A New Distinct Clade for Iranian Tomato spotted wilt virus Isolates Based on the Polymerase, Nucleocapsid, and Non-structural Genes

  • Tomato spotted wilt virus (TSWV; Genus Orthotospovirus: Family Tospoviridae) is one of the most destructive viruses affecting a wide range of horticultural crops on a worldwide basis. In 2015 and 2016, 171 leaf and fruit samples from tomato (Solanum lycopersicum) plants with viral symptoms were collected from the fields in various regions of Iran. ELISA test revealed that the samples were infected by TSWV. The results of RT-PCR showed that the expected DNA fragments of about 819 bp in length were amplified using a pair of universal primer corresponding to the RNA polymerase gene and DNA fragments of ca 777 bp and 724 bp in length were amplified using specific primers that have been designed based on the nucleocapsid (N) and non-structural (NSs) genes, respectively. The amplified fragments were cloned into pTG19-T and sequenced. Sequence comparisons with those available in the GenBank showed that the sequences belong to TSWV. The high nucleotide identity and similarities of new sequences based on the L, N, and NSs genes showed that minor evolutionary differences exist amongst the isolates. The phylogenetic tree grouped all isolates six clades based on N and NSs genes. Phylogenetic analysis showed that the Iranian isolates were composed a new distinct clade based on a part of polymerase, N and NSs genes. To our knowledge, this is the first detailed study on molecular characterization and genetic diversity of TSWV isolates from tomato in Iran that could be known as new clade of TSWV isolates.

Stock identification of minor carp, Cirrhinus reba, Hamilton 1822 through landmark-based morphometric and meristic variations

  • Background: Wild fish populations stock is continuously diminishing in the Indo-Ganges river basin, and the population status of most fishes is unidentified. The identification of the population status and the conservation of commercially important and endemic wild fish populations in this region are crucial for the management. The aim of this paper was to identify the population status of Cirrhinus reba, a promising aquaculture but vulnerable species in the Indo-Ganges river basin in Bangladesh. Methods: C. reba samples were collected from four isolated populations of the Brahmaputra (n = 30), the Padma (33), the Karatoya (31), and the Jamuna Rivers (30) in Bangladesh, and the population status was evaluated using morphometric and landmark comparisons. Data were analyzed with the Kruskal-Wallis test, univariate analysis, discriminant function analysis, and the formation of a dendrogram. Results: Three meristic characters (Pectoral fin rays, caudal fin rays, scale in lateral lines), four morphometric characters (head length, pre-orbital length, post-orbital length, maximum body depth), and truss measurement (4-7) were significantly different among the stocks. The step-wise discriminant function analysis retained 15 variables from morphometric and landmark measurements that significantly differentiated the populations based on the constructed DFI and DFII. Discriminate function analysis also showed that 91.2% of the original groups were classified into their correct samples. The cluster analysis of Euclidean distances placed the Jamuna population in one cluster and the Brahmaputra, the Padma, and the Karatoya populations in the second one. Conclusion : Morphological differences among the stock were probably due to different ancestral origin. This is the first report about population status of C. reba in their natural habitat of the Indian subcontinent. Further genetic studies and the evaluation of environmental impact on C. reba populations in Bangladesh are suggested to support our findings.

Application of simple and massive purification system of dsRNA in vivo for acute toxicity to Daphnia magna

  • The RNA interference (RNAi) has been considered as an important genetic tool and applied to develop a new living modified (LM) crop trait which is an improvement of nutrient quality or pest management. The RNAi of DvSnf7 has been used for resistance to LM maize and the Western Corn Rootworm which is a major agricultural pest for the US Corn Belt. Most of the environmental risk assessments (ERA) of double strand RNA (dsRNA) have been performed using in vitro transcript products, and not in vivo expressed product. A large amount of dsRNA was required for the acute toxicity assay of water fleas. Therefore development of massive dsRNA purification techniques is critical. Daphnia, a freshwater microcrustacean, is a model organism for studying cellular and molecular mechanism involved in life history traits and ecotoxicology. In this study, we established the massive dsRNA purification method using Escherichia coli and implemented acute toxicity assays to Daphnia magna. As a result, the present RNase A and DNase I, dsRNA was efficiently purified without any special techniques or equipment. Even though purified dsRNA existed during the acute toxicity test, lethality or abnormal behavior were not observed in D. magna. These results indicated that GFP and DvSnf7 dsRNA were not significantly affected to D. magna due to their lack of sequence matching in its genome. The purification method of dsRNA and the acute toxicity assay of water fleas using purified dsRNA would be suitable for the toxicological studies of LMOs to aquatic non-target organisms.

