Grapevine rupestris stem pitting-associated virus (GRSPaV) is a worldwide-distributed pathogen in grapevines with a high genetic variability. Our study revealed differences in the complexity of GRSPaV population in a single host. A single-variant GRSPaV infection was detected from the SK30 grapevine plant. On the contrary, SK704 grapevine was infected by three different GRSPaV variants. Variant-specific RT-PCR detection protocols have been developed in this work to study distribution of the three different variants in the same plant during the season. This study showed their randomized distribution in the infected SK704 grapevine plant. Comparative analysis of full-length genome sequences of four Slovak GRSPaV isolates determined in this work and 14 database sequences showed that population of the virus cluster into four major phylogenetic lineages. Moreover, our analyses suggest that genetic recombination along with point mutations could play a significant role in shaping evolutionary history of GRSPaV and contributed to its extant genetic diversification.
DNA barcoding is becoming a widely applied tool to accurately discriminate red algae. We tested the effectiveness of DNA barcoding for identification and discovery of Champia species in Korea and clarified the phylogenetic relationships using the plastid rbcL gene. As results, we described four species of Champia such as C. inkyua sp. nov., C. recta Noda, C. bifida Okamura, and C. expansa Yendo. A new species, C. inkyua, is characterized by entangled thallus, terete and irregular branches, hooked apices, and longitudinal filaments running throughout the frond periphery only. Longitudinal filaments were composed of a complete cell with two half cells between diaphragms in the cavity. C. recta and C. bifida were reinstated with previously used names of C. parvula and C. compressa, respectively. C. recta is the first recorded species from Korea and is characterized by an erect thallus, terete and irregular branches, and straight apices. C. bifida is characterized by compressed thallus, pinnate or alternate branches, and bifid apices. C. expansa is characterized by flabellate thallus and dichotomous branches. Molecular analyses of COI and rbcL genes revealed sufficient sequence divergence to warrant species recognition in the genus Champia.
Dehydrins are group II, late embryogenesis abundant proteins that act putatively as chaperones in stressed plants. To elucidate the function of dehydrins in poplar, we isolated the $SK_2$-type dehydrin gene Podhn from Populus alba $\times$ P. tremula var. glandulosa suspension cells and analyzed its expression following treatments of abiotic stress, wounding and plant growth regulator. Sequence homology and phylogenetic analyses indicate Podhn encodes an acidic dehydrin (pI 5.14, 277 amino acids, predicted size 25.6 kDa) containing two lysine-rich "K-segments" and a 7-serine residue "S-segment", both characteristic of $SK_2$-type dehydrins. Southern blots show Podhn genes form a small gene family in poplar. Podhn was expressed in all tissues examined under unstressed conditions, but most strongly in cell suspensions (especially in the stationary phase). Drought, salt, cold and exogenous abscisic acid (ABA) treatments enhanced Podhn expression, while wounding and jasmonic acid caused its reduction. Therefore, Podhn might be involved in ABA or stress response.
The genus Neosiphonia Kim and Lee 1999 contains approximately 30 species worldwide. Unidentified samples from Peru are here described as a new species, Neosiphonia ramirezii sp. nov., on the basis of morphological and molecular data. N. ramirezii sp. nov. is characterized by the presence of a limited prostrate system, well-developed erect filaments, rhizoids cut off from pericentral cells by cross walls, four pericentral cells that are completely ecorticate, scarce trichoblasts, inconspicuous scar cells, procarps with three-celled carpogonial branches, spermatangial branches developed from basal cells of forked trichoblasts, and spirally arranged tetrasporangia. Our new species is distinct from N. flaccidissima (Hollenberg) Kim et Lee, N. sphaerocarpa (Borgesen) Kim et Lee, and N. savatieri (Hariot) Kim et Lee from the Pacific temperate coast of South America and from 14 Neosiphonia species reported worldwide by having limited prostrate filaments attached by numerous rhizoids, dichotomous ("Y" shaped) branches in the main axes, and scarce trichoblasts. Phylogenetic rbcL analyses confirm the placement of the new taxon as a distinct species in the genus Neosiphonia.
The brown algal family Chordariaceae sensu lato is a focus of taxonomy because recent studies suggest a broad concept of the family, including genera formerly classified in the Dictyosiphonales. Using morphology, plastid rbcL and nrDNA ITS sequences, we evaluated relationships of the monotyic genus Soranthera (S. ulvoidea), which has been classified in the Punctariaceae. The species occurs in Bering Sea and Aleutian Islands, Alaska to Baja California. Thalli are globose to lobed, hollow, 3-5 cm in diameter, and covered with evenly distributed sori. However, two forms within the species are recognized: f. ulvoidea for globose forms and f. difformis for lobed forms. Plastid rbcL and nuclear ITS region sequences were newly determined in samples of S. ulvoidea from the Pacific coast of the North America. We found little variations in the ITS sequences among samples of S. ulvoidea from five different locations and in the rbcL region from two different locations. These results do not support previous classification of f. ulvoidea and f. difformis within the species. All analyses of our rbcL sequence dataset show that Soranthera was placed in the Chordariaceae s.l., but more related to Botrytella than Punctaria and Asperococcus.
