  • Dibutyl phthalate induced topoisomerase Ⅰ mediated DNA relaxation comparable to that of camptothecin, and topoisomerase Ⅱ mediated DNA relaxation equipotent to that of 4'-(9-acridinylamino) methanesulfon-m-anisidide (m-AMSA). The relaxation activities of dibutyl phthalate were dose-de-pendent and nearly as potent as those of camptothecin and m-AMSA.

DNA Barcoding of Fish, Insects, and Shellfish in Korea

  • DNA barcoding has been widely used in species identification and biodiversity research. A short fragment of the mitochondrial cytochrome c oxidase subunit I (COI) sequence serves as a DNA bio-barcode. We collected DNA barcodes, based on COI sequences from 156 species (529 sequences) of fish, insects, and shellfish. We present results on phylogenetic relationships to assess biodiversity the in the Korean peninsula. Average GC% contents of the 68 fish species (46.9%), the 59 shellfish species (38.0%), and the 29 insect species (33.2%) are reported. Using the Kimura 2 parameter in all possible pairwise comparisons, the average interspecific distances were compared with the average intraspecific distances in fish (3.22 vs. 0.41), insects (2.06 vs. 0.25), and shellfish (3.58 vs. 0.14). Our results confirm that distance-based DNA barcoding provides sufficient information to identify and delineate fish, insect, and shellfish species by means of all possible pairwise comparisons. These results also confirm that the development of an effective molecular barcode identification system is possible. All DNA barcode sequences collected from our study will be useful for the interpretation of species-level identification and community-level patterns in fish, insects, and shellfish in Korea, although at the species level, the rate of correct identification in a diversified environment might be low.

DNA Sequences and Identification of Porphyra Cultivated by Natural Seeding on the Southwest Coast of Korea (한국 남서해안 자연채묘 양식 김의 DNA 염기서열과 종 동정)

  • Nuclear SSU and ITS1 rDNA and plastid rbcL sequences were determined to identify the seven samples of Porphyra cultivated by means of natural seeding on the southwest coast of Korea and analyzed to access the phylogenetic relationships of them with the natural populations of P. tenera and P. yezoensis from Korea and Japan. SSU, rbcL and ITS1 data from 18, 21 and 31 samples, respectively, including previously published sequences were investigated in the study. Results from our individual and combined data indicated that the seven samples were all P. yezoensis and the entities except one from Muan 2 aquafarm strongly grouped together with the natural populations of P. yezoensis from the south and the west coast of Korea. The sample from Muan 2 seems to be derived from a strain of P. yezoensis introduced from Japan by Porphyra farmers, based on DNA sequence data.

Lycopene-Induced Hydroxyl Radical Causes Oxidative DNA Damage in Escherichia coli

  • Lycopene, which is a well-known red carotenoid pigment, has been drawing scientific interest because of its potential biological functions. The current study reports that lycopene acts as a bactericidal agent by inducing reactive oxygen species (ROS)-mediated DNA damage in Escherichia coli. Lycopene treatment elevated the level of ROS-in particular, hydroxyl radicals ($^*OH$)-which can damage DNA in E. coli. Lycopene-induced DNA damage in bacteria was confirmed and we also observed cell filamentation caused by cell division arrest, an indirect marker of the DNA damage repair system, in lycopene-treated E. coli. Increased RecA expression was observed, indicating activation of the DNA repair system (SOS response). To summarize, lycopene exerts its antibacterial effects by inducing $^*OH$-mediated DNA damage that cannot be ameliorated by the SOS response. Lycopene may be a clinically useful adjuvant for current antimicrobial therapies.

Motochondrial DNA Polymorphism of the Blue Mussel (Mytilus edulis) Species Complex on the East Coast of Korea (한국 동해안에서 서식하는 진주담치(Mytilus edulis)의 미토콘드리아 DNA 다형현상)

  • Mitochondrial DNA (mtDNA) polymorphism of the blue mussel (Mytilus edulis) species complex sampled from the east coast of Korean was studied using a partial sequence of COIII gene (336 bp). Samples obtained from three localities on the east coast of Korea revealed four haplotypes with two clearly differentiated mitochondrial clades (termed clades B and E), separated by 4.2% of minimum sequence divergence. This pattern indicates no difference between east and south coasts of Korea. According to population genetic theory on evolutionary characteristics of mtDNA, we concluded that mtDNA introgression from M. edulis to M. gallprovincialis might be a source for mtDNA polymorphism found in mussels on the east coast of Korea.