수목유전자원 종자의 장기저장을 위한 초저온 민감성 검정 (Cryogenic Susceptibility Test for Long-term Storage of Tree Seed Genetic Resources)

  • 종자은행은 종자를 보존하는 가장 경제적이고 효율적인 보전방법이지만, 수종에 따라 저장특성의 차이가 커서 수종별 저장방법의 확립이 필요하다. 초저온저장 방법은 세포 분열, 대사 작용을 정지 상태로 유지하므로 현재까지 장기간 보존을 위한 비용이 효율적이며 안정적인 방법이다. 공시재료는 멸종위기 야생식물 등 22종을 대상으로 하였다. 액체질소에 7일간 종자를 침지한 후 $37^{\circ}C$ 항온수조에서 10분간 해동하였다. 휴면이 있는 수종은 파종 전 종자를 저온습윤 하였고, 저온습윤 처리 후에도 휴면타파 되지 않는 수종은 농황산, 지베렐린을 개별 또는 혼용으로 처리하였다. 발아 및 유묘 평가는 $25^{\circ}C/20^{\circ}C$(광12h/암12h)조건에서 진행하였으며, 매일 28일차까지 발아조사를 수행한 후 평가하였다. 진달래속의 꼬리진달래와 철쭉이 초저온 민감성을 보였으며, 오리나무속의 물오리나무, 사방오리는 부분 민감성을 보였다. 민산초나무는 지하부건물중이 유의하게 감소한 결과를 보였으며, 이외의 수종은 초저온 민감성을 보이지 않았으므로 장기보존을 위한 초저온 동결보존이 가능한 것으로 보였다.

Genome-wide association study for intramuscular fat content in Chinese Lulai black pigs

  • Objective: Intramuscular fat (IMF) content plays an important role in meat quality. Identification of single nucleotide polymorphisms (SNPs) and genes related to pig IMF, especially using pig populations with high IMF content variation, can help to establish novel molecular breeding tools for optimizing IMF in pork and unveil the mechanisms that underlie fat metabolism. Methods: We collected muscle samples of 453 Chinese Lulai black pigs, measured IMF content by Soxhlet petroleum-ether extraction method, and genotyped genome-wide SNPs using GeneSeek Genomic Profiler Porcine HD BeadChip. Then a genome-wide association study was performed using a linear mixed model implemented in the GEMMA software. Results: A total of 43 SNPs were identified to be significantly associated with IMF content by the cutoff p<0.001. Among these significant SNPs, the greatest number of SNPs (n = 19) were detected on Chr.9, and two linkage disequilibrium blocks were formed among them. Additionally, 17 significant SNPs are mapped to previously reported quantitative trait loci (QTLs) of IMF and confirmed previous QTLs studies. Forty-two annotated genes centering these significant SNPs were obtained from Ensembl database. Overrepresentation test of pathways and gene ontology (GO) terms revealed some enriched reactome pathways and GO terms, which mainly involved regulation of basic material transport, energy metabolic process and signaling pathway. Conclusion: These findings improve our understanding of the genetic architecture of IMF content in pork and facilitate the follow-up study of fine-mapping genes that influence fat deposition in muscle.

Identification of Serial DNA Methylation Changes in the Blood Samples of Patients with Lung Cancer

  • Background: The development of lung cancer results from the interaction between genetic mutations and dynamic epigenetic alterations, although the exact mechanisms are not completely understood. Changes in DNA methylation may be a promising biomarker for early detection and prognosis of lung cancer. We evaluated the serial changes in genome-wide DNA methylation patterns in blood samples of lung cancer patients. Methods: Blood samples were obtained for three consecutive years from three patients (2 years before, 1 year before, and after lung cancer detection) and from three control subjects (without lung cancer). We used the MethylationEPIC BeadChip method, which covers the 850,000 bp cytosine-phosphate-guanine (CpG) site, to conduct an epigenome-wide analysis. Significant differentially methylated regions (DMRs) were identified using p-values <0.05 in a correlation test identifying serial methylation changes and serial increase or decrease in ${\beta}$ value above 0.1 for three consecutive years. Results: We found three significant CpG sites with differentially methylated ${\beta}$ values and 7,105 CpG sites with significant correlation from control patients without lung cancer. However, there were no significant DMRs. In contrast, we found 11 significant CpG sites with differentially methylated ${\beta}$ values and 10,562 CpG sites with significant correlation from patients with lung cancer. There were two significant DMRs: cg21126229 (RNF212) and cg27098574 (BCAR1). Conclusion: This study revealed DNA methylation changes that might be implicated in lung cancer development. The DNA methylation changes may be the possible candidate target regions for the early detection and prevention of lung cancer.

