Species Identification and Molecular Phylogenetic Position of Korean Damselfishes (Pomacentridae: Chrominae) Based on DNA Bioinformation (DNA 생물정보를 이용한 한국산 자리돔과 어류의 분류 및 분자계통학적 위치)

  • The subfamily Chrominae of damselfishes (Teleostei: Pomacentridae) includes the genus Chromis and Dascyllus. They are found throughout the tropical oceans and form a major component of coral reef communities. There are 5 species of the Chrominae currently recognized in Korea. This study was conducted to infer phylogenetic position of two Korean Chromis species and one Dascyllus species within general category of their each genus in worldwide level. This study also includes one species of Japanese Dascyllus. In the phylogenetic analysis, the Japanese D. aruanus grouped with D. aruanus previously reported from French Polynesia. Korean Chromis fumea grouped with Australian C. nitida and the p-distance value between the two species is relatively very low (0.047). Korean C. notatus grouped together with C. flavomaculata (New Caledonia). In the sequence analysis of some Korean and Japanese damselfishes, there was no sequence variation between D. melanurus (Jeju, Korea) and D. melanurus (Indo-Pacific), but the sequences of the two populations were different in only one nucleotide sites from that of D. melanurus in Indonesian Archipelago. The sequences of Dascyllus aruanus (Japan) were different in two nucleotide sites from it in French Polynesia. There were high difference between the sequences of two Korean species, Chromis fumea and Korean C. notatus. The variations among mitochondrial cytochrome b sequences indicate that the gene sequence could be used as DNA barcode for identification of local populations of D. aruaus and D. melanurus as well as species level.

  • We reported that amorphous silicon (a-Si) thin film provide sample plate exhibiting a multimodality to measure biomolecules by secondary ion mass spectrometry (SIMS) and laser desorption/ionization mass spectrometry (LDI-MS). Kim et al.1 reported that a-Si thin film were suitable to detect small molecules such as drugs and peptides by SIMS and LDI-MS. Recently, bacterial identification has been required in many fields such as food analysis, veterinary science, ecology, agriculture, and so on.2 Mass spectrometry is emerging for identifying and profiling microbiology samples from its advantageous characters of label-free and shot-time analysis. Five species of bacteria - S. aureus, G. glutamicum, B. kurstaki, B. sphaericus, and B. licheniformis - were sampled for MS analysis without lipid extraction in sample preparation steps. The samples were loaded onto the a-Si thin film with a thickness of 100 nm which did not only considered laser-beam penetration but also surface homogeneity. Mass spectra were recorded in both positive and negative ionization modes for more analytical information. High reproducibility and sensitivity of mass spectra were demonstrated in a mass range up to mass-to-charge ratio(m/z) 1200 by applying the a-Si thin film in mentioned above MS. Principle component analysis (PCA) - a popular statistical analysis widely used in data processing was employed to differentiate between five bacterial species. The PCA results verified that each bacterial species were readily distinguished and differentiated effectively from our MS approach. It shows a new opportunity to rapid bacterial profiling and identification in clinical microbiology. More details will be discussed in the presentation.

  • Listeria monocytogenes and L. ivanovii are important food-pathogens for human and animal. The diagnostic of Listeria in food using culture medium requires time and laborwork, because there are many other non-pathogenic species like L. innocua, L welshimeri, L. seeligeri and L. grayi in Genus Listeria. For these reasons, Lismix multiplex PCR method was developed as a rapid method for the detection and identification of Listeria. In this study we developed a practical system of Lis-mix PCR detection for the application to food samples and new developed Siw-mix III PCR system overall 69 listerial strains were successful species-identified and confirmed. Also, the Siw-mix III PCR system allows the species-specific identification among L. ivanovii, L. welshimeri and L seeligeri in a single PCR.

