DNA Profiling of Leuconostoc citreum Strains in Fermented Foods by Repetitive Element Polymerase Chain Reaction

  • To identify and discriminate the bacterial species at the subspecific level, rep-PCR is a reliable genomic fingerprinting tool. Fourteen strains of bacteria were isolated from different food sources, identified as Leuconostoc citreum using 16S rRNA gene sequencing, and amplified using rep-primers (REP, ERIC, and $(GTG)_5$). Fingerprinting patterns generated bands in the range of 300-6,000 bp with REP, 150-6,000 bp with ERIC, and 200-1,700 bp with $(GTG)_5$ primers. In UPGMA dendrogram analysis, 14 strains were clustered into three clades (I, II, and III) with all the primers, thus differentiating them at the molecular level. The present study revealed the differentiation of L. citreum strains using rep-PCR.

  • G+C 함량이 높은 primer를 이용한 중합효소 연쇄반응을 실시하는 경우 높은 annealing 온도로 인하여 특이 염기서열의 합성정도가 매우 미약하게 나타나는 경우가 많이 있다. 이와 같은 문제점을 보완하기 위하여 glycerol, formamide 및 dimethyl sulfloxide (DMSO) 등의 변성제를 반응용완충액에 첨가하고 중합효소 연쇄반응을 실시하여 그 결과를 비교 검토하였다. G+C 함량이 낮은 Borrelia burgdorferi의 Lyl 유전자의 primer set인 Bb 679와 Bb 680를 이용한 중합효소 연쇄반응에서는 변성체 첨가에 따른 합성 DNA의 양의 변화가 뚜렷하지 않았다. 그러나 G+C 함량이 높은 primer set인 Mycobacterium paratuberculosis의 IS900 유전자의 IS900/150C와 IS900/921를 이용한 중합효소 연쇄반응을 유도한 경우에는 변성제를 첨가함에 따라 합성된 DNA의 양의 증가가 뚜렷하였으며, 2.5% glycerol과 1.25% formamide를 혼합 첨가한 경우와 또는 2.5% DMSO를 반응용 완충액에 첨가하였을 때 비특이적인 증폭비율이 낮아 특이 염기서열의 합성 결과가 양호한 것으로 나타났다.

  • P. endodontalis which was known to be associated with the infected root canals and periapical lesions is very difficult to detect by culture methods or traditional methods. Detection of bacteria using polymerase chain reaction(PCR) for 16S ribosomal DNA(rDNA) is fast, simple, and accurate with relatively small amount of target cells. 16S rDNA consist of conserved regions those are same to all species, and variable regions which represent species specificity. The 16S rDNA sequences of P. endodontalis and P. gingivalis were aligned and two highly variable regions were selected as a pair of species specific oligonucleotide primers for P. endodontalis. And then the pair of primers for PCR amplification was synthesized to identify P. endodontalis. The sequences of the species specific primers for the 16S rDNA of P. endodontalis were as follows ; sense primer[endo1]: 5'-CTATATTCTTCTTTCTCCGCATGGAGGAGG-3' antisense primer[endo2]: 5'-GCATACCTTCGGTCTCCTCTAGCATAT-3' In this study, for the identification of P. endodontalis without culture from the mixed clinical samples, PCR was done with species specific primers for the 16S rDNA sequences of P. endodontalis. The results were as follows : 1. The species specificity of the primers for the 16S rDNA of P. endodntalis was determined by the PCR methods. About 490bp amplicon which was specific only for P. endodntalis was produced with P. endodontalis. No amplicon was produced by PCR with other strains similar to P. endodontalis. 2. The synthesized species specific primers reacted with conventionally identified P. endodontalis which we have in conservative dentistry laboratory. 3. The identification of P. endodontalis using PCR technique with samples collected from infected root canals or periapical lesions was more sensitive than that of culture methods. 4. Seven samples revealed including P. endodontalis by PCR technique. Five of them were related with pains, two of them with sinus tract, three of them with foul odor, and three of them with purulent drainage. P. endodontalis was shown to have great relation with pains.

