The application of PCR analysis on the herbal medicine Moutan Cortex (Paeonia suffruticosa Andrews) was evaluated by the comparison of the genetic relationship based on the DNA sequence with Paeoniae Radix (Paeonia lactiflora Pallas) following development of specific primers. Moutan Cortex and Paeoniae Radix were distinguished through the PCR analysis based on the internal transcribed spacer (ITS-PCR) from nuclear ribosomal DNA region. The 294 bp PCR products both of Moutan Cortex and Paeoniae Radix was amplified by MIF1 and MIR1. And a Moutan Cortex specific 225 bp PCR amplification product was amplified by MIF2 and MIR1 primers. The 225 bp sequence could be successfully amplified from Mortan Cortex of dried herbal preparations. PCR analysis based on ITS (ITS-PCR) may be an efficient tool for the discrimination of Moutan Cortex.

Molecular profIles of PCR-RFLP and sequence analysis of internal transcribed spacer (ITS) regions of rDNA were compared between morphologically distinguishable species of Trichoderma isolated from substrates of oyster mushroom in Korea, T. atroviride, T. citrinoviride, T. harzianum, T. longibrachiatum, T. virens, and two unidentified species, Trichoderma sp. 1 and 2. PCRRFLP analysis divided the Trichoderma spp. into six RFLP groups, A, B, C, D, E, and F. The RFLP groups were generally agreed with described morphological species, except that the RFLP group A containing the two unidentified species. A neighbor-joining tree based on ITS sequences well supported RFLP groups observed by RFLP analysis of ITS regions of rDNA. Additionally, the two unidentified species, Trichoderma sp. 1 and 2, which could not be distinguished by PCRRFLP analysis, were separated in sequence analysis of ITS regions of rDNA.
대기 입자상물질(particulate matter, PM) 시료의 곰팡이 메타게놈 분석을 위해 DNA 추출 및 유전자 증폭 시 여러 문제가 발생한다. 본 연구에서는 PM 시료로부터 DNA를 추출하는 방법과 polymerase chain reaction (PCR)을 위한 프라이머 및 온도 조건의 최적화를 위하여 다양한 조건으로 실험하였다. 여러 조건에서 DNA 추출 여부를 비교 평가한 결과, bufffer와 proteinase K를 이용하여 20분 동안 화학적 세포 용해 처리와 bead beating 처리를 한 후 상용 DNA 추출 kit를 사용하면 DNA를 효율적으로 추출할 수 있었다. PCR 조건을 최적화하기 위해 ITS2 유전자 영역을 증폭할 수 있는 10개 조합의 프라이머를 이용하여 PCR을 수행한 결과, ITS3tagmix3/ITS4 조합의 프라이머로 annealing 온도 58℃로 하였을 때 증폭된 PCR 산물의 농도가 상대적으로 높았다. 이 조건에서도 PCR 산물의 농도가 낮은 경우에는 1차 PCR 산물을 주형 DNA로 사용하여 nested PCR을 수행하면 만족스러운 농도로 ITS2 유전자를 증폭할 수 있었다. 본 연구에서 도출한 조건으로 서울 대기 PM2.5를 포집한 필터 시료 15종을 대상으로 DNA 추출과 PCR을 수행한 결과 성공적으로 ITS2 유전자 증폭이 가능하였다. 본 연구에서 최적화한 방법은 대기 PM 시료의 곰팡이 메타게놈을 분석하고 해석하는 연구에 활용 가능하다.
Rhizina undulata의 PCR 검정 및 유전적 특성 분석을 목적으로, rDNA ITS 영역의 염기배열 해석 및 PCR 방법에 의한 토양으로부터 R. undulata의 진단법을 개발하였다. 18S rDNA 부분의 염기서열 분석 결과, 공시한 4종의 균주 모두 1,375 nt의 크기로 동일하였으며, 염기배열도 100% 일치하였다. 한편, rDNA ITS 영역의 염기배열은 585 nt이었고, PDK-1, PTT-1 및 PDJ-9 균주는 염기배열이 100% 동일하였으나, PDS-5균주에서는 두 곳에서 염기의 치환이 발견되었다. 이와 같은 염기배열을 분석하여 제작한 R. undulata rDNA ITS 영역 특이적 primer를 이용한 PCR 검정 결과, R. undulata 균주들에서만 약 525 bp 크기의 ITS 영역 특이적인 증폭산물이 검출되었다. PCR 방법에 의하여 검출할 수 있는 토양 중의 R. undulata 최소 균사량의 한계를 확인하기 위해서, 순수 배양한 R. undulata 균사현탁액을 순차 희석하여 100g의 사양토에 혼합한 다음, 농도별로 균사 혼합한 각각의 토양 시료로부터 추출한 total DNA의 PCR 증폭산물을 분석한 결과, PCR 방법에 의하여 100g의 토양 중에 1 ng의 R. undulata 균사가 함유되어 있는 경우까지 검출이 가능하였다.