Paragonimiasis is a food-borne parasitic zoonosis caused by infection with lung flukes of the genus Paragonimus. In Vietnam, research on Paragonimus and paragonimiasis has been conducted in northern and central regions of the country. Using a combination of morphological and molecular methods, 7 Paragonimus species, namely P. heterotremus, P. westermani, P. skrjabini, P. vietnamensis, P. proliferus, P. bangkokenis, and P. harinasutai, have been identified in Vietnam. Of these, the first 3, P. heterotremus, P. westermani, and P. skrjabini, are known to infect humans in other countries. However, in Vietnam, only P. heterotremus, found in some northern provinces, has been shown to infect humans. Even nowadays, local people in some northern provinces, such as Lai Chau and Yen Bai, are still suffering from P. heterotremus infection. In some provinces of central Vietnam, the prevalence and infection intensity of P. westermani metacercariae in freshwater crabs (the second intermediate hosts) are extremely high, but human cases have not been reported. Likewise, although P. skrjabini was found in Thanh Hoa Province, its pathogenicity to humans in Vietnam still remains uncertain. The results of molecular phylogenetic analyses of Vietnamese Paragonimus species provides new insights on the phylogeny and taxonomy of the genus Paragonimus. Comprehensive molecular epidemiological and geobiological studies on the genus in Vietnam and adjacent countries are needed to clarify the biodiversity and public health significance of the lung flukes.
Hypoderma spp. larvae cause subcutaneous myiasis in several animal species. The objective of the present investigation was to identify and characterize morphologically and molecularly the larvae of Hypoderma spp. collected from cattle (Bos taurus taurus) and red deer (Cervus elaphus) in the district of Castelo Branco, Portugal. For this purpose, a total of 8 larvae were collected from cattle (n=2) and red deer (n=6). After morphological identification of Hypoderma spp. larvae, molecular characterization was based on PCR-RFLP and mitochondrial CO1 gene sequence analysis. All larvae were morphologically characterized as the third instar larvae (L3) of H. actaeon. Two restriction enzymes were used for molecular identification of the larvae. TaqI restriction enzyme was not able to cut H. actaeon. However, MboII restriction enzyme differentiated Hypoderma species showing 210 and 450 bp bands in H. actaeon. Furthermore, according to the alignment of the mt-CO1 gene sequences of Hypoderma species and to PCR-RFLP findings, all the identified Hypoderma larvae were confirmed as H. actaeon. This is the first report of identification of Hypoderma spp. (Diptera; Oestridae) from cattle and red deer in Portugal, based on morphological and molecular analyses.

The primary objective of the current research was to detect genetic variations within the Indonesian isolates of Cochliobolus heterostrophus collected from ecologically different places of the country at molecular level using PCR-RFLP analyses. The primer pair of NS3 and NS6 produced amplification fragment in all of the isolates tested. A single fragment of estimated 907 bp was observed in the PCR product pattern. RFLP analysis of the PCR product employing three restriction enzymes, HaeIII, HhaI, and RsaI, respectively, did not reveal intraspecific variations within the fungus. Similarly, nucleotide sequences of portion of small subunit of the ribosomal DNA gene of two of the isolates collected showed no appreciable differences, indicating the absence of genetic diversities among the isolates tested. A phylogenetic tree was constructed and the Indonesian C. heterostrophus, represented by SM-1 isolate, was found to be phylogenetically located near C. sativus, a closely related species.
Peach (Prunus persica L.) is one of the major fruit crops in South Korea, along with apple, persimmon, and Asian pears. Peach anthracnose is a continuing threat to growers and is accountable for enormous economic loss. In July 2018, anthracnose of peach appeared at different peach orchards in Gyeongsangbuk-do region, Korea. The typical anthracnose symptoms (brown, circular, and necrotic lesions) were observed on the fruits. Anthracnose of peach was surveyed in different peach orchards of Gyeongsangbuk-do, and 20 fungal isolates from 19 diseased fruits were collected. Multigene phylogenetic analyses coupled with morphological characteristic analysis approaches were used for identifying the fungal species isolated from diseased fruits. This study confirmed three Colletotrichum species. Based on the results, Colletotrichum siamense are reported for the first time as causal agents of peach anthracnose alongside C. fructicola and C. fioriniae, which has been reported previously. Pathogenicity assays were performed for the three isolates representing all the species identified, and Koch's postulates on detached healthy peach fruits were verified. All the identified species were pathogenic on peach fruits as the typical anthracnose symptoms were reproduced. Significant variations in the virulence were observed among fungal species on peach fruit.
Taxonomic position of 46 Korean isolates of Rhizoctonia solani which were classified into nine intraspecific groups by anastomosis and cultural characteristics was analyzed by randomly amplified polymorphic DNA (RAPD) and sequence analyses of the internal transcribed spacer (ITS) regions of ribosomal DNA. All the isolates within each group showed highly similar band patterns in RAPD. The ITS regions of the isolates within the same groups showed a high level of sequence similarity above 96.0% whereas similarities among different groups were below 94.4%. When compared with several reference strains of R. solani from foreign countries, all the Korean isolates were clustered with the foreign isolates belonging to the same groups in the phylogenetic tree. All six Korean strains of AG-4 were identified as HG-1 out of 3 subgroup of AG-4. We discussed taxonomic position of Korean isolates of R. solani and showed that sequence analysis with ITS regions could be a rapid and useful method for identification of intraspecific group of R. solani.
