Detection of Quantitative Trait Loci Affecting Fat Deposition Traits in Pigs

  • Quantitative trait loci (QTL) associated with fat deposition traits in pigs are important gene positions in a chromosome that influence meat quality of pork. For QTL study, a three generation resource population was constructed from a cross between Korean native boars and Landrace sows. A total of 240 F2 animals from intercross of F1 were produced. 80 microsatellite markers covering chromosomes 1 to 10 were selected to genotype the resource population. Intervals between adjacent markers were approximately 19 cM. Linkage analysis was performed using CRIMAP software version 2.4 with a FIXED option to obtain the map distances. For QTL analysis, the public web-based software, QTL express (http://www.qtl.cap.ed.ac.uk) was used. Two significant and two suggestive QTL were identified on SSC 6, 7, and 8 as affecting body fat and IMF traits. For QTL affecting IMF, the most significant association was detected between marker sw71 and sw1881 on SSC 6, and a suggestive QTL was identified between sw268 and sw205 on SSC8. These QTL accounted for 26.58% and 12.31% of the phenotypic variance, respectively. A significant QTL affecting IMF was detected at position 105 cM between markers sw71 and sw1881 on SSC 6.

A Study on Polynomial Neural Networks for Stabilized Deep Networks Structure (안정화된 딥 네트워크 구조를 위한 다항식 신경회로망의 연구)

  • In this study, the design methodology for alleviating the overfitting problem of Polynomial Neural Networks(PNN) is realized with the aid of two kinds techniques such as L2 regularization and Sum of Squared Coefficients (SSC). The PNN is widely used as a kind of mathematical modeling methods such as the identification of linear system by input/output data and the regression analysis modeling method for prediction problem. PNN is an algorithm that obtains preferred network structure by generating consecutive layers as well as nodes by using a multivariate polynomial subexpression. It has much fewer nodes and more flexible adaptability than existing neural network algorithms. However, such algorithms lead to overfitting problems due to noise sensitivity as well as excessive trainning while generation of successive network layers. To alleviate such overfitting problem and also effectively design its ensuing deep network structure, two techniques are introduced. That is we use the two techniques of both SSC(Sum of Squared Coefficients) and $L_2$ regularization for consecutive generation of each layer's nodes as well as each layer in order to construct the deep PNN structure. The technique of $L_2$ regularization is used for the minimum coefficient estimation by adding penalty term to cost function. $L_2$ regularization is a kind of representative methods of reducing the influence of noise by flattening the solution space and also lessening coefficient size. The technique for the SSC is implemented for the minimization of Sum of Squared Coefficients of polynomial instead of using the square of errors. In the sequel, the overfitting problem of the deep PNN structure is stabilized by the proposed method. This study leads to the possibility of deep network structure design as well as big data processing and also the superiority of the network performance through experiments is shown.

An Ultra Small Size Phase Locked Loop with a Signal Sensing Circuit (신호감지회로를 가진 극소형 위상고정루프)

  • In this paper, an ultra small phase locked loop (PLL) with a single capacitor loop filter has been proposed by adding a signal sensing circuit (SSC). In order to extremely reduce the size of the PLL, the passive element loop filter, which occupies the largest area, is designed with a very small single capacitor (2pF). The proposed PLL is designed to operate stably by the output of the internal negative feedback loop including the SSC acting as a negative feedback to the output of the single capacitor loop filter of the external negative feedback loop. The SSC that detects the PLL output signal change reduces the excess phase shift of the PLL output frequency by adjusting the capacitance charge of the loop filter. Although the proposed structure has a capacitor that is 1/78 smaller than that of the existing structure, the jitter size differs by about 10%. The PLL is designed using a 1.8V 180nm CMOS process and the Spice simulation results show that it works stably.

Lycopene Content and Fruit Morphology of Watermelon (Citrullus lanatus) Germplasm Collections

  • High-quality and high-phytonutrient watermelon fruits have strong market opportunities besides their health related benefits. Hence, investigating quality and nutritional related traits of watermelon genetic resources could provide important baseline data in breeding for increased lycopene content thereby increasing the marketability of watermelon. To this end, we have examined some fruit morphological traits and lycopene content of 105 genetic resources. The morphological characters were recorded on the field and inside laboratory and lycopene was measured using spectrophotometric and HPLC methods. Watermelon fruits have shown a diverse morphological characters. Red and pink fleshed fruits dominated in the entire collections. Fruits with higher thickness of rind were found to exhibit less soluble solid content (SSC). Korean origin fruits were characterized by intermediate SSC while USA, RUS, TJK, TKM, TWN, and URY originated fruits had the highest SSC. The lycopene content varied between 41.37 and 182.82 ㎍/g, 2.81 and 163.72 ㎍/g, and 3.54 and 255.47 ㎍/g using HPLC, UV-Vis, and microplate reader instrumnets, respectively. Red- and pink-fleshed fruits had the highest levels of lycopene content compared to the yellow- and orange-fleshed. Lycopene content had a significant positive correlation with SSC, however, no correlations were detected between lycopene and other quantitative fruit morphological characters.