Direct Identification of Vibrio vulnificus by PCR Targeting Elastase Gene

  • A PCR assay for the rapid detection of Vibrio vulnificus strains was developed using a virulence gene for elastase found in various Vibrio species. The DNA sequences in the elastase gene facilitated the identification of a species-specific probe for pathogenic V. vulnificus strains from both clinical and environmental sources. Using an elastase gene-based PCR reaction, a species-specific 507-bp PCR product was visualized by agarose gel electrophoresis. Three different DNA extraction methods were then compared to improve the simplicity and rapidity of detection. A PCR assay using the conventional DNA extraction or boiling method was able to detect as few as 25 V. vulnificus cells, making the detection limits at least 1-log-scale lower than that for the EDT A-treated DNA extraction method. In particular, the boiling method, which does not require purification of the chromosomal DNA, was very effective in terms of simple and rapid detection. Meanwhile, the detection limit in a mixed bacterial culture that included other bacteria, such as Escherichia coli or Bacillus subtilis, was two V. vulnificus cells, which was 1-log-scale lower than that for the control. Accordingly, when coupled with a new DNA extraction method, the elastase gene-based PCR can provide a rapid, specific, and sensitive method for identifying V. vulnificus in clinical and environmental samples.

  • In this paper we introduced Augmented Reality (AR) on Android platform for ubiquitous learning (u-learning). Android is breaking new ground for mobile computing and open technologies. Android is versatile as it is not limited only to mobile phones, but it can be installed on various devices. Android gives developers the opportunity to leverage their development skills, while also building an exciting and active community. Augmented Reality (AR) is going to be the future of most apps; all it takes is a decent processor, a camera, a compass and a GPS, all of which are becoming increasingly common on smart phones. Through AR we can have educational tools that provide individuals with total flexibility to receive, send, and review training and detailed product information through an increasingly ubiquitous web-enabled communication device. In this paper, we proposed Augmented Reality for Species Identification using Android Smartphone with augmented reality in species determination. This study is appropriate in the field of Biology. This is useful in outdoor experimental activities of the students. Like for example while they are visiting the zoo, botanical garden and etc.

Re-identification of Colletotrichum gloeosporioides Species Complex Isolates in Korea and Their Host Plants

  • The Colletotrichum gloeosporioides species complex includes many phytopathogenic species, causing anthracnose disease on a wide range of host plants and appearing to be globally distributed. Seventy-one Colletotrichum isolates in the complex from different plants and geographic regions in Korea were preserved in the Korean Agricultural Culture Collection (KACC). Most of them had been identified based on hosts and morphological features, this could lead to inaccurate species names. Therefore, the KACC isolates were re-identified using DNA sequence analyses of six loci, comprising internal transcribed spacer, gapdh, chs-1, his3, act, and tub2 in this study. Based on the combined phylogenetic analysis, KACC strains were assigned to 12 known species and three new species candidates. The detected species are C. siamense (n = 20), C. fructicola (n = 19), C. gloeosporioides (n = 9), C. aenigma (n = 5), C. camelliae (n = 3), C. temperatum (n = 3), C. musae (n = 2), C. theobromicola (n = 2), C. viniferum (n = 2), C. alatae (n = 1), C. jiangxiense (n = 1), and C. yulongense (n = 1). Of these, C. jiangxiense, C. temperatum, C. theobromicola and C. yulongense are unrecorded species in Korea. Host plant comparisons showed that 27 fungus-host associations are newly reported in the country. However, plant-fungus interactions need to be investigated by pathogenicity tests.

Construction of a Bark Dataset for Automatic Tree Identification and Developing a Convolutional Neural Network-based Tree Species Identification Model (수목 동정을 위한 수피 분류 데이터셋 구축과 합성곱 신경망 기반 53개 수종의 동정 모델 개발)

  • Many studies have been conducted on developing automatic plant identification algorithms using machine learning to various plant features, such as leaves and flowers. Unlike other plant characteristics, barks show only little change regardless of the season and are maintained for a long period. Nevertheless, barks show a complex shape with a large variation depending on the environment, and there are insufficient materials that can be utilized to train algorithms. Here, in addition to the previously published bark image dataset, BarkNet v.1.0, images of barks were collected, and a dataset consisting of 53 tree species that can be easily observed in Korea was presented. A convolutional neural network (CNN) was trained and tested on the dataset, and the factors that interfere with the model's performance were identified. For CNN architecture, VGG-16 and 19 were utilized. As a result, VGG-16 achieved 90.41% and VGG-19 achieved 92.62% accuracy. When tested on new tree images that do not exist in the original dataset but belong to the same genus or family, it was confirmed that more than 80% of cases were successfully identified as the same genus or family. Meanwhile, it was found that the model tended to misclassify when there were distracting features in the image, including leaves, mosses, and knots. In these cases, we propose that random cropping and classification by majority votes are valid for improving possible errors in training and inferences.

