochondrial DNA sequence-based haplotypes with a maximum divergence of 0.7%. With the 20 P. rufa haplotypes found in Korea, phylogenetic analyses using PAUP and PHYLIP subdivided the P. rufa into three clades, termed clades A and B for the Korean sample, and clade C for the Chinese sample.

한국에 서식하는 애긴노린재(노린재목: 긴노린재과)의 미토콘드리아 전장 유전체 (The Complete Mitochondrial Genome of Nysius plebeius Distant, 1883 (Heteroptera: Lygaeidae) from Korea)

  • 애긴노린재는 긴노린재과에 속하며 한국을 포함한 동아시아 국가의 다양한 곡물 및 관상용 식물의 주요 해충으로 여겨진다. 본 연구에서는 애긴노린재의 17,367 bp 미토콘드리아 유전체에서 13개의 protein-coding genes, 22개의 transfer RNA genes, 2개의 ribosomal RNA genes과 non-coding A+T rich region를 확인하였다. G+C content는 23%로 나타났고 다른 긴노린재과와의 염기서열 유사성이 N. cymoides (94.5%), N. fuscovittatus (91.7%)으로 높은 것을 발견하였다. 애긴노린재의 미토콘드리아 유전체 정보는 향후 긴노린재과의 진화 연구와 해충 방제를 위한 정보로 널리 사용될 수 있다.

  • 중국과 북동 중국에 서식하는 등줄쥐 2아종 (Apodemus agrarius coreae와 A. agrarius manchuricus)의 아종 내의 유전자 다양성의 정도를 파악하고 2아종간의 차이를 확인하기 위해, 미토콘드리아 DNA cytochrome b 유전자의 부분 염기서열을 분석하였다. 열 여덟마리의 A. agrarius coreae로부터 10 haplotype이, 그리고 2마리의 A. agrarius manchuricus로부터 1 haplotype이 밝혀졌다. 아종 coreae의 10 haplotype간의 Tamura-Nei nucleotide 거리는 0.36에서 1.86%였고, 2아종 coreae와 manchuricus간의 nucleotide 거리는 0.37에서 1.47%였다. 아종 coreae내 최대 genetic divergene 거리는 2아종간의 최대거리보다 크게 나타났다. 또한 2아종의 11 haplotype을 비교했을 때에, 뚜렷하게 아군으로 나뉘어지지 않았다. 본 염기서열의 분석 결과는 지금까지의 형태적 연구의 결과와 일치하지 않았으며, cytochrome b 유전자는 A. agrarius의 2아종을 구분하기에 좋은 유전자 marker가 아닌 것으로 판단됐다. 앞으로, A. agrarius의 2아종간의 유전적 관계를 밝히기 위해 미토콘드리아 DNA control region의 분석이 필요하다고 본다.

Anticancer and Cytotoxic Effect of Verotoxin 1 on Colon Cancer Cell Line

  • Verotoxin-1 (VT-1) or Shiga-like toxin 1 (Stx-1) is produced by enterohemorrhagic Escherichia coli (EHEC) and is an AB5 holotoxin with a strong inhibitor of protein synthesis. VT-1 is a type 2 ribosome-inactivating protein (RIP) that has been shown to have cytotoxic and anticancer potential by inducing necrosis, apoptosis, and cell cycle arrest, making it a promising antitumor candidate. Here, we tested the cytotoxicity of VT-1 on CaCo2 and NCM425 cell lines and the results showed that VT-1 was more potent on CaCo2. Morphological changes were also evaluated on the cellular level and the results showed that VT-1 caused a decrease in viable cell count, altered cell membrane permeability, and an increase in total nuclear intensity. On the other hand, VT-1 displayed a lesser impact on mitochondrial membrane potential (MMP) and cytochrome c release. On the expression of caspases 3 and 9, VT-1 exhibited an insignificant effect on both which alongside the mitochondrial membrane potential (MMP) and cytochrome c results, might indicate that CaCo2 suffered from the necrosis process as a mechanism of cell death after exposure to VT-1.

Identification of eleven species of the Pleuronectidae family using DNA-based techniques

  • Flatfish are one of the largest families in the order Pleuronectiformes and are economically important edible marine fish species. However, they have similar morphological characteristics leading to challenges in classifying correctly, which may result in mislabeling and illegal sales, such as fraudulent labeling of processed food. Therefore, accurate identification is important to ensure the quality and safety of domestic markets in Korea. Species-specific primers were prepared from the mainly consumed eleven species of the order Pleuronectiformes. To rapidly identify the 11 flatfish species, a highly efficient, rapid, multiplex polymerase chain reaction (PCR) with species-specific primers was developed. Species-specific primer sets were designed for the mitochondrial DNA cytochrome c oxidase subunit I gene. Species-specific multiplex PCR (MSS-PCR) either specifically amplified a PCR product of a unique size or failed. This MSS-PCR analysis is easy to perform and yields reliable results in less time than the previous Sanger sequencing methods. This technique could be a powerful tool for the identification of the 11 species b the family Pleuronectidae and can contribute to the prevention of falsified labeling and protection of consumer rights.

Unusual Mitochondrial DNA Polymorphism of the Blue Mussel (Mytilus edulis) Species Complex on the Southern Coast of Korea

  • Mitochondrial DNA (mtDNA) from 54 specimens of the blue mussel (Mytilus edulis) species complex sampled from the southern coast of Korea was assayed for polymorphism with a portion of the COIII gene (336 bp). Fifteen haplotypes were found. PAUP, one-step networks, and PHYLIP analyses revealed the presence of two clearly differentiated mitochondrial clades (termed clades B and E), separated by 3.6% of minimum sequence divergence. The distribution pattern of the species appears to be consistent with category II of the phylogeographic pattern sensu (Avise et al., 1987): the presence of two discontinuous and distinct mtDNA genotypes in the same geographic region. This unusual mitochondrial polymorphism was explained by the presence of the Mediterranean species, M. galloprovincialis, possessing mtDNA of both M. galloprovincialis and M. edulis.

Planning Non-Invasive Conservation Genetic Experiments Based on Factors Affecting DNA Amplification Using Fecal Samples of Korean Long-Tailed Goral (Naemorhedus caudatus)

  • In this review, we compared the success rates of DNA amplification and introduced the efficient non-invasive sampling of fecal samples collected from captive and wild Korean long-tailed gorals (Naemorhedus caudatus) by referring to previous non-invasive studies, including three important references (Kim et al., 2008; Kim, 2021; Kim, 2022). A large difference in PCR success rates in the captive and wild populations was observed for mitochondrial (100 and 70.0%), sex-linked (44.4 and 20.8%), and microsatellite markers (73.9 and 34.8%, respectively). Out of the three types of genetic markers, the mitochondrial maker showed the highest success rate, followed by microsatellite and sex-linked markers. In addition, we estimated two factors that affected the PCR success, including the length of the amplified fragments (long, medium, and short) and the type of primer (universal and specific) in fecal samples from a captive population. The length of the PCR fragment was inversely proportional to the PCR success (5.3, 44.4, and 55.6% for long, medium, and short fragments, respectively), and the specific primer set (100%) was more efficient than the universal primer set (60.0%). This review is fundamental but would be greatly helpful for new non-invasive conservation genetic studies, particularly those that use fecal samples from captive and wild populations of rare endangered species. We recommend beginning conservation genetic experiments using mitochondrial markers and then nuclear markers, such as microsatellite and sex-linked markers, to save time, costs, and labor.
