Molecular Markers for Identification of Stellantchasmus falcatus and a Phylogenic Study using the HAT-RAPD Method

  • Stellantchasmus falcatus is a minute intestinal fluke in the family Heterophyidae. Metacercariae, the infective stage, were reported in a marine fish, mullet Liza subviridis, and a fresh water fish, Dermopgenus pusillus, in Thailand. Adults were found in chicks, rats, cats, and humans. Morphological studies were done for comparing Stellantchasmus sp. worms found in 2 different fish hosts; their shapes and organ arrangements were very similar except for the prepharynx length. Therefore, the present study aimed to compare their DNA fingerprints using the HAT-RAPD method for both types of Stellantchasmus and several other related species. Ten arbitrarily selected primers (OPA-04, OPA-09, OPN-02, OPN-03, OPN-09, OPN-12, OPP-11, OPR-15, OPX-13, and OPAD-01) were used. It was found that OPA-09, OPN-03, and OPAD-01 were able to generate S. falcatus specific fragments in mullets which consisted of 200, 760, and 280 bp, respectively. In addition, the results of morphologic, DNA fingerprinting, and phylogenetic analyses strongly suggest that the fresh water and marine specimens of Stellantchamus may be different species.

Exploring the Utility of Partial Cytochrome c Oxidase Subunit 1 for DNA Barcoding of Gobies

  • Gobiids are hyperdiverse compared with other teleost groups, with about 2,000 species occurring in marine, freshwater, and blackish habitats, and they show a remarkable variety of morphologies and ecology. Testing the effectiveness of DNA barcodes on species that have emerged as a result of radiation remains a major challenge in evolutionary biology. Here, we used the cytochrome c oxidase subunit 1 (COI) sequences from 144 species of gobies and related species to evaluate the performance of distance-based DNA barcoding and to conduct a phylogenetic analysis. The average intra-genus genetic distance was considerably higher than that obtained in previous studies. Additionally, the interspecific divergence at higher taxonomic levels was not significantly different from that at the intragenus level, suggesting that congeneric gobies possess substantial interspecific sequence divergence in their COI gene. However, levels of intragenus divergence varied greatly among genera, and we do not provide sufficient evidence for using COI for cryptic species delimitation. Significantly more nucleotide changes were observed at the third codon position than that at the first and the second codons, revealing that extensive variation in COI reflects synonymous changes and little protein level variation. Despite clear signatures in several genera, the COI sequences did resolve genealogical relationships in the phylogenetic analysis well. Our results support the validity of COI barcoding for gobiid species identification, but the utilization of more gene regions will assist to offer a more robust gobiid species phylogeny.

Molecular Cloning, Phylogenetic Analysis, Expressional Profiling and In Vitro Studies of TINY2 from Arabidopsis thaliana

  • A cDNA that was rapidly induced upon abscisic acid, cold, drought, mechanical wounding and to a lesser extent, by high salinity treatment, was isolated from Arabidopsis seedlings. It was classified as DREB subfamily member based on multiple sequence alignment and phylogenetic characterization. Since it encoded a protein with a typical ERF/AP2 DNA-binding domain and was closely related to the TINY gene, we named it TINY2. Gel retardation assay revealed that TINY2 was able to form a specific complex with the previously characterized DRE element while showed only residual affinity to the GCC box. When fused to the GAL4 DNA-binding domain, either full-length or its C-terminus functioned effectively as a trans-activator in the yeast one-hybrid assay while its N-terminus was completely inactive. Our data indicate that TINY2 could be a new member of the AP2/EREBP transcription factor family involved in activation of down-stream genes in response to environmental stress.

