Theoretical Characterization of Binding Mode of Organosilicon Inhibitor with p38: Docking, MD Simulation and MM/GBSA Free Energy Approach

  • P38 mitogen activated protein (MAP) kinase is an important anti-inflammatory drug target, which can be activated by responding to various stimuli such as stress and immune response. Based on the conformation of the conserved DFG loop (in or out), binding inhibitors are termed as type-I and II. Type-I inhibitors are ATP competitive, whereas type-II inhibitors bind in DFG-out conformation of allosteric pocket. It remains unclear that how these allosteric inhibitors stabilize the DFG-out conformation and interact. Organosilicon compounds provide unusual opportunity to enhance potency and diversity of drug molecules due to their low toxicity. However, very few examples have been reported to utilize this property. In this regard, we performed docking of an inhibitor (BIRB) and its silicon analog (Si-BIRB) in an allosteric binding pocket of p38. Further, molecular dynamics (MD) simulations were performed to study the dynamic behavior of the simulated complexes. The difference in the biological activity and mechanism of action of the simulated inhibitors could be explained based on the molecular mechanics/generalized Born surface area (MM/GBSA) binding free energy per residue decomposition. MM/GBSA showed that biological activities were related with calculated binding free energy of inhibitors. Analyses of the per-residue decomposed energy indicated that van der Waals and non-polar interactions were predominant in the ligand-protein interactions. Further, crucial residues identified for hydrogen bond, salt bridge and hydrophobic interactions were Tyr35, Lys53, Glu71, Leu74, Leu75, Ile84, Met109, Leu167, Asp168 and Phe169. Our results indicate that stronger hydrophobic interaction of Si-BIRB with the binding site residues could be responsible for its greater binding affinity compared with BIRB.

Modeling Studies of an Exotype Alginate Lyase Atu3025 from Agrobacterium Tumefaciens Strain C58, a Member of Polysaccharide Lyase Family 15

  • Alginate lyases, also known as alginases or alginate depolymerases, catalyze the degradation of alginate by a ${\beta}$-elimination mechanism that has yet to be fully elucidated. Alginate is a copolymer of ${\alpha}$-L-guluronate (G) and its C5 epimer ${\beta}$-D-mannuronate (M), arranged as homopolymeric G blocks, M blocks, alternating GM or random heteropolymeric G/M stretches. Almost all alginate lyases depolymerize alginate in an endolytical fashion via a ${\beta}$-elimination reaction. The alginate lyase Atu3025 from Agrobacterium tumefaciens strain C58, consisting of 776 amino-acid residues, is a novel exotype alginate lyase classified into polysaccharide lyase family 15. Till now there is no crystal structure available for this class of proteins. Since there is no template with high sequence identity, three-dimensional coordinates for exotype alginate lyase (PL 15 family) were determined using modeling methods (Comparitive modeling and Fold recognition). The structures were modeled using the X-ray coordinates from Heparinase protein family (PDB code: 3E7J). This enzyme (Atu3025) displays enzymatic activity for both poly-M and poly-G alginate. Since poly-M is widespread; docking of a tri-mannuronate against the modeled structure was performed. We identified some of those residues which are crucial for lyase activity. The results from this study should guide future mutagenesis studies and also provides a starting point for further proceedings.

HPLC-UVD/MS를 이용한 농산물 중 Cyromazine의 잔류분석법 (Determination of cyromazine residues in agricultural commodities using HPLC-UVD/MS)

  • HPLC-UVD/MS를 이용하여 triazine계 살충제인 cyromazine의 농산물 중 잔류분석법을 확립하였다. 현미, 참외, 수박, 느타리버섯 및 배추 등 농산물 시료로부터 cyromazine을 90% methanol로 추출한 후 산성화에 의하여 이온화시킨 후 dichloromethane으로 세척함으로써 대부분의 비극성 간섭물질을 분배과정에서 제거할 수 있었다. 추출액은 최종적으로 양이온교환크로마토그래피법으로 정제하여 방해물질을 최소화하였다. 극성 화합물에 대하여 긴 머무름 특성을 나타내는 $C_{18}$ 칼럼을 선정, 이용함으로써 간섭물질과의 최적 분리조건을 확립하였다. 농산물 중 cyromazine의 정량한계(LOQ)는 0.04 mg/kg이었으며 정량한계, 정량한계의 10배 및 50배 수준으로 처리한 농산물 시료로부터의 회수율은 80.2~103.3% 범위였다. 농산물 시료의 종류 및 처리수준에 관계없이 분석오차는 6% 미만이었다. 또한 LC/MS SIM을 이용한 잔류분의 재확인법을 추가로 확립하였다. 본 연구에서 확립한 triazine계 살충제인 cyromazine의 잔류분석법은 검출한계, 회수율 및 분석오차 면에서 국제적 잔류분석기준을 만족할 뿐만 아니라 분석과정의 편이성을 고려할 때 일상적 잔류량 정량 및 검사를 위한 공정분석법으로 충분히 사용이 가능할 것으로 판단된다.

