Polymorphisms in the uncoupling protein 3 gene and their associations with feed efficiency in chickens

  • Objective: The uncoupling protein 3 (UCP3) is a member of the mitochondrial anion carrier superfamily and has crucial effects on growth and feed efficiency in many species. Therefore, the objective of the present study was to examine the association of polymorphisms in the UCP3 gene with feed efficiency in meat-type chickens. Methods: Six single nucleotide polymorphisms (SNPs) of the UCP3 gene were chosen to be genotyped using matrix-assisted laser desorption-ionization time-of-flight mass spectrometry in meat-type chicken populations with 724 birds in total. Body weight at 49 (BW49) and 70 days of age (BW70) and feed intake (FI) in the interval were collected, then body weight gain (BWG) and feed conversion ratio (FCR) were calculated individually. Results: One SNP with a low minor allele frequency (<1%) was removed by quality control and data filtering. The results showed that rs13997809 of UCP3 was significantly associated with BWG and FCR (p<0.05), and that rs13997811 had significant effects on BW70 and BWG (p<0.05). Rs13997812 of UCP3 was strongly associated with BW70, FI, and FCR (p<0.05). Furthermore, individuals with AA genotype of rs13997809 had significantly higher BWG and lower FCR (p<0.05) than those with AT genotype. The GG individuals showed strongly higher BW70 and BWG than AA birds in rs13997811 (p<0.05). Birds with the TT genotype of rs13997812 had significantly greater BW70 and lower FCR compared with the CT birds (p<0.05). In addition, the TAC haplotype based on rs13997809, rs13997811, and rs13997812 showed significant effects on BW70, FI, and FCR (p<0.05). Conclusion: Our results therefore demonstrate important roles for UCP3 polymorphisms in growth and feed efficiency that might be used in meat-type chicken breeding programs.

Common Genetic Variants of PSCA, MUC1 and PLCE1 Genes are not Associated with Colorectal Cancer

  • Background: Polymorphisms of genes encoding PSCA, PLCE1 and MUC1 have been associated with the risk of different cancers in genome wide association studies (GWAS). Up to date there are limited data on the role of these genetic alterations in colorectal cancer (CRC) development. The aim of this study was to evaluate potential associations between single nucleotide polymorphisms (SNPs) of genes encoding PSCA, PLCE1 and MUC1 and the presence of CRC in European populations. Materials and Methods: Gene polymorphisms were analyzed in 574 European subjects (controls: n=382; CRC: n=192). PSCA C>T (rs2294008), PSCA G>A (rs2976392), MUC1 A>G (rs4072037) and PLCE1 A>G (rs2274223) SNPs were genotyped by RT-PCR. Results: The distribution of genotypes for all four SNPs was in line with the Hardy-Weinberg equilibrium (rs2294008, P=0.153; rs2976392, P=0.269; rs4072037, P=0.609; rs2274223, P=0.858). The distribution of genotypes and alleles of PSCA C>T, PSCA G>A, MUC1 A>G and PLCE1 A>G SNPs was similar among controls and CRC patient groups (P>0.05). GG genotype of MUC1 SNP was more frequent in CRC patients (24.0%) than in controls (20.2%); however, this association failed to reach significance (OR-1.45, P=0.15). Overall, in the present study SNPs of PSCA (rs2294008, rs2976392), MUC1 (rs4072037) and PLCE1 (rs2274223) genes were not associated with the presence of CRC. Conclusions: Gene polymorphisms of PSCA, PLCE1 and MUC1 genes are not associated with the presence of CRC in European subjects.

