생명과학 분야에서 컴퓨터를 활용할 수 있는 대표적인 예로는 서열화, 서열화 분석, 비교, 진화, 돌연변이 추적, 약 설계를 위한 유사성 비교, 단백질 기능 예측, 그리고 세포 메커니즘과 질병 발생에서의 유전자 역할 예측 등 다양한 분야를 들 수 있다. 생명공학 연구자들에게는 이와 같은 작업을 위한 도구들이 요구되고 있다. 본 논문에서는 바이오 데이터 분석을 위한 기존 시스템의 문제점을 파악하고, 이를 개선할 수 있는 시스템 설계에 초점을 맞추었다. 또한 각각의 분석 작업을 개선할 수 있고 서로 독립적으로 진행되는 기존의 시스템을 통합할 수 있는 통합 분석 시스템을 설계하고자 한다.
가금 추백리와 밀접한 관계가 있는 단백질을 동정하기 위하여 인위적으로 추백리를 유도한 개체와 정상인 개체의 간에서 단백질을 추출하였으며, 2차원 전기영동(2DE)과 mass spectrometry(MS)를 이용하여 차등 발현되는 단백질을 조사하였다. 총 300여개의 단백질 spot들이 관찰되었으며, 이중 발현양에 현저한 차이를 보이는 spot을 MALDI-TOF MS와 protein database search를 통해 분석한 결과, 가금 APOAI (Apolipoprotein A1)으로 확인되었다. 추백리가 감염된 닭의 간에서 APOA1 단백질의 증가는 손상된 혈관의 재생과 밀접한 관계가 있으며 추백리의 감염 여부를 나타내 주는 Bio-marker로서 활용될 수 있을 것으로 사료된다.
Objectives: Biomonitoring programs have been widely implemented in the field of environmental health, both in Korea and worldwide. Recently, it has been suggested that the storage, management, and utilization of biosamples collected from biomonitoring programs should be organized based on a biobank system. Therefore, we attempted to review the current status of representative biomonitoring programs and biobank systems that have been implemented in Korea and in other countries. Methods: We searched for bio-samples collected in domestic and foreign biomonitoring programs and their applications. For this, we referred to research papers, homepages hosted by biomonitoring programs, and project reports. We also checked information for biobanks related with biomonitoring programs, including the operating systems, facilities, technologies, and regulations of biobanks. Results: We summarized six domestic and 32 foreign biomonitoring programs. These biomonitoring programs collected bio-samples to determine the relationship between environmental chemicals and diseases. Domestically, bio-samples from KoNEHS, KorSEP, MOCEH, KoCHENS, and KorEHS-C were stored at -80℃ in a deep freezer at the National Institute of Environmental Research, while KNHANES samples were stored at Korea Biobank, which has a stabilized biobanking system with a well-established database. Nine foreign biomonitoring programs (JECS, China-NHBP, CKB, CHMS, NHANES, GerES, Germaan ESB, MoBa, and UK Biobank) were ongoing for large populations. Among them, CKB, GermanESB, and UK biobank have been maintained for at least 10 years with their own biomonitoring programs as well as advanced systems for the safe storage of bio-samples. Conclusion: Currently on-going biobanks have devoted considerable efforts to managing bio-samples for public purposes. The preceding domestic and foreign biomonitoring programs and biobanks will be great references for constructing biobank facilities and systems for environmental public health in Korea in the future.

최근, 바이오 관련 장비, 기술들이 발전함에 따라, 바이오 관린 데이터나 그것을 제공하는 호스트들이 급속하게 증가하고 있나. 또한, 이러한 데이터들은 개발 커뮤니티들의 수만큼, 분산되고 이질적인 면을 가시고 있어서, 바이오 관련 데이터베이스의 통합과 연동기능의 세공이 중요한 문제가 되고 있다. 그러나, 현재까지 진행되고 있는 많은 통합 연구 시스템의 대부분이 링크기반, 데이터웨어하우징 구축 기반으로 하고 있어서, 데이터 스키마나 데이터의 변경시, 실시간 업데이트와 같은 문제점을 보인다. 이러한 비효율적인 면을 개선시키고자, 플랫폼. 스키마의 변화에 구애 받지 않고 서비스를 가능하게 하는 웹 서비스 기술을 이용한 통합 시스템이 제안되고 있다. 본 논문에서도 이러한 흐름에 맞추어, 웹 서비스를 이용한 바이오 서열 데이터의 데이터베이스와, 통합 검색 시스템을 개발하였다 개발된 시스템은 BSML을 포함한 다양한 포맷의 데이터로 서열정보를 제공하며, 또한 외부 데이터베이스의 검색을 병렬로 처리하여, 검색 성능을 향상시키도록 하였다.
