유묘기 양배추류에서 메틸자스모네이트에 의한 글루코시놀레이트 함량 변화 및 전사체 발현 분석 (Effect of methyl jasmonate on the glucosinolate contents and whole genome expression in Brassica oleracea)

  • 본 연구의 목적은 유묘기 TO1000DH3와 Early big에서 MeJA 처리에 의해 글루코시놀레이트 함량 변화 및 유전자의 발현 변화를 분석하기 위하여 수행되었다. $200{\mu}M$ 농도의 MeJA를 처리하여 글루코시놀레이트 함량을 분석한 결과, 글루코시놀레이트 총 함량이 처리 전보다 TO1000DH3에서 1.3~1.5배, Early big에서 1.3 ~ 3.8배 증가하였다. 알리패틱 글루코시놀레이트인 progoitrin과 gluconapin은 TO1000DH3에서만 검출되었으며, neoglucobrassicin 성분의 함량 변화가 MeJA 처리 48시간 후 TO1000DH3와 Early big에서 가장 크게 증가되었다. 전사체 분석을 통해 TO1000DH3에서는 stress나 defense 반응에 관여하거나, 생장과 관련된 전사체가 특이적으로 발현하고, Early big에서는 nucleoside 또는 ATP 생합성 관련 전사체가 특이적으로 발현하는 것을 알 수 있었다. MeJA를 처리함에 따라 발현이 2배 이상 변한 전사체를 TO1000DH3에서 12,020개, Early big에서 13,510개를 선발하여 GO 분석한 결과 stimulus, chemical에 반응하는 전사체의 발현이 공통적으로 증가하였고, single-organism 및 ribosome 합성 관련 전사체의 발현이 공통적으로 감소하였다. 특히 glucobrassicin, neoglucobrassicin 함량과 연관되어 발현이 증가한 인돌릭 글루코시놀레이트 생합성 관련 전사체의 발현이 모두 증가하였다 (MYB34 (Bo7g098110), IGMT2 (Bo8g070650), CYP81D1 (Bo6g056440), CYP81D4 (Bo7g118500), CYP81F4 (Bo1g004730, Bo01007s020), CYP81G1 (Bo4g154660), CYP83B1 (Bo8g024390) 및 CYP91A2 (Bo1g003710)). 글루코시놀레이트 생합성 경로 관련 유전자를 대표하는 전사체 104개를 선발하여 발현 양상을 분석한 결과 transcription factor에 속하는 MYB28, MYB51의 발현은 MeJA 처리 전에 비해 처리 후 발현양이 감소하였지만, 대부분의 전사체의 발현은 MeJA 처리에 의해 증가하였다. MeJA 처리에 의해 AOP3 (Bo9g006220, Bo9g006240), TGG1 (Bo14804s010)는 TO1000DH3에서만 특이적으로 발현이 증가하였고, Dof1.1 (Bo5g008360), UGT74C1 (Bo4g177540), GSL-OH (Bo4g173560, Bo4g173550, Bo4g173530)는 Early big 특이적으로 발현이 증가하였다. MeJA 처리 전 두 계통에서 발현이 가장 높은 글루코시놀레이트 생합성 관련 유전자는 GSTU20이었고, MeJA 처리에 의해 12시간 후TO1000DH3에서 CYP79B2 (Bo7g118840), Early big에서는 CYP79B3 (Bo4g149550)의 발현이 가장 많이 증가하였다.

Antioxidant capacity in seedling of colored-grain wheat under water deficit condition

