파라믹소바이러스 -분류, 구조, 게놈 및 코드화된 단백질- (Paramyxoviridae -Classification, structure, genomes and their encoded proteins-)

  • 파라믹소바이러스과 (Parnxouiridae) 바이러스는 외피당단백질의 생물학적 특성에 있어서 Orthomyxoviridae와, 분절되지 않은(nonseg-mented)게놈과 그 발현의 구성 측면에서 Rhbdoviridae와 유사성을 갖는 바이러스로서 외피로 둘러 싸여 있는 마이너스쇄(negative strand) RNA 바이러스이다. 마이너스쇄 RNA 바이러스의 게놈 RNA는 2가지 기능으로 작용한 다. 즉, 첫째는 mRNA 합성을 위한 주형(鑄型, template)으로 작용하고, 둘째는 플러스쇄 (anti-genome(+) strand)의 합성을 위한 주형으로서 작용한다. 마이너스쇄 RNA바이러스는 그들 자신의 RNA전사효소를 코드화 하여 저장하지만, mRNA는 감염세포 내에서 게놈이 노출된 후에만 합성된다. 바이러스 복제는 mRNA의 합성후 일어나며 연속된 바이러스단백질의 합성을 필요로 한다. 새로 합성된 플러스쇄(antigenome(+)strand)는 마이너스쇄 게놈 RNA의 복제를 도모하기 위한 주형(鑄型)으로서 작용한다.

  • 표적 RNA 의 구조가 Tetrahymena thermophila 의 group I intron 에 의한 trans-splicing 반응에 미치는 영향을 분석하기 위해 강력한 stem-loop 형태의 안정된 구조를 갖고 있는 표적 RNA mapping 분석 방법을 이용한 결과 in vitro 뿐만 아니라 in vivo 에서도 stem 부위의 염기들에 반해 loop 부위의 염기들이 ribozyme 에 의해 잘 인지되었으며 이러한 결과는 그러한 부위들을 인지할 수 있는 ribozyme 들에 의한 trans-cleavage 그리고 trans-splicing 반응을 수행함으로써 검증하였다. 또한 이러한 trans-splicing 반응은 정확하게 일어남을 반응 산물의 염기서열 결정을 통해 확인하였다. 따라서 표적 RNA 의 구조가 in vitro 및 in vivo 에서의 ribozyme 활성에 매우 중요한 요인임을 확인하였다.

Genetic Differentiation among the Mitochondrial ND2 Gene and $tRNA^{Trp}$ Gene Sequences of Genus Rana (Anura) in Korea

  • The genetic variations among six species of Rana from Korea (R. nigro-maculata, R. piancyi, R. dybowskii, R. sp, R. rugosa type A, B and R. amurensis) were investigated using 499 bases of mitochondrial DNA sequences for ND2 (NADH dehydrogenase subunit 2) gene and $tRNA^{Trp}$ gene. Partial sequences of ND2 gene (427 bp) and full sequences of $tRNA^{Trp}$ gene (73 bp) were identified. The level of sequence divergences ranged from 0.2 to 5.2% within species and 4.9-28.0% among 6 species of the genus Rana. The $tRNA^{Trp}$ gene of the genus Rana was composed of 77 nucleotides which showed a two dimensional "cloverleaf" structure. The secondary structure of $tRNA^{Trp}$ was not found compensatory changes which could potentially confound phylogenetic inference. In the neighborjoining tree, brown frogs were clustered first with the level of sequence divergence of 13.20% between R. amurensis and R. dybowskii, and 9% between R. dybowskii and R. sp. supported by 99% bootstrap iterations, respectively. R. nigromaculata and R. plancyi were clustered into another group with 5.1% divergence supported by 100% bootstrap iteration. R. rugosa A 8nd B types were grouped by 4.9% divergence and clustered into the last group with other two groups with 100% bootstrap iterations.

