  • Rapid and accurate diagnosis of diseases is very important for appropriate treatment of patients. Recent advances in molecular-level interaction and detection technologies are upgrading the clinical diagnostics by providing new ways of diagnosis, with higher speed and accuracy. In particular, DNA microarrays can be efficiently used in clinical diagnostics which span from discovery of diseaserelevant genes to diagnosis using its biomarkers. Diagnostic DNA microarrays have been used for genotyping and determination of disease-relevant genes or agents causing diseases, mutation analysis, screening of single nucleotide polymorphisms (SNPs), detection of chromosome abnormalities, and global determination of posttranslational modification. The performance of DNA-microarray-based diagnosis is continuously improving by the integration of other tools. Thus, DNA microarrays will play a central role in clinical diagnostics and will become a gold standard method for disease diagnosis. In this paper, various applications of DNA microarrays in disease diagnosis are reviewed. Special effort was made to cover the information disclosed in the patents so that recent trends and missing applications can be revealed.

  • A 64-channel magnetocardiogram (MCG) system using low-noise superconducting quantum interference device (SQUID) planar gradiometers was developed for the measurements of cardiac magnetic fields generated by the heart electric activity. Owing to high flux-to-voltage transfers of double relaxation oscillation SQUID (DROS) sensors, the flux-locked loop electronics for SQUID operation could be made simpler than that of conventional DC SQUIDs, and the SQUID control was done automatically through a fiber-optic cable. The pickup coils are first-order planar gradiometers with a baseline of 4 em. The insert has 64 planar gradiometers as the sensing channels and were arranged to measure MCG field components tangential to the chest surface. When the 64-channel insert was in operation everyday, the average boil-off rate of the dewar was 3.6 Lid. The noise spectrum of the SQUID planar gradiometer system was about 5 fT$_{rms}$/$\checkmark$Hz at 100 Hz, operated inside a moderately shielded room. The MCG measurements were done at a sampling rate of 500 Hz or 1 kHz, and realtime display of MCG traces and heart rate were displayed. After the acquisition, magnetic field mapping and current mapping could be done. From the magnetic and current information, parameters for the diagnosis of myocardial ischemia were evaluated to be compared with other diagnostic methods.

  • Objective: This study compared fatty acid compositions and antioxidant activities of high-preference cuts (loin, tenderloin, and rib) and low-preference cuts (brisket, topside, and shank) of Hanwoo (Bos taurus coreanae) cows to obtain potentially useful information for promoting the consumption of various low-preference cuts. Methods: Individual 500 g samples of fresh beef were collected from each of the six cuts from 10 Hanwoo cows (quality grade 1) and immediately freeze-dried. The dried samples were evaluated for fatty acid composition, free radical scavenging activities (hydroxyl, alkyl, and 2, 2'-diphenyl-1-picrylhydrazyl [DPPH] radical), and antioxidative enzyme activities (glutathione peroxidase [GPx], glutathione-S-transferase [GST], and superoxide dismutase [SOD]). Results: The percentages of total polyunsaturated fatty acids were significantly higher in low-preference cuts than in high-preference cuts (p<0.05). Hydroxyl, alkyl, and DPPH radical scavenging activities were significantly higher in low-preference cuts than in high-preference cuts (p<0.05). In addition, the activities of antioxidant enzymes, such as GPx, GST, and SOD, were significantly higher in low-preference cuts compared with high-preference cuts (p<0.05). Conclusion: These results may influence consumers to include more low-preference cuts in their selections based on the nutritional facts, which could help to balance the beef market in South Korea.

  • Objectives: Biomonitoring programs have been widely implemented in the field of environmental health, both in Korea and worldwide. Recently, it has been suggested that the storage, management, and utilization of biosamples collected from biomonitoring programs should be organized based on a biobank system. Therefore, we attempted to review the current status of representative biomonitoring programs and biobank systems that have been implemented in Korea and in other countries. Methods: We searched for bio-samples collected in domestic and foreign biomonitoring programs and their applications. For this, we referred to research papers, homepages hosted by biomonitoring programs, and project reports. We also checked information for biobanks related with biomonitoring programs, including the operating systems, facilities, technologies, and regulations of biobanks. Results: We summarized six domestic and 32 foreign biomonitoring programs. These biomonitoring programs collected bio-samples to determine the relationship between environmental chemicals and diseases. Domestically, bio-samples from KoNEHS, KorSEP, MOCEH, KoCHENS, and KorEHS-C were stored at -80℃ in a deep freezer at the National Institute of Environmental Research, while KNHANES samples were stored at Korea Biobank, which has a stabilized biobanking system with a well-established database. Nine foreign biomonitoring programs (JECS, China-NHBP, CKB, CHMS, NHANES, GerES, Germaan ESB, MoBa, and UK Biobank) were ongoing for large populations. Among them, CKB, GermanESB, and UK biobank have been maintained for at least 10 years with their own biomonitoring programs as well as advanced systems for the safe storage of bio-samples. Conclusion: Currently on-going biobanks have devoted considerable efforts to managing bio-samples for public purposes. The preceding domestic and foreign biomonitoring programs and biobanks will be great references for constructing biobank facilities and systems for environmental public health in Korea in the future.

  • Protein-protein interaction (PPI) extraction from original text is important for revealing the molecular mechanism of biological processes. With the rapid growth of biomedical literature, manually extracting PPI has become more time-consuming and laborious. Therefore, the automatic PPI extraction from the raw literature through natural language processing technology has attracted the attention of the majority of researchers. We propose a PPI extraction model based on the large pre-trained language model and adversarial training. It enhances the learning of semantic and syntactic features using BioBERT pre-trained weights, which are built on large-scale domain corpora, and adversarial perturbations are applied to the embedding layer to improve the robustness of the model. Experimental results showed that the proposed model achieved the highest F1 scores (83.93% and 90.31%) on two corpora with large sample sizes, namely, AIMed and BioInfer, respectively, compared with the previous method. It also achieved comparable performance on three corpora with small sample sizes, namely, HPRD50, IEPA, and LLL.

  • The explosive growth of next-generation sequencing data has resulted in ultra-large-scale datasets and ensuing computational problems. In Korea, the amount of genomic data has been increasing rapidly in the recent years. Leveraging these big data requires researchers to use large-scale computational resources and analysis pipelines. A promising solution for addressing this computational challenge is cloud computing, where CPUs, memory, storage, and programs are accessible in the form of virtual machines. Here, we present a cloud computing-based system, Bio-Express, that provides user-friendly, cost-effective analysis of massive genomic datasets. Bio-Express is loaded with predefined multi-omics data analysis pipelines, which are divided into genome, transcriptome, epigenome, and metagenome pipelines. Users can employ predefined pipelines or create a new pipeline for analyzing their own omics data. We also developed several web-based services for facilitating downstream analysis of genome data. • Techniques for analyzing protein-DNA interactions on a genome-wide scale have recently established regulatory roles for distal enhancers. However, the large sizes of higher eukaryotic genomes have made identification of these elements difficult. Information regarding sequence conservation, exon annotation and repetitive regions can be used to reduce the size of the search region. However, previously developed resources are inadequate for consolidating such information. CONVIRT is a web resource for the identification of transcription factor binding sites and also features comparative genomics. Genomic information on ortholog-independent conserved regions, exons, repeats and sequences is integrated into the virtual chromosome, and statistically over-represented single or combinations of transcription factor binding sites are sought. CONVIRT provides regulatory network analysis for several organisms with long promoter regions and permits inter-species genome alignments.