A mutant of Potato vims Y (PVY) was occurred in PVY resistance flue-cured tobacco breeding line KF0402 $(TC1146{\times}KF117)$ showing vein necrosis at Suwon in Korea. This isolate, PVY-SWM, was differentiated from other PVY based on biological properties and nucleotide sequence analyses of coat protein gene. PVY-SWM caused typical symptoms on 21 indicator plants as compared to the PVY-TOJC37. Remarkably, the PVY-SWM induced distinctly different symptom of systemic vein necrosis on tobacco cultivars V.SCR, PBD6, TN86, TN90, Virgin A Mutant (VAM), Wislica, NC744, KB108 and KB111, which were reported to have the recessive potyvirus resistance gene va. In RT-PCR assays with specific primers for detection of PVY, a single band of about 800bp in length was produced. The amplified DNA was cloned and the nucleotide sequence was determined. The coat protein gene of PVY-SWM showed 88.4%-99.0% and 92.5%-98.5% identities to the 12 different PVY isolates of Genbank Database at the nucleotide and amino acidi respectively. Multiple alignments as well as cluster dendrograms of PVY-SWM isolate revealed close phylogenetic relationship to the $PVY^{NTN}$ subgroup.
A major concern regarding the collection and storage of biodiversity information is the inefficiency of conventional taxonomic approaches in dealing with a large number of species. This inefficiency has increased the demand for automated, rapid, and reliable molecular identification systems and large-scale biological databases. DNA-based taxonomic approaches are now arguably a necessity in biodiversity studies. In particular, DNA barcoding using short DNA sequences provides an effective molecular tool for species identification. We constructed a large-scale database system that holds a collection of 5531 barcode sequences from 2429 Korean species. The Korea Barcode of Life database (KBOL, http://koreabarcode.org) is a web-based database system that is used for compiling a high volume of DNA barcode data and identifying unknown biological specimens. With the KBOL system, users can not only link DNA barcodes and biological information but can also undertake conservation activities, including environmental management, monitoring, and detecting significant organisms.
The database for the oriental medicine had been existed in documentation in past times and it has been developed to the database type for random accesses in the information society. However, the aspects of the database are not so diversified and the database for the bio herbal material exists in widened type dictionary style. It is a situation that the database which handles the in-depth raw herbal medicines is not sufficient in its quantity and quality. Korean wild grape is a deciduous plant categorized into the Vitaceae and it was found experimentally that it has various medical effects. It is one of the medical materials with higher potentiality of academic study and commercialization recently because it has a bigger possibility to be applied into diverse industrial fields including the medical product for health, food and beauty. We constituted the cooperative system among the Muju cluster business group for Korean mountain wild grapes, Physiology Laboratory in Kyung Hee University Oriental Medicine and Medical Classics Laboratory in Kyung Hee University Oriental Medicine with a view to focusing on such potentiality and a database for Korean wild grapes was made a touchstone for establishing the in-depth database for the single bio medical materials. First of all, the literatures based on the North East Asia in ancient times had been categorized into the classical literature (Korean literature published by government organization, Korean classical literature, Chinese classical literature and classical literature fro Korean and Chinese oriental medicine) and modern literature (Modern literature for oriental medicine, modern literature for domestic and foreign herbal medicine) to cover the eastern and western research records and writings related to Korean wild grapes and the text-mining work has been performed through the cooperation system with the Medical Classics Laboratory in Kyung Hee University Oriental Medicine. First of all, the data for the experiment and theory for Korean wild grape were collected for the Medline database controlled by the Parliament Library of USA to arrange the domestic and foreign theses with topic for Korean wild grapes and the network hyperlink function and down load function were mounted for self-thesis searching function and active view based on the collected data. The thesis searching function provides various auxiliary functions and the searching is available according to the diverse searching/queries such as the name of sub species of Korean wild grape, the logical intersection index for the active ingredients, efficacy and elements. It was constituted for the researchers who design the Korean wild grape study to design of easier experiment. In addition, the data related to the patents for Korean wild grape which were collected from European Patent Office in response to the commercialization possibility and the system available for searching and view was established in the same viewpoint. Perl was used for the query programming and MS-SQL for database establishment and management in the designing of this database. 본 연구는 서산 6쪽 마늘로부터 완전장 유전자 은행의 제작과 이를 통해서 확보된 1,000여개 재조합 클론에 대한 염기서열 결과를 web-based database를 통한 상동성 분석으로 부터 서산 마늘의 발현 유전자에 대한 생물정보학적 분석에 관해 것이며 본 연구로 부터 마늘의 대표적 생리활성 물질인 allicin의 생성에 관여하는 효소인 allinase의 cDNA를 클로닝 및 완전 염기서열을 해석하였으며 allinase 유전자의 genomic structure 에 대한 일부의 결과를 확보하였다. 또한 다양한 생물종에서 연구 되어지고 있는 생리활성 단백질인 lectin 유전자 cDNA를 클로닝하여 완전 염기서멸을 분석하고, 6xHis Tag올 통한 재조합 단백질을 대장균에서 E.coli에서 발현시켰다.
We propose a genome-scale clustering approach to identify whole genome relationships using the functional groups given by the Kyoto Encyclopedia of Genes and Genomes Orthology (KO) database. The metabolic capabilities of each organism were defined by the number of genes in each functional category. The archaeal, bacterial, and eukaryotic genomes were compared by simultaneously applying a two-step clustering method, comprised of a self-organizing tree algorithm followed by unsupervised hierarchical clustering. The clustering results were consistent with various phenotypic characteristics of the organisms analyzed and, additionally, showed a different aspect of the relationship between genomes that have previously been established through rRNA-based comparisons. The proposed approach to collect and cluster the metabolic functional capabilities of organisms should make it a useful tool in predicting relationships among organisms.
