The BIOWAY System: A Data Warehouse for Generalized Representation & Visualization of Bio-Pathways

  • Exponentially increasing biopathway data in recent years provide us with means to elucidate the large-scale modular organization of the cell. Given the existing information on metabolic and regulatory networks, inferring biopathway information through scientific reasoning or data mining of large scale array data or proteomics data get great attention. Naturally, there is a need for a user-friendly system allowing the user to combine large and diverse pathway data sets from different resources. We built a data warehouse - BIOWAY - for analyzing and visualizing biological pathways, by integrating and customizing resources. We have collected many different types of data in regards to pathway information, including metabolic pathway data from KEGG/LIGAND, signaling pathway data from BIND, and protein information data from SWISS-PROT. In addition to providing general data retrieval mechanism, a successful user interface should provide convenient visualization mechanism since biological pathway data is difficult to conceptualize without graphical representations. Still, the visual interface in the previous systems, at best, uses static images only for the specific categorized pathways. Thus, it is difficult to cope with more complex pathways. In the BIOWAY system, all the pathway data can be displayed in computer generated graphical networks, rather than manually drawn image data. Furthermore, it is designed in such a way that all the pathway maps can be expanded or shrinked, by introducing the concept of super node. A subtle graphic layout algorithm has been applied to best display the pathway data.

  • MGF(Marine Geographical Framework) data are the essential data sets concerning graphical and attribute information on coast and ocean among various marine-related data, which consist of framework data of the National Spatial Data Infrastructure(NSDI). This study did research and analyzed the development of current data, the situation of its usage, related technical environment and case study of foreign countries through the survey on the users and experts. Then the item of marine geographical framework data was selected in accordance with the measures for usage and management of possible MGF data. A map was pilot producted based on selected items and MGF data was presented through making up some problems shown ill the process. The importance of GIS will be growing continuously which can develop, deal with and provide the various data to efficiently manage coast and ocean. Accordingly, the MGF data will be applied to various areas such as Internet or raw data for marine information system.

  • Even though graphical simulation is very useful for construction planning, the application of graphical simulation has a limitation in dealing with objects without fixed form like earthmoving process. In this case, the mathematical/statistical simulation about the productivity of the whole processes based on the numerical data of working time, waiting time and working capacity of using equipment becomes effective. The mathematical/statistical simulation is not fully utilized in the field of construction due to the difficulties of creating process models and securing trust the numerically expressed results of simulation. In this research, the output of discrete-event simulation programs which are the most common mathematical/statistical simulation tool for construction processes were analyzed for the purpose of earthmoving process visualization. The purpose of this research is to develop a graphical simulation system that can help the construction planner select most suitable equipment and construction methods through the visualize the numerical simulation results of the working time, the queuing time as well as the amount resources etc.

  • For the improvement of productivity, the reduction of cost and time for manufacturing is mandatory, especially in the field of electronic industry. The study is concemed with a practical means of systematic assistance to formability estimation and selection of reliable design specification for electronic sheet metal parts. The objective of this research work is to develop a simulation system which helps to analyze the target processes with the finite element method and to acquire available design data quickly and exactly and exactly. The simulation system developed in the study consists of design verification, selection of optimal combination of parameters, knowledge acquisition and graphical user interface(GUI). Design verification is automatically carried out by using the finite element method. A data base management system and nomograms are utilized for knowledge acquistion. The developed system has been applied to some major sheet metal forming operations such as flanging, embossing, bending and blanking. According to the simulated results, the validation of the target processes has been confirmed. Analysis data, estimation rules of formability and graphical representation of the analysis have been employed for the designer's understanfing and evaluation, thus providing a practical means of robot design and evaluation of formability for production electronic sheet metal parts.

  • This study is a numerical representative modelling analysis for applying the process that unravels networks between cells in genetics to Network of informatics. Using the probabilistic graphical model, the insight from the data describing biological networks is used for making a probabilistic function. Rather than a complex network of cells, we reconstruct a simple lower-stage model and show a genetic representation level from the genetic based network logic. We made probabilistic graphical models from genetic data and extend them to genetic representation data in the method of network modelling in informatics.

