Thermal Denaturation of the Apo-cyclic AMP Receptor Protein and Noncovalent Interactions between Its Domains

  • Cyclic AMP receptor protein (CRP) is allosterically activated by cAMP and functions as a global transcription regulator in enteric bacteria. Structural information on CRP in the absence of cAMP (apo-CRP) is essential to fully understand its allosteric behavior. In this study we demonstrated interdomain interactions in apo-CRP, using a comparative thermodynamic approach to the intact protein and its isolated domains, which were prepared either by limited proteolysis or using recombinant DNA. Thermal denaturation of the intact apo-CRP, monitored by differential scanning calorimetry, revealed an apparently single cooperative transition with a slight asymmetry. Combined with circular dichroism and fluorescence analysis, the thermal denaturation of apo-CRP could be interpreted as a coupled process involving two individual transitions, each attributable to a structural domain. When isolated individually, both of the domains exhibited significantly altered thermal behavior, thus pointing to the existence of non-covalent interdomain interactions in the intact apo-CRP. These observations suggest that the allosteric conformational change of CRP upon binding to cAMP is achieved by perturbing or modifying pre-existing interdomain interactions. They also underline the effectiveness of a comparative approach using calorimetric and structural probes for studying the thermodynamics of a protein.

  • 본 논문의 목적은 인터도메인 라우팅 프로토콜인 BGP의 '최근동향'을 조사하는 것이다. 먼저 BGP를 BGP 정책과 의사 결정 과정 중심으로 살펴보았다. 그리고 인터도메인 라우팅의 'open question(공개된 문제점)'으로 남아 있는 문제들을 1) 프로토콜의 안정성, 2) 트래픽 엔지니어링, 3) QoS(Quality of Service) 관점에서 조사하고, 왜 이 문제들이 현재 해결하기 어려운지를 살펴보았다. 또 이 문제들을 해결하기 위한 BGP 분야의 가장 최근 연구 동향을 조사하였다.

A Modified REDP Aggregate Marker for improving TCP Fairness of Assured Services

  • To provide the end-to-end service differentiation for assured services, the random early demotion and promotion (REDP) marker in the edge router at each domain boundary monitors the aggregate flow of the incoming in-profile packets and demotes in-profile packets or promotes the previously demoted in-profile packets at the aggregate flow level according to the negotiated interdomain service level agreement (SLA). The REDP marker achieves UDP fairness in demoting and promoting packets through random and early marking decisions on packets. But, TCP fairness of the REDP marker is not obvious as for UDP sources. In this paper, to improve TCP fairness of the REDP marker, we propose a modified REDP marker where we combine a dropper, meters and a token filling rate configuration component with the REDP marker. To make packet transmission rates of TCP flows more fair, at the aggregate flow level the combined dropper drops incoming excessive in-profile packets randomly with a constant probability when the token level in the leaky bucket stays in demotion region without incoming demoted in-profile packets. Considering the case where the token level cannot stay in demotion region without the prior demotion, we propose a token filling rate configuration method using traffic meters. By using the token filling rate configuration method, the modified REDP marker newly configures a token filling rate which is less than the negotiated rate determined by interdomain SLA and larger than the current input aggregate in-profile traffic rate. Then, with the newly configured token filling rate, the token level in the modified REDP marker can stay in demotion region pertinently fir the operation of the dropper to improve TCP fairness. We experiment with the modified REDP marker using ns2 simulator fur TCP sources at the general case where the token level cannot stay in demotion region without the prior demotion at the negotiated rate set as the bottleneck link bandwidth. The simulation results demonstrate that through the combined dropper with the newly configured token filling rate, the modified REDP marker also increases both aggregate in-profile throughput and link utilization in addition to TCP fairness improvement compared to the REDP marker.

무선 이동 망에서 PMRSVP를 이용한 효율적인 자원 관리 (An Efficient Resource Reservation Schemes using PMRSVP in Wireless Mobile Networks)

  • 오늘날 무선 이동 망의 빠른 기술 발전으로 인해 이동 인터넷 서비스의 시장이 급속히 팽창하고 있다. 본 논문에서는 무선 이동 망에서 이동 호스트의 QoS 보장을 위한 효율적 자원 예약 프로토콜인 Proxy MRSVP(PMRSVP)를 제안한다. PMRSVP는 수정된 지역 위치등록을 이용하여 무선 이동 망에서 기존의 Best Effort 서비스의 개선책으로 제시되고 있는 프로토콜들의 문제점인 메시지 과다 발생을 줄인다. 또한, Mobile Agent(MA)들이 Corresponding Host(CH)의 프록시 역할을 하도록 함으로써 신호 메시지 발생 양과 자원 예약 비용이 MRSVP와 Hierarchical MRSVP(HMRSVP) 방법에 비해 낮다는 것을 보인다. 본 논문의 우수성을 보이기 위해 MRSVP와 HMRSVP 그리고 PMRSVP를 도메인내(intradomain)와 도메인간(interdomain)의 위치 등록 비용을 포함한 자원 예약 비용을 비교한다.