  • Nutritious and functional foods from crop have received great attention in recent years. Colored-grain wheat contains high phenolic compound and a large number of flavonoid. The anthocyanin and polyphenolic synthesis and accumulation is generally stimulated in response to biotic or abiotic stresses. Here, we analyzed genome wide transcripts in seedling of colored-grain wheat response to ABA and PEG treatment. About 900 and 1500 transcripts (p-value < 0.05) from ABA and PEG treatment were aligned to IWGSC1+popseq DB which is composed of over 110,000 transcripts including 100,934 coding genes. NR protein sequences of Poaceae from NCBI and protein sequence of transcription factors originated from 83 species in plant transcription factor database v3.0 were used for annotation of putative transcripts. Gene ontology analysis were conducted and KEGG mapping was performed to show expression pattern of biosynthesis genes related in flavonoid, isoflavonoid, flavons and anthocyanin biopathway. DroughtDB (http://pgsb.helmholtz-muenchen.de/droughtdb/) was used for detection of DEGs to explain that physiological and molecular drought avoidance by drought tolerance mechanisms. Drought response pathway, such as ABA signaling, water and ion channels, detoxification signaling, enzymes of osmolyte biosynthesis, phospholipid metabolism, signal transduction, and transcription factors related DEGs were selected to explain response mechanism under water deficit condition. Anthocyanin, phenol compound, and DPPH radical scavenging activity were measured and antioxidant activity enzyme assays were conducted to show biochemical adaptation under water deficit condition. Several MYB and bHLH transcription factors were up-regulated in both ABA and PEG treated condition, which means highly expressed MYB and bHLH transcription factors enhanced the expression of genes related in the biosynthesis pathways of flavonoids, such as anthocyanin and dihydroflavonols in colored wheat seedlings. Subsequently, the accumulation of total anthocyanin and phenol contents were observed in colored wheat seedlings, and antioxidant capacity was promoted by upregulation of genes involved in maintaining redox state and activation of antioxidant scavengers, such as CAT, APX, POD, and SOD in colored wheat seedlings under water deficit condition. This work may provide valuable and basic information for further investigation of the molecular responses of colored-grain wheat to water deficit stress and for further gene-based studies.

영하의 저온에 노출된 'Campbell Early'와 'Muscat Bailey A' 포도나무 신초의 전사체 비교 (Transcriptomic analysis of 'Campbell Early' and 'Muscat Bailey A' grapevine shoots exposed to freezing cold stress)

  • 환경스트레스 중의 하나인 저온에 대한 생육기의 포도나무의 반응을 분석하고자 -$2^{\circ}C$에서 4일 동안 저온처리 한두 품종('Campbell Early'와 'Muscat Baily A')의 포도나무잎을 이용하여 전사체를 분석하였고 특이발현유전자(differentially expressed genes, DEGs)를 검색하였다. 영하의 저온에 반응한 'Campbell Early'의 DEG를 기능별로 분석한 결과 생물대사에서 17,424개, 세포구성에서 28,954개, 분자기능에서는 6,972개의 유전자와 관련이 있었다. 발현이 유도되는 유전자로는 dehydrin xero 1, K-box region and MADS-box transcription factor family protein과 MYB domain protein 36이 있으며, 억제되는 유전자로는 light-harvesting chlorophyll B-binding protein 3, FASCICLIN-like arabinoogalactan 9와 pectin methylesterase 61 등이 있었다. 'Muscat Baily A'의 DEG는 생물대사에서 1,157개, 세포구성에서 1,350개, 분자기능에서는 431개의 유전자와 관련이 있었다. 발현이 유도되는 유전자로는 NB-ARC domain-containing disease resistance protein, fatty acid hydrozylase syperfamily와 isopentenyltransferase 3이 있으며, 억제되는 유전자로는 binding, IAP-like protein 1과 pentatricopeptide repeat superfamily protein 등이 있었다. Real-time PCR을 이용하여 영하의 저온에서 특이적으로 발현하는 유전자들을 검정하였으며, InterPro Scan을 통해 단백질 도메인을 분석한 결과 두 품종 모두에서 ubiquitin-protein ligase가 가장 많았다. 영하의 저온에 노출된 신초의 전사체 정보를 바탕으로 포도나무에서 저온 내성을 발현하는 기작을 연하는 데에 분자수준의 정보를 제공하고, 내한성 포도를 육종하는데 이용될 수 있을 것이다.

Transcriptome profiling of rubber tree (Hevea brasiliensis) discovers candidate regulators of the cold stress response

  • Tropical plant rubber tree (Hevea brasiliensis) is the sole source of commercial natural rubber and low-temperature stress is the most important limiting factor for its cultivation. To characterize the gene expression profiles of H. brasiliensis under the cold stress and discover the key cold stress-induced genes. Three cDNA libraries, CT (control), LT2 (cold treatment at $4^{\circ}C$ for 2 h) and LT24 (cold treatment at $4^{\circ}C$ for 24 h) were constructed for RNA sequencing (RNA-Seq) and gene expression profiling. Quantitative real time PCR (qRT-PCR) was conducted to validate the RNA-Seq and gene differentially expression results. A total of 1457 and 2328 differentially expressed genes (DEGs) in LT2 and LT24 compared with CT were respectively detected. Most significantly enriched KEGG pathways included flavonoid biosynthesis, phenylpropanoid biosynthesis, plant hormone signal transduction, cutin, suberine and wax biosynthesis, Pentose and glucuronate interconversions, phenylalanine metabolism and starch and sucrose metabolism. A total of 239 transcription factors (TFs) were differentially expressed following 2 h or/and 24 h of cold treatment. Cold-response transcription factor families included ARR-B, B3, BES1, bHLH, C2H, CO-like, Dof, ERF, FAR1, G2-like, GRAS, GRF, HD-ZIP, HSF, LBD, MIKC-MADS, M-type MADS, MYB, MYB-related, NAC, RAV, SRS, TALE, TCP, Trihelix, WOX, WRKY, YABBY and ZF-HD. The genome-wide transcriptional response of rubber tree to the cold treatments were determined and a large number of DEGs were characterized including 239 transcription factors, providing important clues for further elucidation of the mechanisms of cold stress responses in rubber tree.