국내에 자생하는 두릅나무과 식물의 형태적 분류를 재확인하고, 분자적 방법에 의해 속 및 종간 유연 관계를 파악해 보고자 PCR-RAPD 와 ITS sequence 분석을 실시하였다. 채집된 오갈피과 식물을 이용하여 PCR-RAPD를 실시한 결과 속과 종을 구분할 수 있는 다양한 polymorphic 밴드를 관찰할 수 있었다. 또한 실험에 이용한 두릅나무 개체군 내에서 다양한 쓱 변이가 있음을 확인할 수 있었고, 인삼에서는 재배종 내의 변이는 관찰되지 않았으나 야생종과 재배종간의 유전적 차이가 존재함을 확인할 수 있는 밴드들이 나타났다. ITS분석에서는 각각의 속과 종만이 지니는 특이 염기 서열이 나타나 ITS를 이용한 속과 종 분류가 가능하였다. ITS 염기서열로 작성한 계통수를 분석 한 결과 오갈피속은 음나무속과 근연임을 알 수 있었고, 두릅속과 인삼속이 하나의 계통이며 송악은 다른 속과 명료하게 구분됨을 확인하였다. 두릅속과 인삼속이 근연관계임은 RAPD 결과에서도 확인되었다. 인삼은 RAPD 분석 결과 재배종과 야생종 사이에 변이가 존재함이 관찰되었으나, ITS 분석 결과에서는 야생종과 재배종간의 변이를 관찰 할 수 있는 결과가 나타나지 않았다. 또한 RAPD와 ITS 분석 결과 모두 지역에 따른 재배종 인삼의 유전적 차이도 관찰되지 않았다. 이를 통해 국내에서 재배중인 인삼이 단계통임을 알 수 있었다. ITS 분석에서는 속과 종 수준의 분류가 가능한 특이 염기 서열들이 관찰되었다.

The usefulness of three PCR methods were evaluated for the epidemiological typing of Staphylococcus aureus: an enterobacterial repetitive intergenic consensus sequence PCR (ERIC-PCR), repetitive extragenic palindromic element PCR (REP-PCR), and 16S-23S intergenic spacer PCR (ITS-PCR). The analysis was performed using a collection of S. aureus strains comprised of 6 reference and 79 isolates from patients with various diseases. Among the 85 S. aureus strains tested, 6 references and 6 isolates were found to be susceptible to methicillin, whereas the remaining 73 isolates were resistant to it. PCR methods are of special concern, as conventional phenotypic methods are unable to clearly distinguish among methicillin-resistant S. aureus (MRSA) strains. The ability of the techniques to detect different unrelated types was found to be as follows: ERIC-PCR, 19 types; REP-PCR, 36 types; and ITS-PCR, 14 types. On the basis of combining the ERIC, REP, and ITS fingerprints, the 85 S. aureus strains were grouped into 56 genetic types (designated G1 to G56). The diversities for the 85 S. aureus strains, calculated according to Simpson\`s index, were 0.88 for an ERIC-PCR, 0.93 for a REP-PCR, and 0.48 for an ITS-PCR, and the diversity increased up to 0.97 when an ERIC-PCR and REP-PCR were combined. The above discrimination indices imply that the genetic heterogeneity of S. aureus strains is high. Accordingly, this study demonstrates that DNA sequences from highly conserved repeats of a genome, particularly a combination of ERIC sequences and REP elements, are a convenient and accurate tool for the subspecies-specific discrimination and epidemiologic tracking of S. aureus.
The World Organization for Animal Health (WOAH) recommends two protocols (ITS and COI) for conventional PCR of G. salaris diagnosis. However, ITS PCR protocol may yield false-positive results, leading to unnecessary countermeasures. It's difficult to distinguish between G. salaris and false-positive by similar amplicon size of PCR, since the amplicon size of ITS PCR in G. salaris and false-positive was 1,300 and 1,187 bp, respectively. The nucleotide sequences of ITS false-positive in rainbow trout is 99.7% identical to previously reported host genome sequences of rainbow trout (Oncorhynchus mykiss) and 95.3 to 89.1% identical to those of other salmonid fish species. To reduce false-positive PCR band, PCR was performed by the different annealing temperature, but PCR bands were still detected. In RFLP analysis by HaeIII, the PCR product of G. salaris was digested into four bands of 512, 399, 234 and 154 bp, while the false-positive was digested into seven bands of 297, 263, 242, 144, 93, 80 and 68 bp. In the RFLP patterns digested by HindIII, G. salaris showed two bands of 659 and 640 bp, while false-positive had one fragment of 1,187 bp without any digestion. Therefore, the RFLP method of ITS PCR with HaeIII and HindIII can be used for differentiation between G. salaris and false-positive. These results might provide important information on the improvement of PCR diagnostic method of G. salaris.
