Objectives : Lepidii seu Descurainiae Semen has been frequently adulterated with the seeds of several inauthentic plant species. However, the accurate identification of these plant seeds is very difficult. To develop a reliable genetic authentication tool for Lepidii seu Descurainiae Semen, we analyzed matK sequence. Methods : To obtain the matK sequences of plant materials, genomic DNA was extracted from 24 samples and PCR amplification was carried out using matK-AF/matK-8R universal primer set and matK-LDSF/matK-LDSR primer set. For identifying species-specific nucleotides and phylogenetic analysis, matK regions were sequenced and comparatively analyzed by the ClustalW and Maximum Likelihood method. Results : We developed a new primer set to amplify matK region in Lepidii seu Descurainiae Semen and closely related plant samples. From the comparative analysis of matK sequences, we identified species-specific marker nucleotides for D. sophia, L. apetalum, L. latifolium, E. cheiranthoides, E. macilentum, and D. nemorosa, respectively. Furthermore, phylogenetic analysis revealed clear classification depending on the species. These results indicated that the matK sequence obtained a new primer set in this study was useful to identify Lepidii seu Descurainiae Semen in species level. Conclusions : We developed a primer set and identified species-specific marker nucleotides enough to distinguish authentic Lepidii seu Descurainiae Semen and adulterants at the species level based on the matK sequences. These genetic tool will be useful to prevent adulteration and to standardize the quality of Lepidii seu Descurainiae Semen.
본 연구에서는 오징어류에 해당하는 대왕오징어, 오징어, 문어, 한치 및 이를 이용한 가공식품에 대해서 분자생물학적 기법을 활용한 시험법을 검토하였다. 시료 중 원료성분 확인을 위하여 오징어류 4종에 대해 최적의 종 특이 프라이머를 디자인하였으며, 시료로부터 직접 genomic DNA를 추출하여 PCR을 실시하였다. PCR 수행과정에서 반응을 저해하는 염 성분을 제거하기 위하여 증류수를 이용하여 3~4회 세척 후 PCR을 실시한 결과, Single PCR의 경우 대왕오징어(552 bp), 오징어(463 bp), 문어(247 bp), 한치(354 bp)에 해당하는 종 특이적인 증폭산물을 확인하였으며, Multiplex PCR 의 경우 서로 다른 종 사이의 교차반응없이 동시다발적으로 증폭이 일어남을 확인할 수 있었다. 또한 이들 4종에 대해 PCR 민감도를 조사한 결과, 모두 약 $0.1ng/{\mu}l$의 농도까지 검출이 가능함을 확인하였으며 multiplex PCR의 경우 약 $0.25ng/{\mu}l$의 농도까지 검출이 가능함을 확인하였다. 이를 이용하여 오징어류가 함유된 수산물 가공식품 8건에 대해 적용성을 검토한 결과, 모든 시료에서 유효한 결과를 확인할 수 있었다. 따라서 본 연구에서 제작된 오징어류 4종에 대한 종 특이적 프라이머는 생물 상태뿐만 아니라 수산물 가공식품에 대해서도 이를 판별할 수 있어 식품안전관리에 활용할 수 있을 것으로 기대된다.
최근들어 수입량이 급증되고 있는 차가버섯의 분류체계를 확립하고, 이들 종 및 계통간의 유연관계 확립과 품종 구분을 위해 계통학적 정보를 지닌 ITS 영역의 염기서열, PCR-RFLP 및 STS 프라이머를 사용하여 종 특이적인 마커를 개발하였다. 시베리아 캄차카 반도에서 수집된 74008 균주의 염기서열을 이용하여 Inonotus spp.의 유연관계를 분석한 결과 2개의 그룹으로 나뉘어 졌고, I. obliquus DSM 856P균주와 약 98%의 가장 높은 유사성을 나타내어 차가버섯임이 확인되었다. 또한 ITS 증폭산물을 제한효소로 처리하여 밴드 패턴을 비교하였을 때 종 및 계통에 따라 밴드가 다르게 나타났으며, STS primer를 이용하여 증폭산물을 비교하였을 때 종간에는 밴드패턴이 다르나 계통내에서는 동일한 밴드패턴을 보였다. 따라서 차가버섯의 품종 구분을 위해서는 STS 마커와 PCR-RFLP를 동시에 사용함으로서 품종 구분이 좀 더 명확하리라 사료된다.