Cross-talk between Phosphate Starvation and Other Environmental Stress Signaling Pathways in Plants

  • The maintenance of inorganic phosphate (Pi) homeostasis is essential for plant growth and yield. Plants have evolved strategies to cope with Pi starvation at the transcriptional, post-transcriptional, and post-translational levels, which maximizes its availability. Many transcription factors, miRNAs, and transporters participate in the Pi starvation signaling pathway where their activities are modulated by sugar and phytohormone signaling. Environmental stresses significantly affect the uptake and utilization of nutrients by plants, but their effects on the Pi starvation response remain unclear. Recently, we reported that Pi starvation signaling is affected by abiotic stresses such as salt, abscisic acid, and drought. In this review, we identified transcription factors, such as MYB, WRKY, and zinc finger transcription factors with functions in Pi starvation and other environmental stress signaling. In silico analysis of the promoter regions of Pi starvation-responsive genes, including phosphate transporters, microRNAs, and phosphate starvation-induced genes, suggest that their expression may be regulated by other environmental stresses, such as hormones, drought, cold, heat, and pathogens as well as by Pi starvation. Thus, we suggest the possibility of cross-talk between Pi starvation signaling and other environmental stress signaling pathways.

Clinical Pearls and Advances in Molecular Researches of Epilepsy-Associated Tumors

  • Brain tumors are the second most common type of structural brain lesion that causes chronic epilepsy. Patients with low-grade brain tumors often experience chronic drug-resistant epilepsy starting in childhood, which led to the concept of long-term epilepsy-associated tumors (LEATs). Dysembryoplastic neuroepithelial tumor and ganglioglioma are representative LEATs and are characterized by young age of onset, frequent temporal lobe location, benign tumor biology, and chronic epilepsy. Although highly relevant in clinical epileptology, the concept of LEATs has been criticized in the neuro-oncology field. Recent genomic and molecular studies have challenged traditional views on LEATs and low-grade gliomas. Molecular studies have revealed that low-grade gliomas can largely be divided into three groups : LEATs, pediatric-type diffuse low-grade glioma (DLGG; astrocytoma and oligodendroglioma), and adult-type DLGG. There is substantial overlap between conventional LEATs and pediatric-type DLGG in regard to clinical features, histology, and molecular characteristics. LEATs and pediatric-type DLGG are characterized by mutations in BRAF, FGFR1, and MYB/MYBL1, which converge on the RAS-RAF-MAPK pathway. Gene (mutation)-centered classification of epilepsy-associated tumors could provide new insight into these heterogeneous and diverse neoplasms and may lead to novel molecular targeted therapies for epilepsy in the near future.

Characterization of transcription factor genes related to cold tolerance in Brassica napus

  • Brassica napus is the third most important oilseed crop in the world; however, in Korea, it is greatly affected by cold stress, limiting seed growth and production. Plants have developed specific stress responses that are generally divided into three categories: cold-stress signaling, transcriptional/post-transcriptional regulation, and stress-response mechanisms. Large numbers of functional and regulatory proteins are involved in these processes when triggered by cold stress. Here, our objective was to investigate the different genetic factors involved in the cold-stress responses of B. napus. Consequently, we treated the Korean B. napus cultivar Naehan at the 4-week stage in cold chambers under different conditions, and RNA and cDNA were obtained. An in silico analysis included 80 cold-responsive genes downloaded from the National Center for Biotechnology Information (NCBI) database. Expression levels were assessed by reverse transcription polymerase chain reaction, and 14 cold-triggered genes were identified under cold-stress conditions. The most significant genes encoded zinc-finger proteins (33.7%), followed by MYB transcription factors (7.5%). In the future, we will select genes appropriate for improving the cold tolerance of B. napus.
