Animal species identification by co-amplification of hypervariable region 1 (HV1) and cytochrome b in mitochondrial DNA

  • 미토콘드리아 DNA(mtDNA) 상의 조절부위(control region)에는 HV1과 HV2와 같은 과변이부위(hypervariable region)가 있으며, 이 부위에서 사람마다 차이가 나는 많은 SNPs(single nucleotide polymorphism)을 발견할 수 있다. mtDNA 염기서열 분석은 개인식별 및 백골화된 시신등의 신원확인에 유용하게 사용되어왔다. mtDNA상의 cytochrome b(cytb) 유전자는 분자계통학(molecular phylogenetics) 분야에 널리 이용되고 있으며, 법과학 분야에서의 동물 종식별은 다양한 사건 현장 증거물의 인수식별 뿐 아니라 불법 유통되고 있는 각종 동물성 건강식품, 의약품의 원료 규명 및 보호 종의 밀렵 증명 등에 유용하게 적용될 수 있다. 본 연구에서는 광범위한 동물의 cytochrome b 유전자를 증폭할 수 있는 primer sets (H14724/L15149)와 사람에 특이적인 HV1 부위 primer set (H15997/L16236)를 이용한 동시 증폭을 통해 먼저 사람과 동물을 구별하였고, cytb 증폭산물의 직접 DNA 염기서열 분석을 통해 종식별을 수행하였다. H14724/L15149 primer pair는 닭과 오리를 제외하고 사람, 소, 돼지, 개, 고양이, 생쥐, 쥐의 cytb를 증폭할 수 있었으며, H14841/L15149 primer pair는 닭과 오리도 증폭할 수 있었다. 효모, 곤충 및 세균은 모두 증폭산물이 생산되지 않았으며, H15997/L16236의 경우 사람의 HV1만이 선택적으로 증폭되었다. 또한 실제 사건의 예에서와 같이 본 연구가 혈흔의 종식별에 매우 유용함을 보여주었다.

Application of Cytochrome b Gene Sequences for Identification of Parrots from Korean Zoos

  • Parrots are common targets for illegal trade because of their beauty and high price. Accurate identification is necessary for the prevention of illegal trade and conservation of parrots. In the present study, mitochondrial markers of cytochrome b (CYTB) gene were used to identify parrot species from Korean zoos. Totally, 27 samples were collected from Seoul Zoo, Cheongju Zoo, and Uchi Zoo. After collection, total DNA of samples was extracted and used for PCR amplification. CYTB fragments were sequenced from all samples examined. The obtained sequences were used for GenBank blast, distance estimation, and phylogenetic analysis. All species were identified using CYTB sequences that determined 27 samples belong to 13 species in 7 genera, and 3 families. Our finding demonstrated the usefulness of CYTB sequences for identifying parrot species in Korean zoos.

Genetic Variation of Taenia Pisiformis Collected from Sichuan, China, Based on the Mitochondrial Cytochrome b gene

  • Taenia pisiformis is one of the most important parasites of canines and rabbits. T. pisiformis cysticercus (the larval stage) causes severe damage to rabbit breeding, which results in huge economic losses. In this study, the genetic variation of T. pisiformis was determined in Sichuan Province, China. Fragments of the mitochondrial cytochrome b (cytb) (922 bp) gene were amplified in 53 isolates from 8 regions of T. pisiformis. Overall, 12 haplotypes were found in these 53 cytb sequences. Molecular genetic variations showed 98.4% genetic variation derived from intra-region. $F_{ST}$ and Nm values suggested that 53 isolates were not genetically differentiated and had low levels of genetic diversity. Neutrality indices of the cytb sequences showed the evolution of T. pisiformis followed a neutral mode. Phylogenetic analysis revealed no correlation between phylogeny and geographic distribution. These findings indicate that 53 isolates of T. pisiformis keep a low genetic variation, which provide useful knowledge for monitoring changes in parasite populations for future control strategies.