Genomic DNAs were extracted from the muscle of twenty-one specimens of three eel species collected in Anguilla japonica (AJ), Muraenesox cinereus (MC) and Conger myriaster (CM) from the Yellow Sea, respectively. In the present study, 7 oligonucleotides primers generated 191 specific loci in the AJ species, 226 in the (MC) species and 181 in the CM species, respectively. The primer BION-02 generated the most loci (a total of 83), with an average of 11.86 in the AJ species. The specific loci generated by oligonucleotides primers exhibited inter-individual-specific characteristics, thus revealing DNA polymorphisms. With regard to average bandsharing value (BS) results, individuals from Conger myriaster species (0.808) exhibited higher bandsharing values than did individuals from Muraenesox cinereus species (0.729) (P<0.05). The longest genetic distance (0.430) displaying significant molecular difference was also between individual no. 01 within Anguilla japonica eel species and individual no. 04 within Anguilla japonica species. In this study, the dendrogram resulted from reliable seven oligonucleotides primers, indicating three genetic clusters composed of group I (ANGUILLA 01~ANGUILLA 07), group II (MURAENESOX 08~MURAENESOX 14) and group III (CONGER 15~CONGER 21). The existence of species differentiation and DNA polymorphisms among three eel species were detected by PCR analysis. As mentioned above, a dendrogram revealed close relationships between individual identities within three eel species. High levels of a significant genetic distance among three eel species showed this PCR approach is one of the most suitable tools for individuals and/or species biological DNA studies.
이 연구에서는 해산 연체동물의 폐사를 유발하는 기생성 원생동물인 Perkinsus를 신속하고 특이적으로 검출하기 위하여 PCR 진단법을 개발하였다. 이를 위해 Perkinsus 속 4종을 공통적으로 증폭하거나 P. atlanticus만을 특이적으로 증폭할 수 있는 두 가지의 primer를 제작하였다. PCR분석은 기존 Perkinsus 진단법인 fluid thioglycollate medium (FTM) 방법과 2 M NaOH 기법을 병행하여 실시하였다. 실험구로서 전라남도 완도산, 제주도 김녕산, 제주도 서귀포산, 제주도 성산산 바지락과 in vitro 배양된 바지락포자충이 이용되었으며, 대조구로서 전라남도 강진에서 채집된 꼬막, T. granosa을 사용하였다. 실험 결과 Perkinsus특이성 DNA band가 전남 완도산과 제주도 성산산 바지락, in vitro 배양된 바지락 포자충에서 확인되었으나, 대조구였던 꼬막과 제주도 서귀포산, 제주도 김녕산 바지락에서는 나타나지 않았다. 이같은 진단 결과는 FTM과 2M NaOH 진단 결과와 일치하였다. 한편 P. atlanticus에 특이적인 primer에 의해 증폭된 band가 확인됨에 따라 국내산 바지락에서 검출되는 바지락포자충은 P. atlanticus와 동일 종임이 확인되었다. 결론적으로, 본 연구를 통하여 개발된 PCR을 이용한 진단법은 해산 연체동물내 Perkinsus 속 기생충과 P. atlanticus의 감염을 신속하고도 종 특이적으로 진단할 수 있어 수ㆍ출입 수산물의 검역과 바지락 포자충의 생태학적 특성을 규명하는데 효과적으로 이용될 수 있을 것으로 기대된다.

