Draft genome sequence of oligosaccharide producing Leuconostoc lactis CCK940 isolated from kimchi in Korea (올리고당을 생산하는 Leuconostoc lactis CCK940 균주의 유전체 염기서열)

  • Leuconostoc lactis CCK940, which was isolated from kimchi obtained from a Korean traditional market, produced an oligosaccharide with a degree of polymerization of more than 4. In this study, the draft genome sequence of L. lactis CCK940 was reported by using PacBio 20 kb platform. The genome of this strain was sequenced and the genome assembly revealed 2 contigs. The genome was 1,741,511 base pairs in size with a G + C content of 43.33%, containing 1,698 coding sequences, 12 rRNA genes, and 68 tRNA genes. L. lactis CCK940 contained genes encoding glycosyltransferase, sucrose phosphorylase, maltose phosphorylase, and ${\beta}$-galactosidase which could synthesize oligosaccharide.

  • The completion of the rough draft of the human genome is a remarkable achievement. It provides the overall structures of huge DNA molecules that constitute the genome and an outline of the information needed to create a human being. This paper reviewed new ideas, projects, and scientific advances made by the Human Genome Project. We also discussed the future of medicine and biomedical research in postgenomic era.

Draft genome sequence of Caballeronia sordidicola strain PAMC 26633 isolated from an antarctic lichen, Psoroma species (남극 지의류 Psoroma 종에서 분리한 Caballeronia sordidicola 균주 PAMC 26633의 초벌 유전체 서열 분석)

  • Here we report the draft genome sequence of the Caballeronia sordidicola strain PAMC 26633, isolated from Psoroma species, a lichen material from Barton Peninsula, King George Island in Antarctica. As we have observed in previous genomic studies in the genus Caballeronia from polar lichen, draft genomic sequences of PAMC 26633 had an assortment of genes of ecological importance and of biotechnical potentials, which include diverse metabolic genes for carbohydrates, amino acids, and genes for nitrogen/sulfur metabolisms, stress responses, membrane transporters, antibiotic resistance, and heavy metal resistance. CRISPR genes and sequences were not found and there were some phage remnants and transposons.

  • We report the draft genome sequence of the yeast strain Hormonema macrosporum POB-4, capable of producing the biosurfactant glycocholic acid, one of the bile acids. A majority of genes with known function were associated with metabolism and transport of amino acid and carbohydrate as well as secondary metabolites biosynthesis, transport, and catabolism. We observed genes of eleven C-N hydrolases and two CoA transferases which have been reported to be involved in the biosynthesis of glycocholic acid. Further experimental studies can help to elucidate the specific genes responsible for biosurfactant production in strain POB-4.

  • Microcystis aeruginosa is a cyanobacterium that can form harmful algal blooms (HABs) producing toxic secondary metabolites. We provide here draft genome information of four strains of this freshwater cyanobacterium that was obtained by the Next Generation Sequencing approach to provide a better understanding of molecular mechanisms at the physiological and ecological levels. After gene assembly, genes of each strain were identified and annotated, and a genome database and G-browser of M. aeruginosa were subsequently constructed. Such genome information resources will enable us to obtain useful information for molecular ecological studies with a better understanding of modulating mechanisms of environmental factors associated with blooming.

  • Lactobacillus salivarius KLW001, a species of lactic acid bacteria (LAB), was isolated from a weaning piglet in a swine farm, South Korea, to develop an antimicrobial probiotic strain for piglets. Herein, we report the draft genome sequence of the strain. The genome contains 2,326,706 bp with a G+C content of 33.0% in 166 contigs (${\geq}500bp$). From the genome, we found out 4 genes related to antibiotic resistance, 36 genes for phages, 3 genes for bile hydrolysis, and 27 CRISPR spacers.

  • Erwinia pyrifoliae is a Gram-negative bacterium causing black shoot blight in apple and Asian pear trees. E. pyrifoliae strain EpK1/15 was isolated in 2014 from an apple twig from the Pocheon, Gyeonggi-do, South Korea. In this study, we report the draft genome sequence of E. pyrifoliae EpK1/15 using PacBio RS II platform. The draft genome is comprised of a circular chromosome with 4,027,225 bp and 53.4% G + C content and a plasmid with 48,456 bp and 50.3% G + C content. The draft genome includes 3,798 protein-coding genes, 22 rRNA genes, 77 tRNA genes, 13 non-coding RNA genes, and 231 pseudo genes.

  • Enterococcus faecium was commonly used as a probiotics and feed additives to human and animals because of their beneficial effects. We sequenced the genome of E. faecium JB00008 (KACC 92186P) isolated from a Korean fermented soybean paste (Cheonggukjang) that showed antibacterial activity against Escherichia coli. A 2,847,295-bp draft genome was obtained, and it has in 37.84% G + C content in 34 contigs (length, ${\geq}500bp$).

  • Streptomyces sp. P3 was isolated from potato scab diseased tubers in Pyeongchang, Gangwon-do, Republic of Korea in 2017. Here, we report the draft genome sequences of P3 with 9,851,971 bp size (71.2% GC content) of the chromosome. The genome comprises 8,548 CDS, 18 rRNA and 66 tRNA genes. Although strain P3 did not show pathogenicity both potato tuber assay and radish seedling assay, it possesses tomatinase (tomA) gene among conserved pathogenicity-related genes in well characterized pathogenic Streptomyces. Thus, the genome sequences determined in this study will be useful to understand for pathogenic evolution in Streptomyces species, which already adapted to potato scab pathogens.

Genome Profiling for Health Promoting and Disease Preventing Traits Unraveled Probiotic Potential of Bacillus clausii B106

  • Spore-forming Bacillus species are commercially available probiotic formulations for application in humans. They have health benefits and help prevent disease in hosts by combating entero-pathogens and ameliorating antibiotic-associated diarrhea. However, the molecular and cellular mechanisms of these benefits remain unclear. Here, we report the draft genome of a potential probiotic strain of Bacillus clausii B106. We mapped and compared the probiotic profile of B106 with other reference genomes. The draft genome analysis of B106 revealed the presence of ADI pathway genes, indicating its ability to tolerate acidic pH and bile salts. Genes encoding fibronectin binding proteins, enolase, as well as a gene cluster involved in the biosynthesis of exopolysaccharides underscored the potential of B106 to adhere to the intestinal epithelium and colonize the human gut. Genes encoding bacteriocins were also detected, indicating the antimicrobial ability of this isolate. The presence of genes encoding vitamins, including Riboflavin, Folate, and Biotin, also indicated the health-promoting ability of B106. Resistance of B106 to multiple antibiotics was evident from the presence of genes encoding resistance to chloramphenicol, ${\beta}$-lactams, Vancomycin, Tetracycline, fluoroquinolones, and aminoglycosides. The findings indicate the significance of B. clausii B106 administration during antibiotic treatment and its potential value as a probiotic strain to replenish the health-promoting and disease-preventing gut flora following antibiotic treatment.
