A Study of Choosing Efficient Discriminative Seeds for Oligonucleotide Design (올리고뉴클레오타이드 제작을 위해 효율적이고 차별적인 시드를 고르는 방법에 대한 고찰)

  • Oligonucleotide design is known as a time-consuming work in Bioinformatics. In order to accelerate the oligonucleotide design process, one of the most widely used approaches is the prescreening unreliable regions using hashing(or seeding) method represented by BLAST. Since the seeding is originally proposed to increase the sensitivity for local alignment, the specificity should be considered as well as the sensitivity for the oligonucleotide design problem. However, a measure of evaluating the seeds regarding how adequate and efficient they are in the oligo design is not yet proposed. we propose a novel measure of evaluating the seeding algorithms based on the discriminability and the efficiency. By the proposed measure, five well-known seeding algorithms are examined. The spaced seed is recorded as the best efficient discriminative seed for oligo design.

  • Generally, after stern tube bearing shows a significant increase in local load due to propeller load, which increases the potential adverse effects of bearing failure. To prevent this, research on regarding shaft alignment has been carried out with a focus on reducing the relative slope between the shaft and support bearing(s) under quasi-static conditions. However, for a more detailed evaluation of a shafting system, it is necessary to consider dynamic conditions. In this context, the results revealed that eccentric propeller force under transient conditions such as a rapid rudder turn at NCR, lead to fluid-induced instability and imbalanced vibration in the stern tube. In addition, compared with NCR condition, it has been confirmed that eccentric propeller forces given a rapid rudder starboard turn can lift a shaft from the stern tube bearing in the stern tube, contributes to load relief for the stern tube bearing.

Construction of a full-length cDNA library from Typha laxmanni Lepech. and T. angustifolia L. from an EST dataset

  • Genus Typha L. (Typhaceae; Cattail in common) is one of the hydrophytic plants found in semi-aquatic regions. About nine to 18 species of the genus exist all over the world. In Korea, the most commonly found cattail species are T. laxmanni and T. angustifolia. The aim of this study was to prepare a cDNA library and sequences and analyze expressed sequence tags (ESTs) from these species, T. laxmanni and T. angustifolia. In the case of T. laxmanni, we observed that 715 out of 742 ESTs had high quality sequences, whereas the remaining 27 ESTs were low quality sequences. In this study, we identified 77 contigs, 393 unassembled clones and 65.7% singletons. Furthermore, in the case of T. angustifolia, we recorded 992 high quality EST sequences, and by excluding 28 low quality sequences from among them, we retrieved 120 contigs, 348 unassembled clones and 48.9% singletons. The basic local alignment search tool (BLAST) and Kyoto encyclopedia of genes and genomes (KEGG) database results enabled us to identify the functional categories, i.e., molecular function (16.5%), biological process (22.2%) and cellular components (61.3%). In addition, between these two species, the no hits and anonymous genes were 4.2% and 11.7% and 6.2% and 11.2% in T. laxmanni and T. angustifolia, respectively, based on the BLAST results. The study concluded that they have certain species-specific genes. Hence, the results of this study on these two species could be a valuable resource for further studies.

Dental Hygienists in Japan

  • The purpose of this study was to determine the status of dental hygienists in Japan. The study explicated the history, core curriculum, National Examination for Dental Hygienists, work roles of dental hygienists, and workplaces of dental hygienists. This study was based on the government policy report on dental hygienists and the information published by each public institution. The latest statistics presented by the institutions were collected through official websites. The employment information of graduates from Hiroshima University was analyzed based on actual field study. The results of the study revealed that social demand for dental hygienists has steadily increased and policies and education have been revised accordingly. The work roles of dental hygienists have expanded to meet the needs of the treatment and those of public health fields. In line with major policy changes, the educational period has been extended from 1 year to 3 or 4 years, while the mandatory credits for graduation have been established. Licensing examinations were being performed by the local governments since 1948 due to the different situations of dental hygienists in different areas. In 1992, they were converted into a single national examination. The work roles have expanded from assisting dental treatments to health guidance, home care, and perioperative care. Consequently, the number of dental hygienists has increased, especially in healthcare facilities for the elderly. Dental hygienists perform various roles. However, the most essential role is to provide the best oral care services to the patient. The expected role of dental hygienists has expanded in alignment with public healthcare needs and support for the elderly. The government and universities are expected to bring about improvements such as diversifying the channels of education and establishing policies to respond to growing patient needs by cultivating excellent dental hygiene professionals.