Regulation of Notch1/NICD and Hes1 Expressions by GSK-3α/β

  • Notch signaling is controlled at multiple levels. In particular, stabilized Notch receptor activation directly affects the transcriptional activations of Notch target genes. Although some progress has been made in terms of defining the regulatory mechanism that alters Notch stability, it has not been determined whether Notch1/NICD stability is regulated by $GSK-3{\alpha}$. Here, we show that Notch1/NICD levels are significantly regulated by $GSK-3{\beta}$ and by $GSK-3{\alpha}$. Treatment with LiCl (a specific GSK-3 inhibitor) or the overexpression of the kinase-inactive forms of $GSK-3{\alpha}/{\beta}$ significantly increased Notch1/NICD levels. Endogenous NICD levels were also increased by either $GSK-3{\alpha}/{\beta}$- or $GSK-3{\alpha}$-specific siRNA. Furthermore, it was found that $GSK-3{\alpha}$ binds to Notch1. Deletion analysis showed that at least three Thr residues in Notch1 (Thr-1851, 2123, and 2125) are critical for its response to LiCl, which increased not only the transcriptional activity of endogenous NICD but also Hes1 mRNA levels. Taken together, our results indicate that $GSK-3{\alpha}$ is a negative regulator of Notch1/NICD.

Direct ROS Scavenging Activity of CueP from Salmonella enterica serovar Typhimurium

  • Salmonella enterica serovar Typhimurium (S. Typhimurium) is an intracellular pathogen that has evolved to survive in the phagosome of macrophages. The periplasmic copper-binding protein CueP was initially known to confer copper resistance to S. Typhimurium. Crystal structure and biochemical studies on CueP revealed a putative copper binding site surrounded by the conserved cysteine and histidine residues. A recent study reported that CueP supplies copper ions to periplasmic Cu,Zn-superoxide dismutase (SodCII) at a low copper concentration and thus enables the sustained SodCII activity in the periplasm. In this study, we investigated the role of CueP in copper resistance at a high copper concentration. We observed that the survival of a cueP-deleted strain of Salmonella in macrophage phagosome was significantly reduced. Subsequent biochemical experiments revealed that CueP specifically mediates the reduction of copper ion using electrons released during the formation of the disulfide bond. We observed that the copper ion-mediated Fenton reaction in the presence of hydrogen peroxide was blocked by CueP. This study provides insight into how CueP confers copper resistance to S. Typhimurium in copper-rich environments such as the phagosome of macrophages.

아포살균용 살균소독제 유효성 평가방법 확립 (Establishing Test Method of Sporicidal activity of Commercial Sterilants)

  • 세균포자는 살균소독제에 대해 영양세포보다 수백~수천배이상 저항성을 가지고 있기 때문에 과산화수소 및 과산화초산을 원료로 하는 아포살균용 살균소독제는 Escherichia coli 및 Staphylococcus aureus의 감소율을 측정하는 현행 살균소독제 유효성 평가방법을 적용하기 어렵다. 따라서, 아포살균용 살균속독제의 유효성 평가를 위해 Bacillus subtilis ATCC 6633 포자를 표준균주로 하여 아포살균용 살균소독제를 처리했을 때 초기포자수를 $10^3$이상 감소시키는지를 측정하는 정량적 표준시험방법을 확립하였다. 확립된 시험법은 아포살균력을 측정하는 국가표준시험법으로서 아포살균용 살균소독제의 유효성 평가에 적합하였다.

