Objective: Loin muscle area (LMA) is an important target trait of pig breeding. This study aimed to identify single nucleotide polymorphisms (SNPs) and genes associated with LMA in the Duroc×(Landrace×Yorkshire) crossbred pigs (DLY). Methods: A genome-wide association study was performed using the Illumina 50K chip to map the genetic marker and genes associated with LMA in 511 DLY pigs (255 boars and 256 sows). Results: After quality control, we detected 35,426 SNPs, including six SNPs significantly associated with LMA in pigs, with MARC0094338 and ASGA0072817 being the two key SNPs responsible for 1.77% and 2.48% of the phenotypic variance of LMA, respectively. Based on previous research, we determined two candidate genes (growth hormone receptor [GHR] and 3-oxoacid Co A-transferase 1 [OXCT1]) that are associated with fat deposition and muscle growth and found further additional genes (MYOCD, ARHGAP44, ELAC2, MAP2K4, FBXO4, FBLL1, RARS1, SLIT3, and RANK3) that are presumed to have an effect on LMA. Conclusion: This study contributes to the identification of the mutation that underlies quantitative trait loci associated with LMA and to future pig breeding programs based on marker-assisted selection. Further studies are needed to elucidate the role of the identified candidate genes in the physiological processes involved in LMA regulation.

Drought becomes frequent and severe because of continuous global warming, leading to a significant loss of crop yield. In soybean (Glycine max [L.]), most of quantitative trait loci (QTLs) analyses for drought tolerance have conducted by investigating yield changes under water-restricted conditions at the reproductive stages. More recently, the necessity of QTL studies to use physiological indices responding to drought at the early growth stages besides the reproductive ones has arisen due to the unpredictable and prevalent occurrence of drought throughout the soybean growing season. In this study, we thus identified QTLs conferring wilting scores and moisture contents of soybean subjected to drought stress in the early vegetative stage using an recombinant inbred line (RIL) population derived from a cross between Taekwang (drought-sensitive) and SS2-2 (drought-tolerant). For the two traits, the same major QTL was located on chromosome 10, accounting for up to 11.5% of phenotypic variance explained with LOD score of 12.5. This QTL overlaps with a reported QTL for the limited transpiration trait in soybean and harbors an ortholog of the Arabidopsis ABA and drought-induced RING-D UF1117 gene. Meanwhile, one of important features of plant drought tolerance is their ability to limit transpiration rates under high vapor pressure deficiency in response to mitigate water loss. However, monitoring their transpiration rates is time-consuming and laborious. Therefore, only a few population-level studies regarding transpiration rates under the drought condition have been reported so far. Via employing an Arduino-based platform, for the reasons addressed, we are measuring and recording total pot weights of soybean plants every hour from the 1st day after water restriction to the days when the half of the RILs exhibited permanent tissue damage in at least one trifoliate. Gradual decrease in moisture of soil in pots as time passes refers increase in the severity of drought stress. By tracking changes in the total pot weights of soybean plants, we will infer transpiration rates of the mapping parents and their RILs according to different levels of VPD and drought stress. The profile of transpiration rates from different levels of severity in the stresses facilitates a better understanding of relationship between transpiration-related features, such as limited maximum transpiration rates, to water saving performances, as well as those to other drought-responsive phenotypes. Our findings will provide primary insights on drought tolerance mechanisms in soybean and useful resources for improvement of soybean varieties tolerant to drought stress.
A simulation study was conducted to evaluate the effect of reciprocal cross on the detection and characterization of Mendelian QTL in $F_2$ QTL swine populations. Data were simulated under two different mating designs. In the one-way cross design, six $F_0$ grand sires of one breed and 30 $F_0$ grand dams of another breed generated 10 $F_1$ offspring per dam. Sixteen $F_1$ sires and 64 $F_1$ dams were randomly chosen to produce a total of 640 $F_2$ offspring. In the reciprocal design, three $F_0$ grand sires of A breed and 15 $F_0$ grand dams of B breed were mated to generate 10 $F_1$ offspring per dam. Eight $F_1$ sires and 32 $F_1$ dams were randomly chosen to produce 10 $F_2$ offspring per $F_1$ dam, for a total of 320 $F_2$ offspring. Another mating set comprised three $F_0$ grand sires of B breed and 15 $F_0$ grand dams of A breed to produce the same number of $F_1$ and $F_2$ offspring. A chromosome of 100 cM was simulated with large, medium or small QTL with fixed, similar, or different allele frequencies in parental breeds. Tests between Mendelian models allowed QTL to be characterized as fixed (LC QTL), or segregating at similar (HS QTL) or different (CB QTL) frequencies in parental breeds. When alternate breed alleles segregated in parental breeds, a greater proportion of QTL were classified as CB QTL and estimates of QTL effects for the CB QTL were more unbiased and precise in the reciprocal cross than in the one-way cross. This result suggests that reciprocal cross design allows better characterization of Mendelian QTL in terms of allele frequencies in parental breeds.
