Evaluation of Reciprocal Cross Design on Detection and Characterization of Non-Mendelian QTL in $F_2$ Outbred Populations: I. Parent-of-origin Effect

  • A simulation study was conducted to evaluate the effect of reciprocal cross on the detection and characterization of parent-of-origin (POE) QTL in $F_2$ QTL populations. Data were simulated under two different mating designs. In the one-way cross design, six $F_0$ grand sires of one breed and 30 $F_0$ grand dams of another breed generated 10 $F_1$ offspring per dam. Sixteen $F_1$ sires and 64 $F_1$ dams were randomly chosen to produce a total of 640 $F_2$ offspring. In the reciprocal design, three $F_0$ grand sires of A breed and 15 $F_0$ grand dams of B breed were mated to generate 10 $F_1$ offspring per dam. Eight $F_1$ sires and 32 $F_1$ dams were randomly chosen to produce 10 $F_2$ offspring per $F_1$ dam, totaling 320 $F_2$ offspring. Another mating set comprised three $F_0$ grand sires of B breed and 15 $F_0$ grand dams of A breed to produce the same number of $F_1$ and $F_2$ offspring. A chromosome of 100 cM was simulated with large, medium or small QTL with fixed or different allele frequencies in parental breeds. A series of tests between Mendelian and POE models were applied to characterize QTL as Mendelian, paternal, maternal or partial expression QTL. The overall detection powers were similar between the two mating designs. However, the proportions of paternally expressed QTL that were declared as paternal QTL type were greater in the reciprocal cross design than in the one-way cross, and vice versa for Mendelian QTL. When QTL alleles were segregating in parental breeds, a significant proportion of Mendelian QTL were spuriously declared POE QTL, suggesting that care must be taken to characterize imprinting QTL in a QTL mapping population with a small number of $F_1$ parents.

  • The objective of this study was to compare pork characteristics and to determine consumer acceptability of pork chops from antibiotic free Yorkshire crossbreds sired by Berkshire (BY), Large Black (LBY), Tamworth (TY) or Yorkshire (YY) boars and reared in hoop houses. The experiments were conducted at the North Carolina Agricultural and Technical State University (NCA&TSU) Farm in Greensboro, NC and the Cherry Research Station Center for Environmental Farming Systems (CEFS) Alternative Swine Unit in Goldsboro, NC (source of antibiotic free Yorkshire sows used at both places). Twenty-four sows were artificially inseminated at each location in each of three trials. Litters were weaned at 4 wks old, and reared within deep-bedded outdoor hoop houses. To compare pork characteristics, 104 randomly selected animals were harvested at a USDA-inspected abattoir at approximately 200 d of age. Variables measured included pH, color score, $L^*$, $a^*$, $b^*$, marbling score, drip loss, hot carcass weight, backfat thickness (BF), loin muscle area (LMA), and slice shear force. Sensory panel tests were also conducted at two time periods. The data was analyzed with GLM in SAS 9.01 including location, trial, and sire breed as fixed effects. Backfat thickness, LMA, color score and $a^*$ were different among breeding groups (p<0.05). The LBY pigs had thicker backfat and smaller LMA than the other breed types. The TY and YY had less backfat than all other breed groups. Color score was lower for YY than BY and LBY but intermediate for TY. The $a^*$ was lower for TY than other breeds except LBY which was intermediate. For one sensory panel test, YY pork was more preferred overall as well as for juiciness and texture compared to BY and LBY (p<0.05), but no impact of breed type was noted for the other test, with values similar for BY, LBY, TY and YY pork. This information may help small farmers make decisions about breed types to use for outdoor production.

Screening of BCL-2 associated X protein gene polymorphism associated with scrotal hernia in domesticated swine using polymerase chain reaction-restriction fragment length polymorphism

  • Objective: This study was conducted to screen scrotal hernia in domesticated swine from selected breeders in the Philippines. This defect is associated with a cytosine to thymine mutation in the BCL-2 associated X protein (BAX) gene of swine. Methods: Genetic screening was done by DNA extraction followed by amplification and digestion using polymerase chain reaction-restriction fragment length polymorphism, amplifying the 416 bp region of the BAX gene that was subjected to digestion using the Ear I enzyme. Sequencing was also conducted to validate the results. Results: Results revealed that out of 538 samples tested, 411 (76.4%) of the samples were found to be normal whereas the remaining were carriers of the mutation in which 80 (14.9%) were heterozygous mutants and 47 (8.7%) were homozygous mutants. Pietrain breed was found to have the highest incidence. Conclusion: Having a scrotal hernia eliminates the chances of using the boar as a breeder stock because the following generations arising from it would most likely exhibit herniation. It is therefore advised to establish a genetic screening method for Scrotal Hernia in the Philippines to eliminate the negative gene from the herd.

