식품 미생물 균총 연구를 위한 최신 마이크로바이옴 분석 기술 (Recent next-generation sequencing and bioinformatic analysis methods for food microbiome research)

  • Rapid development of next-generation sequencing (NGS) technology is available to study microbes in genomic level. This NGS has been widely used in DNA/RNA sequencing for genome sequencing, metagenomics, and transcriptomics. The food microbiology area could be categorized into three groups. Food microbes including probiotics and food-borne pathogens are studied in genomic level using NGS for microbial genomics. While food fermentation or food spoilage are more complicated, their genomic study needs to be done with metagenomics using NGS for compositional analysis. Furthermore, because microbial response in food environments are also important to understand their roles in food fermentation or spoilage, pattern analysis of RNA expression in the specific food microbe is conducted using RNA-Seq. These microbial genomics, metagenomics, and transcriptomics for food fermentation and spoilage would extend our knowledge on effective utilization of fermenting bacteria for health promotion as well as efficient control of food-borne pathogens for food safety.

  • Thanks to recent advance of next generation sequencing techniques, RNA-seq enabled to have an unprecedented opportunity to identify transcript variants with isoform diversity and allelic imbalance (Anders et al., 2012) by different transcriptional rates. To date, it is well known that those features might be associated with the aberrant patterns of disease complexity such as tissue (Anders and Huber, 2010; Anders et al., 2012; Nariai et al., 2014) specific differential expression at isoform levels or tissue specific allelic imbalance in mal-functionality of disease processes, etc. Nevertheless, the knowledge of post-transcriptional modification and AI in transcriptomic and genomic areas has been little known in the traditional platforms due to the limitation of technology and insufficient resolution. We here stress the potential of isoform variability and allelic specific expression that are relevant to the abnormality of disease mechanisms in transcriptional genetic regulatory networks. In addition, we systematically review how robust Bayesian approaches in RNA-seq have been developed and utilized in this regard in the field.

Recent advances in spatially resolved transcriptomics: challenges and opportunities

  • Single-cell RNA sequencing (scRNA-seq) has greatly advanced our understanding of cellular heterogeneity by profiling individual cell transcriptomes. However, cell dissociation from the tissue structure causes a loss of spatial information, which hinders the identification of intercellular communication networks and global transcriptional patterns present in the tissue architecture. To overcome this limitation, novel transcriptomic platforms that preserve spatial information have been actively developed. Significant achievements in imaging technologies have enabled in situ targeted transcriptomic profiling in single cells at single-molecule resolution. In addition, technologies based on mRNA capture followed by sequencing have made possible profiling of the genome-wide transcriptome at the 55-100 ㎛ resolution. Unfortunately, neither imaging-based technology nor capture-based method elucidates a complete picture of the spatial transcriptome in a tissue. Therefore, addressing specific biological questions requires balancing experimental throughput and spatial resolution, mandating the efforts to develop computational algorithms that are pivotal to circumvent technology-specific limitations. In this review, we focus on the current state-of-the-art spatially resolved transcriptomic technologies, describe their applications in a variety of biological domains, and explore recent discoveries demonstrating their enormous potential in biomedical research. We further highlight novel integrative computational methodologies with other data modalities that provide a framework to derive biological insight into heterogeneous and complex tissue organization.

Analyses of alternative polyadenylation: from old school biochemistry to high-throughput technologies

  • Alternations in usage of polyadenylation sites during transcription termination yield transcript isoforms from a gene. Recent findings of transcriptome-wide alternative polyadenylation (APA) as a molecular response to changes in biology position APA not only as a molecular event of early transcriptional termination but also as a cellular regulatory step affecting various biological pathways. With the development of high-throughput profiling technologies at a single nucleotide level and their applications targeted to the 3'-end of mRNAs, dynamics in the landscape of mRNA 3'-end is measureable at a global scale. In this review, methods and technologies that have been adopted to study APA events are discussed. In addition, various bioinformatics algorithms for APA isoform analysis using publicly available RNA-seq datasets are introduced.

Cell type-specific gene expression profiling in brain tissue: comparison between TRAP, LCM and RNA-seq

  • The brain is an organ that consists of various cell types. As our knowledge of the structure and function of the brain progresses, cell type-specific research is gaining importance. Together with advances in sequencing technology and bioinformatics, cell type-specific transcriptome studies are providing important insights into brain cell function. In this review, we discuss 3 different cell type-specific transcriptome analyses i.e., Laser Capture Microdissection (LCM), Translating Ribosome Affinity Purification (TRAP)/RiboTag, and single cell RNA-Seq, that are widely used in the field of neuroscience.   • 차세대 염기서열 분석(next generation sequencing, NGS) 기술의 발전으로 16S rRNA의 염기서열 분석이 미생물 군집 분석의 주된 방법으로 사용되고 있다. 인간의 건강과 질병에 관여하는 미생물들을 밝혀내기 위한 인간 미생물군집 프로젝트(human microbiome project, HMP)가 최근에 완료되었다. HMP는 세균에 의해 발생하는 여러 질병들의 특성들을 밝혀내었고, 특히 장에 서식하는 세균들에 대해 많은 연구가 수행되었다. 비록 인간의 장내 세균들에 대한 연구는 잘 수행되어왔지만, 다른 가축의 장내 세균에 대한 연구는 거의 이루어지지 않았다. 본 연구에서는 가축의 분변 미생물 다양성에 관해 조사하였고, 분변미생물 생태연구의 중요성을 제시 할 것이다. 한국에서의 분변 미생물 군집 프로젝트(fecal microbiome project) 시작을 본 연구논문을 통해 보고하고자 한다.