  • The estrogenic potency of bisphenol A using reverse trancriptase-PCR response of liver vitellogenin mRNA in male carp was studied. For this, six combination of primers which were synthesized on the basis of cDNA consensus region of various species, were evaluated and one pair of primers was selected as the best to show 286 bp size-transcript. By using the selected primers, vitellogenin mRNA induction in carp treated with bisphenol A was measured and the chemical showed dose-and time-dependent Induction response. From this result, it was concluded that RT-PCR technique wing the selected primers in this study can be wed to monitor the estrogenic effects exerted In carp living in Korean freshwater.

Rapid PCR Method for Detecting Candida albicans Using Primers Derived from the Integrin-like Protein Gene $\alpha$INT1 of Candida albicans

  • Oligonucleotide primers amplifying a 344 bp fragment on the integrin-like protein alpha-INT1p gene (${\alpha}$INT1) of Candida albicans were synthesized for screenign of C. albicans from clinicalsamples by the polymerase chain reaction (PCR). The PCR specifically amplified DNA from C. albicans and none from any other Candida, fungal, or human DNA in standard used here. The PCR assay showed that the primers (LH1 and LH2) were specific for 26 isolates of C. albicans from clinical smaples, whereas the positive fragment, 344 bp, was not amplified from 15 clinical isolates including 14 other medically important Candida species and an isolate of Saccharomyces cerevisiae. PCR was conducted on the urine samples of 20 patients and 4 samples were C. albicans positive. The detection limit of the PCR assay for C. albicans was shown to be approximately 10 cells/ml saline. The PCR system using 344 bp ${\alpha}$INT1 as a target is more specific and rapid than the conventional culture method, and the sensitive detection method is applicable to clinical diagnosis of C. albicans infections.

Development of a Monitoring System for Water-borne Bacteria by a Molecular Technique, PCR-RFLP-sequence Analysis

  • Since water borne infection causes acute diseases and results in spread of diseases by secondary infection, the prevention is very important. Therefore, it is necessary to have a method that is rapid and effective to monitor pathogenic bacteria in drinking water. In this study, we employed a systematic method, Polymerase Chain Reaction-Restriction Fragment Length Polymorphism (PCR-RFLP) analysis, to develop an effective monitoring system for possible bacterial contaminants in drinking water. For this purpose, PCR primers were derived from 992 bp region of the 16s rRNA gene that is highly conserved through the different species of prokaryotes. To test whether the PCR primers designed are indeed useful for detecting all the possible microbial contaminants in the water, the primers were used to amplify 16s rRNA regions of different microbial water-borne pathogens such as E. coli, Salmonella, Yersinia, Listeria, and Staphylococcus. As expected, all of tested microorganisms amplified expected size of PCR products indicating designed PCR primers for 16s rRNA indeed can be useful to amplify all different microbial water-borne pathogens in the water. Furthermore, to test whether these 16s rRNA based PCR primers can detect bacterial populations present in the water, water samples taken from diverse sources, such as river, tap, and sewage, were used for amplification. PCR products were for then subjected for cloning into a T-vector to generate a library containing 16s rRNA sequences from various bacteria. With cloned PCR products, RFLP analysis was done using PCR products digested with restriction enzyme such as Hae III to obtain species-specific RFLP profiles. After PCR-RFLP, the bacterial clones which showed the same RFLP profiles were regarded as the same ones, and the clones which showed distinctive RFLP profiles were subsequently subjected for sequence analysis for species identification. By this PCR-RFLP analysis, we were able to reveal diverse populations of bacteria living in water. In brief, in unsterilized natural river water, over 60 different species of bacteria were found. On the other hand, no PCR products were detected in drinking tap-water. The results from this study clearly indicate that the PCR-RFLP-sequence analysis can be a useful method for monitoring diverse, perhaps pathogenic bacteria contaminated in water in a rapid fashion.

  • DNA의 제한요소단편 다형현상(RFLP)이 유전변이 연구에 널리 이용되고 있다. 본 연구는 파밤나방(Spodoptera exigua(H bner)) 미토콘드리아 DNA(mtDNA)의 RFLP방법을 개발하기 위해 게놈 크기 측정 및 PCR primer들을 선발하였다. 파밤나방의 mtDNA 전체크기는 약 16kb였다. 대부분 곤충 mtDNA에 적합하게 구성된 (Simon et al., 1994)29개 promer들중 21개가 파밤나방의 mtDNA증폭에 적합했다. 이들 primer들을 이용하여 여러 유전자 영역(CO-I, CO-II, Cyt-B, ND-1, 12S rRNA, 16S rRNA 및 일부 tRNA)의 일분 또는 전체를 포함하는 유전자 절편을 증폭시켰다. 일반적으로 다형을 보이는 primer조합을 중심으로 4염기 제한부위를 인식하는 8종의 제한 효소를 통해 분석된 PCR-RFLP는 서로 다은 지역(안동, 경산, 순천) 집단들간에 제한부위에 있어서 차이가 없었으나 일부 영역에서는 길이 차이를 보여 유용한 유전지표로서의 가능성을 제시했다.