A new formulation for strength characteristics of steel slag aggregate concrete using an artificial intelligence-based approach

  • Steel slag, an industrial reject from the steel rolling process, has been identified as one of the suitable, environmentally friendly materials for concrete production. Given that the coarse aggregate portion represents about 70% of concrete constituents, other economic approaches have been found in the use of alternative materials such as steel slag in concrete. Unfortunately, a standard framework for its application is still lacking. Therefore, this study proposed functional model equations for the determination of strength properties (compression and splitting tensile) of steel slag aggregate concrete (SSAC), using gene expression programming (GEP). The study, in the experimental phase, utilized steel slag as a partial replacement of crushed rock, in steps 20%, 40%, 60%, 80%, and 100%, respectively. The predictor variables included in the analysis were cement, sand, granite, steel slag, water/cement ratio, and curing regime (age). For the model development, 60-75% of the dataset was used as the training set, while the remaining data was used for testing the model. Empirical results illustrate that steel aggregate could be used up to 100% replacement of conventional aggregate, while also yielding comparable results as the latter. The GEP-based functional relations were tested statistically. The minimum absolute percentage error (MAPE), and root mean square error (RMSE) for compressive strength are 6.9 and 1.4, and 12.52 and 0.91 for the train and test datasets, respectively. With the consistency of both the training and testing datasets, the model has shown a strong capacity to predict the strength properties of SSAC. The results showed that the proposed model equations are reliably suitable for estimating SSAC strength properties. The GEP-based formula is relatively simple and useful for pre-design applications.

관형 철탑 용접 결함 진단을 위한 초음파 신호의 특징 분석 (Feature Analysis of Ultrasonic Signals for Diagnosis of Welding Faults in Tubular Steel Tower)

  • 본 논문에서는 관형 철탑의 용접부 결함을 상시적으로 감시하기 위하여 초음파 탐상 신호에 대한 기계학습 알고리즘의 적용 방법을 제시하고 분석하였다. 기계학습 방법으로는 유전자 알고리즘에 의한 특징 선택과 서포트 벡터머신을 이용한 탐상 신호 분류 방법을 사용하였다. 특징 선택에서는 30개의 후보 특징들 가운데 피크, 히스토그램 하한 경계, 정규 음로그우도가 선택되었으며, 이들은 결함의 깊이에 따른 신호의 차이를 명확하게 나타내었다. 또한, 선택된 특징들을 서포트 벡터 머신에 적용한 결과 정상 부위와 결함 부위를 완벽하게 분류할 수 있는 것으로 나타났다. 따라서 본 연구의 결과는 향후 초음파 신호 기반 결함 성장 조기 감지시스템의 개발과 이를 통한 에너지 송전 관련 산업에 유용하게 사용될 수 있을 것으로 기대된다.

치주질환 환자의 생활양식과 치주 병원균의 연관성에 관한 후향적 연구 (Association of lifestyle with periodontal pathogens on dental patients with periodontitis (retrospective study))

  • This study aimed to investigate the association of lifestyle with the copy number of periodontal pathogens. This retrospective study collected electronic health records of 102 subjects with periodontitis, including reports of bacterial genetic tests and lifestyle questionnaires. The five pathogens were analyzed as follows: Porphyromonas gingivalis, Tannerella forsythia, Treponema denticola, Prevotella intermedia, and Fusobacterium nucleatum. The lifestyle questionnaire included age, sex, oral hygiene management, smoking, drinking, exercise, dietary, snacks, water intake, and sleeping time. An independent t-test or ANOVA was performed to compare the copy number of periodontal pathogens according to lifestyle (α=0.05). The copy numbers of P. gingivalis and F. nucleatum were significantly higher than those of other strains. The copy number of T. forsythia in patients who exercised was 54% lower than in those who did not (p=0.009). Other lifestyle factors did not affect the number of bacteria. Exercise habits among the lifestyles showed a association with the number of specific oral bacteria. This result suggests that a lifestyle questionnaire is essential in clinical situation and necessary to prevent and treat the periodontal disease effectively.

서시옥용산 발효비누가 얼굴모공에 미치는 영향 (The Effect of Seosiokyongsan fermented soap on facial pores)

  • Objectives : The pores are the openings of sebaceous glands or apocrine glands. They are enlarged by various factors such as sex, age, genetic influence, sebum secretion, acne and so on. When the pores are visually recognizable, they become aesthetically problematic. There are various methods of treating pores, but we have tried to develop a method to reduce pore size by using daily cleanser. Methods : Facial skin examination was performed on 104 students of A university. Among them, 10 persons with large pore size were selected. We surveyed 72 students to determine their subjective skin condition, lifestyle, and washing habits etc. We made herbal fermented soaps using Seosiokyongsan and distributed them to experiment participants. We let them wash their face in the morning and evening for 6 weeks using herbal fermented soap. Prior to the experiment, their skin condition was checked and assessed using A-ONE Smart One-Click Automatic Facial Diagnosis System three times at 3-week intervals. After the experiment, the changes of skin were measured and analyzed through facial analysis test. Results : In our experiment, the early 20s, 9.6% of the students had slightly larger pores. For students with large pores, there was a high likelihood of side effects from using facial products. Using the fermented soap made of Seosiokyongsan, the average size of the pores and the number of large-sized pores were significantly reduced. Conclusion : Seosiokyongsan fermented soap can effectively reduce especially the large size of pores.