POULTRY WASTES AS FOODS FOR RUMINANTS AND ASSOCIATED ASPECTS OF ANIMAL WELFARE - Review -

  • Animal welfare is often neglected by livestock productionists when considering the utilization of animal wastes for livestock feeds. The present review has been carried out to examine the nutritive value of poultry wastes for ruminants, the health risks involved with feeding it, the treatment and feeding methods and the production responses of animals fed on it. It was found that mineral, crude protein, crude fibre and metabolisable energy concentrations are influenced by the system of poultry production, the storage of the waste and the treatment method. Heating at $60^{\circ}C$ kills all pathogens apart from Clostidium botulinum whereas proper ensiling kills all. Apart from the kidney fat and the liver, animal tissues have not shown residues of drugs or heavy metals from poultry wastes. Palatability is affected when the moisture is more than 200 g/kg. Production responses are satisfactory when poultry wastes replace portions of concentrates. It was concluded that poultry litter generally has higher metabolisable energy contents than poultry manure, but research is needed to classify poultry litters on their energy values. The adverse effects of toxic minerals and drug residues are negligible in balanced poultry waste feeding systems.

Plasmodium vivax dhfr Mutations among Isolates from Malarious Areas of Iran

  • The use of sulfadoxine and pyrimethamine (SP) for treatment of vivax malaria is uncommon in most malarious areas, but Plasmodium vivax isolates are exposed to SP because of mixed infections with other Plasmodium species. As P. vivax is the most prevalent species of human malaria parasites in Iran, monitoring of resistance of the parasite against the drug is necessary. In the present study, 50 blood samples of symptomatic patients were collected from 4 separated geographical regions of south-east Iran. Point mutations at residues 57, 58, 61, and 117 were detected by the PCR-RFLP method. Polymorphism at positions 58R, 117N, and 117T of P. vivax dihydrofolate reductase (Pvdhfr) gene has been found in 12%, 34%, and 2% of isolates, respectively. Mutation at residues F57 and T61 was not detected. Five distinct haplotypes of the Pvdhfr gene were demonstrated. The 2 most prevalent haplotypes were F57S58T61S117 (62%) and F57S58T61N117 (24%). Haplotypes with 3 and 4 point mutations were not found. The present study suggested that P. vivax in Iran is under the pressure of SP and the sensitivity level of the parasite to SP is diminishing and this fact must be considered in development of malaria control programs.

  • Food safety or sanitation are terms broadly applicable to procedures designed to ensure that food quality is high and free of factors which may adversely affect human health. These factors include zoonotic diseases and acute and chronic effects of ingesting natural and human-made xenobiotics. Use of drugs in animal production for the treatment and control of animal diseases, to promote growth rate, and to improve feed conversion efficiency has expanded year by year, thus increasing the possibilities for occurrences in animal products of residues harmful to humans. Governmental agencies have made efforts to control or prevent residue problems. The Korean Food and Drug Administration (KFDA) is charged with the responsibility of establishing tolerances for veterinary drugs, pesticides, and mycotoxins and other non-pharmaceutical substances. The Department of Veterinary Service is responsible for establishing guidelines regarding withdrawal times of drugs, approval of drugs, their uses, and sanitation enforcement of livestock products. The authors describe the toxicological basis for the establishment of tolerance levels for xenobiotics and the pharmacokinetic basis for establishing withdrawal time for veterinary drugs. The regulatory tolerance levels of chemicals in pork and swine feed, Korean regulations on the use of feed additives, rapid residue test methods, the National Residue Program, and the Food Animal Residue Avoidance Databank are discussed. Rapid EIA methods that are under development for the screening of live animals are described These methods predict tissue residues from an examination of blood samples taken from pigs before they are slaughtered.

한약재중의 잔류농약 분석 - GC에 의한 18종 잔류농약의 분석 - (Determination of residual pesticides in crude drugs - Gas chromatographic Analysis of 18 pesticides -)

  • This study was carried out to determine the 11 organochlorine, 7 organophosphorus residual pesticides in 251 crude drugs. These residual pesticides in herbal drugs were extracted with acetonitrile and the extracts were cleaned up via LC-florisil solid phase extraction column. The prepared samples were assayed for pesticide residues using GC-ECD, NPD with capillary column and identified by GC-MSD. Recoveries were $63.9{\sim}111.5%$ in the organochlorine pesticides and $69.8{\sim}92.4%$ in the organophosphorus pesticides, and detection limits were $0.001{\sim}0.65\;ppm$ in the organochlorine pesticides and $0.0009{\sim}0.0074\;ppm$ in the organophosphorus pesticides. Pesticide residues were detected in 9 cases.