A Physical Data Design and Query Routing Technique of High Performance BLAST on E-Cluster (고성능 BLAST구현을 위한 E-Cluster 기반 데이터 분할 및 질의 라우팅 기법)

  • BLAST (Basic Local Alignment Search Tool) is a best well-known tool in a bioinformatics area. BLAST quickly compares input sequences with annotated huge sequence databases and predicts their functions. It helps biologists to make it easy to annotate newly found sequences with reduced experimental time, scope, and cost. However, as the amount of sequences is increasing remarkably with the advance of sequencing machines, performance of BLAST has been a critical issue and tried to solve it with several alternatives. In this paper, we propose a new PC-Based Cluster system (E-Cluster), a new physical data design methodology (logical partitioning technique) and a query routing technique (intra-query routing). To verify our system, we measure response time, speedup, and efficiency for various sizes of sequences in NR (Non-Redundancy) database. Experimental result shows that proposed system has better speedup and efficiency (maximum 600%) than those o( conventional approaches such as SMF machines, clusters, and grids.

Morphometric and genetic diversity of Rasbora several species from farmed and wild stocks

  • The morphology and genetic identification of Rasbora lateristriata and Rasbora argyrotaenia between cultivated and wild populations has never been reported. This study compares morphology and cytochrome c oxidase (COI) genes between farmed and wild stock Rasbora spp. in Java and Sumatra island, Indonesia. We analyzed the truss network measurement (TNM) characters of 80 fish using discriminant function analysis statistical tests. DNA was extracted from muscle tissue of 24 fish specimens, which was then followed by polymerase chain reaction, sequencing, phylogenetic analysis, fixation index analysis, and statistical analysis of haplotype networks. Basic Local Alignment Search Tool analysis validated the following species: R. lateristriata and R. argyrotaenia from farming (Jogjakarta); Rasbora agryotaenia (Purworejo), R. lateristriata (Purworejo and Malang), Rasbora dusonensis (Palembang), and Rasbora einthovenii (Riau) from natural resources. Based on TNM characters, Rasbora spp. were divided into four groups, referring to four distinct characters in the middle of the body. The phylogenetic tree is divided into five clades. The genetic distance between R. argyrotaenia (Jogjakarta) and R. lateristriata (Malang) populations (0.66) was significantly different (p < 0.05). R. lateristriata (Purworejo) has the highest nucleotide diversity (0.43). R. argyrotaenia from Jogjakarta and Purworejo shared the same haplotype. The pattern of gene flow among them results from the two populations' close geographic proximity and environmental effects. R. argyrotaenia had low genetic diversity, therefore, increasing heterozygosity in cultivated populations is necessary to avoid inbreeding. Otherwise, R. lateristriata (Purworejo) had a greater gene variety that could be used to develop breeding. In conclusion, the middle body parts are a distinguishing morphometric character of Rasbora spp., and the COI gene is more heterozygous in the wild population than in farmed fish, therefore, enrichment of genetic variation is required for sustainable Rasbora fish farming.

Evaluation of Topic Modeling Performance for Overseas Construction Market Analysis Using LDA and BERTopic on News Articles (LDA 및 BERTopic 기반 해외건설시장 뉴스 기사 토픽모델링 성능평가)

  • Understanding the local conditions is a crucial factor in enhancing the success potential of overseas construction projects. This can be achieved through the analysis of news articles of the target market using topic modeling techniques. In this study, the authors aimed to analyze news articles using two topic modeling methods, namely Latent Dirichlet Allocation (LDA) and BERTopic, in order to determine the optimal approach for market condition analysis. To evaluate the alignment between the generated topics and the actual themes of the news documents, the research collected 6,273 BBC news articles, created ground truth data for individual news article topics, and finally compared this ground truth with the results of the topic modeling. The F1 score for LDA was 0.011, while BERTopic achieved a score of 0.244. These results indicate that BERTopic more accurately reflected the actual topics of news articles, making it more effective for understanding the overseas construction market.

