Current Status of Quantitative Trait Locus Mapping in Livestock Species - Review -

  • In the last decade, rapid developments in molecular biotechnology and of genomic tools have enabled the creation of dense linkage maps across whole genomes of human, plant and animals. Successful development and implementation of interval mapping methodologies have allowed detection of the quantitative trait loci (QTL) responsible for economically important traits in experimental and commercial livestock populations. The candidate gene approach can be used in any general population with the availability of a large resource of candidate genes from the human or rodent genomes using comparative maps, and the validated candidate genes can be directly applied to commercial breeds. For the QTL detected from primary genome scans, two incipient fine mapping approaches are applied by generating new recombinants over several generations or utilizing historical recombinants with identity-by-descent (IBD) and linkage disequilibrium (LD) mapping. The high resolution definition of QTL position from fine mapping will allow the more efficient implementation of breeding programs such as marker-assisted selection (MAS) or marker-assisted introgression (MAI), and will provide a route toward cloning the QTL.

SSR-Primer Generator: A Tool for Finding Simple Sequence Repeats and Designing SSR-Primers

  • Simple sequence repeats (SSRs) are ubiquitous short tandem duplications found within eukaryotic genomes. Their length variability and abundance throughout the genome has led them to be widely used as molecular markers for crop-breeding programs, facilitating the use of marker-assisted selection as well as estimation of genetic population structure. Here, we report a software application, "SSR-Primer Generator " for SSR discovery, SSR-primer design, and homology-based search of in silico amplicons from a DNA sequence dataset. On submission of multiple FASTA-format DNA sequences, those analyses are batch processed in a Java runtime environment (JRE) platform, in a pipeline, and the resulting data are visualized in HTML tabular format. This application will be a useful tool for reducing the time and costs associated with the development and application of SSR markers.

Genetic Diversity in Rauvolfia tetraphylla L.f using RAPD Markers

  • The present study is the first report of molecular variations in different accessions of Rauvolfia tetraphylla L.f, a medicinally important plant collected from seven locations of Andhra Pradesh, India. Molecular analysis was carried out using RAPD markers. Out of the 40 primers screened from OPA and OPC Kts, a total of 205 scorable polymorphic markers out of 397 total markers were generated. Polymorphism of 51.6% was found with 3 unique markers. Levels of genetic diversity within accessions i.e., the genetic distance ranged from 0.816-0.932. Cluster analysis based on Dice coefficient showed two major groups indicating that mostly in cross-pollinated plants, high levels of differentiation among accessions exists independent of geographical distance. Hence the results of the present study can be seen as a starting point for future researches on the population and evolutionary genetics of this species. Understanding such variation would also facilitate their use in various conservational management practices, rootstock breeding and hybridisation programmes.

참외 전장유전체 염기서열 분석 및 SSR 마커 개발 (Whole genome re-sequencing and development of SSR markers in oriental melon)

  • The objective of this study was to use 'Danta PR', NGS (Next Generation Sequencing) technology for genome resequencing to develop polymorphic makers between Chinese oriental melon, 'Hyangseo 1' and Korean oriental melon. From the resequencing data that covered about 81 times of the genome size, 104,357 of SSR motifs and Indel, and 1,092,436 of SNPs were identified. 299 SSR and 307 Indel markers were chosen to cover each chromosome with 25 markers. These markers were subsequently used to identify genotypes of 'Danta PR' BC1 (F1 x 'Danta PR') population and a genetic linkage map was constructed. SSR, Indel, and SNPs identified in this study would be useful as a breeding tool to develop new oriental melon varieties.

  • Enterocytozoon bieneusi is a microsporidian pathogen. Recently, the equestrian population is increasing in Korea. The horse-related zoonotic pathogens, including E. bieneusi, are concerns of public health. A total of 1,200 horse fecal samples were collected from riding centers and breeding farms in Jeju Island and inland areas. Of the fecal samples 15 (1.3%) were PCR positive for E. bieneusi. Interestingly, all positive samples came from Jeju Island. Diarrhea and infection in foals were related. Two genotypes (horse1, horse2) were identified as possible zoonotic groups requiring continuous monitoring.

칠산도의 저어새 번식 현황과 둥지장소 특성 (Breeding status and nest site characteristics of Black-faced Spoonbills Platalea minor on Chilsando Islands, Korea)

  • 전라남도 영광군에 위치한 칠산도는 1991년 국내에서 최초로 저어새 번식이 확인된 이래로 전 세계 개체군의 증가와 더불어 2000년대 중반부터 번식개체군이 증가하고 있다. 본 연구는 칠산도의 저어새 번식 현황 및 둥지장소의 특성에 대해 파악하고자 2013년 5월에서 8월까지 번식기 동안 번식쌍 수, 둥지터 크기, 경사도, 둥지기반 재료, 둥지간 거리, 둥지주변 엄폐물의 유무, 섬 내 번식 면적 등에 대한 조사를 실시하였다. 칠산도에서 2013년에 번식을 시도한 49개의 둥지 중 25개 둥지에서 최소 1개체 이상의 유조가 이소에 성공하였다. 25개 둥지에서 이소한 유조는 총 55개체였으며, 둥지 당 평균 이소성공 유조는 2.2개체였다. 사산도와 육산도를 대상으로 저어새 둥지장소의 특성에 대한 조사 결과 섬 내에서 저어새가 실제 번식한 면적은 사산도의 경우 $77.8m^2$(섬 전체 면적의 0.10%), 육산도의 경우 $93.4m^2$(섬 전체 면적의 0.09%)로 섬 내 좁은 지역에 밀집하여 번식하였다. 둥지장소는 돌 위보다 주로 흙 위나 흙과 나무가 복합된 형태의 지면에 유채(Brassica napus)가 있는 장소가 선택되었다. 저어새의 둥지터 크기는 평균 장경 $49.59{\pm}6.53cm$, 평균 단경 $41.00{\pm}5.82cm$, 둥지의 위쪽 평균 경사도는 $20.85{\pm}9.96^{\circ}$, 아래쪽 평균 경사도는 $34.09{\pm}17.75^{\circ}$였으며, 가장 가까운 둥지간의 평균 거리는 $130.82{\pm}84.17cm$였다(n=22). 22개의 번식 둥지 중 15개 둥지(68.2%)가 엄폐물이 있는 것으로 나타났으며, 이 중 둥지 앞쪽으로 엄폐물이 있는 경우가 5개(33.3%), 둥지 뒤쪽으로 엄폐물이 있는 경우가 9개(60.0%), 앞뒤 모두 엄폐물이 있는 경우가 1개(6.7%)로 둥지 후방부에 엄폐물이 있는 경우가 많았다.

