Genes that are indispensable for survival are referred to as essential gene. Due to the momentous significance of these genes for cellular activity they can be selected potentially as drug targets. Here in this study, an essential gene for Streptococcus suis was predicted using coherent statistical analysis and powerful genome comparison computational method. At first the whole genome protein scatter plot was generated and subsequently, on the basis of statistical significance, a reference genome was chosen. The parameters set forth for selecting the reference genome was that the genome of the query (Streptococcus suis) and subject must fall in the same genus and yet they must vary to a good degree. Streptococcus pneumoniae was found to be suitable as the reference genome. A whole genome comparison was performed for the reference (Streptococcus pneumoniae) and the query genome (Streptococcus suis) and 14 conserved proteins from them were subjected to a screen for potential essential gene property. Among those 14 only one essential gene was found to be with impressive similarity score between reference and query. The essential gene encodes for a type of 'Clp protease'. Clp proteases play major roles in degrading misfolded proteins. Results found here should help formulating a drug against Strptococcus suis which is responsible for mild to severe clinical conditions in human. However, like many other computational studies, the study has to be validated furthermore through in vitro assays for concrete proof.

Artemisia annua, an indigenous plant in Korea, contains a clinically important potent antimalarial principle, artemisinin. Artemisinin is a cadinane-type sesquiterpene endoperoxide. Cadinane synthase catalyzes the first committed step in artemisinin biosynthesis by cyclizing farnesyldiphosphate. In hopes of finding a cadinane synthase gene involved in artemisinin biosynthesis, oligonucleotides were synthesized on. the basis of the consensus nucleotide sequences and Nco I restriction sites for convenience in cloning. Specifically, nucleotide sequences of two highly conserved regions were deduced from the genes of similar function of Hyoscyamus muticus, Nicotiana tabacum, Abies grandis, Lycopersicon esculentum, and Gossypium hirsutum to construct a set of primers for polymerase chain reation (PCR). A 184 bp fragment was found to be amplified by PCR, and subsequently cloned. The gene revealed 62.8% identity in nucleotide and 55.6% in amino acid sequence to correspondent gene of N. tabacum. The gene was different from another sesquiterpene cyclase gene of A. annua, germacranadiene synthase gene, recently reported by Mercke and Bordelius (1998).
The high-dimensionality and insufficiency of gene expression profiles and proteomic profiles makes feature selection become a critical step in efficiently building accurate models for cancer problems based on such data sets. In this paper, we use a method, called Discrete Function Learning algorithm, to find discriminatory feature vectors based on information theory. The target feature vectors contain all or most information (in terms of entropy) of the class attribute. Two data sets are selected to validate our approach, one leukemia subtype gene expression data set and one ovarian cancer proteomic data set. The experimental results show that the our method generalizes well when applied to these insufficient and high-dimensional data sets. Furthermore, the obtained classifiers are highly understandable and accurate.
It is well known that PR/SET family members participate in transcriptional regulation via chromatin remodeling. PRDM10 might play an essential role in gene expression, but no such evidence has been observed so far. To assess PRDM10 expression at various stages of mouse development, we performed immunohistochemistry using available PRDM10 antibody. Embryos were obtained from three distinct developmental stages. At E8.5, PRDM10 expression was concentrated in the mesodermal and neural crest populations. As embryogenesis proceeded further to E13.5, PRMD10 expression was mainly in mesoderm-derived tissues such as somites and neural crest-derived populations such as the facial skeleton. This expression pattern was consistently maintained to the fetal growth period E16.5 and adult mouse, suggesting that PRDM10 may function in tissue differentiation. Our study revealed that PRDM10 might be a transcriptional regulator for normal tissue differentiation during mouse embryonic development.
Evolutionary algorithms based on conventional statistical methods such as regression and classification have been widely used in data mining applications. This work involves application of gene expression programming (GEP) for predicting compressive strength of fly ash geopolymer concrete, which is gaining increasing interest as an environmentally friendly alternative of Portland cement concrete. Based on 56 test results from the existing literature, a model was obtained relating the compressive strength of fly ash geopolymer concrete with the significantly influencing mix design parameters. The predictions of the model in training and validation were evaluated. The coefficient of determination ($R^2$), mean (${\mu}$) and standard deviation (${\sigma}$) were 0.89, 1.0 and 0.12 respectively, for the training set, and 0.89, 0.99 and 0.13 respectively, for the validation set. The error of prediction by the model was also evaluated and found to be very low. This indicates that the predictions of GEP model are in close agreement with the experimental results suggesting this as a promising method for compressive strength prediction of fly ash geopolymer concrete.