Population genetic structure based on mitochondrial DNA analysis of Ikonnikov's whiskered bat (Myotis ikonnikovi-Chiroptera: Vespertilionidae) from Korea

  • Background: Ikonnikov's whiskered bat (Myotis ikonnikovi) is found throughout the Korean Peninsula, as well as in Kazakhstan, Russia, Mongolia, China, and Japan. It is small-sized and primarily inhabits old-growth forests. The decrease and fragmentation of habitats due to increased human activity may influence the genetic structure of bat populations. This study was designed to elucidate the population genetic structure of M. ikonnikovi using mitochondrial genes (cytochrome oxidase I and cytochrome b). Results: The results showed that M. ikonnikovi populations from Korea have high genetic diversity. Although genetic differentiation was not detected for the COI gene, strong genetic differentiation of the Cytb gene between Mt. Jeombong and Mt. Jiri populations was observed. Moreover, the results indicated that the gene flow of the maternal lineage may be limited. Conclusions: This study is the first to identify the genetic population structure of M. ikonnikovi. We suggest that conservation of local populations is important for sustaining the genetic diversity of the bat, and comprehensive studies on factors causing habitat fragmentation are required.

Infection of Taenia asiatica in a Bai Person in Dali, China

  • We report here a human case of Taenia asiatica infection which was confirmed by genetic analyses in Dali, China. A patient was found to have symptoms of taeniasis with discharge of tapeworm proglottids. By sequencing of the mitochondrial cytochrome c oxidase subunit 1 (cox1) gene, we observed nucleotide sequence identity of 99% with T. asiatica and 96% with T. saginata. Using the cytochrome b (cytb) gene, 99% identity with T. asiatica and 96% identity with T. saginata were found. Our findings suggest that taeniasis of people in Dali, China may be mainly caused by T. asiatica.

Molecular identification of selected parrot eggs using a non-destructive sampling method

  • Parrots have been threatened by global trade to meet their high demand as pets. Controlling parrot trade is essential because parrots play a vital role in the ecosystem. Accurate species identification is crucial for controlling parrot trade. Parrots have been traded as eggs due to their advantages of lower mortality rates and more accessible transport than live parrots. A molecular method is required to identify parrot eggs because it is difficult to perform identification using morphological features. In this study, DNAs were obtained from 43 unidentified parrot eggs using a non-destructive sampling method. Partial cytochrome b (CYTB) gene was then successfully amplified using polymerase chain reaction (PCR) and sequenced. Sequences newly obtained in the present study were compared to those available in the GenBank by database searching. In addition, phylogenetic analysis was conducted to identify species using available sequences in GenBank along with sequences reported in previous studies. Finally, the 43 parrot eggs were successfully identified as seven species belonging to two families and seven genera. This non-destructive sampling method for obtaining DNA and molecular identification might help control the trade of parrot eggs and prevent their illegal trade.

Identification of Species and Sex of Korean Roe Deer (Capreolus pygargus tianschanicus) Using SRY and CYTB Genes

  • The nucleotide sequences of a male-specific marker sex determining region Y (SRY) gene and a mitochondrial cytochrome B (CYTB) gene were characterized and analyzed to establish a molecular method for identification of species and sex of Korean roe deer (Capreolus pygargus tianschanicus). Similarity search result of SRY sequences showed very similar result to those reported in Moose (Alces alces) and Reindeer (Rangifer tarandus), both of which had 95.9% similarity in identity. CYTB genes were very similar to those reported in Siberian roe deer (C. pygargus pygargus) which had 98.6% similarity and not to European roe deer (C. capreolus), suggesting that the DNA samples tested were of Siberian roe deer lineage. Polymerase chain reaction (PCR)-based sex typing successfully discriminated between carcasses of male and female roe deer. Males had SRY band on agarose gels and females did not. The result of this molecular sex typing provided similar information with that obtained by genital organ observation. Therefore, this molecular method using male specific marker SRY and mitochondrial CYTB genes would be very useful for identification of the species and sex of the carcass remains of roe deer.