Morphological characterization and molecular phylogenetic analysis of Dolichospermum hangangense (Nostocales, Cyanobacteria) sp. nov. from Han River, Korea

  • Dolichospermum is a filamentous and heterocytous cyanobacterium that is one of the commonly occurring phytoplanktons in the Han River of Korea. Morphological observations led to the identification of D. planctonicum-like filaments in seasonal water samples. In the present study, we successfully isolated these filaments using culture methods, and examined its morphology using light and scanning electron microscopy. The morphology of the D. planctonicumlike species differed from that of typical D. planctonicum; it had thin cylindrical-shaped akinetes, which were narrower towards the ends than at the center. This morphology is firstly described in the genus Dolichospermum. In addition, the akinetes in the filament developed solitarily and were distant from the heterocytes. Phylogenetic analysis of the 16S rRNA sequences showed that our Dolichospermum clustered with D. planctonicum and D. circinale, which have coiled trichome. However, phylogenetic analysis of the gene encoding rivulose-1,5-bisphosphate carboxylase (rbcLX) clearly separated our species from other Dolichospermum, forming a unique clade. Additionally, structures of D. planctonicum and D. hangangense strains were different type in Box-B and V3 region. These results demonstrated that the new Dolichospermum species was unique in morphology and molecular traits. Therefore, we propose this to be a new species belonging to genus Dolichospermum with the name Dolichospermum hangangense sp. nov.

  • Chinese medicine is a precious treasure inherited from ancient ancestors. It is accredited for the prosperous growth of the Chinese nations. However, the descriptions of the herbs in the ancient herbal are not in detail and the great numbers of herbs used which grows in wide geographic areas together with various local folk names, new substitutes and new folk medicines had increased, many Chinese herbs are composed of herbs that are labeled with identical names but actually are of different origins and different grades. Similar situation had occurred in China, japan and Korea In Taiwan, misused Chinese crude drugs are also very common in the past. This phenomenon had caused a lot of confusion and had great influence the clinical efficacy of the treatment. In the past, Professor Hong Yen Hsu, Na Chi, Woei Song Kan and Kung Yin Yen had studied the origins of Chinese crude drugs in Taiwan based on the morphological identification and found that the origins of Ma-Tou-Ling, Pu-Kung-Yin, Tu-Chung, Wang-Pu-Liu-Hsing, Pan-lan-Ken, Niu-Chi, Fang-Chi, Huang-Chi, PienHsiu and Sha Wan-Tzi are different from that of the species used in mainland China. In order to assure the quality and clinical efficacy of the crude drugs, besides the traditional morphological methods, we bad recently combined modem chemical and pharma-cological methods to assess drug quality. Drugs that have been evaluated without effects should be abandoned. The species of those commonly misued crude drugs used in compound formula preparations are also identified Based on the pharmacological results, a suitable species is recommended so as to improve the clinical efficacy of those preparations. In this paper, we like to report our recent studies on Niu Chi(Achyranthis Bidentatae Radix, Cyathulae Radix and Strobilanthis Radix). Fang-Chi(Arstolochiae Fangchi Radix, Stephaniae Tetrandrae Radix and Cocculus Radix) and Huang-Chi(Astragali Radix and Hedysari Radix) using comparative pharmacognosy methods.

Isolation and identification of culturable bacteria from human skin (배양가능한 피부세균의 분리 및 동정)

  • Bacteria were collected from the thumb surface of the twenty young adults that are 20 to 25 years old and cultured on the Luria-Bertani agar. The 16S rDNA of the cultured bacteria was amplified by polymerase chain reaction(PCR) and DNA sequence of the PCR products analyzed. Total 14 different bacterial species were identified by comparing their 16S rDNA sequence with the data in genbank. It appears that each individual has 2.5 different bacterial species in average. Staphylococcal species were the most abundant among the identified bacteria and Micrococcus luteus was the second. Staphylococcal species were isolated at similar frequency between male and female donors but Micrococcus luteus was isolated more frequently from female than male donors. The result obtained in this study might be useful in research of dermatic diseases, searching for new drugs for those diseases and development of new cosmetics.
