Comparative Analysis of Expressed Sequence Tags from Flammulina velutipes at Different Developmental Stages

  • Flammulina velutipes is a popular edible basidiomycete mushroom found in East Asia and is commonly known as winter mushroom. Mushroom development showing dramatic morphological changes by different environmental factors is scientifically and commercially interesting. To create a genetic database and isolate genes regulated during mushroom development, cDNA libraries were constructed from three developmental stages of mycelium, primordium, and fruit body in F. velutipes. We generated a total of 5,431 expressed sequence tags (ESTs) from randomly selected clones from the three cDNA libraries. Of these, 3,332 different unique genes (unigenes) were consistent with 2,442 (73%) singlets and 890 (27%) contigs. This corresponds to a redundancy of 39%. Using a homology search in the gene ontology database, the EST unigenes were classified into the three categories of molecular function (28%), biological process (29%), and cellular component (6%). Comparative analysis found great variations in the unigene expression pattern among the three different unigene sets generated from the cDNA libraries of mycelium, primordium, and fruit body. The 19-34% of total unigenes were unique to each unigene set and only 3% were shared among all three unigene sets. The unique and common representation in F. velutipes unigenes from the three different cDNA libraries suggests great differential gene expression profiles during the different developmental stages of F. velutipes mushroom.

  • The purpose of this research is to systematize safety management for practical application through analysis and review of several safety standards currently in force among the statutes and rules regarding various safety accidents. Accordingly, the safety standard systems of Japan, US, and Germany were examined and a KOSAM entity relationship diagram (ERD) was drawn based on the ontology system. The ERD consists of the safety standard scope, safety management statute, safety management standard, safety management subjects, causes of safety accidents, and safety management organization entities. Next, each entity was assigned a code and finally a KOSAM safety management condition search screen was designed based on the ERD. This research is expected to bring an overall improvement in safety standard management and operation through safety standard DB construction and the execution of safety management system development.

  • In spite that the main contents of mathematical and scientific learning are understanding principles and their applications, most of existing educational softwares are based on rote learning, thus resulting in limited educational effects. In the artificial intelligence research, some progress has been made in developing automatic tutors based on proving and simulation, by adapting the techniques of knowledge representation, search and inference to the design of tutors. However, these tutors still fall short of being practical and the turor, even a prototype model, for learning problem solving is yet to come out. The geometry problem-solving tutor proposed by this research involves dynamic inference performed in parallel with learning. As an ontology for composing the problem space within a real-time setting, we have employed the notions of propositions, hypotheses and operators. Then we investigated the mechanism of interactive learning of problem solving in which the main target of inference involves the generation and the test of these components. Major accomplishment from this research is a practical model of a problem tutor embedded with a series of inference techniques for algebraic manipulation, which is indispensable in geometry problem solving but overlooked by previous research. The proposed model is expected to be applicable to the design of problem tutors in other scientific areas such as physics and electric circuitry.

Profiling of differential expressed proteins from various explants in Platycodon grandiflorum

  • Though the Platycodon grandiflorum, has a broad range of pharmacologic properties, but the mechanisms underlying these effects remain unclear. In order to profile proteins from the nodal segment, callus, root and shoot, high throughput proteome approach was executed in the present study. Two-dimensional gels stained with CBB, a total of 84 differential expressed proteins were confirmed out of 839 protein spots using image analysis by Progenesis SameSpot software. Out of total differential expressed spots, 58 differential expressed protein spots (${\geq}2-fold$) were analyzed using MASCOT search engine according to the similarity of sequences with previously characterized proteins along with the UniProt database. Out of 58 differential expressed protein, 32 protein spots were up-regulated such as ribulose-1,5-bisphosphate carboxylase, endoplasmic oxidoreductin-1, heat stress transcription factor A3, RNA pseudourine synthase 4, cysteine proteinase, GntR family transcriptional regulator, E3 xyloglucan 6-xylosyltransferase, while 26 differential protein spots were down-regulated such as L-ascorbate oxidase precursor, late embryogenesis abundant protein D-34, putative SCO1 protein, oxygen-evolving enhancer protein 3. However, the frequency distribution of identified proteins using iProClass databases, and assignment by function based on gene ontology revealed that the identified proteins from the explants were mainly associated with the nucleic acid binding (17%), transferase activity (14%) and ion binding (12%). Taken together, the protein profile may provide insight clues for better understanding the characteristics of proteins and its metabolic activities in various explants of this essential medicinal plant P. grandiflorum.