Substrate specificity of bacterial endoribonuclease toxins

  • Bacterial endoribonuclease toxins belong to a protein family that inhibits bacterial growth by degrading mRNA or rRNA sequences. The toxin genes are organized in pairs with its cognate antitoxins in the chromosome and thus the activities of the toxins are antagonized by antitoxin proteins or RNAs during active translation. In response to a variety of cellular stresses, the endoribonuclease toxins appear to be released from antitoxin molecules via proteolytic cleavage of antitoxin proteins or preferential degradation of antitoxin RNAs and cleave a diverse range of mRNA or rRNA sequences in a sequence-specific or codon-specific manner, resulting in various biological phenomena such as antibiotic tolerance and persister cell formation. Given that substrate specificity of each endoribonuclease toxin is determined by its structure and the composition of active site residues, we summarize the biology, structure, and substrate specificity of the updated bacterial endoribonuclease toxins.

RNA FOLDINGS AND STUCK KNOTS

  • We study RNA foldings and investigate their topology using a combination of knot theory and embedded rigid vertex graphs. Knot theory has been helpful in modeling biomolecules, but classical knots emphasize a biomolecule's entanglement while ignoring their intrachain interactions. We remedy this by using stuck knots and links, which provide a way to emphasize both their entanglement and intrachain interactions. We first give a generating set of the oriented stuck Reidemeister moves for oriented stuck links. We then introduce an algebraic structure to axiomatize the oriented stuck Reidemeister moves. Using this algebraic structure, we define a coloring counting invariant of stuck links and provide explicit computations of the invariant. Lastly, we compute the counting invariant for arc diagrams of RNA foldings through the use of stuck link diagrams.

  • Backbone $^1H$, $^{13}C$ and $^{15}N$ resonance assignments are presented for the anticodon binding domain (residues 557-674) of human glycyl-tRNA synthetase (GRS). Role of the anticodon binding domain (ABD) of GRS as an anticancer ligand has recently been reported and its role in other diseases like Charcot-Marie-Tooth (CMT) and polymyositis have increased its interest. NMR assignments were completed using the isotope [$^{13}C/^{15}N$]-enriched protein and chemical shifts based secondary structure analysis with TALOS+ demonstrate similar secondary structure as reported in X-ray structure PDB 2ZT8, except some C-terminal residues. NMR signals from the N-terminal residues 557 to 571 and 590 to 614 showed very weak or no signals exhibiting dynamics or conformational exchange in NMR timescale.

Cleavage of the Star Strand Facilitates Assembly of Some MicroRNAs into Ago2-containing Silencing Complexes in Mammals

  • In animals, microRNAs (miRNAs) and small interfering RNAs (siRNAs) repress expression of protein coding genes by assembling distinct RNA-induced silencing complexes (RISCs). It has previously been shown that passenger-strand cleavage is the predominant mechanism when siRNA duplexes are loaded into Argonaute2 (Ago2)-containing RISC, while an unwinding bypass mechanism is favored for miRNA duplexes with mismatches. Here I present experimental data indicating that some mammalian miRNAs are assembled into Ago2-containing RISC by cleaving their corresponding miRNA star strands. This phenomenon may depend on the secondary structure near the scissile phosphate of the miRNA duplex. In addition, I show that ATP is not required for star-strand cleavage in this process. Taken together, the data here provide insight into the miRNA-loading mechanisms in mammals.

Aspergillus nidulans의 tRNA 유전자의 구성과 발현에 관한 연구 II. Aspergillus nidulans 총 tRNA 유전자의 cloning (Studies on the Organization and Transcription of Aspergillus nidulans tRNA Genes)

  • Aspergillus nidulans의 tRNA 유전자의 구성과 발현기착을 연구하기 위하여 우선 Aspergillus의 총 tRNA 유전자를 cloning 하였다. Aspergillus의 핵 DNA롱 포자로 부터 분리해 내고 본질 형성에서 분리한 BamHI과 T4 DNA ligase를 사용하여 pBR322플라스미드에 재조합시켜서 cloning하였다. 15벤의 transformation을 하여 30,000개 의 transformants 얻었고, 이 중 Aspergillus DNA를 가지고 있는 colony는 5,300켜개였다. In vivo에 서 S2p로 표지 된 total tRNA를 probe로 하여 colony hybridization 실험 결과, 105개의 total tRNA유전자 clone을 얻었다. 위의 결과와 cohybridization 실험 결과를 분석해 보면, Asprgillus의 tRNA 유전자는 yeast의 그것보다는 좀 더 밀집되어 존재한다고 생각된다.