Association of DNA Base-excision Repair XRCC1, OGG1 and APE1 Gene Polymorphisms with Nasopharyngeal Carcinoma Susceptibility in a Chinese Population

  • Background: Numerous carcinogens and reactive oxygen species (ROS) may cause DNA damage including oxidative base lesions that lead to risk of nasopharyngeal carcinoma. Genetic susceptibility has been reported to play a key role in the development of this disease. The base excision repair (BER) pathway can effectively remove oxidative lesions, maintaining genomic stability and normal expression, with X-ray repair crosscomplementing1 (XRCC1), 8-oxoguanine glycosylase-1 (OGG1) and apurinic/apyimidinic endonuclease 1 (APE1) playing important roles. Aims: To analyze polymorphisms of DNA BER genes (OOG1, XRCC1 and APE1) and explore their associations, and the combined effects of these variants, with risk of nasopharyngeal carcinoma. Materials and Methods: We detected SNPs of XRCC1 (Arg399Gln), OGG1 (Ser326Cys), APE1 (Asp148Glu and -141T/G) using the polymerase chain reaction (PCR) with peripheral blood samples from 231 patients with NPC and 300 healthy people, furtherly analyzing their relations with the risk of NPC in multivariate logistic regression models. Results: After adjustment for sex and age, individuals with the XRCC1 399Gln/Gln (OR=1.96; 95%CI:1.02-3.78; p=0.04) and Arg/Gln (OR=1.87; 95%CI:1.29-2.71; p=0.001) genotype variants demonstrated a significantly increased risk of nasopharyngeal carcinoma compared with those having the wild-type Arg/Arg genotype. APE1-141G/G was associated with a significantly reduced risk of NPC (OR=0.40;95%CI:0.18-0.89) in the smoking group. The OR calculated for the combination of XRCC1 399Gln and APE1 148Gln, two homozygous variants, was significantly additive for all cases (OR=2.09; 95% CI: 1.27-3.47; p=0.004). Conclusion: This is the first study to focus on the association between DNA base-excision repair genes (XRCC1, OGG1 and APE1) polymorphism and NPC risk. The XRCC1 Arg399Gln variant genotype is associated with an increased risk of NPC. APE1-141G/G may decrease risk of NPC in current smokers. The combined effects of polymorphisms within BER genes of XRCC1 399Gln and APE1 148Gln may contribute to a high risk of nasopharyngeal carcinoma.

Characterization of the Lsi1 Homologs in Cucurbita moschata and C. ficifolia for Breeding of Stock Cultivars Used for Bloomless Cucumber Production

  • Bloomless cucumber fruits are commercially produced by grafting onto the pumpkin stocks (Cucurbita moschata) to restricted silicon ($SiO_2$) absorption. Inhibition of silicon absorption in bloomless stocks is conferred by a mutant allele of the CmLsi1 homologous to Lsi1 in rice. In this study, we characterized the Lsi1 homologs in pumpkin (C. moschata) and its cold-tolerant wild relative C. ficifolia ('Heukjong') in order to develop a DNA marker for selecting a bloomless trait and to establish the molecular basis for breeding bloomless stock cultivars of C. ficifolia. A Cleaved amplified polymorphic sequence (CAPS) marker (CM1-CAPS) was designed based on a non-sysnonymous single nucleotide polymorphism (SNP, C>T) of the CmLsi1 mutant-type allele, and its applicability for Marker-assisted selection (MAS) was confirmed by evaluating three bloom and five bloomless pumpkin stock cultivars. Quantitative RT-PCR of the CmLsi1 for these stock cultivers implied that expression level of the CmLsi1 gene does not appear to be associated with the bloom/bloomless trait and may differ depending on plant species and tissues. A full length cDNA of the Lsi1 homolog [named CfLsi1($B^+$)] of 'Heukjong' (C. ficifolia), was cloned and sequence comparison between CmLsi1($B^+$) and CfLsi1($B^+$) revealed that there exists total 24 SNPs, of which three were non-synonymous. Phylogenetic analysis of CfLsi1($B^+$) and Lsi1 homologs further revealed that CfLsi1($B^+$) is closesly related to Nodulin 26-like intrinsic proteins (NIPs) and most similar to CpNIP1 of C. pepo than C. moschata.