Phylogeography of the Lessonia variegata species complex (Phaeophyceae, Laminariales) in New Zealand

  • A goal of phylogeography is to relate phylogenetic patterns to potential historic and contemporary geographic isolating events. Genetic breaks found in phylogeographic studies may denote boundaries between more generally applicable biogeographic regions. We investigated the distribution of Lessonia variegata, an important habitat forming alga, found on most rocky shores around New Zealand’s main islands, plus related species from surrounding waters. L. variegata has been shown to consist of four distinct cryptic species. Our aim was to compare the distribution of L. variegata with proposed bioregions; and to develop phylogeographic hypotheses to explain its present day distribution. Both a mitochondrial (atp8-sp) and plastid (RuBisCo spacer) marker, with different mutation rates, were used to gain information of the phylogenetic history of Lessonia. The data revealed high phylogeographic structuring and reciprocal endemism for all L. variegata cryptic species. One species (L. variegata / N) is confined to the northern part of the North Island of New Zealand; L. variegata / W is found at the southeast of the North Island and the northern South Island; L. variegata / K is endemic to the northeast South Island; and L. variegata / S is restricted to the southern part of the South Island. No overlapping areas of L. variegata species distribution were found. The data showed that genetic breaks in Lessonia do mostly correlate to bioregions, and highlight the importance of Cape Campbell at the northeast of the South Island and East Cape in the North Island, well known phylogeographic breaks, as a barrier between adjacent species.

A report of 22 unrecorded bacterial species in Korea in the phyla Bacteroidetes and Rhodothermaeota

  • A total of 22 bacterial strains belonging to the phylum Bacteroidetes were isolated primarily from aquatic environments such as seawater, freshwater, lagoon and tidal flat. One of these 22 strains was isolated from ginseng soil. Phylogenetic analyses based on 16S rRNA gene sequences revealed that 21 strains showed the high sequence similarities(${\geq}98.7%$) to the closest type strains and formed robust phylogenetic clades with closely related species in the phylum Bacteroidetes. One strain, which had been previously classified as Balneola vulgaris in the phylum Bacteroidetes, was identified as a member of the newly described phylum Rhodothermaeota. These strains had not been previously reported in Korea. Here, we report 21 species of 13 genera in the phylum Bacteroidetes and one species in the phylum Rhodothermaeota which were not reported in Korea. Morphological, biochemical, and physiological characteristics, isolation sources, and NIBR deposit numbers are described in the species descriptions.

Partial Biological and Molecular Characterization of Tomato yellow fruit ring virus Isolates from Potato

  • Eight potato-producing provinces of Iran were surveyed during the growing seasons of 2004-2006 to detect the presence of Tomato yellow fruit ring virus (TYFRV), a tentative species in the genus Tospovirus. A total of 1,957 potato leaf samples were collected from plants with tospovirus-like symptoms of chlorotic or necrotic spots, chlorosis and necrosis. The samples were tested by enzyme-linked immunosorbent assay using TYFRV-specific antibodies. Among those tested, 498 samples (25.4%) were found to be infected with the virus. The virus was detected in 72.4% of the potato fields in all provinces surveyed. Thirteen potato isolates of TYFRV were selected for further biological and molecular studies. Based on their reactions on Nicotiana tabacum plants, the isolates were separated into two groups, namely L (local infection) and N (systemic infection). The nucleotide sequences of the nucleoprotein (N) genes of the isolates were determined and compared with the homologous sequences in Genbank. No recombination evidence was found in the isolates using different recombination-detecting programs. In the phylogenetic tree, the potato isolates fell into two major groups: IRN-1 and IRN-2 corresponding to the two biologically separated groups. This study shows for the first time the biological and phylogenetic relationships of geographically distant TYFRV isolates from potatoes in the mid-Eurasian country of Iran.

한국산 가시톡토기 과 (곤충 강: 톡토기 목)의 문제 2아속의 계통분화 (Phylogenetic Study of Two Problematic Subgenera of Tomoceridae (Insecta : Collembola) from Korea)

  • 가시톡토기 과에서 분류학적으로 문제되는 2아속 3종의 유연관계를 밝히기 위해 형태형질 및 효소유전자분석을 실시하였다. 형태형질분석과 효소의 분석에서 서로 다른 계통수가 만들어졌다. 형태형질분석에서는 아속간에 분리가 이루어지지 않았으나 효소분석의 경우 아속간에 확실히 구분되었으며 유전적 차이도 매우 컸다. 그러나 이들 계통수들은 distance method나 분지분석방법에서 모두 같은 분지순서를 나타냈는데 특히 형태형질분석의 경우에 형질평가방법과 형질비평가 방법을 사용했음에도 불구하고 결과는 같았다. 본 연구 결과 어떤 중요한 형태적인 형질이 효소분석에서 처럼 유전적 분화를 나타내면 강렬한 분류형질이 될 수 있다고 생각된다.