Tomato hypocotyl can generally be one of two colors, purple or green. Genetically, this trait is controlled by a single dominant gene. Hypocotyl tissue specific color expression is one of many visible genetic marker sources used to select tomato progeny. However, the visible marker does not show a clear distinction between homozygous genotype and heterozygous genotype from the breeding lines. Therefore, to identify a hypocotyl pigmentation related marker, we screened DNA polymorphisms in thirteen tomato lines showing purple or green hypocotyls. The markers used for screening consisted of primer set information obtained from anthocyanin related genes, conserved ortholog set II (COS II) marker sets localized near anthocyanin related genes, and restriction fragment length polymorphism (RFLP) markers localized near COS II markers, which produce polymorphisms between purple and green tomatoes. One primer from a RFLP fragment resulted in a polymorphism on agarose gel electrophoresis. From the RFLP fragment, a cleaved amplified polymorphic sequence (CAPS) marker was developed to distinguish between purple and green hypocotyls. The genotypes of 135 $F_2$ individuals were analyzed using the CAPS marker, and among them, 132 individuals corresponded to the phenotypes of hypocotyl pigmentation.
Fusarium species, a large group of plant pathogens, potentially pose quarantine concerns worldwide. Here, we focus on the development of a method for detecting four Fusarium species in quarantined plants in Korea: F. solani f. sp. cucurbitae, F. stilboides, F. redolens, and F. semitectum var. majus. Species-specific primers were designed from the nucleotide sequences of either the translation elongation factor-1 alpha (TEF1) gene or RNA polymerase II subunit (RPB2) gene. Two different primer sets derived from TEF1, all specific to F. solani f. sp. cucurbitae, were able to differentiate the two races (1 and 2) of this species. A set of nested primers for each race was designed to confirm the PCR results. Similarly, two primer sets derived from RPB2 successfully amplified specific fragments from five F. stilboides isolates grouped within a single phylogenetic clade. A specific TEF1 primer set amplified a DNA fragment from only four of the 12 F. redolens strains examined, which were grouped within a single phylogenetic clade. All of the F. semitectum var. majus isolates could be specifically detected with a single RPB2 primer set. The specificity of the primer sets developed here was confirmed using a total of 130 Fusarium isolates.

Several lines of evidence indicate that cancer is a multistep process. To survey the mechanisms involving gene alteration and miRNAs in adrenocortical cancer, we focused on transcriptional factors as a point of penetration to build a regulatory network. We derived three level networks: differentially expressed; related; and global. A topology network ws then set up for development of adrenocortical cancer. In this network, we found that some pathways with differentially expressed elements (genetic and miRNA) showed some self-adaption relations, such as EGFR. The differentially expressed elements partially uncovered mechanistic changes for adrenocortical cancer which should guide medical researchers to further achieve pertinent research.
The expression of genes induced by Dichloroacetate (DCA) treatment was analyzed by mRNA differential display. Purified total RNAs from rat liver treated with saline or DCA (100 mg/100 g b.w.) were reverse transcribed by using a set of oligonucleotide primers. The PCR products were resolved on a denaturing sequencing gel. PCR band representing mRNA expressed specifically in DCA-treated liver was excised and reamplified by PCR. A 120-bp c-DNA clone named IC1 was isolated and the DNA sequence of IC1 was analyzed. IC1 revealed 50% homology with 3' end of a mouse fibroblast growth factor mRNA This result indicates that DCA induces the expression of a gene which has a 50% homology with a Mouse fibroblast growth factor, and expression of this gene might be involved in non genotoxic process caused by DCA.
This experiment was conducted to obtain basic information on breeding of flue-cured tabacco varieties . Nine cultivars and partial diallel set of 36 Fl hybrids were grown at Daegu Experiment Station, Korea Ginseng & Tobacco Research Institute in 1983. Partial dominance with high additive gene effect was observed for yield, leaves per plant , days to flower, leaf weight, nicotine and reducing sugar content. partial dominance with additive and dominant gene effect was observed for stalk height , leaf width midrib weight Overdominance with high dominant gene effect was observed for leaf length and midrib width. The directions of dominance were positive for yield, stalk height, leaf weight, leaf length, leaf width, midrib weight, midrib width and reducing sugar content, and the negative was days to flower. The estimates of effective genes were 1 for leaves per plant, 2 for stalk height, days to flower and leaf shape. 3 to 6 for leaf length, leaf width, leaf weight and midrib weight.