  • The p53 tumor suppressor gene is among the most frequently mutated and studied genes in human cancer, but the mechanisms by which it sur presses tumor formation remain unclear. DNA damage regulates both the protein levels of p53 and its affinity for specific DNA sequences. Stabilization of p53 in response to DNA damage is caused by its dissociation from Mdm2, a downstream target gene of p53 and a protein that targets p53 for degradation in the proteosome. Recent studies have suggested that phosphorylation of human p53 at Ser20 is important for stabilizing p53 in response to DNA damage through disruption of the interaction between Mdm2 and p53. We generated mice with an allele encoding changes at Ser20, known to be essential for p53 accumulation following DNA damage, to enable analyses of p53 stabilization in vivo. Our data showed that the mutant p53 was clearly defective for full stabilization of p53 in response to DNA damage. We concluded that Ser20 phosphorylation is critical for modulating the negative regulation of p53 by Mdm2, probably through phosphorylation-dependent inhibition of p53-Mdm2 interaction in the physiological context.

Distribution of Length Variation of the mtDNA 9-bp Motif in the Intergenic COII/tRNAX$^{Lys}$ Region in East Asian Populations

  • Length variations in human mitochondrial DNA (mtDNA) offer useful markers in the study of female aspects of human population history. One such length variation is a 9-bp deletion in the small noncoding segment located between the COII and Iysine tRNA genes (COII/tRNA/$^{Lys}$ intergenic region) which usually contain two tandemly arranged copies of a 9-bp sequence (ccccctcta) in human mtDNA. The mtDNA 9-bp deletion and polymorphic variants of expanded 9-bp repeat motif in the intergenic COII/tRNA$^{Lys}$ region have been found at varying frequencies among different human ethnic groups. We have examined the length variation of the mtDNA COII/tRNA$^{Lys}$ intergenic region from a total of 813 individuals in east Asian populations. The occurrence of the 9-bp deletion was found to be relatively homogeneous in northeast Asian populations (Chinese, 14.2%; Japanese, 14.3%: Koreans, 15.5%), with the exception of Mongolians (5.1%). In contrast, Indonesians (25.0%) and Vietnamese (23.2%) of the southeast Asian populations appeared to have relatively high frequencies of the 9-bp deletion. We identified the existence of a new expanded 9-bp repeat motif which likely resulted from a slipped mispairing insertion of six more cytosines in the intergenic COII$^{Lys}$ region. It was present at low frequencies in the Korean (2/349) and Japanese populations (2/147). Based on the results of this study, the Korean population may reflect a close genetic affinity with the Japanese and Chinese populations than the others surveyed east Asian populations.

DNA barcoding for fish species identification and diversity assessment in the Mae Tam reservoir, Thailand

  • The purposes of this research were to identify fish species using DNA barcodes or partial sequences of cytochrome b (Cytb) and to assess the diversity of fish in the Mae Tam reservoir, Phayao province, Thailand. Fish samples were collected 3 times, during the winter, summer, and rainy seasons, from 2 sampling sites using gillnets with 3 mesh sizes (30, 50, and 70 mm). A total of 34 representative samples were classified into 12 species, 7 families and 6 orders by morphological- and DNA barcoding-based identifications. However, one cichlid species, Cichlasoma trimaculatum, could only be identified using DNA barcoding. Family Cyprinidae had the greatest diversity, 50.00%. The diversity, richness and evenness indices ranged from 0.43-0.65, 0.64-1.46, and 0.27-0.40, respectively, indicating that fish diversity at both sampling sites was relatively low. A comparison of the catch per unit effort (CPUE) with 3 different mesh sizes found that the 50 mm mesh size was the best (474.80 ± 171.56 g/100 m2/night), followed by the 70 mm (417.41 ± 176.24 g/100 m2/night) and 30 mm mesh sizes (327.88 ± 115.60 g/100 m2/night). These results indicate that DNA barcoding is a powerful tool for species identification. Our data can be used for planning the sustainable management of fisheries resources in the Mae Tam reservoir.

Association of mitochondrial haplogroup F with physical performance in Korean population

  • Athletic performance is a complex multifactorial trait involving genetic and environmental factors. The heritability of an athlete status was reported to be about 70% in a twin study, and at least 155 genetic markers are known to be related with athlete status. Mitochondrial DNA (mtDNA) encodes essential proteins for oxidative phosphorylation, which is related to aerobic capacity. Thus, mtDNA is a candidate marker for determining physical performance. Recent studies have suggested that polymorphisms of mtDNA are associated with athlete status and/or physical performance in various populations. Therefore, we analyzed mtDNA haplogroups to assess their association with the physical performance of Korean population. The 20 mtDNA haplogroups were determined using the SNaPshot assay. Our result showed a significant association of the haplogroup F with athlete status (odds ratio, 3.04; 95% confidence interval, 1.094 to 8.464; p = 0.012). Athletes with haplogroup F ($60.64{\pm}3.04$) also demonstrated a higher Sargent jump than athletes with other haplogroups ($54.28{\pm}1.23$) (p = 0.041). Thus, our data imply that haplogroup F may play a crucial role in the physical performance of Korean athletes. Functional studies with larger sample sizes are necessary to further substantiate these findings.