  • Computational algorithms to calculate M-estimators and rank estimators of regression parameters from left-truncated and right-censored data are developed herein. In the case of M-estimators, new statistical methods are also introduced to incorporate leverage assements and concomitant scale estimation in the presence of left truncation and right censoring on the observed response. Furthermore, graphical methods to examine the residuals from these data are presented. Two real data sets are used for illustration.

  • This paper presents the methodology for obtaining point and interval estimating of the parameters of a new two-parameter distribution with multiple-censored and singly censored data (Type-I censoring or Type-II censoring) as well as complete data, using the maximum likelihood method. The basis is the likelihood expression for multiple-censored data. Furthermore, this model can be extended to a three-parameter distribution that is added a scale parameter. Then, the parameter estimation can be obtained by the graphical estimation on probability plot.

  • Purpose : The aim of this study is to develope the Magnetic Resonance Spectroscopy(MRS) data processing S/W which plays an important role as a diagnostic tool in clinical field. Materials and methods : Post-processing software of MRS based on graphical user interface(GUI) under windows operating system of personal computer(PC) was developed using MATLAB(Mathwork, U.S.A.). This tool contains many functions to increase the quality of spectrum data such as DC correction, zero filling, line broadening, Gauss-Lorentzian filtering, phase correction, etc. And we obtained the normal human brain $^1H$ MRS data from parietal white matter, basal ganglia and occipital grey matter region using 1.5T Gyroscan ACS-NT R6 (philips, Amsterdam, Netherland) MRS package. The analysis of the MRS peaks were performed by obtaining the ratio of peak area. Results : The peak ratios of NAA/Cr, Cho/Cr, MI/Cr for the different MRS machines have a little different values. But these peak ratios were not significantly different between different echo time MRS peak ratios in the same machine (p<0.05). Conclusion : MRS post-processing S/W based on GUI using PC was developed and applied to the analysis of normal human brain $^1H$ MRS. This independent MRS processing job increases the performance and throughput of patient scan of main console. Finally, we suggest that the database for normal in-yivo human MRS data should be obtained before clinical applications.

A Study of Forecast System for Clear-Air Turbulence in Korea, Part II: Graphical Turbulence Guidance (GTG) System (한국의 청천난류 예보 시스템에 대한 연구 Part II: Graphical Turbulence Guidance (GTG) 시스템)

  • CAT (clear-air turbulence) forecasting algorithm, the Graphical Turbulence Guidance (GTG) system developed at NCAR (national center for atmospheric research), is evaluated with available observations (e.g., pilot reports; PIREPs) reported in South Korea during the recent 5 years (2003-2008, excluding 2005). The GTG system includes several steps. First, 44 CAT indices are calculated in the domain of the Regional Data Assimilation and Prediction System (RDAPS) analysis data with 30 km horizontal grid spacing provided by KMA (Korean Meteorological Administration). Second, 10 indices that performed ten best forecasting scores are selected. Finally, 10 indices are combined by measuring the score based on the probability of detection, which is calculated using PIREPs exclusively of moderate-or-greater intensity. In order to investigate the best performance of the GTG system in Korea, various statistical examinations and sensitivity tests of the GTG system are performed by yearly and seasonally classified PIREPs. Performances of the GTG system based on yearly distributed PIREPs have annual variations because the compositions of indices are different from each year. Seasonal forecasting is generally better than yearly forecasting, because selected CAT indices in each season represent meteorological condition much more properly than applying the selected CAT indices to all seasons. Wintertime forecasting is the best among the four seasonal forecastings. This is likely due to that the GTG system consists of many CAT indices related to the jet stream, and turbulence associated with the jet stream can be activated mostly in wintertime under strong jet magnitude. On the other hand, summertime forecasting skill is much less than other seasons. Compared with current operational CAT prediction system (KITFA; Korean Integrated Turbulence Forecasting System), overall performance of the GTG system is better when CAT indices are selected seasonally.