Integrative Study on PPARGC1A: Hypothalamic Expression of Ppargc1a in ob/ob Mice and Association between PPARGC1A and Obesity in Korean Population

  • Obesity is an increasing worldwide health problem that is strongly related to the imbalance of food intake and energy metabolism. It was well-known that several substances in the hypothalamus regulate food intake and energy metabolism. We planned an integrative study to elucidate the mechanism of the development of obesity. Firstly, to find candidate genes with the marvelous effect, the different expression in the hypothalamus between ob/ob and 48-h fasting mice was investigated by using DNA microarray technology. As a result, we found 3 genes [peroxisome proliferator activated receptor, gamma, coactivator 1 alpha (Ppargc1a), calmodulin 1 (Calm1), and complexin 2 (Cplx2)] showing the different hypothalamic expression between ob/ob and 48-h fasting mice. Secondly, a genetic approach on PPARGC1A gene was performed, because PPARGC1A acts as a transcriptional coactivator and a metabolic regulator. Two hundred forty three obese female patients with body mass index (BMI)${\geq}$25 and 285 control female subjects with BMI 18 to<23 were recruited according to the Classification of Korean Society for the Study of Obesity. Among the coding single nucleotide polymorphisms (cSNPs) of PPARGC1A, 2 missense SNPs (rs8192678, Gly482Ser; rs3736265, Thr612Met) and 1 synonymous SNP (rs3755863, Thr528Thr) were selected, and analyzed by PCR-RFLP and pyrosequencing. For the analysis of genetic data, chi-square ($X^2$) test and EH program were used. The rs8192678 was significantly associated with obese women (P<0.0006; odds ratio, 1.5327; 95% confidence interval, 1.2006-1.9568). Haplotypes also showed significant association with obese women ($X^2$=33.28, P<0.0008). These results suggest that PPARGC1A might be related to the development of obesity.

흑한우와 한우 및 수입우를 판별하기 위한 multiplex PCR 기술 (PCR Technique for Determining Jeju Black Cattle, Hanwoo and Imported Beef)

  • 본 연구는 현행 한우확인시험법에 이용되는 Microsatellite (MS)와 소의 유전형질 중 품종 판별에 주로 이용되는 Melanocortin Receptor 1 (MC1R) 유전자상의 Single Nucleotide Polymorphism (SNP)를 분석하여 설계한 Primer를 Multiplex PCR을 활용하여 소의 품종을 판별하였다. MC1R 유전자형은 $E^D$, $E^+$, e형의 3Type으로 나뉘며 $E^D/E^D$, $E^D/E^+$, $E^D/e$, $E^+/E^+$, $E^+/e$, e/e의 6가지 유전자형을 가진다. $E^D$유전자형은 외래종이 지닌 유전자형으로 $E^D/E^D$, $E^D/E^+$, $E^D/e$이 이에 속하며, e유전자형은 한우가 지닌 유전자형으로 e/e의 유전자형을 가진다. 흑한우의 경우 $E^D$, $E^+$, e의 모든 유전자형을 가지고 있으나 이는 교잡에 의해 나타난 것으로 보이며 $E^+$유전자형이 흑한우 고유의 유전자형으로 추정되어 본 연구에서는 이에 따라 $E^+/E^+$, $E^+/e$의 유전자형을 흑한우로 분류하였다. 그러나 $E^D$, $E^+$의 경우 단순 PCR기법만으로는 그 판별에 어려움이 있어, MS Maker를 활용한 다형성 분석을 통해 흑한우와 수입우를 판별할 수 있는 새로운 Primer를 설계하였으며, 이를 통해 소의 품종을 판별하였다.