This study was conducted to detect quantitative trait loci (QTL) for thirteen growth and meat quality traits in pigs by combing QTL experimental populations. Two F2 reference populations that were sired by Korea native pig (KNP) and dammed by Landrace (LN) or Yorkshire (YK) were generated to construct linkage maps using 123 genetic markers (mostly microsatellites) and to perform QTL analysis on porcine chromosomes (SSCs) 1, 2, 3, 6, 7, 8, 9, 11, 13, 14, and 15. A set of line-cross models was applied to detect QTL, and a series of lack-of-fit tests between the models was used to characterize inheritance mode of QTL. A total of 23, 11 and 19 QTL were detected at 5% chromosome-wise level for the data sets of KNP${\times}$LN, KNP${\times}$YK cross and joint sets of the two cross populations, respectively. With the joint data, two Mendelian expressed QTL for live weight and cooking loss were detected on SSC3 and SSC15 at 1% chromosome-wise level, respectively. Another Mendelian expressed QTL was detected for CIE a on SSC7 at 5% genome-wise level. Our results suggest that QTL analysis by combining data from two QTL populations increase power for QTL detection, which could provide more accurate genetic information in subsequent marker-assisted selection.
This study was conducted to map quantitative trait loci (QTLs) related to drought stress tolerance. An introgression line population derived from a cross, "Ilpum" / "Moroberekan" was used in this study. $F_1$ plants were backcrossed three times to Ilpum to produce $BC_3F_1$ plants. These plants were advanced by selfing for four generation and a total of 117 $BC_3F_5$ introgression lines were developed. These lines were evaluated for percent seed set and spikelets per panicle under the control (field) and drought condition. To identify QTLs related to drought tolerance, 134 SSR markers showing polymorph isms between the parents were genotyped for the 117 $BC_3F_5$ lines. A total of 6 QTLs associated with drought stress were detected on chromosomes 1, 3, 4, 7 and 10. These include two QTLs for phenotypic acceptability, two QTLs for percent seed set ($R^2$ = 19.0 - 20.9%), and two QTLs for spikelets per panicle ($R^2$ = 22.3 - 23.10%). The Moroberekan alleles at three loci contributed the positive effect for drought tolerance. The SSR markers linked to drought stress tolerance can not only facilitate the selection of valuable genes from Moroberekan, but also allow identification of lines with drought tolerance.

Exserohilum turcicum is considered serious destructive disease of maize (Zea mays L.) in North Korea. This study aimed to understand genetic inheritance and combining ability of newly bred lines of maize tolerant to E. turcicum by diallel crosses. Three diallel sets for two different ecological regions and one agronomic trait; eastern (E), northern (N) and stay green (SG) involving 29 inbred lines were tested in eight locations of 2000 and 2001. E. turcicum infections were under natural conditions, respectively. Lines used were selected for high yield potential in test crosses with good agronomic traits and tolerance to biotic and abiotic stresses. Selection for race specific high resistance to biotic stresses was avoided to select quantitatively inherited genes. Host plant responses to E. turcicum were rated on a scale of 1 (highly tolerant) to 9 (highly susceptible). Highly significant variations were recorded in all trials. General combining ability (GCA) mean square was roughly twice that of specific combining ability (SCA). The genotype (G) by environment (E) interaction was highly significant. The overall results of genetic studies in three diallel sets show that genetic control for inbred tolerance to E. turcicum is polygenic and quantitatively inherited. New inbreds; E-3, N-1 and SG-4 confer better tolerance to E. turcicum than the widely used inbreds; Mo17, and B73. Proper use of genetic information from this study shall increase of corn production under high E. turcicum infection in the Far Eastern Regions of Korea and China.

Glucosinolates are one of the important plant secondary metabolites that are produced mainly in Brassicaceae plants. The compounds are primarily involved in defense responses to biotic and abiotic resistance in plants and play important biological roles during plant growth and development. In this study, the glucosinolate profiles in leaves of two different Brassica oleracea populations were compared using high-performance liquid chromatography (HPLC). The nine major glucosinolates compounds in cabbage leaves were identified as belonging to the aliphatic and indolic groups. Among them, sinigrin, which belongs to the aliphatic group, was recorded to be 41% whereas glucobrassicin and 4-methoxyglucobrassicin, which belong to the indolic group, were recorded to be 53.8%. In addition, we performed a genetic analysis to identify regions of the genome regulating glucosinolates biosynthesis in the $F_3$ population of Brassica oleracea. A total of 9 glucosinolates were used for the quantitative trait locus (QTL) analysis. Out of 9, a total of 3 QTLs were identified and they were associated with sinigrin, glucobrassicin, and 4-methoxyglucobrassicin synthesis located in Chromosome 1 and Chromosome 8, respectively. The results of this study will provide valuable information for the breeding of cabbage containing high glucosinolate content, and our next target is to develop component-specific and tightly linked markers for various glucosinolates.