한국에서 분리된 소 바이러스성 설사 바이러스의 병리생물학적 분석 (Pathobiological Analysis of Bovine Viral Diarrhea Virus Identified in the Republic of Korea)

  • 계통발생 및 염기서열분석시 한우 송아지에서 중증의 급성 소 바이러스성 설사 바이러스 발생은 BVDV-2a에 속한 것으로 나타났고, BVDV-2 균주 890과는 독성 마커가 동일하였으며, 독성이 높은 것으로 분류되었다. 이들 BVDV 발생은 어린 송아지(20-40일령)에 주로 감염되었고, 임상증상으로 출혈성 설사, 침울, 식욕감퇴, 허약을 특징으로 하였다. 한우 송아지에서 고독성 BVDV-2의 발견은 역학조사, 진단 및 예방접종 전략에 중요한 영향을 내포한다.

Phylogeny and systematics of Crossosomatales as inferred from chloroplast atpB, matK, and rbcL sequences

  • Crossosomatales is a recently recognized order in the rosid II clade with about 64 species in eight morphologically distinct families that have been previously classified in as many as 15 other orders. Phylogenetic relationships among the families and genera within Crossosomatales were investigated using chloroplast atpB, matK, and rbcL sequences employing maximum parsimony, maximum likelihood, and Bayesian methods. The phylogenetic framework was used to examine the patterns of morphological evolution and synapomorphies for subclades within Crossosomatales. The combined data with representative species from all genera in the order strongly supported monophyly of Crossosomatales. Strong support was found for the families in the Southern Hemisphere, in which Aphloiaceae is sister to the clade of (Geissolomataceae, (Ixerbaceae + Strasburgeriaceae)). The sister relationship between the Southern Hemisphere clade and families distributed primarily in the Northern Hemisphere was also supported. As in the previous studies, following relationships were found within the Northern Hemisphere clade: Staphyleaceae is sister to a clade of (Guamatelaceae, (Stachyuraceae + Crossosomataceae)). The pattern analysis indicates that evolutionary pattern of morphological characters is complex, requiring multiple changes within Crossosomatales. Several reproductive traits, such as inflorescence, aril, stigma, and conspicuous protrusion from pollen aperture, corroborate the molecular phylogeny.

Genetic Variation of Rice Populations Estimated Using nrDNA ITS Region Sequence

  • The rice belonging to Oryza sativa is not only has significant economic importance, for it is the major source of nutrition for about 3 billion all around the world. But also plays a vital role as a model organism, because it has a number of advantages to be a model plant, such as efficient transformation system and small genome size. Many methods and techniques have been conducted to attempt to distinguish different Oryza sativa species, such as amplified fragment length polymorphism (AFLP), random amplified polymorphic DNA (RAPD), simple sequence repeat (SSR) and so on. However, studies using sequence analysis of internal transcribed spacer (ITS), a region of ribosomal RNA has not been reported until now. This study was undertaken with an aim to understand the phylogenetic relationships among sixteen isolates of Oryza sativa collected from abroad and fifteen isolates collected from Korea, using ribosomal RNA (rRNA) internal transcribed spacer (ITS) sequences to compare the phylogeny relationships among different Oryza sativa species. The size variation obtained among sequenced nuclear ribosomal DNA (nrDNA) ITS region ranged from 515bp to 1000bp. The highest interspecific genetic distance (GD) was found between Sfejare 45 (FR12) and Anapuruna (FR15). Taebong isolate showed the least dissimilarity of the ITS region sequence with other thirty isolates. This consequence will help us further understanding molecular diversification in intra-species population and their phylogenetic analysis.