Multiplex PCR과 Real-Time PCR을 이용한 창난젓과 가이양젓 원료 검사법 개발 (Development of Raw Material Identification Method of Changnan-jeot and Gaiyang-jeot Using Multiplex PCR and Real-Time PCR)

  • 본 연구에서 multiplex PCR과 real-time PCR을 이용하여 창난젓의 원료를 감별할 수 있는 새로운 판별법을 개발하였다. 명태와 가이양의 종 특이 프라이머를 디자인하고, 명태와 가이양의 genomic DNA를 template로 single PCR과 multiplex PCR을 실시하였다. PCR을 실시한 결과, single PCR에서 명태(297 bp)와 가이양(132 bp)에 해당하는 PCR 밴드를 확인하였으며 교차 반응이 일어나지 않는 것을 확인하였다. Multiplex PCR에서 명태와 가이양 사이에 교차반응 없이 증폭이 일어나는 것을 확인하였다. Real-time PCR 결과, 명태 종 판별 프라이머에서 명태의 Ct 평균값은 20.765±0.691, 가이양 시료에서 Ct 평균값은 35.719±1.828이었으며, 가이양 종 판별 프라이머에서 명태 시료의 Ct 평균값은 35.996±1.423, 가이양 시료의 Ct 평균값은 20.096±0.793으로 프라이머의 효율성, 특이성 및 교차 반응성에서 유의한 차이가 나타났다. 이러한 결과를 바탕으로 시중에서 판매되는 7개 제품을 multiplex PCR 및 real-time PCR로 확인하였으며, 모든 시료에서 유효한 결과를 확인하였다. 본 연구에서 제작된 명태와 가이양에 대한 종 특이적 프라이머는 가공된 젓갈 시료의 원료의 판별 가능하며, 이러한 결과는 식품안전관리에 기여할 수 있을 것으로 기대된다.

Development of Strain-specific PCR Primers Based on a DNA Probe Fu12 for the Identification of Fusobacterium nucleatum subsp. nucleatum ATCC $25586^T$

  • The objective of this study was to assess the strain-specificity of a DNA probe, Fu12, for Fusobacterium nucleatum subsp. nucleatum ATCC $25586^T$ (F. nucleatum ATCC $25586^T$), and to develop sets of strain-specific polymerase chain reaction (PCR) primers. Strain-specificity was tested against 16 strains of F. nucleatum and 3 strains of distinct Fusobacterium species. Southern blot hybridization revealed that the Fu12 reacted exclusively with the HindIII-digested genomic DNA of F. nucleatum ATCC $25586^T$. The results of PCR revealed that three pairs of PCR primers, based on the nucleotide sequence of Fu12, generated the strain-specific amplicons from F. nucleatum ATCC $25586^T$. These results suggest that the DNA probe Fu12 and the three pairs of PCR primers could be useful in the identification of F. nucleatum ATCC $25586^T$, especially with regard to the determination of the authenticity of the strain.

PCR-Based Detection of Densovirus Infection in Silkworm (Bombyx mori L.)

  • Two pairs of DNA primers were designed for the detection of the Zhenjiang (China) strain of Bombyx mori densonucleosis virus (BmDNV-Z). These primers were designed from the nucleotide sequence of major structural protein gene (putative VD1-ORF2). PCR amplification was attempted from different issues (including silk gland, blood, skin and midgut) and feces of the silkworm which infected wit BmDNV-Z were amplified by PCR. Both of the primers gave expected size of in the DNA bands from midgut and feces, but not in the DNA of silk gland, blood and skin. The two bands were sequenced, and their sequence were same as the sequence designed for. BmDNV-Z could be successfully detected in single silkworm after it was infected for 12 hrs, and could not be detected before 9 hrs after infected.