Drought stress is one of the important factors that restrict the expansion of Hevea brasiliensis cultivation to non-traditional regions experiencing extreme weather conditions. Plants respond to drought stress by triggering expression of several drought responsive genes including transcription factors which in turn trigger expression of various downstream signalling pathways and adaptive networks. Expression of such drought responsive genes may revert back to their original level upon re-watering. However, no reports are available on such phenomenon in Hevea and hence, this study was initiated. For this purpose, NAC transcription factor (NAC tf) was chosen as candidate gene. Its expression levels were monitored under intermittent drought as well as irrigated conditions in two clones (RRII 105 and RRIM 600) of H. brasiliensis with contrasting tolerance level. Copy number of NAC tf was found similar in both the clones. Expression of NAC tf was found highly up-regulated in RRIM 600 (a relatively drought tolerant clone) than in RRII 105 (a relatively drought susceptible clone) throughout the drought incidences which upon re-watering, reached back to its original levels in both the clones. The study indicated the existence of an association between expression of NAC tf and drought tolerance trait exhibited by the tolerant clone RRIM 600. The study also proves the influence of drought and re-watering on the leaf photosynthesis and expression of NAC tf in H. brasiliensis.

Objective: Growth-related traits are important economic traits in the swine industry. However, the genetic mechanism of growth-related traits is little known. The aim of this study was to screen the candidate genes and molecular markers associated with body dimension and body weight traits in pigs. Methods: A genome-wide association study (GWAS) on body dimension and body weight traits was performed in a White $Duroc{\times}Erhualian$$F_2$ intercross by the illumina PorcineSNP60K Beadchip. A mixed linear model was used to assess the association between single nucleotide polymorphisms (SNPs) and the phenotypes. Results: In total, 611 and 79 SNPs were identified significantly associated with body dimension traits and body weight respectively. All SNPs but 62 were located into 23 genomic regions (quantitative trait loci, QTLs) on 14 autosomal and X chromosomes in Sus scrofa Build 10.2 assembly. Out of the 23 QTLs with the suggestive significance level ($5{\times}10^{-4}$), three QTLs exceeded the genome-wide significance threshold ($1.15{\times}10^{-6}$). Except the one on Sus scrofa chromosome (SSC) 7 which was reported previously all the QTLs are novel. In addition, we identified 5 promising candidate genes, including cell division cycle 7 for abdominal circumference, pleiomorphic adenoma gene 1 and neuropeptides B/W receptor 1 for both body weight and cannon bone circumference on SSC4, phosphoenolpyruvate carboxykinase 1, and bone morphogenetic protein 7 for hip circumference on SSC17. Conclusion: The results have not only demonstrated a number of potential genes/loci associated with the growth-related traits in pigs, but also laid a foundation for studying the genes' role and further identifying causative variants underlying these loci.
Improvement of the macro- and micro-elements density of rice (Oryza sativa L.) is gradually becoming a new breeding objective. In this study, the genomic regions associated with potassium, calcium, magnesium and iron content in rice grain were identified and characterized by using a doubled haploid (DH) population. Fifty-six simple sequence repeat (SSR) and one hundred and twelve sequence tagged site (STS) markers were selected to construct the genetic linkage map of the DH population with a full length of 1808.3cM scanning 12 rice chromosomes. Quantitative trait loci (QTLs) were detected, and QTL effects and QTL interactions were calculated for five traits related to macro- and micro-elements in the DH population from a cross between 'Samgang' (Tongil) and 'Nagdong' (Japonica). Twelve QTLs were located on five chromosomes, consisting of two QTLs for potassium, three QTLs for calcium, two QTLs for magnesium, one QTL for iron content and four QTLs for the ratio of magnesium to potassium (Mg/K). Among them, qca1.1 was detected on chromosome 1 with an LOD value of 8.58 for calcium content. It explained 27% of phenotype variations with increasing effects from 'Samgang' allele. Furthermore, fifteen epistatic combinations with significant interactions were observed on ten chromosomes for five traits, which totally accounted for 4.19% to 12.72% of phenotype variations. The screening of relatively accurate QTLs will contribute to increase the efficiency of marker-assisted selection (MAS), and to accelerate the establishment of near-isogenic lines (NILs) and QTL pyramiding.