A genome-wide association study for the fatty acid composition of breast meat in an F2 crossbred chicken population

  • The composition of fatty acids determines the flavor and quality of meat. Flavor compounds are generated during the cooking process by the decomposition of volatile fatty acids via lipid oxidation. A number of research on candidate genes related to fatty acid content in livestock species have been published. The majority of these studies focused on pigs and cattle; the association between fatty acid composition and meat quality in chickens has rarely been reported. Therefore, this study investigated candidate genes associated with fatty acid composition in chickens. A genome-wide association study (GWAS) was performed on 767 individuals from an F2 crossbred population of Yeonsan Ogye and White Leghorn chickens. The Illumina chicken 60K significant single-nucleotide polymorphism (SNP) genotype data and 30 fatty acids (%) in the breast meat of animals slaughtered at 10 weeks of age were analyzed. SNPs were shown to be significant in 15 traits: C10:0, C14:0, C18:0, C18:1n-7, C18:1n-9, C18:2n-6, C20:0, C20:2, C20:3n-6, C20:4n-6, C20:5n-3, C24:0, C24:1n-9, monounsaturated fatty acids (MUFA) and polyunsaturated fatty acids (PUFA). These SNPs were mostly located on chromosome 10 and around the following genes: ACSS3, BTG1, MCEE, PPARGC1A, ACSL4, ELOVL4, CYB5R4, ME1, and TRPM1. Both oleic acid and arachidonic acid contained the candidate genes: MCEE and TRPM1. These two fatty acids are antagonistic to each other and have been identified as traits that contribute to the production of volatile fatty acids. The results of this study improve our understanding of the genetic mechanisms through which fatty acids in chicken affect the meat flavor.

Estimation of genetic correlations and genomic prediction accuracy for reproductive and carcass traits in Hanwoo cows

  • This study estimated the heritabilities (h2) and genetic and phenotypic correlations between reproductive traits, including calving interval (CI), age at first calving (AFC), gestation length (GL), number of artificial inseminations per conception (NAIPC), and carcass traits, including carcass weight (CWT), eye muscle area (EMA), backfat thickness (BF), and marbling score (MS) in Korean Hanwoo cows. In addition, the accuracy of genomic predictions of breeding values was evaluated by applying the genomic best linear unbiased prediction (GBLUP) and the weighted GBLUP (WGBLUP) method. The phenotypic data for reproductive and carcass traits were collected from 1,544 Hanwoo cows, and all animals were genotyped using Illumina Bovine 50K single nucleotide polymorphism (SNP) chip. The genetic parameters were estimated using a multi-trait animal model using the MTG2 program. The estimated h2 for CI, AFC, GL, NAIPC, CWT, EMA, BF, and MS were 0.10, 0.13, 0.17, 0.11, 0.37, 0.35, 0.27, and 0.45, respectively, according to the GBLUP model. The GBLUP accuracy estimates ranged from 0.51 to 0.74, while the WGBLUP accuracy estimates for the traits under study ranged from 0.51 to 0.79. Strong and favorable genetic correlations were observed between GL and NAIPC (0.61), CWT and EMA (0.60), NAIPC and CWT (0.49), AFC and CWT (0.48), CI and GL (0.36), BF and MS (0.35), NAIPC and EMA (0.35), CI and BF (0.30), EMA and MS (0.28), CI and AFC (0.26), AFC and EMA (0.24), and AFC and BF (0.21). The present study identified low to moderate positive genetic correlations between reproductive and CWT traits, suggesting that a heavier body weight may lead to a longer CI, AFC, GL, and NAIPC. The moderately positive genetic correlation between CWT and AFC, and NAIPC, with a phenotypic correlation of nearly zero, suggesting that the genotype-environment interactions are more likely to be responsible for the phenotypic manifestation of these traits. As a result, the inclusion of these traits by breeders as selection criteria may present a good opportunity for developing a selection index to increase the response to the selection and identification of candidate animals, which can result in significantly increased profitability of production systems.

닭의 경제 형질에 미치는 TSH-β 유전자 변이 효과 분석 (Effects of SNP in TSH-β Gene of Chicken on Economic Traits)