Genetic diversity of wild and farmed black sea bream populations in Jeju

  • Black sea bream, Acanthopagrus schlegelii, is a commercially important fish in Korea. As a preliminary investigation into the effect of hatchery rearing for stock enhancement, we examined genetic diversity between wild and farmed black sea bream populations from Jeju using six microsatellite markers. High levels of polymorphism were observed between the two populations. A total of 87 different alleles were found at the loci, with some alleles being unique. Allelic variability ranged from 8 to 22 in the wild population and from 7 to 17 in the farmed one. Average observed and expected heterozygosities were estimated at 0.87 and 0.88 in the wild sample. The corresponding estimates were 0.83 and 0.86 in the farmed sample. Although a considerable loss of rare alleles was observed in the farmed sample, no statistically significant reductions were found in heterozygosity or allelic diversity in the farmed sample, compared with the wild one. Significant genetic heterogeneity was found between the wild and farmed populations. These results suggest that more intensive breeding practices for stock enhancement may have resulted in a further decrease of genetic diversity. Thus, it is necessary to monitor genetic variation in bloodstock, progeny, and target populations and control inbreeding in a commercial breeding program for conservation. This information may be useful for fisheries management and the aquaculture industry.

Maternal and Direct Genetic Parameters for Production Traits and Maternal Correlations among Production and Feed Efficiency Traits in Duroc Pigs

  • Direct and maternal genetic parameters for production traits in 1,642 pigs and maternal genetic correlations among production (1,642 pigs) and feed efficiency (380 boars) traits were estimated in 7 generations of a Duroc population. Traits studied were daily gain (DG), intramuscular fat (IMF), loineye area (LEA), backfat thickness (BF), daily feed intake (FI), feed conversion ratio (FCR) and residual feed intake (RFI). The RFI was calculated as the difference between actual and predicted feed intake. The predicted feed intake was estimated by adjusting the initial test weight, DG and BF. Data for production traits were analyzed using four alternative animal models (including direct, direct+maternal permanent environmental, or direct+maternal genetic+maternal permanent environmental effects). Direct heritability estimates from the model including direct and all maternal effects were $0.41{\pm}0.04$ for DG, $0.27{\pm}0.04$ for IMF, $0.52{\pm}0.06$ for LEA and $0.64{\pm}0.04$ for BF. Estimated maternal heritabilities ranged from $0.04{\pm}0.04$ to $0.15{\pm}0.05$ for production traits. Antagonistic relationships were observed between direct and maternal genetic effects ($r_{am}$) for LEA (-0.21). Maternal genetic correlations of feed efficiency traits with FI ($r_g$ of FI with FCR and RFI were $0.73{\pm}0.06$ and $0.90{\pm}0.05$, respectively) and LEA (rg of LEA with FCR and RFI were $-0.48{\pm}0.05$ to $-0.61{\pm}0.05$, respectively) were favorable. The estimated moderate genetic correlations between direct and maternal genetic effects for IMF and LEA indicated that maternal effects has an important role in these traits, and should be accounted for in the genetic evaluation system.

Somatic Cells Count and Its Genetic Association with Milk Yield in Dairy Cattle Raised under Thai Tropical Environmental Conditions

  • Somatic cells count (SCC), milk yield (MY) and pedigree information of 2,791 first lactation cows that calved between 1990 and 2010 on 259 Thai farms were used to estimate genetic parameters and trends for SCC and its genetic association with MY. The SCC were log-transformed (lnSCC) to make them normally distributed. An average information-restricted maximum likelihood procedure was used to estimate variance components. A bivariate animal model that considered herd-yr-season, calving age, and regression additive genetic group as fixed effects, and animal and residual as random effects was used for genetic evaluation. Heritability estimates were 0.12 (SE = 0.19) for lnSCC, and 0.31 (SE = 0.06) for MY. The genetic correlation estimate between lnSCC and MY was 0.26 (SE = 0.59). Mean yearly estimated breeding values during the last 20 years increased for SCC (49.02 cells/ml/yr, SE = 26.81 cells/ml/yr; p = 0.08), but not for MY (0.37 kg/yr, SE = 0.87 kg/yr; p = 0.68). Sire average breeding values for SCC and MY were higher than those of cows and dams (p<0.01). Heritability estimates for lnSCC and MY and their low but positive genetic correlation suggested that selection for low SCC may be feasible in this population as it is in other populations of dairy cows. Thus, selection for high MY and low SCC should be encouraged in Thai dairy improvement programs to increase profitability by improving both cow health and milk yield.