Cystoisospora is responsible for morbidity in immunocompromised patients. PCR is sensitive for diagnosing Cystoisospora; however, it needs reevaluation for differential molecular diagnosis of cystoisosporiasis. We aimed at evaluating melting curve analysis (MCA) after real-time PCR (qPCR) in diagnosis and genotyping of Cystoisospora as an alternative to conventional PCR. We included 293 diarrheic stool samples of patients attending the Department of Clinical Oncology and Nuclear Medicine of Cairo University Hospitals, Egypt. Samples were subjected to microscopy, nested PCR (nPCR), and qPCR targeting the internal transcribed spacer 2 region (ITS2) of the ribosomal RNA (r RNA) gene followed by melting temperatures ($T_ms$) analysis and comparing the results to PCR-RFLP banding patterns. Using microscopy and ITS2-nPCR, 3.1% and 5.8% of cases were Cystoisospora positive, respectively, while 10.9% were positive using qPCR. Genotyping of Cystoisospora by qPCR-MCA revealed 2 genotypes. These genotypes matched with 2 distinct melting peaks with specified $T_ms$ at $85.8^{\circ}C$ and $88.6^{\circ}C$, which indicated genetic variation among Cystoisospora isolates in Egypt. Genotype II proved to be more prevalent (65.6%). HIV-related Kaposi sarcoma and leukemic patients harbored both genotypes with a tendency to genotype II. Genotype I was more prevalent in lymphomas and mammary gland tumors while colorectal and hepatocellular tumors harbored genotype II suggesting that this genotype might be responsible for the development of cystoisosporiasis in immunocompromised patients. Direct reliable identification and differentiation of Cystoisospora species could be established using $qPCR-T_ms$ analysis which is useful for rapid detection and screening of Cystoisospora genotypes principally in high risk groups.
한국산 초롱꽃과 8속 25분류군과 군외군 2분류군 등 총 27분류군에 대한 계통유연관계를 알아보기 위하여 PCR-RFLP와 ITS 지역의 염기서열 분석을 실시하였다. 엽록체 DNA의 11개 지역을 이용한 PCR-RFLP 분석에서는 증폭된 DNA 각각에 대하여 15가지 제한효소를 처리한 결과 총 244개의 제한효소 절편을 얻었으며, 그 중 59개는 분류군간 차이가 있어 24%의 다형화를 보였다. ITS 지역의 길이는 588-707 bp이었으며, 염기변이는 0-39.36%로 나타났다. 계통 분석 결과, PCR-RFLP와 ITS 지역의 염기서열을 이용한 계통수 모두에서 초롱꽃과는 단계통을 형성하였다. 도라지속과 더덕속은 독립적인 분계조로 유집되었고, 홍노도라지속과 영아자속은 잔대속-금강초롱꽃속을 위한 자매군을 형성하였다. 초롱꽃속도 단계통으로 나타났고, 애기도라 지속은 ITS분석에서는 가장 기부에 분계조를 형성하였지만 PCR-RFLP결과에서는 초롱꽃속과 더덕속-도라지속분계조 사이에 위치하여 차이를 보였다. 금강초롱꽃속은 잔대속과 함께 유집되었으며, 잔대속은 병계원으로 분계조를 형성하여 형태형질에 의한 속내 분류체계와 일치하지 않았다. 본 연구에서 다룬 2가지 자료에 기초한 한국산 초롱꽃과의 계통분석 결과, 속 수준에서는 대부분 일치하는 경향을 보였지만 애기도라지속과 금강초롱꽃속의 계통학적 위치와 잔대속의 속내 분류계급의 유집에서는 차이를 보였다.
이 연구는 Alternaria속 균류 중에서 분생포자의 형태가 유사하여 분류, 동정이 매우 어려운 소형의 포자를 형성하는 11종의 Alternaria의 종간 유연관계와 분류체계를 확립하기 위하여 공시균들의 ribosomal DNA의 ITS 및 미토콘드리아 small submit 영역의 염기서열 분석, 그리고 URP primer에 의한 핵산지문분석을 실시하였다. 소형의 포자를 형성하는 11종 Alternaria속의 rDNA internal transcribed spacer(ITS) 영역과 미토콘드리아 small submit rDNA 의 염기서열을 분석하였던 바 A. infectoria를 제외한 10종의 Alternaria에서 100%의 상동성을 나타내었다. 이는 공시한 10종의 Alternaria가 유전적으로 매우 근연의 관계에 있음을 나타내며, 이 marker는 공시균들의 종구분에 이용할 수 없음을 나타내는 것이다. URP primer 10종을 공시하여 소형의 포자를 형성하는 Alternaria 균류의 핵산지문분석을 실시한 결과, 개개의 primer 로는 종간의 구분이 불가능하였으나 여러개의 primer를 종합하여 UPGMA분석을 실시할 경우 비록 종간 유사도는 높았디만 각각의 종은 독립된 cluster를 형성하여 종간 구별이 가능하였다. 자리공에서 분리한 Alternaria sp.는 URP-PCR 핵산지문 분석 결과 다른 Alternaria 종들과 차이가 인정됨으로 이 균은 미기록인 신종의 Alternaria로 사료되었다. A.infectoria는 다른 Alternaria 종들과 ITS 분석 및 URP-PCR 핵산지문분석에서 큰 차이를 보임으로서 뚜렷이 구별되는 종으로 판단되었다.