Sequence Analysis of cytb Gene in Echinococcus granulosus from Western China

  • Echinococcus granulosus is the causative agent of cystic echinococcosis with medical and veterinary importance in China. Our main objective was to discuss the genotypes and genetic diversity of E. granulosus present in domestic animals and humans in western China. A total of 45 hydatid cyst samples were collected from sheep, humans, and a yak and subjected to an analysis of the sequences of mitochondrial cytochrome b (cytb) gene. The amplified PCR product for all samples was a 1,068 bp band. The phylogenetic analysis showed that all 45 samples were identified as E. granulosus (genotype G1). Ten haplotypes were detected among the samples, with the main haplotype being H1. The haplotype diversity was 0.626, while the nucleotide diversity was 0.001. These results suggested that genetic diversity was low among our samples collected from the west of China based on cytb gene analysis. These findings may provide more information on molecular characteristics of E. granulosus from this Chinese region.

Genetic Variation in the Asian Shore Crab Hemigrapsus sanguineus in Korean Coastal Waters as Inferred from Mitochondrial DNA Sequences

  • Genetic variation in the Asian shore crab Hemigrapsus sanguineus was determined from partial mitochondrial DNA (mtDNA) sequences of the cytochrome b (Cytb) gene. Samples included 143 crabs from six localities along three coastlines in South Korea. A nucleotide sequence analysis revealed 38 variable sites in a 470-bp sequence, which defined 37 haplotypes. The haplotypes were not associated geographically and had a shallow genealogy. Pairwise $F_{ST}$ tests and a two-dimensional scaling analysis revealed no significant genetic differentiation among most of the populations. The low pairwise comparison values, but significant genetic differentiation of a northeastern population from all other populations, might have been influenced by a restriction in gene flow caused by hydrographic conditions such as ocean boundaries. The high haplotype diversity, low nucleotide diversity, and time since H. sanguineus expansion in Korean coastal waters indicate rapid population growth and a recent, sudden expansion in the Late Pleistocene.

멸종위기어류 퉁사리의 환경 DNA 분석을 위한 종 특이 마커 개발 (Species-specific Marker Development for Environmental DNA Assay of Endangered Bull-head Torrent Catfish, Liobagrus obesus)

  • 멸종위기어류 퉁사리 Liobagrus obesus를 대상으로 종 특이 프라이머 한 쌍과 프로브를 제작하여 하천수 시료에서 추출된 환경 DNA로부터 퉁사리를 검출할 수 있는 실시간 PCR 분석방법을 개발하고자 하였다. 퉁사리 종 특이 프라이머와 프로브는 미토콘드리아 DNA의 cytochrome b (cytb) 유전자 영역 내에서 국내에 서식하는 65종의 담수어류 간에 단일염기다형성 부위를 고려하여 비교한 후 제작하였다. 실시간 PCR 분석에서 제작한 프라이머 및 프로브는 국내에 서식하는 65종의 담수어류 gDNA를 이용한 특이성 검증 결과, 퉁사리 gDNA에서만 양성으로 나타나 높은 특이성을 보였다. 퉁사리 gDNA의 연속 희석 농도를 이용한 검출한계 분석에서는 0.2 pg까지 검출이 가능한 것으로 나타나 높은 감도를 보였다. 이후, 제작한 프라이머 및 프로브를 사용하여 금강 중·상류 유역의 8개 지점에서 확보한 하천수 시료를 대상으로 실시간 PCR 분석을 수행한 결과, 5개 지점에서 퉁사리의 cytb 유전자가 검출되었으며, 해당 검출 지점들은 현장 조사 당시에 퉁사리가 채집된 3개 지점을 모두 포함하였다. 따라서, 본 연구에서 개발한 퉁사리의 종 특이 프라이머와 프로브를 이용한 실시간 PCR 분석 방법은 하천수 채수로 확보한 환경 DNA로부터 퉁사리의 cytb 유전자를 검출할 수 있어 기존 서식지 모니터링과 더불어 잠재적인 신규 서식지 발굴에 활용될 수 있을 것으로 판단된다.