지역망간의 트리전환을 이용하는 인터넷 멀티캐스트 라우팅 프로토콜 (An Internet Multicast Routing Protocol with Region-based Tree Switching)

  • 본 논문에서는 인터넷 네트워크 구조 및 트래픽 특성을 고려하여 수정 계층적 네트워크 모델을 설계하고, 이를 기반으로 확장성, 데이타 손실율, 전송지연특성 그리고 자원효율성 등을 향상시킨 EDCBT(Enhanced Dispersed Core-Based Tree) 멀티캐스트 라우팅 프로토콜을 제시한다. EDCBT는 양방향성 분산공유트리방식으로, 기존의 방식들과는 달리 도메인 내부의 트리관리와 도메인간 트리관리 모두를 통합처리할 수 있는 구조로 설계되어 있다. 도메인 내부에서는 코어 라우터를 중심으로 CBT 형태의 멀티캐스트 트리를 구성하고, 이렇게 형성된 각 도메인간의 트리구성은 경계라우터들간의 상호작용을 통해 이루어지게 된다. EDCBT의 주요 특징으로서 지역망간 트리전환이라는 새로운 개념을 도입하였는데, 이를 통해 통신의 품질과 네트워크 이용율을 획기적으로 향상시킬 수 있다. 최종적으로 제안 프로토콜의 성능평가 및 코어 라우터의 위치에 따른 효과등을 종단간 전송지연 및 데이타 손실율, 망처리율과 같은 대표적인 평가기준에 따라 네트워크 모의실험용 소프트웨어인 MIL3사의 OPNet을 이용하여 검증한다.

Interdomain Signaling in Stem Cell Maintenance of Plant Shoot Meristems

  • The plant shoot meristem maintains a group of stem cells that remain active throughout the plant life. They continuously generate new cells that are then recruited for organ initiation in the peripheral zone. Stem cell proliferation and daughter cell differentiation has to be integrated with overall growth and development of the diverse functional domains within the shoot apex. Several studies have revealed extensive communication between these domains. The signaling mechanisms employed comprise diffusible peptides, directional transport of plant hormones, but also complex interactions between transcription factors, that together establish a panoply of regulatory inputs that fine-tune stem cell behavior in the shoot meristem.

A Molecular Model for Light Signal Perception and Interdomain Crosstalk in Phytochrome Photoreceptors

  • Phytochromes are red and far-red light absorbing photoreceptors for photomorphogenesis in plants. The red/far wavelength reversible biliproteins are made up of two structural domains. The light-perceiving function of the photoreceptor resides in the N-terminal domain, whereas the signal transducing regulatory function is located within the C-terminal domain. The characteristic role of the phytochromes as phtosensory molecular switches is derived from the phototransformation between two distinct spectral forms, the red light absorbing Pr and the far-red light absorbing Pfr forms. The photoinduced Pr Pfr phototransformation accompanies subtle conformational changes throughout the phytochrome molecule. The conformational signals are subsequently transmitted to the C-terminal domain through various inter-domain crosstalks and induce the interaction of the activated C-terminal domain with phytochrome interacting factors. Thus the inter-domain crosstalks play critical roles in the photoactivation of the phytochromes. Posttranslational modifications, such as the phosphorylation of Ser-598, are also involved in this process through conformational changes and by modulating inter-domain signaling.

An Efficient If Routing Lookup by Using Routing Interval

  • Nowadays, the commonly used table lookup scheme for IP routing is based on the sc-called classless interdomain routing (CIDR). With CIDR, routers must find out the best matching prefix (BMP) for IP packets forwarding, this complicates the IP lookup. Currently, this process is mainly performed in software and several schemes hale been proposed for hardware implementation. Since the IP lookup performance is a major design issue for the new generation routers, in this article we investigate the properties of the routing table and present a new approach for IP lookups, our approach is not based Gn BMP and significantly reduces the complexity, thus the computation cast of existing schemes can be significantly reduced. We also propose an efficient IP lookup algorithm, with which we improve the binary search on prefixes to 30 millions of packets per second (MPPS) and 5,000 route updates/s under the same experiment setup with an even larger routing table.

  • The sintering characteristics of ZrO2 were analyzed in terms of pore microstructure and kinetics of pore elimination. The pore structue of the ZrO2 sample prepared from colloid suspension was characterized by three distinct types of pores ; intradomain, interdomain, and intergglomerate pores. Sintering data at 1600$^{\circ}C$ showed that pores larger than a certain critical size(∼3$\mu\textrm{m}$) were difficult to remove, and this was analyzed in terms of the interagglomerate pore formed from the suspension under the condition of low kinetic stability, that is, the stability ratio smaller than its critical value. A theoretical equation for densification rate was derived and was applied to the densification rate of the ZrO2 polycrystalline body containging both the matrix(the 1st-generation) pores and the interagglomerate (the 2nd-generation) pores under the condition of slow grain growth.

On-Demand SA 메시지를 이용한 멀티캐스트 송신자 발견 (Multicast Source Discovery using On-Demand SA message)

  • 여러 도메인에 결쳐 분포된 멀티캐스트 그룹에게 멀티캐스트 서비스를 제공하는 인터도메인(Interdomain) 멀티캐스트를 지원하기 위하여 IETF에서는 MSDP 방식을 제안하였다. MSDS는 송신자를 기반으로 트리를 구성하기 때문에 수신자는 송신자의 주소를 알고 있어야만 서비스를 받을 수 있는데 진행중인 서비스에 새로이 가입하는 수신자들은 송신자에 대한 정보가 없어서 이 정보를 제공하기 위해서 주기적인 플러딩(flooding) 방법을 사용하고 있다. 이로 인하여 멀티캐스팅의 중요한 성능요소인 확장성이 손상되었다. 이 논문에서는 플러딩을 대신할 새로운 방식으로 On-Demand SA를 제안하였다. 이 방법은 송신자들을 여러 서버에 분산하여 설치하여 멀티캐스트 그룹들은 이 서버에 접속하여 송신자가 누구인지를 확인한다. 이러한 절차는 송신되는 정보량을 줄일 수 있을뿐 아니라 바뀐 송신자의 정보를 멀티캐스트 그룹이 알기까지의 지연시간을 줄여줄 수 있다.