Current Status of Swine Artificial Insemination(AI) in Korea (한국의 돼지 인공수정 현황)

  • This survey was conducted to investigate the current status of swine artificial insemination(AI) centers registered as 'semen processing business' in Korea. The survey responses were collected by direct visitation or telephone conversation for 5 months from May through September in 2008. The survey showed that sixty-four AI centers were enrolled in local government and those of fifty-two AI centers were under operation. Forty-nine AI centers surveyed owned a total of 3,334 boars and the Duroc breed accounted for the highest rate(73.1%) of all boar breeds. In type of ownership, agricultural management corporations was the highest(42.3%) and followed by private ownership(34.6%). Large-scale AI centers in terms of own over 151 boar were surveyed as 5.9% and most AI centers own less than 100 boars(86.5%). The average number of boars per AI center was 68. The amount of liquid semen provided by 52 AI centers were 1,791,000 doses and each AI center provides average of 39,000 does, which is represented for 90% consumption by sows in Korea.

Influence of Genetic Background on Porcine Stress Syndrome Incidence and Pork Quality Attributes (품종이 Porcine Stress Syndrome 돼지 출현비율 및 육질에 미치는 영향)

  • Landrace(L), Largewhite(Lw), Korean Native Pig(KNP) and commercial hybrid were experimented to determine holothane sensitivity, RYR gene mutation and quality profiles. In the results of halothane test, the incidence of halothane positive pigs was similar between L and Lw. But, the rate of dubious halothane positive type was higher in L than Lw. In hal-gene analysis, halothane-positive pigs(nn) were not found in any tested breed and heterotype(Nn) appeared only in one pig of L. Of the breed effect on the quality profiles, there were no differences in pH$_1$(pH at 1hr postslaughter), but pH$_{u}$(pH at 24hr postslaughter) was significantly higher in commercial hybrid and KNP than other breeds(p〈0.05). Color assessed by National Pork Producers Council(NPPC) and CIE L$^{*}$ was significantly paler in L breed than other breeds(p〈0.05). Significant differences were found in water holding capacity(WHC) and cooking loss in KNP(p〈0.05).

Comparison and Correlation Analysis of Different Swine Breeds Meat Quality

  • This study was performed to determine the influence of pig breed and gender on the ultimate pH and physicochemical properties of pork. The correlations between pH and pork quality traits directly related to carcass grade, and consumer's preference were also evaluated. The pH and meat grading scores for cold carcasses of 215 purebred pigs (Duroc, Landrace, and Yorkshire) from four different farms were obtained. Meat quality parameters of the pork loin were analyzed. Duroc and female animals were more affected compared to other breeds and male pigs. Duroc animals had the highest ultimate pH, carcass back fat thickness, marbling scores, yellowness, and fat content (p<0.05). Landrace pigs had the highest color lightness and cooking loss values (p<0.05). Among all trait parameters, marbling scores showed the highest significant differences when evaluating the impact of breed and gender on meat quality characteristics (p<0.001). Ultimate pH was positively correlated with carcass weight (0.20), back fat thickness (0.19), marbling score (0.17), and color score (0.16) while negatively correlated with cooking loss (-0.24) and shear force (-0.20). Therefore, pork samples with lower ultimate pH had lower cooking loss, higher lightness, and higher shear force values irrespective of breed.

A Genetic Analysis of Taoyuan Pig and Its Phylogenetic Relationship to Eurasian Pig Breeds