Genome-wide association studies to identify quantitative trait loci and positional candidate genes affecting meat quality-related traits in pigs

  • Meat quality comprises a set of key traits such as pH, meat color, water-holding capacity, tenderness and marbling. These traits are complex because they are affected by multiple genetic and environmental factors. The aim of this study was to investigate the molecular genetic basis underlying nine meat quality-related traits in a Yorkshire pig population using a genome-wide association study (GWAS) and subsequent biological pathway analysis. In total, 45,926 single nucleotide polymorphism (SNP) markers from 543 pigs were selected for the GWAS after quality control. Data were analyzed using a genome-wide efficient mixed model association (GEMMA) method. This linear mixed model-based approach identified two quantitative trait loci (QTLs) for meat color (b*) on chromosome 2 (SSC2) and one QTL for shear force on chromosome 8 (SSC8). These QTLs acted additively on the two phenotypes and explained 3.92%-4.57% of the phenotypic variance of the traits of interest. The genes encoding HAUS8 on SSC2 and an lncRNA on SSC8 were identified as positional candidate genes for these QTLs. The results of the biological pathway analysis revealed that positional candidate genes for meat color (b*) were enriched in pathways related to muscle development, muscle growth, intramuscular adipocyte differentiation, and lipid accumulation in muscle, whereas positional candidate genes for shear force were overrepresented in pathways related to cell growth, cell differentiation, and fatty acids synthesis. Further verification of these identified SNPs and genes in other independent populations could provide valuable information for understanding the variations in pork quality-related traits.

Relationship among porcine lncRNA TCONS_00010987, miR-323, and leptin receptor based on dual luciferase reporter gene assays and expression patterns

  • Objective: Considering the physiological and clinical importance of leptin receptor (LEPR) in regulating obesity and the fact that porcine LEPR expression is not known to be controlled by lncRNAs and miRNAs, we aim to characterize this gene as a potential target of SSC-miR-323 and the lncRNA TCONS_00010987. Methods: Bioinformatics analyses revealed that lncRNA TCONS_00010987 and LEPR have SSC-miR-323-binding sites and that LEPR might be a target of lncRNA TCONS_00010987 based on cis prediction. Wild-type and mutant TCONS_00010987-target sequence fragments and wild-type and mutant LEPR 3'-UTR fragments were generated and cloned into pmiRRB-REPORTTM-Control vectors to construct respective recombinant plasmids. HEK293T cells were co-transfected with the SSC-miR-323 mimics or a negative control with constructs harboring the corresponding binding sites and relative luciferase activities were determined. Tissue expression patterns of lncRNA TCONS_00010987, SSC-miR-323, and LEPR in Anqing six-end-white (AQ, the obese breed) and Large White (LW, the lean breed) pigs were detected by real-time quantitative polymerase chain reaction; backfat expression of LEPR protein was detected by western blotting. Results: Target gene fragments were successfully cloned, and the four recombinant vectors were constructed. Compared to the negative control, SSC-miR-323 mimics significantly inhibited luciferase activity from the wild-type TCONS_00010987-target sequence and wild-type LEPR-3'-UTR (p<0.01 for both) but not from the mutant TCONS_00010987-target sequence and mutant LEPR-3'-UTR (p>0.05 for both). Backfat expression levels of TCONS_00010987 and LEPR in AQ pigs were significantly higher than those in LW pigs (p<0.01), whereas levels of SSC-miR-323 in AQ pigs were significantly lower than those in LW pigs (p<0.05). LEPR protein levels in the backfat tissues of AQ pigs were markedly higher than those in LW pigs (p<0.01). Conclusion: LEPR is a potential target of SSC-miR-323, and TCONS_00010987 might act as a sponge for SSC-miR-323 to regulate LEPR expression.