  • 갑상선호르몬(TH)은 가금의 성장에서 중요한 유전자로 보고되었다. TH의 생성과 분비를 조절하는 갑상선자극호르몬(TSH)은 ${\alpha}$-subunit와 ${\beta}$-subunit으로 구성되어 있으며, ${\beta}$-subunit의 다양한 특징에 의해 갑상선자극호르몬이 특이적인 활성을 보이는 것으로 알려져 있다. TSH-${\beta}$는 닭의 26번 염색체에 존재하며, 성장과 연관되어 있다고 밝혀졌다. 따라서 본 연구는 TSH-${\beta}$ 유전자의 G1031C 변이지역과 닭(한국재래닭, 로드아일랜드 레드, 코니쉬)의 경제 형질과의 연관성 분석을 실시하였다. 분석 결과, 로드아일랜드 레드 품종에서는 모든 개체에서 GG 유전자형이 확인되었고, 재래닭의 경우 모든 경제 형질과에서 유의적 연관성이 확인되지 않았다. 반면, 코니쉬 품종은 150 일령 몸무게에서 유의적인 연관성(p<0.05)이 확인되었다. TSH-${\beta}$ 유전자는 성장 형질과 밀접한 연관관계를 가지고 있는 유전자로 사료되지만, 유전자의 G1031C 변이지역은 성장 형질과 관련된 직접적인 연관관계는 없는 것으로 사료된다. 하지만 몸무게와 관련된 주요 유전자 또는 변이지역과 유전적으로 연관되어 있을 가능성은 충분히 높은 것으로 판단된다. 따라서 닭의 26번 염색체의 성장 관련 QTL 영역 내에 존재하는 유전자와 유전변이지역에 대한 추가적인 분석을 통해 성장 관련 주요 유전자 탐색 및 유전표지 발굴이 가능할 것으로 사료된다.

β-catenin 유전자의 3T3-L1 지방세포 및 인체에서의 지방축적 연관성 연구 (Association of β-Catenin with Fat Accumulation in 3T3-L1 Adipocytes and Human Population)

  • 비만은 중성지방이 체내에 과잉으로 축적되어 지방 본래의 에너지 저장과 대사조절의 기능을 정상적으로 하지 못하는 상태를 말한다. 본 연구진은 siRNA 방법을 이용하여 Wingless-type MMTV integration site (WNT)/${\beta}$-catenin pathway에 의한 지방축적 조절에서 중요한 역할을 하는 유전자를 확인하고자 하였다. WNT/${\beta}$-catenin pathway에 속한 유전자 중 ${\beta}$-catenin을 siRNA기법을 통하여 knock down 한 후 adipogenesis의 핵심 조절자인 peroxisome proliferator-activated receptor (PPAR)${\gamma}$, CCAAT/enhancer binding protein (C/EBP)${\alpha}$의 mRNA와 단백질 발현 변화를 확인해 보았다. 그 결과 ${\beta}$-catenin유전자의 knock down에 의하여 PPAR${\gamma}$, CEBP${\alpha}$의 유전자 및 단백질 발현이 유의하게 증가함을 확인하였다. WNT/${\beta}$-catenin pathway에서 ${\beta}$-catenin의 상위 조절자인 LRP6와 DVL2의 knock down에 의한 adipogenesis 조절 유무를 분석하였으나 유의적인 영향을 미치지 못하는 것으로 발견되었다. 이는 ${\beta}$-catenin이 상위 조절자들의 영향을 받기 보다는 독립적인 기작으로 PPAR${\gamma}$, CEBP${\alpha}$의 mRNA, 단백질 발현의 조절함으로써 adipogenesis의 negative regulator의 기능을 하는 것으로 판단된다. 또한 290명의 한국인을 대상으로 비만의 대표적인 표지인자인 혈중 중성지방 농도와 혈중 콜레스테롤 농도에 대한 ${\beta}$-catenin 유전자의 단일염기다형성(SNP)과의 연관성을 통계 분석해보았다. 그 결과 프로모터 부분에 위치한 4종류의 SNP 중에서 transcription개시 지점으로부터 -10,288위치에 존재하는 C>T polymorphism인 rs7630377이 유의하게 혈중 중성지방 농도와 연관성이 있음을 확인할 수 있었다. 본 연구의 결과는 ${\beta}$-catenin이 세포 수준에서 뿐 아니라 인체에서도 지방축적에 유의적인 영향을 미치고 있음을 제시하고 있다.