Molecular identification of fruit bats, natural host of Nipah virus in Bangladesh, based on DNA barcode

  • Background: Fruit bats are natural carriers of Nipah virus (NiV). The primary objective of this study is to identify potential reservoir species in a selected geographic regions. It is necessary to determine an accurate species identification of the associated reservoir bat species distributed in a specific region. Results: In this study, we collected 20 different bat specimens from the NiV-prone area of the Kushtia district. Among these, 14 were tissue samples (BT-1-14) and six were fecal samples (BF-1-6). We used the mitochondrial gene cytochrome b, one of the most abundant and frequently used genetic markers, for polymerase chain reaction amplification and sequencing. Out of the 20 samples, 12 tissue samples and 2 fecal samples were successfully amplified and sequenced. However, two tissue samples and four fecal samples yielded chimeric sequences, rendering them unsuitable for annotation. The sequences of the successfully amplified samples were compared to those deposited in the National Center for Biotechnology Information database using basic local alignment search tool to identify the bat specimen collected. The study identified six different bat species using both morphological and genetic data, which may carriers of the NiV. Conclusions: Our results suggest that additional research should be conducted to gather more information on fruit bats from different localities across the country. The study contributes to the establishment of appropriate measures for NiV carrying disease control and management.

Diversity and distribution of goby-fry fish in Tomini Bay, Gorontalo, Indonesia

  • Tomini Bay in Gorontalo offers significant potential for amphidromous goby-fry, a group of fish found in at least five estuaries in the area, namely Bone-Bolango, Paguyaman, Bilungala, Tombulilato, and Taludaa Estuaries. Preliminary results were limited to only two locations in estuarine waters, namely the Bone-Bolango and Paguyaman rivers. Further exploration of goby-fry species in various locations within Tomini Bay is essential to enhance knowledge about the abundance and aid conservation efforts. Therefore, this study identified the goby-fry species and created their distribution map in the waters of Tomini Bay Gorontalo. The samples used were obtained from daily catches of fishermen in the five estuaries during the recruitment period from February to September 2022. These samples were categorized based on their morphological similarities and specific melanophore patterns. Distinct groups with different melanophore patterns from those previously reported were identified as newly recorded species, photographed, and described in terms of their morphology. Furthermore, two specimens from each newly recorded species underwent molecular identification using the cytochrome oxidase subunit 1 (COI) gene for DNA amplification and were analyzed through the Basic Local Alignment Search Tool (BLAST) method. The phylogenetic tree was constructed using the Maximum Likelihood Method. The results showed the existence of nongoby-fry species caught together with goby fry school. A total of 75,881 goby-fry and 1,687 nongoby-fry were successfully collected. Among the goby-fry species, 13 were identified, including three new records, namely Eleotris fusca (Forster, 1801), Sicyopterus microcephalus (Bleeker, 1855), and Sicyopus zosterophorus (Bleeker, 1856). This study also documented the existence of nongoby-fry species, namely Anguilla celebesensis (Kaup, 1856), Moringua microchir (Bleeker, 1853), and Microphis leiaspis (Bleeker, 1854). It significantly contributed to the understanding of fish biodiversity in Tomini Bay.

A Study of the Effect of Port Characteristics on the Growth of Port Cities -Based on Pyeongtaek and Gwangyang Ports- (항만입지특성이 항만도시성장에 미치는 영향에 관한 연구 -평택항과 광양항을 중심으로-)

  • The growth of a city requires substantial resources, an appropriate environment, and the alignment of several factors. City growth also evolves through changes in its history, culture, economics, societies, groups, and government systems. However, current port city development plans designed to encourage the growth of local businesses fail to provide the support needed for both the city and businesses. The recent actions of urban administrations and federal and local governments have revealed that they have yet to create a mature decentralized management system, or perhaps have ignored the reality of needing one. Taking a clear look at the differences between port regions, such as Gwangyang and Pyeongtaek, and understanding their effect on city growth would be a prudent course of action when preparing for future developments. The purpose of this study is to determine the relationship between ports and cities by analyzing the effect of port characteristics on nearby city growth. This study used a comparison analysis to determine how port characteristics affected the growth of Pyeongtaek and Gwangyang. One result of this analysis showed that an increase in the number of goods being imported or exported had a positive effect on the growth of both port cities, In this respect, an aggressive plan and cooperation between the federal and local government should occur simultaneously. Furthermore, efficient local policies that focus on the increase of personnel and material resources should be pursued as a standard strategy, which would also promote the international status of these locations. The results of this study show the importance of government cooperation. The federal government should lead with aggressive strategies that aim to optimize efficiency, while the local government should provide the necessary assistance and coordination in order to achieve optimal results.