Distribution of Genetic Variants in Korean Soybeans

  • Next generation sequencing technologies provide opportunities to reveal the genetic variants and differentially expressedgenes. The genetic variants are closely relevance to understanding of genes and phenotypic differences related to agronomic characteristics among cultivars. In this study, we conducted RNA-seq using two Korean soybean accessions, including Daewon and Hwangkeum, by using next generation sequencing against Williams 82 genome as reference. A number of variants such assingle nucleotide variants (SNV), multiple nucleotide variants (MNV), insertion/deletion (InDel) and replacement, was 34,411 and 55,544 in Daewon and Hwangkeum, respectively. Among these variants, 9,611 nonsynonymous variants were detected within 4,290 genes in Daewon and 13,225 non-synonymous variants were located on 5,672 genes in Hwangkeum. The distribution of nonsynonymous variants and expression values of genes can serve as invaluable resource for genotyping and study of traits within genes for soybean improvements.

Identification of a Novel Fusion Gene (HLA-E and HLA-B) by RNA-seq Analysis in Esophageal Squamous Cell Carcinoma

  • Esophageal squamous cell carcinoma (ESCC) is the most common histologic subtype of esophageal cancer and is characterized by a poor prognosis. Determining gene changes in ESCCs should improve understanding of putative risk factors and provide potential targets for therapy. We sequenced about 55 million pair-end reads from a pair of adjacent normal and ESCC samples to identify the gene expression level and gene fusion. Sanger sequencing was used to verify the result. About 17 thousand genes were expressed in the tissues, of which approximately 2400 demonstrated significant differences between tumor and adjacent non tumor tissue. GO and KEGG pathway analysis revealed that many of these genes were associated with cellular adherence and movement, simulation responses and immune responses. Notably we identified and validated one fusion gene, HLA-E and HLA-B, located 1 MB apart. We also identified thousands of remarkably expressed transcripts. In conclusion, a novel fusion gene HLA-E and HLA-B was identified in ESCC via whole transcriptome sequencing, which would be a biomarker for ESCC diagnosis and target for therapy, shedding new light for better understanding of ESCC tumorigenesis.

RNA 시퀀싱 데이터를 이용한 병렬 SNP 추출 알고리즘 (A parallel SNP detection algorithm for RNA-Seq data)

  • 최근 차세대 시퀀싱 (Next Generation Sequencing, NGS) 기술이 발전하면서 DNA, RNA 등의 시퀀싱 데이터를 이용한 유전체 분석 방식에 관한 연구가 활발히 이루어지고 있다. 차세대 시퀀싱 데이터를 이용한 유전체 분석 방식은 마이크로어레이 혹은 EST/cDNA 데이터를 이용한 기존의 분석 방식에 비하여 비용이 적게 들고 정확한 결과를 얻을 수 있다는 장점이 있다. 그러나 이 들 DNA, RNA 시퀀싱 데이터는 각 시퀀스의 길이가 짧고 전체 용량은 매우 커서 이 들 데이터로부터 정확한 분석 결과를 추출하는 데에 많은 어려움이 있다. 본 연구에서는 클라우드 컴퓨팅 기술을 기반으로 하여 대용량의 RNA 시퀀싱 데이터를 고속으로 처리하는 병렬 SNP 추출 알고리즘을 제안한다. 전체 게놈 데이터 중 유전자 영역만을 high coverage로 시퀀싱하여 얻어지는 RNA 시퀀싱 데이터는 유전자 변이 추출을 목적으로 분석되며, SNP(Single Nucleotide Polymorphism)와 같은 유전자 변이는 질병의 원인 규명 및 치료법 개발에 직접 이용된다. 제안된 알고리즘은 동시에 실행되는 다수의 Map/Reduce 함수에 의해서 대규모 RNA 시퀀스를 병렬로 처리하며, 레퍼런스 시퀀스에 매핑된 각 염기의 출현 빈도와 품질점수를 이용하여 SNP를 추출한다. 또한 이 들 SNP 추출 결과에 대한 시각적 분석 도구를 제공하여 SNP 추출 과정 및 근거를 시각적으로 확인/검증할 수 있도록 지원한다.

Insight into Norfloxacin Resistance of Acinetobacter oleivorans DR1: Target Gene Mutation, Persister, and RNA-Seq Analyses

  • Antibiotic resistance of soilborne Acinetobacter species has been poorly explored. In this study, norfloxacin resistance of a soil bacterium, Acinetobacter oleivorans DR1, was investigated. The frequencies of mutant appearance of all tested non-pathogenic Acinetobacter strains were lower than those of pathogenic strains under minimum inhibitory concentration (MIC). When the quinolone-resistance-determining region of the gyrA gene was examined, only one mutant (His78Asn) out of 10 resistant variants had a mutation. Whole transcriptome analysis using a RNA-Seq demonstrated that genes involved in SOS response and DNA repair were significantly up-regulated by norfloxacin. Determining the MICs of survival cells after norfloxacin treatment confirmed some of those cells were indeed persister cells. Ten colonies, randomly selected from among those that survived in the presence of norfloxacin, did not exhibit increased MIC. Thus, both the low mutation frequency of the target gene and SOS response under norfloxacin suggested that persister formation might contribute to the resistance of DR1 against norfloxacin. The persister frequency increased without a change in MIC when stationary phase cells, low growth rates conditions, and growth-deficient dnaJ mutant were used. Taken together, our comprehensive approach, which included mutational analysis of the target gene, persister formation assays, and RNA sequencing, indicated that DR1 survival when exposed to norfloxacin is related not only to target gene mutation but also to persister formation, possibly through up-regulation of the SOS response and DNA repair genes.