Loop-mediated isothermal amplification (LAMP)법은 등온에서 DNA 주형을 변성시키지 않고 실시하기 때문에, autocycling 가닥 변위 DNA 합성에 의존한다. 그래서 고가의 PCR 장비를 필요로 하지 않고 등온 유지가 가능한 저가의 장비인 항온 수조, 오븐, 온장고 등에서 증폭이 가능하다. 본 연구진은 Streptococcus parauberis의 random primer중에서 5개를 선정하여, 신장도가 높은 2개의 primer를 이용하여 최적 반응온도 및 최적 반응시간, 최적 반응 조건들을 확립하였다. 그리고 기존의 PCR과 LAMP의 민감도의 비교 분석을 측정한 결과, LAMP의 높은 검출 한계를 확인할 수 있었다. 본 논문에서는 non-target DNA의 영향을 받지 않고 등온 조건 하에서 DNA를 증폭시킬 수 있는 LAMP법과 SYBR-green I를 이용하여 시각화시켰으며, 기존의 PCR과 비교 분석함으로써, S. parauberis에 대한 신속하고 정확한 진단법을 확립하였다.

Importance of accurate molecular diagnosis and quantification of particular disease-related pathogenic microorganisms is highlighted as an introductory step to prevent and care for diseases. In this study, we designed a primer/probe set for quantitative real-time polymerase chain reaction (qRT-PCR) targeting rgpA gene, known as the specific virulence factor of periodontitis-related pathogenic bacteria 'Porphyromonas gingivalis', and evaluated its diagnostic efficiency by detecting and quantifying relative bacterial load of P. gingivalis within saliva samples collected from clinical subjects. As a result of qRT-PCR, we confirmed that relative bacterial load of P. gingivalis was detected and quantified within all samples of positive control and periodontitis groups. On the contrary, negative results were confirmed in both negative control and healthy groups. Additionally, as a result of comparison with next-generation sequencing (NGS)-based 16S metagenome profiling data, we confirmed relative bacterial load of P. gingivalis, which was not identified on bacterial classification table created through 16S microbiome analysis, in qRT-PCR results. It showed that an approach to quantifying specific microorganisms by applying qRT-PCR method could solve microbial misclassification issues at species level of an NGS-based 16S microbiome study. In this respect, we suggest that P. gingivalis-specific primer/probe set introduced in present study has efficient applicability in various oral healthcare industries, including periodontitis-related microbial molecular diagnosis field.
Cyclomaltodextrinases (CDases), maitogenic amylases, and neopullulanases share highly conserved primary structures and similar characteristics, and are thus classified into the same family. BLAST search has showed that a variety of bacterial strains harbor putative CDase family genes with several well-conserved motif amino acid sequences. In this study, four degenerate polymerase chain reaction (PCR) primer sets were designed for the detection of CDase genes, on the basis of their highly conserved amino acid blocks (WYQIFP, DGWRLD, LGSHDT, and KCMVW). The PCR detection conditions were optimized and the detection specificity of each for the primer sets was tested against the genomic DNAs isolated from 23 different Bacillus-associated species. Consequently, all tested primer sets evidenced successful amplification of specific PCR products in length, which share 55-98% amino acid sequence identity with known and putative CDases. The primers developed herein, therefore, can be applied for the easy and efficient detection and isolation of CDase family genes for the modification of functional food carbohydrates.
Polymerase chain reaction (PCR) was used to specifically detect Phytophthora infestans by analyzing the sequences of the ribosomal internal transcribed spacer regions (ITS) in the rDNA of the Phytophthora species. Based on the sequence data, PISP-1 together with the ITS3 primer were used to detect p. infestans. A single ca. 450 bp segment was observed in P. infestans, but not in the other fungal or bacterial isolates. Two factors, the annealing temperature and template DNA quantity, were investigated to determine the optimal conditions. Using these species-specific primers, a unique band was obtained within annealing temperatures of $55^{\circ}C$-$61^{\circ}C$ and template DNA levels of 10 pg-100 ng.