Analysis of Surface Sound Channel by Low Salinity Water and Its Mid-frequency Acoustic Characteristics in the East China Sea and the Gulf of Guinea (동중국해와 기니만에서 저염분수로 인한 표층음파채널과 중주파수 음향 특성 분석)

  • Salinity affects sound speed in the low salinity environment, in the seas where freshwater from large rivers and flows into the marginal sea area near the Yangtze River and the Niger River. In this paper, SSC (Surface Sound Channel) formed by low salinity water was investigated in the East China Sea and the Gulf of Guinea of rainy season. The data from KODC (Korea Oceanographic Data Center) in the East China Sea and from ARGO (Array for Real-time Geostrophic Oceanography) in the Gulf of Guinea of the tropical area were used for analysis. SSC haline channel was formed 14 times among 32 SSC occurrences when the 90 data from 9 points were analyzed during a decade (2000 ~ 2009) in the East China Sea. In the Gulf of Guinea, haline channel was formed 18 times among 20 SSC occurrences during 3 years (2006 ~ 2009). When the sound speed gradient was analyzed from temperature-salinity gradient diagram, the gradients of both salinity and temperature affect SSC formation in the East China Sea. In contrast, the salinity gradient mostly affects SSC formation due to the least change of temperature in the well-developed mixed layer in the Gulf of Guinea. Their acoustic characteristics show that channel depth is 6.5 m, critical angle is $1.5^{\circ}$ and difference of transmission loss between surface and thermocline is 11.5 dB in the East China Sea, while channel depth is 18 ~ 24 m, critical angle is $4.0{\sim}5.4^{\circ}$ and difference of transmission loss is 21.5 ~ 27.9 dB in the Gulf of Guinea. These results are expected to be used as a basic understanding of the acoustic transmission changes due to low salinity water at the estuaries and the ocean with heavy precipitation.

Calculation of Suspended Sediment Flux from ADP (ADP를 이용한 부유사 이동량의 산출)

  • The ADP is an advanced piece of oceanographic equipment that measures water speed and direction profiles from the acoustic Doppler principle. In recent years, the strength of the acoustic backscatter obtained from ADP has been used to measure vertically suspended sediment concentration(SSC) profiles. In this study, an ADP was installed in coastal waters near Yumsan, on the west coast of Korea, and flow and sediment data were gathered simultaneously. SSC concentrations were calculated from the acoustic backscatter strengths adjusted by using calibrated acoustic coefficients. The observed SSC profiles were compared with analytical solutions and showed good agreement. Simultaneously, the suspended material fluxes were analyzed in detail. ADP was very useful for measuring the vertically distributed suspended sediment concentrations and flow velocity profiles.

Development of Design Method of Compression(SSC) Anchor (압축헝 앵커의 설계법 개발)

  • For the design of compression anchor, three things should be considered. The first is a resistance force by skin friction, the second is a tension strength of tendon, and the third is a compressive strength of grout. Especially, compressive strength of grout is the most important design parameter of compression anchor. When compression anchor is pulled out from the ground, the compressive strength of grout increases by confining pressure of ground($\sigma_{tg$). Here, $\sigma_{tg$ is the confining pressure which is produced by earth pressure at rest and by lateral expansion of grout. We call this phenomenon of increase of confining pressure "poisson effect". In this paper, the design method of compression anchor called SSC anchor and the computer program for the design are developed through compression tests of anchor body grout.ody grout.

Does South-South Cooperation Really Work? Some Evidences from Korea's Bilateral ODA Programs to Facilitate HRD in ICT in Bangladesh

  • While North-South cooperation (NSC) continues to play a considerably dominant role in international development cooperation efforts, there is growing criticisms across the world as to the role and effectiveness of the NSC to support the developing countries to meet their development needs. As such, South-South cooperation (SSC) has become a subject of discussion in recent years across the world in international development and has increasingly become popular as an effective aid modality. However, there is unavailability of sufficient empirical studies about the efficacy of the SSC in the context of Bangladesh. The present paper attempts to examine two KOICA's projects to facilitate HRD in ICT in Bangladesh taking into consideration of Korea as a southern country. The study revealed that Korea's bilateral development cooperation efforts have been effective so far to fulfill their objectives. The findings of the study put forward that SSC may work in the form of technical cooperation to support the developing countries, provided that technical cooperation is demand-driven, and that there is sufficient level of absorptive capacity and supportive policy as well on the part of developing partner country to utilize external skills and technology.