Construction of the Digital Archive System from the Records of Westerners Who Stayed in Korea during the Enlightenment Period of Chosun (개화기 조선 체류 서양인 기록물의 디지털 아카이브 시스템 구축)

  • This study was conducted to create a digital archive for local cultural contents compiled from the records of westerners who stayed in Korea during the Enlightenment Period of Chosun. The compiled information were gathered from 22 records, and 10 main subjects, 40 sub-subjects and 239 mini-subjects were derived through the subject classification scheme. Item analysis was conducted through 38 metadata and input data types were classified and databased in Excel. Finally, a web-based digital archiving system was developed for searching and providing information through various access points. Suggestions for future research were made to expand archive contents through continuous excavation of westerners' records, to build an integrated information system of Korean digital archives incorporating individual archive systems, to develop standardization of classification schemes and a multidimensional classification system considering facet structure in cultural heritage areas, to keep consistency of contents through standardization of metadata format, and to build ontology using semantic search functions and data mining functions.

Study of connections between efficacy terms and remedy terms by conversion the raw terms into the representative terms (대표 술어로의 변환을 통한 치법 용어의 본초, 처방의 효능 용어 연계에 관한 연구)

  • The medical treatment is process of collecting symptoms, making a diagnosis and treatment for the diagnosis. The remedy and the efficacy are the important hinge that links the diagnosis to the means of medical treatment. Lots of medical data are stored on database or saved as files in these days. The preferential way to find the efficacy related to the remedy is search all efficacy terms match up to the remedy term. To increase the rate of matching remedy terms with efficacy terms, we study the relation between efficacy terms and remedy terms and research the conversion way of the terms into the representative terms. The rate of matching the raw remedy terms with the raw efficacy terms is below 30%. The rate of matching the disaggregate remedy terms with the disaggregate efficacy terms is about 50%. The rate of matching the representative remedy terms with the representative efficacy terms is almost 70%.

  • Knowledge management is a core factor to achieve competitive advantage and improve the business performance. New information technology is also a core factor enabling the innovation of knowledge management. Semantic Web of which the goal is to realize machine-processable Web can't help affecting the knowledge management. Therefore, we empirically analyze the relationship between user's dissatisfaction and barriers or limitations of knowledge management and present methods allowing Semantic Web to overcome the limitations and to support knowledge management processes. Based on a questionnaire survey of 222 respondents, we found that the limitations of system qualities such as user inconvenience of knowledge management systems, search and integration limitations, and the limitations of knowledge qualities such as inappropriateness and untrust significantly affected the user dissatisfaction of knowledge management systems. Finally, we suggest a conceptual model of knowledge management systems of which components are resources, metadata, ontologies, and user & query layers.

  • This paper aims to offer a solution based on semantic document classification to improve e-Government utilization and efficiency for people using their own information retrieval system and linguistic expression. Generally, semantic document classification method is an approach that classifies documents based on the diverse relationships between keywords in a document without fully describing hierarchial concepts between keywords. Our approach considers the deep meanings within the context of the document and radically enhances the information retrieval performance. Concept Weight Document Classification(CoWDC) method, which goes beyond using existing keyword and simple thesaurus/ontology methods by fully considering the concept hierarchy of various concepts is proposed, experimented, and evaluated. With the recognition that in order to verify the superiority of the semantic retrieval technology through test results of the CoWDC and efficiently integrate it into the e-Government, creation of a thesaurus, management of the operating system, expansion of the knowledge base and improvements in search service and accuracy at the national level were needed.

Transcriptome Profiling and In Silico Analysis of the Antimicrobial Peptides of the Grasshopper Oxya chinensis sinuosa

  • Antimicrobial peptides/proteins (AMPs) are present in all types of organisms, from microbes and plants to vertebrates and invertebrates such as insects. The grasshopper Oxya chinensis sinuosa is an insect species that is widely consumed around the world for its broad medicinal value. However, the lack of available genetic information for this species is an obstacle to understanding the full potential of its AMPs. Analysis of the O. chinensis sinuosa transcriptome and expression profile is essential for extending the available genetic information resources. In this study, we determined the whole-body transcriptome of O. chinensis sinuosa and analyzed the potential AMPs induced by bacterial immunization. A high-throughput RNA-Seq approach generated 94,348 contigs and 66,555 unigenes. Of these unigenes, 36,032 (54.14%) matched known proteins in the NCBI database in a BLAST search. Functional analysis demonstrated that 38,219 unigenes were clustered into 5,499 gene ontology terms. In addition, 26 cDNAs encoding novel AMPs were identified by an in silico approach using public databases. Our transcriptome dataset and AMP profile greatly improve our understanding of O. chinensis sinuosa genetics and provide a huge number of gene sequences for further study, including genes of known importance and genes of unknown function.