  • Taoyuan pig is a native Taiwan breed. According to the historical record, the breed was first introduced to Taiwan from Guangdong province, Southern China, around 1877. The breed played an important role in Taiwan's early swine industry. It was classified as an indigenous breed in 1986. After 1987, a conserved population of Taoyuan pig was collected and reared in isolation. In this study, mitochondrial DNA sequences and 18 microsatellite markers were used to investigate maternal lineage and genetic diversity within the Taoyuan pig population. Population differentiation among Taoyuan, Asian type, and European type pig breeds was also evaluated using differentiation indices. Only one D-loop haplotype of the Taoyuan pig was found. It clustered with Lower Changjiang River Basin and Central China Type pig breeds. Based on the polymorphism of microsatellite markers, a positive fixation index value ($F_{IS}$) indicates that the conserved Taoyuan population suffers from inbreeding. In addition, high $F_{ST}$ values (>0.2105) were obtained, revealing high differentiation among these breeds. Non-metric multi-dimensional scaling showed a clear geometric structure among 7 breeds. Together these results indicate that maternally Taoyuan pig originated in the Lower Changjiang River Basin and Central China; however, since being introduced to Taiwan differentiation has occurred. In addition, Taoyuan pig has lost genetic diversity in both its mitochondrial and nuclear genomes.

Effects of Growth Traits on Reproductive Traits for Swine in Korea (종돈의 성장형질이 번식형질에 미치는 영향)

  • A Total of 48,101 performance records of sows for Yorkshire and Landrace breeds were collected from swine breeding farms in Korea from 2001 to 2008. A general ingredient analysis included the fixed effects of breed, parity, year, season, and farm. For the number of heads per 1st parity analysis by each growth traits, the data of 48,101 heads was used to analyze growth traits group. In the general ingredient analysis, the results showed high significance except for lean percentage by season (p<0.05). Average daily gain of Landrace breed ($640.48{\pm}0.749g$) was better than that of Yorkshire breed ($624.22{\pm}0.608g$), and the backfat thickness of Yorkshire breed ($13.44{\pm}0.030mm$) was thicker than that of Landrace breed ($12.50{\pm}0.037mm$). For the number of born alive and number of stillborn by growth traits for each breed, number of born decreased after test end day of 161 to 165 day, and average daily gain of 620 g to 640 g and the highest number of born appeared at the backfat thickness of 13 mm to 14 mm for yorkshire breed. In case of Landrace breed, number of born was the highest, and the number of stillborn increased together with average daily gain. The number of born was high when backfat thickness was less than 11 mm. The number of born trended to decrease when backfat thickness increased.

Association between PCR-RFLP Polymorphism of the Fifth Intron in Lipoprotein Lipase Gene and Productive Traits in Pig Resource Family

  • The study was aimed at detecting polymorphism of the fifth intron in lipoprotein lipase (LPL) gene and analyzing association between the polymorphism and productive traits. A pair of primers was designed for amplifying the fifth intron. Sequence analysis indicated that a G1171C substitution existed in Large White breed. The mutation was detected by PCR-AfaI-RFLP. Polymorphism analysis in a pig resource family showed that there existed significant effects on carcass and meat quality traits. Thoraxwaist fat thickness of BB genotype was significantly higher (14.2%, p<0.05) than that of AA on carcass traits, while BB genotype was significantly lower (3.6% p<0.01, 4.1% p<0.01; 2.3% p<0.01, 1.9% p<0.01; 1.8% p<0.01, 1.4% p<0.05) than AA and AB genotype in pH of m. Longissimus Dorsi (LD), m. Biceps Femoris (BF), m. Semipinali Capitis (SC). The allelic frequencies were also significantly different between indigenous Chinese breeds and exotic breeds. Data analyzed revealed that the mutation locus affected production traits mostly by additive effects. Based on these results, it is necessary to do more studies on LPL gene before making the LPL locus into the application of marker-assisted selection (MAS) programs.

Estimation of Growth Traits Using Growth Curve in Gyungnam-heugdon (Berkshire) (경남흑돈(버크셔)에서 성장곡선을 이용한 성장형질의 추정)

  • The growth traits in swine are economically important, which are measured by gain in weight during test period or by age of days to certain weight. However, the difference in growth rate due to individual performance and also other factors occurs. The more reasonable estimation of the measurements of these traits provides the less error in genetic evaluation of pigs. The data from 1,576 heads being weighed periodically of Gyungnam-heugdon(Berkshire) were analyzed to estimate the growth curve which is used to decide average daily gain and days to 90kg. It may not be possible to directly compare accuracy between the conventional methods and the alternative methods. However, the alternative methods by growth curve would be superior to the conventional methods not only in theoretical background, but also in acceptability for diverse factors such as breed, sex and age. The theoretical superiority of the alternative methods comes from estimation at same age in daily gain and calculation of additional days from measuring date to days to 90kg by growth curve of individual. Also this can be easily adopted in a computer system according to breed and sex.
